The complete chloroplast genome of Scutellaria meehanioides (Lamiaceae) from Shaanxi Province, China.

ABSTRACT: Scutellaria meehanioides C.Y.Wu is a medicinal perennial herb native to China. The complete chloroplast genome sequence of the S. meehanioides was determined and assembled using next generation sequencing methodologies. The complete genome is 152,484 base pairs (bp) in length and has an overall GC content of 38.4%. The chloroplast genome contains, a large single-copy region (LSC) of 83,859 bp, small single-copy region (SSC) of 17,467 bp and a pair of inverted repeats (IRs) of 24,029 bp. The genome of S. meehanioides contains 133 genes, including 87 protein-coding, 38 tRNA,and 8 rRNA genes. Phylogenetic analysis fully resolved S. meehanioides in a clade with S. orthocalyx. This study provides useful information for future genetic study of S. meehanioides.

Project description:Scutellaria tsinyunensis (Lamiaceae) is an endangered species endemic to Mt. Jinyun of Chongqing, China. In this study, the complete chloroplast (cp) genome of S. tsinyunensis was sequenced and characterized. The cp genome is 152,066 bp in length with a typical quadripartite structure, containing a pair of inverted repeats (IRs) of 25,223 bp separated by a large single-copy (LSC) region and a small single-copy (SSC) region of 84,096 bp and 17,524 bp, respectively. The whole cp genome contains 130 genes, including 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes. The overall GC content of the circular genome is 38.4%, whereas the corresponding values in LSC, SSC, and IR regions are 36.4, 32.6, and 43.6%, respectively. The phylogenetic analysis based on the complete cp genomes of the Lamiaceae family indicated that S. tsinyunensis was closely related to S. insignis.

Characterization of the complete plastid genome of Scutellaria microviolacea (Lamiaceae), a species endemic to Yunnan Province of China.

Project description:The complete plastid genome of Scutellaria microviolacea C. Y. Wu was firstly reported. The full length of the plastid genome was 152,092 bp and comprised of a large single-copy (LSC) region of 84,090 bp, a small single-copy (SSC) region of 17,534 bp, and two inverted repeat regions (IRs) of 25,234 bp. A total of 131 genes were encoded, including 87 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The overall GC content of the S. microviolacea plastid genome was 38.3%. Further phylogenetic analysis based on 18 accessions inferred that the genus Scutellaria can be divided into two clades, and S. microviolacea is evolutionarily close to Scutellaria tsinyunensis. Our study provided essential genetic resources for further studies on the evolution and genetic diversity of the genus Scutellaria and its related taxa.

In this study, Illumina sequencing data were used to assemble the complete chloroplast genome of Callicarpa siongsaiensis. The length of the circular genome is 154,144 bp. It contains a total of 130 genes, including 87 protein-coding, 36 tRNA, and seven rRNA genes. The GC content of the chloroplast genome of C. siongsaiensis is 38.09%. The phylogenetic analysis fully resolved C. siongsaiensis in a clade with C. formosana.

Analysis of the complete chloroplast genomes of Scutellaria tsinyunensis and Scutellaria tuberifera (Lamiaceae).

Project description:Scutellaria Linn. is a perennial herb with about 300 species. This genus has high medicinal value and many are used in Traditional Chinese Medicine (TCM). In this study, we sequenced and assembled the complete chloroplast genomes of Scutellaria tsinyunensis and S. tuberifera. Subsequently, we conducted a comprehensive comparative genomics analysis with 12 other published Scutellaria species. These genomes all had a conserved quartile structure, and the gene contents, gene sequences and GC contents are highly similar. The study on the genetic characteristics and nucleotide substitution rate of different genes found that the protein-coding genes of chloroplasts have differed greatly. Most genes are under purifying selection, but the rps12 gene may have undergone positive selection. Besides, we identified three hypervariable regions as potential markers for Scutellaria taxa, which could play an important role in species identification of Scutellaria. Phylogenetic analysis showed that the 14 Scutellaria taxa were divided into two major clades. Moreover, the variation of IR regions is closely related to the evolutionary history as was reconstructed based on SNPs. In conclusion, we provided two high-quality chloroplast reference genomes of Scutellaria, this reliable information and genomic resources are valuable for developing of efficient DNA barcodes as reconstruction of chloroplast evolutionary history of the genus.

