The complete mitochondrial genome of the Thick-billed Flowerpecker (Dicaeum agile).

ABSTRACT: The Thick-billed Flowerpecker (Dicaeum agile), a small member of the flowerpecker family, inhabits tropical Southern Asia, and is widely distributed from India east to Indonesia and Timor. In this study, next generation sequencing (NGS) was used to obtain a mitochondrial genome sequence for D. agile. The complete mitogenome was 16,809bp in length, with a GC content of 46.40%. The genome sequence contained thirteen protein-coding genes, one 12S RNA gene, one 16S RNA gene, and 22 tRNA genes. A phylogenetic tree constructed for the family confirmed that D. agile is closely related to another species of Dicaeum (Dicaeum eximium). The mitochondrial genome of the Thick-billed Flowerpecker will be useful for future phylogeographic studies of this species.

Project description:Dicaeum (family Dicaeidae) is a genus of passerines distributed in tropical southern Asia and Australasia. The scarlet-backed flowerpecker (Dicaeum cruentatum Linnaeus) is a member of this genus found in China, India, and many Southeast Asian countries. To contribute to phylogenetic studies of Dicaeum, the complete mitochondrial genome of D. cruentatum was sequenced using a next-generation sequencing platform. The mitogenome of D. cruentatum (GenBank accession number MW629122) was 16,812 bp in length with an overall base composition of 30.97% A, 23.67% T, 30.28% C, and 14.07% G. The whole genome contained 13 protein-coding genes (PCGs), two ribosomal RNAs (rRNAs), and 22 transfer RNAs (tRNAs). Almost all PCGs had an ATN start codon except COX1 which started with GTG. Most of the PCGs terminated with a complete stop codon, but ND2, COX3, and ND4 had incomplete stop codons. The 16S rRNA was 1599 bp in length, while 12S rRNA was 986 bp. The Dicaeum species showed monophyletic clustering in the ML phylogeny and shows D. cruentatum as a sister taxa of D. eximium and D. concolor. This new mitogenome will provide genomic resources for future phylogenetic studies in passerines.

The mitochondrial genome of the yellow-vented flowerpecker, Dicaeum chrysorrheum (Dicaeidae) from southwestern China.

Project description:The yellow-vented flowerpecker (Dicaeum chrysorrheum Temminck & Laugier) is a small bird in the Dicaeidae family. To explore the phylogenetic relationships within the genus Dicaeum, we sequenced the complete mitochondrial genome of D. chrysorrheum using a next generation sequencing platform. The mitogenome of D. chrysorrheum (GenBank accession number, MW629121) has a length of 16,818 bp, with a nucleotide composition of 30.62% A, 23.45% T, 31.34% C, and 14.59% G. The genome is comprised of 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes. The total length of the protein-coding genes is 11,402 bp, accounting for 67.8% of the total length of the mitochondrial genome. Of the 13 protein-coding genes, 10 have ATG start codons and three genes terminate with incomplete stop codons. A maximum-likelihood phylogenetic tree of 16 bird species placed D. chrysorrheum and D. agile as sister to the other three Dicaeum species (D. concolor, D. eximium and D. cruentatum). This new mitogenome will be useful for further phylogenetic studies of the genus Dicaeum.

Project description:The plain flowerpecker, Dicaeum concolor, is a tiny bird classified in the flowerpecker family Dicaeidae, and is an important pollinator and disperser of mistletoes in forests. This species is distributed across South and Southeast Asia. For further phylogeographic studies of D. concolor, the complete mitochondrial genome was sequenced here. The genome (GenBank accession no. MW429430) is 16,796 bp in length and comprises 13 protein-coding genes, 22 transfer RNAs, and two ribosomal RNAs. The GC content of the genome sequence is 45.46%, with an overall base composition of 30.76% A, 30.92% C, 14.53% G, and 23.79% T. A maximum-likelihood analysis placed D. concolor as sister relationship to D. eximium. The mitochondrial genome of the plain flowerpecker will be useful for studies of molecular evolution in flowerpeckers.

The mitochondrial genome and phylogenetic characteristics of the Thick-billed Green-Pigeon, Treron curvirostra: the first sequence for the genus.

