The complete chloroplast genome of Strobilanthes biocullata (Acanthaceae).

ABSTRACT: Strobilanthes biocullata is a plietesial species endemic to China. The complete chloroplast genome (cp genome) of S. biocullata was sequenced for the first time. The cp genome of S. biocullata is 144,012 bp in length. It consists of a large single copy (LSC) region (91,628 bp) and a small single copy (SSC) region (17,666 bp), which are separated by two inverted repeats (IRs, 34,718 bp). It contains 114 unique genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The overall GC content is 38.2%. Phylogenetic analysis of 13 species has been conducted. This newly sequenced cp genome will be useful to further genetic diversity, phylogeny, and genomic studies of the genus Strobilanthes.

Project description:We reported and characterized the complete chloroplast genome sequence of Strobilanthes crispus Blume 1826. Strobilanthes crispus belongs to the Acanthaceae family and has a number of local names including Batuzin, Bayam Karang, Kotz Bellin, and Pekka Batu, which is native to Malaysian with diverse beneficial uses. Green leaves were determined using next-generation sequencing. We found that the entire chloroplast genome of S. crispus was 144,987 bp in length, included four segments, named a large single-copy (LSC) region (92,556 bp), a small single-copy (SSC) region (17,783 bp), and a pair inverted repeat regions (IRs) (17,324 bp in each), respectively. The chloroplast genome of S. crispus contained a total of 129 functional genes, including 84 protein-coding genes, 37 transfer RNAs (tRNAs), and eight ribosomal RNA (rRNA) genes. The phylogenetic tree reconstructed by nine chloroplast genomes reveals that S. crispus is most closely related to Strobilanthes bantonensis and Strobilanthes cusia.

The complete chloroplast genome sequence and phylogenetic analysis of Strobilanthes dalzielii (W.W.Sm.) Benoist 1935 (Acanthaceae).

Project description:Strobilanthes dalzielii of Acanthaceae is an herb species with potentially extensive applications for its pharmaceutical and ornamental values. Due to taxonomic complications and limited genetic information, the structural characteristics, and phylogenetic relationships of the S. dalzielii chloroplast genome were assembled and characterized here for the first time. The complete chloroplast genome of S. dalzielii was 144,580 bp in length. The genome is quadripartite in structure and consists of a large single-copy region (92,137 bp) and a small single-copy region (17,669 bp), which are separated by a pair of inverted repeats (each 17,387 bp). A total of 125 genes were annotated, including 80 protein-coding, 37 transfer RNA, and eight ribosomal RNA genes. The overall GC content was 36.4%. Phylogenetic analysis based on the complete chloroplast genome sequence of 21 taxa within the tribe Ruellieae of Acanthaceae using the maximum likelihood and Bayesian inference methods revealed that Strobilanthes diverged after Ruellia; S. dalzielii is closely related to S. tonkinensis. The genomic data obtained from this study will serve as valuable information to the species delimitation and genetic classification of Strobilanthes.

Project description:Strobilanthes tonkinensis Lindau is a member of the family Acanthaceae, which was originated from Yunnan province of China and is used as tea and health promotion. Here, we reported the complete chloroplast genome sequence of S. tonkinensis using Illumina high-throughput sequencing approach. The size of the chloroplast genome is 144,765 bp in length, containing a pair of inverted repeats (IRs, 17,362 bp) that are separated by the large single-copy (LSC, 92,248 bp), and small single-copy (SSC, 17,793 bp) regions. A total of 129 genes were identified, including 37 tRNA genes, 8 rRNA genes, and 84 protein-coding genes. The overall GC content is 38.21%. Phylogenetic analysis indicated that S. tonkinensis is closely related to Strobilanthes cusia and Strobilanthes bantonensis.

