Domain knowledge integration into deep learning for typhoon intensity classification.

ABSTRACT: In this report, we propose a deep learning technique for high-accuracy estimation of the intensity class of a typhoon from a single satellite image, by incorporating meteorological domain knowledge. By using the Visual Geometric Group's model, VGG-16, with images preprocessed with fisheye distortion, which enhances a typhoon's eye, eyewall, and cloud distribution, we achieved much higher classification accuracy than that of a previous study, even with sequential-split validation. Through comparison of t-distributed stochastic neighbor embedding (t-SNE) plots for the feature maps of VGG with the original satellite images, we also verified that the fisheye preprocessing facilitated cluster formation, suggesting that our model could successfully extract image features related to the typhoon intensity class. Moreover, gradient-weighted class activation mapping (Grad-CAM) was applied to highlight the eye and the cloud distributions surrounding the eye, which are important regions for intensity classification; the results suggest that our model qualitatively gained a viewpoint similar to that of domain experts. A series of analyses revealed that the data-driven approach using only deep learning has limitations, and the integration of domain knowledge could bring new breakthroughs.

Project description:Metabolomic data often present challenges due to high dimensionality, collinearity, and variability in metabolite concentrations. Machine learning (ML) application in metabolomic analyses is enabling the extraction of meaningful information from complex data. Bringing together domain-specific knowledge from metabolomics with explainable ML methods can refine the predictive performance and interpretability of models used in atherosclerosis research. In this work, we aimed to identify the most impactful metabolites associated with the presence of atherosclerotic cardiovascular disease (ASCVD) in cross-sectional case-control studies using explainable ML methods integrated with metabolomics domain knowledge. For this, a subset from the FLEMENGHO cohort with metabolomic data available was used as the training cohort, including 63 patients with a history of ASCVD and 52 non-smoking controls matched by age, sex, and body mass index from the same population. First, Partial Least Squares Discriminant Analysis (PLS-DA) was applied for dimensionality reduction. The selected metabolites' correlations were analyzed by considering their chemical categorization. Then, eXtreme Gradient Boosting (XGBoost) was used to identify metabolites that characterize ASCVD. Next, the selected metabolites were evaluated in an external cohort to determine their effectiveness in distinguishing between cases and controls. A total of 56 metabolites were selected for ASCVD discrimination using PLS-DA. The primary identified metabolites' superclasses included lipids, organic acids, and organic oxygen compounds. Upon integrating these metabolites with the XGBoost model, the classification yielded a test area under the curve (AUC) of 0.75. SHAP analyses ranked cholesterol, 3-methylhistidine, and glucuronic acid among the most impactful features and showed the diversity of metabolites considered for building the ASCVD discriminator. Also using XGBoost, the selected metabolites achieved an AUC of 0.93 in an independent external validation cohort. In conclusion, the combination of different metabolites has the potential to build classifiers for ASCVD. Integrating metabolite categorization within the SHAP analysis further enhanced the interpretability of the model, offering insights into metabolite-specific contributions to ASCVD risk.

Project description:Background and objectiveAlzheimer's disease (AD) is the most common type of dementia that can seriously affect a person's ability to perform daily activities. Estimates indicate that AD may rank third as a cause of death for older people, after heart disease and cancer. Identification of individuals at risk for developing AD is imperative for testing therapeutic interventions. The objective of the study was to determine could diagnostics of AD from EMR data alone (without relying on diagnostic imaging) be significantly improved by applying clinical domain knowledge in data preprocessing and positive dataset selection rather than setting naïve filters.MethodsData were extracted from the repository of heterogeneous ambulatory EMR data, collected from primary care medical offices all over the U.S. Medical domain knowledge was applied to build a positive dataset from data relevant to AD. Selected Clinically Relevant Positive (SCRP) datasets were used as inputs to a Long-Short-Term Memory (LSTM) Recurrent Neural Network (RNN) deep learning model to predict will the patient develop AD.ResultsRisk scores prediction of AD using the drugs domain information in an SCRP AD dataset of 2,324 patients achieved high out-of-sample score - 0.98-0.99 Area Under the Precision-Recall Curve (AUPRC) when using 90% of SCRP dataset for training. AUPRC dropped to 0.89 when training the model using less than 1,500 cases from the SCRP dataset. The model was still significantly better than when using naïve dataset selection.ConclusionThe LSTM RNN method that used data relevant to AD performed significantly better when learning from the SCRP dataset than when datasets were selected naïvely. The integration of qualitative medical knowledge for dataset selection and deep learning technology provided a mechanism for significant improvement of AD prediction. Accurate and early prediction of AD is significant in the identification of patients for clinical trials, which can possibly result in the discovery of new drugs for treatments of AD. Also, the contribution of the proposed predictions of AD is a better selection of patients who need imaging diagnostics for differential diagnosis of AD from other degenerative brain disorders.

Project description:BackgroundDeep learning models have attracted significant interest from health care researchers during the last few decades. There have been many studies that apply deep learning to medical applications and achieve promising results. However, there are three limitations to the existing models: (1) most clinicians are unable to interpret the results from the existing models, (2) existing models cannot incorporate complicated medical domain knowledge (eg, a disease causes another disease), and (3) most existing models lack visual exploration and interaction. Both the electronic health record (EHR) data set and the deep model results are complex and abstract, which impedes clinicians from exploring and communicating with the model directly.ObjectiveThe objective of this study is to develop an interpretable and accurate risk prediction model as well as an interactive clinical prediction system to support EHR data exploration, knowledge graph demonstration, and model interpretation.MethodsA domain-knowledge-guided recurrent neural network (DG-RNN) model is proposed to predict clinical risks. The model takes medical event sequences as input and incorporates medical domain knowledge by attending to a subgraph of the whole medical knowledge graph. A global pooling operation and a fully connected layer are used to output the clinical outcomes. The middle results and the parameters of the fully connected layer are helpful in identifying which medical events cause clinical risks. DG-Viz is also designed to support EHR data exploration, knowledge graph demonstration, and model interpretation.ResultsWe conducted both risk prediction experiments and a case study on a real-world data set. A total of 554 patients with heart failure and 1662 control patients without heart failure were selected from the data set. The experimental results show that the proposed DG-RNN outperforms the state-of-the-art approaches by approximately 1.5%. The case study demonstrates how our medical physician collaborator can effectively explore the data and interpret the prediction results using DG-Viz.ConclusionsIn this study, we present DG-Viz, an interactive clinical prediction system, which brings together the power of deep learning (ie, a DG-RNN-based model) and visual analytics to predict clinical risks and visually interpret the EHR prediction results. Experimental results and a case study on heart failure risk prediction tasks demonstrate the effectiveness and usefulness of the DG-Viz system. This study will pave the way for interactive, interpretable, and accurate clinical risk predictions.
