Characterization of the complete chloroplast genome of Corydalis bungeana Turcz.

ABSTRACT: Corydalis bungeana Turcz. is a perennial herb belonging to the family Papaveraceae. Its chloroplast genome was sequenced and characterized. The cp genome of C. bungeana is 167,629 bp long with a GC content of 36.52%. A total of 144 genes were identified in this cp genome, including 79 protein-coding genes, 31 tRNAs and four rRNAs. A phylogenetic tree based on the complete nucleic acid sequence indicated that C. bungeana was classified into Corydaleae and had a close relationship with Lamprocapnos spectabilis.

Characterization of the complete chloroplast genome of Dioscorea polystachya Turcz.

Project description:Dioscorea polystachya Turcz. is an important Chinese herbal medicine and the raw material of the medicine ingrediente (Chinese yam polysaccharide). It belongs to Dioscorea, which has 60 species and distribute in middle and southeast of China. In this study, we sequenced the sample of D. polystachya based on Jiaozuo, Henan and determined its complete chloroplast genome. The length of cp genome was 152,958 bp, includes two invert repeats (IR) regions of 25,492 bp, a large single-copy (LSC) region of 83,152 bp, and a short single-copy (SSC) region of 18,822 bp. There were 131 genes, which included 85 protein coding genes, 8 rRNA, and 38 tRNA, and overall GC content covered by 37.1%. Each of trnK-UUU, rps16, trnG-UCC, atpF, rpoC1, trnL-UAA, trnV-UAC, petB, petD, rpl16, rpl2, ndhB, trnI-GAU, trnA-UGC, and ndhA genes contained an intron, clpP and ycf3 contained 2 introns. The phylogenetic position showed that D. Polystachya had the closest relationship with Dioscorea alata (MG267382) and Dioscorea aspersa (NC039807).

Characterization of the complete chloroplast genome of Corydalis inopinata Prain ex Fedde (Papaveraceae).

Project description:The complete chloroplast genome of Corydalis inopinata Prain ex Fedde was assembled and characterized in this study. The chloroplast genome was 181,335 bp in length, consisting of a large single-copy (LSC) region of 91,727 bp, a small single-copy (SSC) region of 1502 bp, and a pair of inverted repeat (IR) regions of 44,053 bp. It encoded 110 unique genes, including 68 protein-coding genes, 29 tRNA genes, 4 rRNA genes, and 9 pseudogenes. Phylogenetic analyses by maximum likelihood (ML) and Bayesian inference (BI) revealed that C. inopinata was closely related to C. conspersa Maxim. with full support in the present sampling. The complete plastid genome provided in this work would be useful for elucidating the taxonomy, phylogeny, and evolution of C. inopinata and other related species.

Complete chloroplast genome sequences of Corydalis edulis and Corydalis shensiana (Papaveraceae).

Project description:Corydalis DC., the largest genus of Papaveraceae, was recognized as one of the most taxonomically challenging plant taxa. Due to the lack of genetic information used in previous studies, species discrimination and taxonomic assignment in Corydalis have not been fully solved. Here, the complete chloroplast genomes were reported for Corydalis edulis Maxim. and Corydalis shensiana Liden, with their genome sizes being 154,395 and 155,938 bp, respectively. Both of the chloroplast genomes comprise two inverted repeat (IR) regions, separated by a large single-copy (LSC) region and a small single-copy (SSC) region, and encode 130 genes, including 85 protein-coding genes, 8 ribosomal RNA genes, 37 transfer RNA genes. Our study will provide novel insight into the molecular phylogeny and classification of Corydalis.

The complete chloroplast genome of Dictamnus dasycarpus Turcz. (Rutaceae).

Project description:Dictamnus dasycarpus Turcz. 1842 is a medicinal plant of China. Its dry root bark is called BAIXIANPI, which is a common traditional Chinese medicine. Here, we report the complete chloroplast genome of D. dasycarpus. The length of the genome, large single-copy (LSC), small single-copy (SSC), inverted repeat (IR), and GC content was 157,056 bp, 84,497 bp, 18,487 bp, 27,036 bp, and 38.5%, respectively. A total of 132 genes were annotated, including 87 protein coding, eight rRNA, and 37 tRNA genes. Interestingly, 15 genes contained single intron while two others contained two introns. The phylogenetic tree showed the two D. dasycarpus (D. albus) clustered in a clade, which was sister to clade formed by the species of Melicope, Tetradium, Phellodendron, and Zanthoxylum.

Comparative analysis of the complete chloroplast genome of Papaveraceae to identify rearrangements within the Corydalis chloroplast genome.