Project description:Members of the genus Treron (Columbidae) are widely distributed in southern Asia and the Indo-Malayan Region but their relationships are poorly understood. Better knowledge of the systematic status of this genus may help studies of historical biogeography and taxonomy. The complete mitochondrial genome of T. curvirostra was characterized, a first for the genus. It is 17,414 base pairs in length, containing two rRNAs, 22 tRNAs, 13 protein coding genes (PCGs), and one D-loop with a primary structure that is similar to that found in most members of Columbidae. Most PCGs start with the common ATG codon but are terminated by different codons. The highest value of the Ka/Ks ratio within 13 PCGs was found in ATP8 with 0.1937, suggesting that PCGs of the mitochondrial genome tend to be conservative in Columbidae. Moreover, the phylogenetic relationships within Columbidae, which was based on sequences of 13 PCGs, showed that (T. curvirostra + Hemiphaga novaeseelandiae) were clustered in one clade, suggesting a potentially close relationship between Treron and Hemiphaga. However, the monophyly of the subfamilies of Columbidae recognized by the Interagency Taxonomic Information System could not be corroborated. Hence, the position of the genus Treron in the classification of Columbidae may have to be revised.

Molecular and phenotypic data support the recognition of the Wakatobi Flowerpecker (Dicaeum kuehni) from the unique and understudied Sulawesi region.

Project description:Accurate estimates of species richness are essential to macroecological and macroevolutionary research, as well as to the effective management and conservation of biodiversity. The resolution of taxonomic relationships is therefore of vital importance. While molecular methods have revolutionised taxonomy, contemporary species delimitation requires an integrative, multi-disciplinary approach. Despite boasting a remarkably high level of endemism, the avifauna of the Sulawesi region of Indonesia remains poorly studied. Previous studies of avian diversity in Sulawesi have focussed predominantly on phenotypic characteristics, thus potentially overlooking any genetically distinct lineages. Grey-sided Flowerpecker Dicaeum celebicum populations from the Wakatobi archipelago were originally described as a separate species from those on nearby mainland Sulawesi. However, for reasons that remain unknown, the Wakatobi populations were reclassified as a subspecies of the mainland form. Combining estimates of genetic divergence with phylogenetic and morphological analyses, we reassessed the status of Wakatobi populations. Our results describe the Wakatobi populations as a separate species to those on mainland Sulawesi; reproductively isolated, genetically and morphologically distinct. We therefore recommend the reclassification of these populations to their original status of Dicaeum kuehni and propose the vernacular name 'Wakatobi Flowerpecker'. In consideration of our findings and the lack of integrative ornithological research within the Sulawesi region, we believe species richness and avian endemism within the region are underestimated.

Mitochondrial genome analysis of the spoon-billed sandpiper (Eurynorhynchus pygmeus).

Project description:The complete mitogenome sequence of Spoon-billed sandpiper (Eurynorhynchus pygmeus) was reported in this study. The mitogenome was a circular molecule (16,709 bp) with a typical vertebrate mitogenome arrangement, which consisted of 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and one non-coding region (D-loop). The overall base composition was 31.3% A, 29.9% C, 13.8% G, and 25.0% T. The length of D-loop is 1155 bp in length, containing tandem repeats. Phylogenetic analyses based on the concatenated protein-coding genes indicated that the South Korean and Chinese E. pygmeus formed a group that was most closely related to Arenaria interpres.

The mitochondrial genome of the long-billed plover, Charadrius placidus (Charadriiformes: Charadriidae).

Project description:The present study provides the first full mitochondrial genome sequence of a long-billed plover from South Korea. This mitogenome is 16,895 bp in length and consists of 13 protein-coding genes, 2 ribosomal-RNA genes, 22 transfer-RNA genes, and a non-coding control region. Overall, base composition was: A, 31.4%; C, 31.1%; G, 13.8%; and T, 23.8%. A frameshift mutation in the ND3 gene was identified and a tandem repeat (AACA) was observed in the D-loop region. The phylogenetic analysis based on concatenated coding genes indicated Charadriidae's monophyly. These results contribute to further understanding of long-billed plover phylogenetic relationships and species identification.

Complete mitochondrial genome of Triplophysa nasobarbatula.

Project description:The complete mitochondrial DNA genome of Triplophysa nasobarbatula was sequenced and characterized. Triplophysa nasobarbatula revealed that the complete length of its mitochondrial genome was 16,316 bp, composed of A (29.71%), C (24.79%), G (17.22%), T (28.29%), A + T (57.99%), and C + G (42.01%). Its genetic constitution and arrangement were consistent with the taxon of the Teleost, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 main non-coding regions, D-loop region and OL region. All genes were encoded by the H-strand, except for 1 protein-coding gene (ND6) and 8 tRNA genes (tRNA-Gln, tRNA-Ala, tRNA-Cys, tRNA-Asn, tRNA-Tyr, tRNA-Ser, tRNA-Glu and tRNA-Pro) are encoded by the L-strand. Our mitochondrial genome data may provide information for taxonomic resolution, taxonomic resolution, and other studies about this genus of Triplophysa.
