The complete chloroplast genome sequence of Passiflora xishuangbannaensis (Passifloraceae), a vine endemic to Yunnan, China.

ABSTRACT: Passiflora xishuangbannaensis, Passiflora subgenus Decaloba, is a very rare endemic to the Yunnan, China. Here we report and characterize the complete chloroplast (cp) genome sequence of P. xishuangbannaensis to provide genomic resources useful for promoting its conservation and systematics. The complete genome is 135,742 bp in length and the overall GC content is 37.1%. The cp genome sequence has a typical quadripartite structure, comprising two inverted repeats (IRs: 20,604 bp) regions, which are separated by a small single-copy (SSC: 13,159 bp) region and a large single-copy (LSC: 81,375 bp) region. Moreover, a total of 122 functional genes were annotated, including 77 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The phylogenetic analysis recovered P. xishuangbannaensis as a member of subgenus Decaloba.

Project description:This study was the first report for the complete chloroplast genome of Passiflora serrulata Jacq. (Passifloraceae). The cp genome was 149,683 bp in length contained two inverted repeats (IRs) of 25,470 bp, which were separated by large single-copy (LSC) and small single-copy (SSC) of 86,252 bp and 13,491 bp, respectively. A total of 110 functional genes were encoded, comprised 76 protein-coding genes, 30 tRNA genes, and four rRNA genes. The GC content was 37.0%. The maximum likelihood phylogenetic tree indicated that P. serrulata was recovered as the member of subg. Passiflora and most closely related to the clade formed by P. serratodigitata and P. ligularis.

The complete chloroplast genome sequence of Annamocarya sinensis (Juglandaceae), an Endangered species endemic to Yunnan Province, China.

Project description:Annamocarya sinensis, a plant species with extremely small populations endemic to Xichou county of Yunnan province, has been classified as a national second-class protected wild plant. In this study, we assembled its complete chloroplast genome. The total genome size of A. sinensis was 158,484 bp in length, containing a large single-copy region of 89,871 bp, a small single-copy region of 20,558 bp, and a pair of inverted repeat regions of 24,029 bp. The all GC content of A. sinensis chloroplast genome was 36.2%. It encodes a total of 114 unique genes, including 79 protein-coding genes, 31 tRNA genes, and four rRNA genes. Eleven genes contain a single intron, and three genes have two introns. Phylogenetic analysis results strongly supported that Annamocarya sinensis was closely related to Carya kweichowensis.

The Chloroplast Genome of Passiflora edulis (Passifloraceae) Assembled from Long Sequence Reads: Structural Organization and Phylogenomic Studies in Malpighiales.

Project description:The family Passifloraceae consists of some 700 species classified in around 16 genera. Almost all its members belong to the genus Passiflora. In Brazil, the yellow passion fruit (Passiflora edulis) is of considerable economic importance, both for juice production and consumption as fresh fruit. The availability of chloroplast genomes (cp genomes) and their sequence comparisons has led to a better understanding of the evolutionary relationships within plant taxa. In this study, we obtained the complete nucleotide sequence of the P. edulis chloroplast genome, the first entirely sequenced in the Passifloraceae family. We determined its structure and organization, and also performed phylogenomic studies on the order Malpighiales and the Fabids clade. The P. edulis chloroplast genome is characterized by the presence of two copies of an inverted repeat sequence (IRA and IRB) of 26,154 bp, each separating a small single copy region of 13,378 bp and a large single copy (LSC) region of 85,720 bp. The annotation resulted in the identification of 105 unique genes, including 30 tRNAs, 4 rRNAs, and 71 protein coding genes. Also, 36 repetitive elements and 85 SSRs (microsatellites) were identified. The structure of the complete cp genome of P. edulis differs from that of other species because of rearrangement events detected by means of a comparison based on 22 members of the Malpighiales. The rearrangements were three inversions of 46,151, 3,765 and 1,631 bp, located in the LSC region. Phylogenomic analysis resulted in strongly supported trees, but this could also be a consequence of the limited taxonomic sampling used. Our results have provided a better understanding of the evolutionary relationships in the Malpighiales and the Fabids, confirming the potential of complete chloroplast genome sequences in inferring evolutionary relationships and the utility of long sequence reads for generating very accurate biological information.

The complete chloroplast genome sequence of Fargesia qinlingensis (Poaceae): an endemic to China.

Project description:The complete chloroplast genome of Fargesia qinlingensis (Poaceae) has been reconstructed from the whole-genome Illumina sequencing data. The complete chloroplast genome sequence of F. qinlingensis obtained in this study was 139,640 bp in length, with a large single copy (LSC) region of 83,220 bp, a small single copy (SSC) region of 12,826 bp, separated by two inverted repeat (IR) regions of 21,797 bp each. The GC content was 38.9%, and in the LSC, SSC, and IR regions were 37.0%, 33.2%, and 44.2%, respectively. A total of 130 genes were annotated, including 83 protein-coding genes (PCGs), 39 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The result of the phylogenetic analysis showed that F. qinlingensis was more closely related to the species of F. denudata.

The chloroplast genome is 159,861 bp in length with a typical circular quadripartite structure, containing 129 genes (84 protein-coding genes, 37 tRNAs, and eight rRNAs). Our phylogenetic result clearly showed that S. delavayi and S. mukorossi have the closest relationship.

Complete chloroplast genome sequence of Heteroplexis incana (Asteraceae), a rare species endemic to China.

Project description:Heteroplexis incana (Asteraceae) is a rare species endemic to China. Here, we report and characterize the complete chloroplast genome sequence of H. incana based on Illumina paired-end sequencing data. The complete plastid genome was 152,605 bp in length, which contained two inverted repeats (IRs) of 24,954 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 84,427 bp and 18,270 bp, respectively. The cpDNA contains 132 genes, comprising 85 protein-coding genes, 37 tRNA genes, 8 rRNA genes. The overall GC content of the plastome is 37.3%. The phylogenetic analysis of 17 selected chloroplast genomes demonstrated that Heteroplexis incana was closely related to Aster indicus.

Complete chloroplast genome sequence of Swertia mileensis (Gentianaceae): a medicinal species endemic to China.

The complete chloroplast genome sequence of S. mileensis is presented in this study, the total size is 153,015 bp in length with a typical quadripartite structure including a pair of inverted repeat (IRs, 25,786 bp) regions separated by a large single copy (LSC, 83,048 bp) region and a small single copy (SSC, 18,395 bp) region. The overall GC content of it is 38.2%. The cp genome has 134 annotated genes, including 85 protein-coding genes, 37 tRNA genes and 8 rRNA genes. Among these genes, nine genes have one intron and two genes contain two introns. The phylogenetic tree based on 16 complete plastomes of support close relationships among two species of Swertia with 100% bootstrap value.

In this study, the complete chloroplast genome of M. coriacea was sequenced and analyzed. The total chloroplast genome size of M. coriacea is 160,113 bp, including a pair of inverted repeat regions (IRs, 26,576 bp) separated by a large single-copy (LSC, 88,175 bp) region and a small single-copy region (SSC, 18,786 bp). The complete chloroplast genome contains 86 protein-coding (PCGs), 37 transfer RNA (tRNAs), and 8 ribosomal RNA (rRNAs) genes. The phylogenetic analysis showed that M. coriacea is closely related to M. cathcartii. This study contributes to the bioinformatics on the evolution, genetic, conservation, and molecular biology for future studies of Magnoliaceae.