Project description:Chloroplast genomes are valuable for inferring evolutionary relationships. We report the complete chloroplast genomes of 36 Corydalis spp. and one Fumaria species. We compared these genomes with 22 other taxa and investigated the genome structure, gene content, and evolutionary dynamics of the chloroplast genomes of 58 species, explored the structure, size, repeat sequences, and divergent hotspots of these genomes, conducted phylogenetic analysis, and identified nine types of chloroplast genome structures among Corydalis spp. The ndh gene family suffered inversion and rearrangement or was lost or pseudogenized throughout the chloroplast genomes of various Corydalis species. Analysis of five protein-coding genes revealed simple sequence repeats and repetitive sequences that can be potential molecular markers for species identification. Phylogenetic analysis revealed three subgenera in Corydalis. Subgenera Cremnocapnos and Sophorocapnos represented the Type 2 and 3 genome structures, respectively. Subgenus Corydalis included all types except type 3, suggesting that chloroplast genome structural diversity increased during its differentiation. Despite the explosive diversification of this subgenus, most endemic species collected from the Korean Peninsula shared only one type of genome structure, suggesting recent divergence. These findings will greatly improve our understanding of the chloroplast genome of Corydalis and may help develop effective molecular markers.

Ultrahigh Performance Liquid Chromatography-Electrospray Ionization Tandem Mass Spectrometry Method for Qualitative and Quantitative Analyses of Constituents of Corydalis bungeana Turcz Extract.

Project description:In this study, the constituents of a Corydalis bungeana Turcz extract were qualitatively analyzed using gradient elution with a mobile phase of 0.2% acetic acid and acetonitrile. We obtained comprehensive insight into the constituents of C. bungeana Turcz extracts through the quantitative analysis of 14 compounds by comparison with authentic reference standards, and tentatively identified an additional 44 compounds through electrospray ionization mass spectrometry (ESI-MS) and tandem MS detection. The separation was successfully achieved using an Agilent SB-C18 column (1.8 µm, 150 × 2.1 mm; Agilent, Santa, CA, USA). A tandem quadrupole spectrometer was operated in either full-scan mode or multiple reaction monitoring (MRM) for the qualitative and quantitative analyses of the constituents, respectively. Validation data (inter-day and intra-day combined) for accuracy and precision ranged from -4.80% to 4.73%, and 0.30% to 4.97%, respectively. An ultrahigh performance liquid chromatographic-ESI-tandem MS (UHPLC-ESI-MS/MS) method for qualitative of C. bungeana Turcz (C. bungeana) extract and the quantification of 14 alkaloids, namely, A-N, was developed and validated. Quantitative analysis involved gradient elution with a mobile phase of 0.1% acetic acid and methanol for 45 min. The separation was successfully achieved using a Waters SB-C18 column (1.8 µm, 100 mm × 2.1 mm, Waters, Milford, Massachusetts, USA). The repeatability and stability of the method also met USFDA criteria with CV values lower than 5%. The limit of detection of the 14 alkaloids ranged from 9.74 to 13.00 ng/mL, whereas the linearities of the standard curves were between 0.9991 and 0.9995. In total, 15 commercial samples from 11 different sources were analyzed.

Project description:We characterized the complete chloroplast genome sequence of Ligularia fischeri, a collection from Halla Mountain in Jeju Island, Korea. The plants are utilized as edible functional plant species harbouring useful antioxidant compounds in family Asteraceae. De novo assembly with whole genome sequencing data of L. fischeri completed the chloroplast genome of 151 133 bp long, which included two inverted repeats (IRs) blocks of 24 831 bp, separated by the large single-copy block of 83 238 bp and small single-copy block of 18 233 bp. The genome encoded 113 genes consisting of 80 protein-coding genes, 29 tRNA genes and 4 rRNA genes. Phylogenetic analysis with protein coding gene sequences of reported Asteraceae chloroplast genomes revealed a close relationship of L. fischeri with Jacobaea vulgaris, a weed species world-widely distributed.

Complete chloroplast genome of a Chinese endemic species Corydalis trisecta Franch. (Papaveraceae).

Project description:Corydalis trisecta Franch. is an endemic plant found in China. In this study, we presented the first complete chloroplast genome of C. trisecta, which was assembled and characterized based on Illumina pair-end sequencing data. The complete chloroplast genome was 161,410 bp in length, with a GC content of 41.4% in total. Its structure contained a large single copy (LSC) region of 89,127 bp and a small single copy (SSC) region of 16,993 bp, which were separated by a pair of extremely inverted repeats (IRs) of 27,645 bp each, with GC content 39.8, 87.2, and 45.2%, respectively. The phylogenetic analysis indicated that C. triscta was sister to Lamprocapons spectabilis in Papaveraceae.

Characterization of the complete Salix viminalis var. gmelinii Turcz 1854 chloroplast genome from the northeast of China.

Project description:The Salix viminalis var. gmelinii Turcz 1854 is a variant of the Salix genus, from the Salicaceae family, and possesses an extremely high economic value. In this study the complete chloroplast genome of the woody plant S. viminalis var. gmelinii was characterized for the first time using a high-throughput approach in conjunction with de novo assembly technology. The S.viminalis var. gmelinii chloroplast genome is 155,405 base pairs (bp) in length and contains 36.71% GC content. It incorporates a large single-copy region (LSC, 84,287bp) alongside one small-copy region (SSC, 16,198bp), and two inverted repeat regions (IRA and IRB, 27,460bp). Moreover, this chloroplast genome encodes 128 genes, which comprises 83 protein-coding genes, 37 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. Furthermore, the phylogenetic analysis revealed that S.viminalis var. gmelinii is closely related to S. cupularis and S.gordejevii.
