Characterization of the complete plastid genome of Gaultheria griffithiana (Ericaceae).

ABSTRACT: Gaultheria griffithiana is an evergreen shrub in the family Ericaceae. It is used as a source of the Chinese traditional medicine, Tougucao, with distribution of the junction of eastern Himalaya and Hengduan Mountain. The chloroplast genome of G. griffithiana is 175,649 bp in length with 135 genes, including eight rRNA genes, 39 tRNA genes, and 85 protein-coding genes. Phylogenetic analysis has converged on the placement of G. griffithiana as sister to G. praticola, G. nummularioides, and G. hookeri within the Leucothoides clade of Gaultheria in this study.

Characterization of the Complete Chloroplast Genome of Gaultheria nummularioides D.Don 1825 (Ericaceae).

Project description:Gaultheria nummularioides D.Don 1825 (Ericaceae) is a traditional Chinese medicinal plant used to treat rheumatoid arthritis. The complete chloroplast genome of G. nummularioides has been sequenced and assembled. The genome is 176,207 bp in total with one large single copy (LSC: 107,726 bp), one small single copy (SSC: 3,389 bp), and two inverted repeat regions (IRa and IRb; each 32,546 bp). The chloroplast genome encoded a total of 110 unique genes; the GC content of these genes is 36.6%. The results based on phylogenetic analysis of the complete chloroplast genome suggests that G. nummularioides diverged later than G. praticola, the sister relationship between G. nummularioides and the clade comprising G. fragrantissima Wall. 1820 and G. hookeri C.B. Clarke 1882 was strongly supported. This study provides additional information on the genetic diversity of G. nummularioides, its closely related taxa, and further exploration of chloroplast genomes in the Ericaceae family.

Development and characterization of microsatellite markers in Gaultheria pumila Lf. (Ericaceae).

Project description:BackgroundPolymorphic microsatellite markers were developed for Gaultheria pumila (Ericaceae) to evaluate genetic diversity and population structure within its native range in Chile. This is a very important Ericaceae endemic to Chile with a large commercial potential. Its resistance to different abiotic conditions makes it a valuable target for genetic improvement.ResultsTen polymorphic simple sequence repeat (SSR) loci were isolated from Gaultheria pumila using new-generation 454 FLX Titanium pyrosequencing technology. The mean number of alleles per locus ranged from 2 to 4. Observed and expected heterozygosity ranged from 0.00 to 1.0 and 0.00 to 0.64, respectively.ConclusionsFrom 10 SSR markers developed for G. pumila, 9 markers are promising candidates for analyzing genetic variation within or between natural populations of G. pumila and other species from the same genus.

Project description:Gaultheria fragrantissima (Ericaceae) is an aromatic medicinal plant with high concentrations of the secondarymetabolite methyl salicylate (oil of wintergreen). In this study, the complete chloroplast genomeof G. fragrantissima was sequenced. The complete plastome is 176,196 bp in length, and the GCcontent is 36.6%. The plastome comprises 110 unique genes (76 protein-coding, 30 tRNA and 4 rRNA).Phylogenetic analysis fully supported a sister relationship between G. fragrantissima and G. hookeriwithin the Leucothoides clade of Gaultheria. This chloroplast genome will serve as a valuable referencefor future taxonomic and phylogenetic research.

Characterization of the complete plastid genome of Butia eriospatha (Arecaceae).

Project description:Butia eriospatha is an endemic palm species from the Atlantic Rainforest in Brazil, a biodiversity hotspot. This species is currently listed in the IUCN red list as vulnerable and lacks specific plastid markers for population genetics studies. In addition, the evolutionary relationship within the genus Butia is not yet well resolved. Here, we sequenced and characterized the complete plastid genome (plastome) sequence of B. eriospatha. The complete plastome sequence is 154,048 bp in length, with the typical quadripartite structure. This plastome length and genes content is consistent with other six species from tribe Cocoseae. However, the Inverted Repeat (IR) borders show some variation among the analyzed species from this tribe. Species from the Bactridinae (Astrocaryum and Acrocomia) and Elaeidinae (Elaeis) subtribes present the rps19 gene completely duplicated in the IR region. In contrast, all plastomes sequenced from the subtribe Attaleinae (Butia, Cocos, Syagrus) present one complete CDS of rps19 and one partial copy of rps19. The difference in the IR/LSC junctions between Attaleinae and the sister clades Bactridinae + Elaeidinae might be considered an evolutionary signal and the plastome sequence of B. eriopatha may be used in future studies of population genetics and phylogeny.

The complete chloroplast genome of Vaccinium oxycoccos (Ericaceae)

Project description:Abstract Vaccinium species have great significance as fruit crops due to their economic and food values. Here we report the chloroplast genome of V. oxycoccos. The chloroplast genome of V. oxycoccos was 177,088 bp in length with a GC content of 36.74%. LSC, SSC, and IR regions were 104,139 bp, 3031 bp, and 34,959 bp in length, respectively. The chloroplast genome contained 105 different genes, including 73 protein-coding genes, 4 rRNA genes, and 28 tRNA genes. The phylogenetic analysis indicated that V. oxycoccos was closely related to V. microcarpum in the family Ericaceae. This chloroplast genome not only enriches the genome information of Vaccinium, but also will be useful in the evolution study of the family Ericaceae.

