The complete chloroplast genome of Agropyron desertorum (Fisch. ex Link) Schult.

ABSTRACT: Agropyron desertorum is one of the most important fodder grasses which distributes in the temperate regions of the world. In this study, the complete chloroplast genome of A. desertorum was sequenced. The genome was 135,459 bp in length, with a large single-copy region of 79,617 bp, a small single-copy region of 12,760 bp, and two inverted repeat regions of 21,541 bp. The genome consisted of 132 genes, including 86 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The GC contents was 38.32%. We constructed the Maximum likelihood (ML) tree with 13 species from the Hordeinae genus, and concluded that A. desertorum was closely related to plant species of the Elymus genus in the phylogenetic tree.

Project description:Sanguisorba × tenuifolia Fisch. ex Link is an important herbal medicine. To facilitate species identification, we sequenced its complete chloroplast genome using the Illumina MiSeq platform. The data show that the chloroplast genome of S. × tenuifolia is 155,403 bp in size, comprising an 85,525 bp large single-copy (LSC) region, a 18,726 bp small single-copy (SSC) region, and two inverted repeats (IR) regions, IRa and IRb (each 25,576 bp). The genome contains 112 unique genes, including 79 protein-coding genes, four ribosomal RNAs genes, and 30 transfer RNAs genes. Phylogenetic analysis revealed that S. × tenuifolia is most closely related to Hagenia abyssinica.

The complete chloroplast genome of two traditional medical plants: Asparagus cochinchinensis (Lour.) Merr. and Asparagus dauricus Fisch. ex Link.

Project description:Asparagus cochinchinensis (Lour.) Merr. and Asparagus dauricus Fisch. ex Link are two traditional medical plants with therapeutic effects, distributed in mountainous regions of China. In the current study, the complete chloroplast (cp) genomes of A. cochinchinensis and A. dauricus were sequenced on the Illumina Hiseq 2500, and obtained with a length of 157,095 bp and 156,918 bp, respectively, both containing a large single-copy region and a small single-copy region separated by a pair of inverted repeat regions. The cp genome of A. cochinchinensis has 132 annotated genes including 86 protein-coding genes, 38 tRNA, and eight rRNA genes. A. dauricus has 112 annotated genes containing 78 protein genes, 30 tRNA, and four rRNA genes. The maximum-likelihood tree was reconstructed with 17 species, indicating that A. cochinchinensis is a sister group to the clade including A. officinalis to A. racemosa. This clade includes five species of Asparagus.

Project description:Little millet, Panicum sumatrense Roth ex Roem. & Schult., is an important cultivated species under the tribe Paniceae, sub-family Panicoideae and family Poaceae. In this study, for the first time we sequenced the complete chloroplast (cp) genome of P. sumatrense to investigate their phylogenetic relationship in the family Poaceae. The complete cp genome sequence of P. sumatrense is 139,384 bp in length with 38.6% overall GC content and exhibits a typical quadripartite structure comprising one pair of inverted repeats (22,723 bp) separated by a small single-copy region (12,583 bp) and a large single-copy region (81,355 bp). The P. sumatrense cp genome encodes 125 unique genes, which include 91 protein-coding genes, 4 rRNA genes, 30 tRNA genes, and 20 genes were duplicated in the inverted repeat region. This newly determined cp genome (P. sumatrense) could be valuable information for the breeding programs of this cereal crops in the family Poaceae.

The complete chloroplast genome sequence of Angelica laevigata Fisch.

Project description:Angelica laevigata (Fisch 1812) is an important medicinal plant endowed with a rich chemical composition. In the present study, we present the complete chloroplast genome sequence of A. laevigata. The total length was 146,161 bp, comprising a large single-copy region of 93,538 bp and a small single-copy region of 17,779 bp separated by two inverted repeats of 17,422 bp each. A total of 128 genes were identified containing 87 protein-coding genes, 33 tRNA genes, and 8 rRNA genes. Phylogenetic analysis suggests that A. laevigata is closely associated with Angelica laxifoliata from the Umbelliferae family.

The complete chloroplast genome sequence of Swertia japonica (Schult.) Makino (Gentianaceae).

