Real-Time Bibliometrics: Dimensions as a Resource for Analyzing Aspects of COVID-19.

ABSTRACT: Dimensions was built as a platform to allow stakeholders in the research community, including academic bibliometricians, to more easily create and understand the context of different types of research object through the linkages between these objects. Links between objects are created via persistent identifiers and machine learning techniques, while additional context is introduced via data enhancements such as per-object categorisations and person and institution disambiguation. While these features make analytical use cases accessible for end users, the COVID-19 crisis has highlighted a different set of needs to analyze trends in scholarship as they occur: Real-time bibliometrics. The combination of full-text search, daily data updates, a broad set of scholarly objects including pre-prints and a wider set of data fields for analysis, broadens opportunities for a different style of analysis. A subset of these emerging capabilities is discussed and three basic analyses are presented as illustrations of the potential for real-time bibliometrics.

Project description:Image analysis methods for measuring crop phenotypes may replace traditional measurements if they more efficiently and reliably capture similar or superior information. This study used a recreational-grade unmanned aerial vehicle carrying a spectrally-modified consumer-grade camera to collect images in which each pixel value is a vegetation index based on the normalized difference between the blue and near infrared wavelength bands (BNDVI). The subjects of the study were Zea mays hybrids with good yield potential grown in 4-row plots. Flights were conducted at least once per week during three successive growing seasons in south-central Wisconsin. Average BNDVI for each plot (genotype) rose steadily through June, peaked in July, and then declined as plants matured. BNDVI histograms changed shape over the season as the canopy concealed soil, became more uniformly green, then senesced. Principal Components Analysis (PCA) captured the change in histogram shape. PC1 represented canopy closure. PC2 represented the mean of the BNDVI distribution. PC3 represented the spread of the distribution. Correlation analysis showed that flowering time correlated with PC2 and PC3 best (r ≈ 0.5) a few days before the event (day in which 50% of the plants exhibited tassels). Three ears were picked from each plot to quantify kernel dimensions by image analysis before each plot was mechanically harvested to determine grain weight per plot. Correlations between this measurement of yield and PC2 were low in June but exceeded 0.4 within 10 days after flowering. Kernel length correlated similarly with PC2. The correlation between PC2 and kernel thickness displayed a similar but inverted time course. These results indicate that greater mid-season BNDVI values correlate positively with yield comprised of tall, thin kernels. Partial least squares regression performed on the BNDVI time courses predicted flowering time (r = 0.54-0.79) and yield (r = 0.4-0.69). This three-year experiment demonstrated that readily available hardware and software can create a phenotyping platform capable of predicting maize flowering time, yield, and kernel dimensions to a useful degree.

Project description:The COVID-19 pandemic emerged in late December 2019. In the first six months of the global outbreak, the U.S. reported more cases and deaths than any other country in the world. Effective modeling of the course of the pandemic can help assist with public health resource planning, intervention efforts, and vaccine clinical trials. However, building applied forecasting models presents unique challenges during a pandemic. First, case data available to models in real time represent a nonstationary fraction of the true case incidence due to changes in available diagnostic tests and test-seeking behavior. Second, interventions varied across time and geography leading to large changes in transmissibility over the course of the pandemic. We propose a mechanistic Bayesian model that builds upon the classic compartmental susceptible-exposed-infected-recovered (SEIR) model to operationalize COVID-19 forecasting in real time. This framework includes nonparametric modeling of varying transmission rates, nonparametric modeling of case and death discrepancies due to testing and reporting issues, and a joint observation likelihood on new case counts and new deaths; it is implemented in a probabilistic programming language to automate the use of Bayesian reasoning for quantifying uncertainty in probabilistic forecasts. The model has been used to submit forecasts to the U.S. Centers for Disease Control through the COVID-19 Forecast Hub under the name MechBayes. We examine the performance relative to a baseline model as well as alternate models submitted to the forecast hub. Additionally, we include an ablation test of our extensions to the classic SEIR model. We demonstrate a significant gain in both point and probabilistic forecast scoring measures using MechBayes, when compared to a baseline model, and show that MechBayes ranks as one of the top two models out of nine which regularly submitted to the COVID-19 Forecast Hub for the duration of the pandemic, trailing only the COVID-19 Forecast Hub ensemble model of which which MechBayes is a part.
