The complete chloroplast genome of Phoebe minutiflora (Lauraceae).

ABSTRACT: Phoebe minutiflora H. W. Li, is a member of the Lauraceae family, while its generic relationship has been long-term controversial. The complete chloroplast (cp) genome of P. minutiflora was first reported in this paper. The cp genome was 152,654 bp in length with four typical quadripartite structures, which was consisted of a large single-copy (LSC) region of 93,697 bp, a small single-copy (SSC) region of 18,809 bp, and two inverted repeats (IRs) of 20,074 bp. In addition, there were a total of 112 unique genes, including 79 protein-coding genes, 29 tRNA genes, and four rRNA genes. The phylogenetic analysis indicated that P. minutiflora should be placed into Machilus.

Complete chloroplast genome sequences of two endangered Phoebe (Lauraceae) species.

Project description:BackgroundPhoebe (Lauraceae) comprises of evergreen trees or shrubs with approximately 100 species, distributed in tropical and subtropical Asia and Neotropical America. A total of 34 species and three varieties occur in China. Despite of economic and ecological value, only limited genomic resources are available for this genus.ResultsWe sequenced the two complete chloroplast (cp) genomes of Phoebe chekiangensis and P. bournei using Illumina sequencing technology via a combined strategy of de novo and reference-guided assembly. We also performed comparative analyses with the cp genomes of P. sheareri and P. sheareri var. oineiensis previously reported. The chloroplast genomes of P. chekiangensis and P. bournei identically contain 112 genes consisting of 78 protein coding genes, 30 tRNA genes, and 4 rRNA genes, with the size of 152,849 and 152,853 bp, respectively. From the two chloroplast genomes, 131 SSRs were identified and 12 different SSRs located in five protein coding genes. The analysis showed the extremely conserved structure of chloroplast genomes with surprisingly little variations at the LSC/IR and SSC/IR boundaries. Moreover, the mean nucleotide diversity was found to be 0.162% for 77 regions, suggesting an extraordinarily low level of sequence divergence. Four highest divergent regions (trnH-psbA, rps14-trnT, petA-psbJ, ccsA-ndhD) with the percentage of nucleotide diversity higher than 0.50% were identified, which had potential use for species identification and phylogenetic studies.ConclusionThis study will facilitate our understanding of population genetics, phylogenetic relationship and plant evolution of Phoebe species.

Comparative chloroplast genome analyses of diverse Phoebe (Lauraceae) species endemic to China provide insight into their phylogeographical origin.

Project description:The genus Phoebe (Lauraceae) includes about 90 evergreen tree species that are an ideal source of timber. Habitat destruction and deforestation have resulted in most of them being endemic to China. The accurate identification of endangered Phoebe species in China is necessary for their conservation. Chloroplast genome sequences can play an important role in species identification. In this study, comparative chloroplast genome analyses were conducted on diverse Phoebe species that are primarily distributed in China. Despite the conserved nature of chloroplast genomes, we detected some highly divergent intergenic regions (petA-psbE, ndhF-rpl32, and psbM-trnD-GUC) as well as three highly divergent genes (rbcL, ycf1, and ycf2) that have potential applications in phylogenetics and evolutionary analysis. The phylogenetic analysis indicated that various Phoebe species in China were divided into three clades. The complete chloroplast genome was better suited for phylogenetic analysis of Phoebe species. In addition, based on the phylogeographical analysis of Phoebe species in China, we inferred that the Phoebe species in China first originated in Yunnan and then spread to other southern areas of the Yangtze River. The results of this research will add to existing case studies on the phylogenetic analysis of Phoebe species and have the potential to contribute to the conservation of Phoebe species that are in danger of extinction.

The Complete Chloroplast Genome Sequence of Machilus chuanchienensis (Lauraceae): Genome Structure and Phylogenetic Analysis.

Project description:Machilus chuanchienensis is an ecological tree distributed in southwestern China. It has a significant valuation with making Hawk tea using its leaves, an ethnic traditional tea-like beverage with a long history in Chinese tea culture. The whole chloroplast (cp) genome is an ideal model for the phylogenetic study of Lauraceae because of its simple structure and highly conserved features. There have been numerous reports of complete cp genome sequences in Lauraceae, but little is known about M. chuanchienensis. Here, the next-generation sequencing (NGS) was used to sequence the M. chuanchienensis cp genome. Then, a comprehensive comparative genome analysis was performed. The results revealed that the M. chuanchienensis's cp genome measured 152,748 base pairs (bp) with a GC content of 39.15% and coded 126 genes annotated, including comprising eight ribosomal RNA (rRNA), 36 transporter RNA (tRNA), and 82 protein-coding genes. In addition, the cp genome presented a typical quadripartite structure comprising a large single-copy (LSC; 93,811) region, a small single-copy (SSC; 18,803) region, and the inverted repeats (IRs; 20,067) region and contained 92 simple sequence repeat (SSR) locus in total. Phylogenetic relationships of 37 species indicated that M. chuanchienensis was a sister to M. balansae, M. melanophylla, and M. minutiflora. Further research on this crucial species may benefit significantly from these findings.

The complete chloroplast genome sequence of Lindera fragrans (Lauraceae): genome structure and phylogenetic analysis.