Project description:Swertia japonica (Schult.) Makino is a traditional medicinal plant in Japan for which the chloroplast genome has not been previously reported. The complete chloroplast genome of S. japonica was determined using a high-throughput sequencing technique. The total length of the S. japonica chloroplast genome was 153,208 bp, and comprised a large single-copy region of 83,319 bp, and a small single-copy region of 18,375 bp, separated by a pair of 25,757 bp inverted repeat regions. A phylogenetic analysis, based on the obtained chloroplast genome, indicated that S. japonica is closely related to S. diluta, S. franchetiana, S. kouitchensis, S. mussotii, and S. punicea. The presented chloroplast genome will be useful for further taxonomic, pharmacological and evolutionary studies of Swertia.

Complete chloroplast genome and phylogenetic analysis of Lonicera microphylla Willd. ex Roem. & Schult. 1819 Caprifoliaceae.

Project description:Lonicera microphylla Willd. ex Roem. & Schult. 1819 is a medicinal plant species, especially for treating chronic fever and dysentery. This study aimed to characterize the chloroplast genome of L. microphylla and reconstruct the phylogenetic relationships among Lonicera Linn. 1753. The circular complete chloroplast genome is 154,945 bp in length, with two inverted repeat regions (IRs; 23,841 bp), separated by a small single-copy region (SSC; 18,789 bp) and a large single-copy region (LSC; 88,474 bp). The overall GC content of L. microphylla plastome was 38.36%. The chloroplast genome encoded a total of 131 genes, including 84 protein-coding genes, 39 tRNA genes, and eight rRNA genes. Phylogenetic analysis reveals that L. microphylla was more closely related to Lonicera tangutica Maxim. 1878. Our result can provide reference for the phylogenetic relationship, resource development, and utilization of Lonicera.

The complete chloroplast genome sequences of Barnardia japonica (Thunb.) Schult. and Schult.f.

Project description:Barnardia japonica is an ornamental bulb with important medicinal usage. The complete chloroplast genome of B. japonica was newly sequenced in this study. The total chloroplast genome size of B. japonica was 156,129 bp. In total, 131 genes were identified, including 85 protein-coding genes, 8 rRNA genes, and 38 tRNA genes. Eighteen genes are containing introns (clpP and ycf3 contained two introns) and 18 genes had two copies. The overall GC content of this genome was 37.7%. A further phylogenomic analysis of Asparagales, including 36 taxa, was conducted for the placement of genus Barnardia. The complete plastome of B. japonica will provide a valuable resource for further genetic conservation, phylogenomic, and evolution studies in the genus and family.

The whole chloroplast genome of A. pectinatum is 135,041 bp in length, comprising a pair of inverted repeat (IR) regions (20,821 bp) that are separated by a large single copy (LSC) region (80,632 bp) and a small single copy (SSC) region (12,767 bp). The chloroplast genome of A. pectinatum contains 133 genes, and 87 of them are protein-coding genes, 38 are tRNA, and eight are rRNA genes. The chloroplast genome of A. pectinatum could provide valuable information for varieties identification and evolution of the Agropyron Gaertn.

The whole chloroplast genome of U. angustifolia contains 111 genes, including 77 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. Nucleotide variability analysis identified three hotspot regions (trnK-rps16, ndhF-rps32, and ycf1b) for genomic divergence and 52 simple sequence repeats. Phylogenetic analysis based on the complete chloroplast genomes exhibited that U. angustifolia formed a clade with Urtica lobatifolia and Hesperocnide tenella.

Project description:Corydalis impatiens (Pall.) Fisch. 1821. (Papaveraceae) is a Tibetan medical herb used to reduce pain, treat skin injuries, cure hepatitis, and benefit the circulatory system. In the current study, the chloroplast genome of C. impatiens was sequenced. This complete genome is a circular 197,317 bp sequence consisting of a small single-copy (SSC, 3105 bp) region, a large single-copy (LSC, 89,790 bp) region, and a pair of inverted repeats (IRs, 52,211 bp). This chloroplast genome encodes a total of 127 functional genes, including 81 protein-coding, 38 transfer RNA, and eight ribosomal RNA genes. Furthermore, this chloroplast genome contains six pseudogenes, including a pair of ndhB a pair of ndhD, one ndhC, and one ndhK. The phylogenetic relationship within the genus Corydalis was inferred with the maximum-likelihood method, and the result showed that C. impatiens was most closely related to C. conspersa.