The complete chloroplast genome (cp genome) of the genus Rungia was sequenced for the first time. The cp genome of R. pectinata was 149,627 bp in length. It was consisted of a large single copy (LSC) region (81,976 bp) and a small single copy (SSC) region (16,626 bp), which were separated by two inverted repeats (IRs, 25,511 bp). This plastome contained 114 unique genes, including 80 protein-coding genes, 30 tRNA genes, and four rRNA genes. The overall GC content was 38.0%. Phylogenetic analysis of nine species in Acanthaceae was also conducted. This newly sequenced cp genome will be useful to further evolutionary studies, phylogenetic studies, and pharmacognostic identification in the genus Rungia.

Project description:Blepharis ciliaris is an important medicinal plant and endemic species in Saudi Arabia. This study reported the complete chloroplast genome of B. ciliaris, the second to be sequence in non cystolith clade of Acanthaceae. The genome is 149, 717 bp in size and consisted of a pair of inverted repeat (25, 331 bp each) separating the two single copy region, the large single copy (LSC) 82, 057 bp and small single copy SSC 16, 998 bp. The plastome has overall GC content of 38.5% and 112 genes comprising of 79 protein coding genes, 30 tRNA genes and 4 rRNA genes. The phylogenetic relationship analysis showed that B. ciliaris is sister to Aphelandra knappiea. The cp genome reported in this study will useful in genetic diversity and evolutionary studies of the species.

The complete chloroplast genome of ornamental plant Ruellia simplex C.Wright (Acanthaceae).

Project description:Ruellia simplex C.Wright is a perennial plant of the Acanthaceae, which has significant ornamental value. Because of its strong adaptability, it is widely planted in Chinese rural areas. Based on sequencing data from Illumina, the first complete chloroplast (cp) genome of Ruellia simplex C.Wright is reported in this paper. This cp genome was 143,016bp in length, including a large single-copy region (LSC) of 91,857bp, a small single-copy (SSC) of 17,591bp and two inverted repeat regions (IRs) of 16,784bp. It contained 128 genes, 35 transfer RNA genes, 8 ribosomal RNA genes, with an overall GC content of 38.41%. Additionally, the phylogenetic analysis showed that Ruellia simplex is closely related to Strobilanthes cusia (NC_037485), Strobilanthes bantonensis (MT576695) and Echinacanthus attenuatus (NC_039762). The results of this study provide valuable information for the continued study of its species evolution, genetic engineering and germplasm resource utilization.

Project description:Dicliptera tinctoria is a member of Acanthaceae, which has a wide distribution and contains potentially medicinal species, and exhibited pharmaceutical potentials. This study sequenced and characterized the complete chloroplast genome of Dicliptera tinctoria. The newly sequenced cpDNA of D. tinctoria was 150,733 bp in length and had a typical quadripartite structure consisting of a large single copy (LSC, 82,895 bp), a small single copy (SSC, 17,249 bp), and two inverted repeat (IRs, 25,295 bp each) regions. This genome also contained 80 protein-coding genes, 30 transfer RNAs, and four ribosomal RNAs, which is identical to other chloroplast genomes in Acanthaceae family. Nucleotides diversity analysis among chloroplast genomes of Acanthaceae species revealed eight hypervariable regions, including trnK_UUU-matK, trnC_GCA-petN, accD, rps12-clpP, rps3-rps19, ycf1-ndhF, ccsA-ndhD, and ycf1. Phylogenetic analysis revealed the paraphyly of Dicliptera species and monophyly in four Acanthaceae subfamilies. These results provide an overview of genomic variations in Acanthaceae chloroplast genome, which is helpful for further genomic studies.

Peculiarities of the inverted repeats in the complete chloroplast genome of Strobilanthes bantonensis Lindau.