The complete chloroplast genome of rhododendron williamsianum (ericaceae).

Project description:Rhododendron williamsianum Rehder & E. H. Wilson 1913, is a plant with important horticultural value. Here we report its chloroplast genome. The total length of the chloroplast genome was 205,424 bp, with a GC content of 35.8%. It consisted of a 107,968 bp large single copy, a 2606 bp small single copy, and a pair of 47,425 bp inverted repeats separating them. Within the chloroplast genome, there were a total of 110 unique genes, which included 76 protein-coding genes, 4 rRNA genes, and 30 tRNA genes. Our phylogenetic analyses indicated that R. williamsianum was closely genetically related to R. sutchuenense and R. jingangshanicum. The findings from this study not only contribute to the genetic database of Rhododendron plants but also have implications for evolutionary research within the family Ericaceae.

The complete plastid genome sequence of Vaccinium japonicum (Ericales: Ericaceae), a deciduous broad-leaved shrub endemic to East Asia.

Project description:We here sequenced the complete plastid genome (plastome) of Vaccinium japonicum (Ericaceae), a deciduous broad-leaved shrub endemic to East Asia. This species has considerable practical economic value. The plastome of V. japonicum is assembled as a single contig (187,213 bp). A large single copy (104,637 bp) and a small single copy (3,000 bp) of the genome are separated by a pair of inverted repeats (39,788 bp). The genome consists of 135 genes, which include 88 protein coding, eight ribosomal RNA, and 39 transfer RNA genes. The plastome of V. japonicum is similar to that of Vaccinium macrocarpon in gene content and order. Our phylogenetic analysis revealed the phylogenetic position of V. japonicum in a highly supported clade of the genus Vaccinium together with other four congeners, V. bracteatum, V. vitis-idaea, V. uliginosum and V. macrocarpon.

Plastome characteristics and species identification of Chinese medicinal wintergreens (Gaultheria, Ericaceae).

Project description:Wintergreen oil is a folk medicine widely used in foods, pesticides, cosmetics and drugs. In China, nine out of 47 species within Gaultheria (Ericaceae) are traditionally used as Chinese medicinal wintergreens; however, phylogenetic approaches currently used to discriminating these species remain unsatisfactory. In this study, we sequenced and characterized plastomes from nine Chinese wintergreen species and identified candidate DNA barcoding regions for Gaultheria. Each Gaultheria plastome contained 110 unique genes (76 protein-coding, 30 tRNA, and four rRNA genes). Duplication of trnfM, rps14, and rpl23 genes were detected, while all plastomes lacked ycf1 and ycf2 genes. Gaultheria plastomes shared substantially contracted SSC regions that contained only the ndhF gene. Moreover, plastomes of Gaultheria leucocarpa var. yunnanensis contained an inversion in the LSC region and an IR expansion to cover the ndhF gene. Multiple rearrangement events apparently occurred between the Gaultheria plastomes and those from several previously reported families in Ericales. Our phylogenetic reconstruction using 42 plastomes revealed well-supported relationships within all nine Gaultheria species. Additionally, seven mutational hotspot regions were identified as potential DNA barcodes for Chinese medicinal wintergreens. Our study is the first to generate complete plastomes and describe the structural variations of the complicated genus Gaultheria. In addition, our findings provide important resources for identification of Chinese medicinal wintergreens.

Strategies for complete plastid genome sequencing.

Project description:Plastid sequencing is an essential tool in the study of plant evolution. This high-copy organelle is one of the most technically accessible regions of the genome, and its sequence conservation makes it a valuable region for comparative genome evolution, phylogenetic analysis and population studies. Here, we discuss recent innovations and approaches for de novo plastid assembly that harness genomic tools. We focus on technical developments including low-cost sequence library preparation approaches for genome skimming, enrichment via hybrid baits and methylation-sensitive capture, sequence platforms with higher read outputs and longer read lengths, and automated tools for assembly. These developments allow for a much more streamlined assembly than via conventional short-range PCR. Although newer methods make complete plastid sequencing possible for any land plant or green alga, there are still challenges for producing finished plastomes particularly from herbarium material or from structurally divergent plastids such as those of parasitic plants.

Characterization of the complete plastid genome of Porphyridium purpureum strain CCMP1328.

Project description:In this study, the complete plastid genome of Porphyridium purpureum strain CCMP1328 was recovered through Illumina sequencing data. This complete plastid genome of P. purpureum was 220,483 bp in length and contained a pair of IR regions (4604 bp). The pt genome of P. purpureum encoded 234 genes including 199 protein-coding genes, 29 tRNA genes, one tmRNA, and six ribosomal RNA genes in IR regions. The overall GC content of P. purpureum cp genome is 30.4%. By phylogenetic analysis using 18S DNA fragments through NJ method, P. purpureum strain CCMP1328 was grouped in the P. purpureum cluster without further distinction. This complete plastid genomes can be subsequently used for evolution studies of red algae and provide valuable insight into dynamic evolution of group II introns.
