Comparison of the Virome of Quarantined Sugarcane Varieties and the Virome of Grasses Growing near the Quarantine Station.

ABSTRACT: Visacane is a sugarcane quarantine station located in the South of France, far away from sugarcane growing areas. Visacane imports up to 100 sugarcane varieties per year, using safe control and confinement measures of plants and their wastes to prevent any risk of pathogen spread outside of the facilities. Viruses hosted by the imported material are either known or unknown to cause disease in cultivated sugarcane. Poaceae viruses occurring in plants surrounding the quarantine glasshouse are currently unknown. These viruses could be considered as a source of new sugarcane infections and potentially cause new sugarcane diseases in cases of confinement barrier failure. The aim of this study was to compare the plant virome inside and outside of the quarantine station to identify potential confinement failures and risks of cross infections. Leaves from quarantined sugarcane varieties and from wild Poaceae growing near the quarantine were collected and processed by a metagenomics approach based on virion-associated nucleic acids extraction and library preparation for Illumina sequencing. While viruses belonging to the same virus genus or family were identified in the sugarcane quarantine and its surroundings, no virus species was detected in both environments. Based on the data obtained in this study, no virus movement between quarantined sugarcane and nearby grassland has occurred so far, and the confinement procedures of Visacane appear to be properly implemented.

Project description:The USDA-ARS Sugarcane Variety Development Program in Houma, LA aims to maximize the number of panicles available for crossing through artificial manipulation of the environment. In a three-year study, the effect of growing media, fertilizer treatment, and their interaction on sugarcane flowering (% of panicles emerged), and number of days to flowering (DTF) under an artificial photoperiod treatment were assessed. The commercially-available sugarcane cultivar, 'HoCP 96-540' was planted in 2.8-L pots and subjected to the standard local photoperiod treatment. The cultivar was planted in four growing media (RediEarth Seedling and Germination Mix, Fafard, Metro-Mix®902, and Metro-Mix®900) and subjected to three different fertilizer applications. In the control treatment, fertilizer application was stopped prior to the commencement of the photoperiod treatment as practiced in some sugarcane breeding programs. The continuous treatment consisted of an application of a 10 ml solution of a NPK three times a week between June and October. The partial treatment consisted of applications of the same NPK solution applied post-initiation between September and October. Nitrogen starvation prior to the commencement of the photoperiod treatment is generally accepted to improve flower initiation; thus the standard practice is to cease nitrogen application two weeks prior to beginning a photoperiod regime. The growing media used in this study did not have a significant effect on days to flowering or percent panicle emergence. In our study, the control fertilizer treatment showed a flowering percentage across all growing media types of 21.2% less than a continuous fertilization regime. Furthermore, a significant trend was observed between fertilization treatments and days to flowering, with the continuous treatment producing panicles, on average across growing media, four days earlier than the control treatment, and six days earlier than the partial treatment. Evidence across this three-year experiment indicates that we should consider modifying plant nutrition management as soil fertility was found to be inadequate.

Project description:BackgroundSugarcane is host of many viral pathogens that affects its growth and productivity. High-throughput sequencing (HTS) is comprehensive diagnostic platform that permit the precise detection of viral pathogens to resolve the disease epidemiology of the crop, thus providing the phytosanitary status of plants. The current work was designed to comprehend the virome profiling of sugarcane belonging to five varieties collected from the major crop producing states in India. Additionally, a duplex OneStep RT-PCR assay was optimized for simplified detection of prevalent viruses in single reaction run along with validation and confirmation of HTS results.ResultsThe complete genome sequences of sugarcane streak mosaic virus (SCSMV), sugarcane yellow leaf virus (SCYLV) and sugarcane mosaic virus (SCMV) consisted of 9790, 5849 and 9600 nucleotides (nt) respectively were obtained excluding 5' UTR and 3' poly (A) tail from sugarcane samples belonging to different varieties. SCSMV and SCMV had single ORF encoding 3130 and 3063 amino acids (aa) respectively, whereas SCYLV genome comprised of six ORFs. The proteolytic cleavage sites in polyprotein region of SCSMV and SCMV revealed the unique amino acid motifs. SCSMV generated the highest number of single nucleotide variants (SNVs) 876 suggesting that it is more susceptible to mutations than other elucidated viruses in HTS. Recombination events revealed the origin of SCSMV_UP isolate from Indian and Iranian isolates as major and minor parents respectively. Further, validation assay by simplified duplex OneStep RT-PCR revealed the prevalence of SCSMV and SCYLV as mixed infection in sugarcane samples with 28 % incidence. The assay could detect the viruses up to 100 pg/µL of RNA concentration.ConclusionThe first comprehensive report of sugarcane virome and use of an optimized duplex OneStep RT-PCR assay revealed the prevalence of SCSMV and SCYLV in sugarcane from India. The study also provides an insight into genetic variations in the coding region of SCSMV and SCMV and emergence of diverse variants present in a viral population. A simplified duplex OneStep RT-PCR assay for simultaneous and expeditious detection of prevalent viruses in sugarcane would be useful in certification programme for production of virus-free planting materials.