Project description:Scutellaria indica var. coccinea (Lamiaceae) is an endemic taxon in Jeju Island, Korea. We present the complete chloroplast genome sequence of S. indica var. coccinea. Its genome size is 151,956 bp in length comprising a large single copy of 83,951 bp, a small single copy of 17,539 bp, and a pair of inverted repeats measuring 25,233 bp. The complete genome contains 115 genes including 80 protein-coding genes, four rRNAs, and 31 tRNAs. Phylogenetic analysis of this species with 10 published chloroplast genomes in Lamiaceae showed that S. insignis is a sister to S. indica var. coccinea.

A new species of Scutellaria (Scutellarioideae, Lamiaceae) from Sichuan Province in southwest China.

Project description:Scutellaria wuana, a new species discovered from a xeric valley in Muli County of Sichuan Province in southwest China, is described and illustrated. Morphologically, the new species shares similarities with S. mairei, but can be readily distinguished by a suite of morphological characters including a white-pubescent erect stem, conspicuous leaf petioles, and a yellow corolla with a trapeziform lower-middle lip lobe. The habitat and distribution of S. wuana are also distinctive. The position of the new species within Scutellaria is examined in a phylogenetic context using the nuclear ribosomal internal and external transcribed spacers. Additionally, we examine leaf epidermal and pollen grain micromorphology of the new species and putative relatives.

The GC content of chloroplast DNA was 38.3%. The corresponding values of the LSC, SSC, and IR regions were 36.3%, 32.5%, and 43.6%, respectively. Phylogenetic tree showed that the species from genus Scutellaria were divided into two monophyletic clades, and the divergence time of S. scordifolia was earlier than that of the other species.

Here, we reported for the first time the complete chloroplast (cp) genome of C. rubella to investigate its phylogenetic position and provide more sequencing information for further studies about the relationship between C. rubella and its related species. The cp genome of C. rubella was 154,202 bp in length and displayed a typical quadripartite angiosperm structure, containing two inverted repeat (IR) regions of 25,701 bp, a large single-copy (LSC) region of 84,968 bp and a small single-copy (SSC) region of 17,832 bp. It contained 87 protein-coding genes, 37 tRNA genes and 8 rRNA genes. The analysis fully resolved C. rubella was in a clade with C. bodinieri and C. nudiflora. The results indicated Callicarpa formed a sister relationship with Dicrastylis parvifolia in Lamiaceae.

The complete chloroplast genome of Vitex trifolia L. (Lamiaceae).

Project description:The three-leaved chaste tree (Vitex trifolia) is a medicinal and ornamental plant widely distributed from East Africa to the Pacific but has no complete chloroplast genome sequence. We assembled and characterized the V. trifolia accession from the germplasm collection of the Institute of Crop Science, University of the Philippines Los Baños. The complete plastome sequence is 154,444-bp long with 131 coding genes comprising 87 mRNA genes, 36 tRNA genes, and 8 rRNA genes. A phylogenetic analysis of the assembled genome, together with nine other Lamiaceae species, identified V. rotundifolia as its closest relative with available complete cpDNA sequence. The clustering also supports the genotypic similarity of the species belonging to trifolia group of the genus Vitex.

The complete chloroplast genome of Pleione hookeriana (Orchidaceae) from Yunnan Province, China.

Project description:Pleione hookeriana (Lindl.) B. S. Williams is a species of Orchidaceae with high ornamental value. It is a protected plant in China. To document the genetic history of this rare species, the chloroplast genome sequence of P. hookeriana from the Yunnan Province, China, were analyzed. The complete chloroplast genome is 158,930 bp in length and contains a large single-copy (LSC) region of 86,880 bp, a small single-copy region of 18,664 bp (SSC), and a pair of inverted repeats (IR) of 26,693bp. There are 137 genes, including 89 protein-coding, 40 transfer RNA (tRNA) and 8 ribosomal RNA (rRNA) genes. The total GC content of the chloroplast genome sequence is 37.2%. The maximum-likelihood phylogenetic analysis indicated that P. hookeriana was sister to P. chunii (MK792342.1). The result may be because the species are roughly the same geographical location and advanced and developed from the same ancestor. This study provides important information for the identification and conservation of species, and genetic engineering of P. hookeriana.