Project description:Strobilanthes bantonensis Lindau belongs to the family Acanthaceae. It is an antiviral herb that can be used to prevent Influenza virus infections in the border areas between China and Vietnam. Local people call it 'Purple Ban-lan-gen' because its root is very similar to that of Strobilanthes cusia (Nees) Kuntze, which is called 'Southern Ban-lan-gen' and is listed in Chinese Pharmacopeia. The two species have been used interchangeably locally. However, their pharmacological equivalence has caused concern for years. We have sequenced the chloroplast genome of S. cusia previously. In this study, we sequenced the complete chloroplast genome sequence of S. bantonensis to preform in-depth comparative genetic analysis of the two Strobilanthes species. The chloroplast genome of S. bantonensis is a circular DNA molecule with a total length of 144,591 bp and encodes 84 protein-coding, 8 ribosomes, and 37 transfer RNA genes. The chloroplast genome has a conservative quadripartite structure, including a large single-copy (LSC) region, a small single-copy (SSC) region, and a pair of inverted repeat (IR) regions, with lengths of 92,068 bp, 17,767 bp, and 17,378 bp, respectively. Phylogenetic analysis confirmed that S. bantonensis is closely related to the S. cusia. Compared with other species from Acanthaceae, S. bantonensis has a significantly shortened IR region, suggesting the occurrence of IR contraction events. This study will help future taxonomic, evolutionary, phylogenetic, and bioprospecting studies of the sizeable Strobilanthes genus, which contains over 400 species.

Complete Chloroplast Genome Sequence of Justicia flava: Genome Comparative Analysis and Phylogenetic Relationships among Acanthaceae.

Project description:The complete chloroplast genome of J. flava, an endangered medicinal plant in Saudi Arabia, was sequenced and compared with cp genome of three Acanthaceae species to characterize the cp genome, identify SSRs, and also detect variation among the cp genomes of the sampled Acanthaceae. NOVOPlasty was used to assemble the complete chloroplast genome from the whole genome data. The cp genome of J. flava was 150, 888bp in length with GC content of 38.2%, and has a quadripartite structure; the genome harbors one pair of inverted repeat (IRa and IRb 25, 500bp each) separated by large single copy (LSC, 82, 995 bp) and small single copy (SSC, 16, 893 bp). There are 132 genes in the genome, which includes 80 protein coding genes, 30 tRNA, and 4 rRNA; 113 are unique while the remaining 19 are duplicated in IR regions. The repeat analysis indicates that the genome contained all types of repeats with palindromic occurring more frequently; the analysis also identified total number of 98 simple sequence repeats (SSR) of which majority are mononucleotides A/T and are found in the intergenic spacer. The comparative analysis with other cp genomes sampled indicated that the inverted repeat regions are conserved than the single copy regions and the noncoding regions show high rate of variation than the coding region. All the genomes have ndhF and ycf1 genes in the border junction of IRb and SSC. Sequence divergence analysis of the protein coding genes showed that seven genes (petB, atpF, psaI, rpl32, rpl16, ycf1, and clpP) are under positive selection. The phylogenetic analysis revealed that Justiceae is sister to Ruellieae. This study reported the first cp genome of the largest genus in Acanthaceae and provided resources for studying genetic diversity of J. flava as well as resolving phylogenetic relationships within the core Acanthaceae.

The complete chloroplast genome sequence of Thunbergia erecta (Benth.) T. Anders. (Acanthaceae).

Project description:Thunbergia erecta (Benth.) T. Anders. is an upright shrub species of Acanthaceae with great ecological and economical values. In this paper, we explored the complete chloroplast genome sequence of T. erecta using next generation sequencing to provide genomic resources that could help to promote its conservation. The genome of T. erecta is 152,202 bp in length, containing a large single-copy region of 84,232 bp, and a small single-copy region of 17,656 bp. It encodes a total of 131 genes, including 8 rRNA genes, 37 tRNA genes, 84 protein-coding genes and 2 pseudo genes. The GC content of T. erecta genome is 38.47%. The phylogenetic analysis suggests that it was closely related to Avicennia marina in Acanthaceae. In addition, we found that T. erecta appeared late clade in the whole family while outgroups plants appeared even later. T. erecta is morphologically similar to other plants in Acanthaceae, but is genetically closed to the outgroup species.