Project description:Lindera fragrans, naturally distributed in southern China, is economic and ecological tree. Its leaves are one of the primary raw materials for processing Hawk tea. Here, we assembled the complete chloroplast genome of L. fragrans using Illumina pair-end sequencing. The chloroplast genome size was 152,739 base pairs (bp) with 39% GC content, containing a pair of inverted repeats (IRA/B) of 20,067 bp, separated by a large- and a small single-copy region (LSC/SSC) of 93,711 bp and 18,894 bp, respectively. The genome encoded 126 genes, including 82 protein-coding, 36 transfer RNA (tRNA), and eight ribosomal RNA (rRNA) genes. Phylogenetic analysis based on chloroplast genome sequences of 22 species suggested that L. fragrans was closely related to species of Lindera genus than other genera in Lauraceae. These results can be a valuable genome resource for further genetics and molecular biology studies.

The complete chloroplast genome of Litsea molis Hemsl. (Lauraceae): genome structure and phylogenetic analysis.

Project description:Litsea molis Hemsl. is a precious wild aromatic oil tree species and important medicinal plant. In this study, we sequenced and characterized the chloroplast genome of L. molis for the first time. Its complete chloroplast genome is 152,311 bp in length, containing a large single copy region of 93,258 bp and a small single copy region of 18,917 bp separated by a pair of inverted repeat regions of 20,068 bp. The chloroplast genome contains 130 unique genes, including 85 protein-coding genes, 37 tRNA and 8 rRNA genes. Phylogenetic analysis based on chloroplast genome sequences of 36 plants from the family Lauraceae showed that L. molis is more closely related to species of Lindera genus than other genera in Lauraceae.

The complete chloroplast genome of L. pulcherrima var. hemsleyana is 152,710 bp in length, containing a LSC region of 93,751 bp, a SSC region of 18,813 bp, and a pair of inverted repeats (IRA and IRB) of 20,073 bp each. The genome encoded 128 genes, including 83 protein-coding genes, 8 ribosomal RNA genes, 36 transfer RNA genes, and one pseudogene (ycf1). Most of these genes occurred in a single copy, whereas 15 genes occurred in double copies, including all rRNA, 6 tRNA, and 5 protein-coding genes. The GC content of the whole genome, LSC, SSC, and IR regions is 39.2%, 38.0%, 33.9%, and 44.4%, respectively. A total of 90 SSRs were discovered, the numbers of mono-, di-, tri-, tetra-, penta-, and hexa-nucleotides SSRs were 66, 10, 4, 8, 1, and 1, respectively. Phylogenetic analysis of cp genomes from 24 species of Lauraceae revealed that cp genomes of L. pulcherrima var. hemsleyana, L. pulcherrima var. attenuata, and L. pulcherrima formed a monophyletic clade with 100% bootstrap value.

Complete chloroplast genome sequence and annotation of Machilus salicina Hance, 1885 (lauraceae).

Project description:Machilus salicina Hance, 1885 is a species of flowering plant in the family Lauraceae and is mainly found at low altitudes in southern China. In this study, we assembled and annotated the complete chloroplast genome of M. salicina for the first time. We analyzed the general features of M. salicina and constructed a phylogenetic tree based on 15 Lauraceae species. The chloroplast genome of M. salicina had a total length of 153,943 bp. The length of a large single copy region, a small single copy region, and two inverted repeat regions were 93,689 bp, 20,070 bp, and 20,092bp, respectively. A total of 128 genes were detected, which included 84 protein-coding genes, 36 tRNAs and 8 rRNAs. The GC content of M. salicina complete chloroplast genome was 39.1%. The phylogenetic tree indicated that M. salicina was closely related to M. yunnanensis.

Project description:Actinodaphne lecomtei C.K.Allen, 1938 is an evergreen tree of the Lauraceae family and grows at the mountainous areas of southwestern China. In this study, we presented the first complete chloroplast genome sequence of A. lecomtei. We analyzed the chloroplast genome structure of A. lecomtei and performed a phylogenetic analysis. The complete chloroplast genome of A. lecomtei was 152,863 bp in length which contains a large single-copy (LSC) region of 93,763 bp, a small single-copy (SSC) region of 18,814 bp, and two inverted repeat (IR) regions of 20,143 bp. The analysis identified 128 genes, comprised of 84 protein-coding genes, 36 tRNAs, and eight rRNAs. The GC content of A. lecomtei complete chloroplast genome was 39.1%. The phylogenetic analysis result demonstrated that A. lecomtei was closely related to A. obovate.

In the present study, we sequenced the complete chloroplast genome of C. pittosporoides and used the data to reveal the species phylogenetic in Lauraceae. The complete chloroplast genome showed a circular genome of 152,730 bp size with 39.2% GC content. The genome is of typical structure and contains a pair of inverted repeat (IR) regions with 20,074 bp, separated by one large single-copy (LSC) with 93,722 bp and one small single-copy (SSC) regions with 18,860 bp. The genome contained 116 genes, including 82 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. A phylogenetic tree reconstructed based on 26 chloroplast genomes reveals that C. pittosporoides is most related with C. chago in Lauraceae.

The complete chloroplast genome size is 152,761 bp, consisting of a pair of inverted repeats (IRa/b) with a length of 20,074 bp separated by a large single-copy region (LSC) and a small single-copy region (SSC) which are 93,685 and 18,928 bp, respectively. The overall GC content of the cp genome is 39.16%. The maximum-likelihood phylogenetic tree showed that C. tenuipile is more closely related to C. aromaticum, providing new insight into the evolution of Lauraceae.
