Complete mitochondrial genome sequencing of Lutra lutra (Linnaeus, 1758) (Carnivora: Mustelidae) and its phylogenetic status in Mustelidae.

ABSTRACT: We report the complete mitochondrial genome sequence of the endangered Eurasian otter, Lutra lutra. The complete mitochondrial genome is 16,537 bp in length and contains 13 protein-coding genes, 22 transfer RNA, two ribosomal RNA, and one control region. The mitogenome is A + T rich, with a composition of 32.2% A, 27.5% C, 14.5% G, and 25.8% T. Phylogenetic analysis based on 13 protein-coding mitochondrial genes of Mustelidae supports the conventional systematic treatment with eight subfamilies. Lutra lutra is closely related to Lutra sumatrana and the subfamily Lutrinae was closely grouped with the Ictonychinae. This study provides genetic and taxonomic information for future studies of Eurasian otters and the Mustelidae.

Characterisation of the Complete Mitochondrial Genome of Critically Endangered Mustela lutreola (Carnivora: Mustelidae) and Its Phylogenetic and Conservation Implications.

Project description:In this paper, a complete mitochondrial genome of the critically endangered European mink Mustela lutreola L., 1761 is reported. The mitogenome was 16,504 bp in length and encoded the typical 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes, and harboured a putative control region. The A+T content of the entire genome was 60.06% (A > T > C > G), and the AT-skew and GC-skew were 0.093 and -0.308, respectively. The encoding-strand identity of genes and their order were consistent with a collinear gene order characteristic for vertebrate mitogenomes. The start codons of all protein-coding genes were the typical ATN. In eight cases, they were ended by complete stop codons, while five had incomplete termination codons (TA or T). All tRNAs had a typical cloverleaf secondary structure, except tRNASer(AGC) and tRNALys, which lacked the DHU stem and had reduced DHU loop, respectively. Both rRNAs were capable of folding into complex secondary structures, containing unmatched base pairs. Eighty-one single nucleotide variants (substitutions and indels) were identified. Comparative interspecies analyses confirmed the close phylogenetic relationship of the European mink to the so-called ferret group, clustering the European polecat, the steppe polecat and the black-footed ferret. The obtained results are expected to provide useful molecular data, informing and supporting effective conservation measures to save M. lutreola.

Complete mitochondrial characteristics and phylogenetic analysis of Deilephila elpenor (Linnaeus, 1758) (Lepidoptera: Sphingidae).

Project description:Deilephila elpenor is widely distributed in countries of Asia and Central Europe, and the larva is recognized as significant agriculture pest. The complete mitochondrial genome of D. elpenor is 15,372 bp in length. It contains 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a control region. TAA is utilized as the termination codon for most PCGs, however, cox1 and cox2 use the incomplete termination codon T, and nad3 uses TAG as the termination codon. UUA (Leu) is the most frequently used codon, GCG (Ala) and CCG (Pro) are the least frequently used codons. In addition, we selected 15 species sequences closest to this species from NCBI, and used Manduca quinquemaculata and Manduca sexta (Lepidoptera: Smerinthinae) as the outgroup. Phylogenetic analysis suggested that D. elpenor was the most closely related to genus Theretra, genus Rhagastis and Cechenena minor.

The complete mitochondrial genome of Melanostoma mellinum (Linnaeus, 1758) (Diptera: Syrphidae) and phylogenetic analysis.

Project description:In this study, the complete mitochondrial genome (mitogenome) of Melanostoma mellinum (Linnaeus, 1758) was sequenced using the-next generation sequencing technology. The assembled mitogenome of M. mellinum has a total length of 16,055bp and contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), and 2 ribosomal RNA genes (rRNAs). The results of phylogenetic reconstruction based on the combined mitochondrial gene dataset indicated that M. mellinum belongs to Melanostoma genus with a close relationship to Melanostoma orientale, but the monophyly of the tribe Bacchini is not well supported.

The complete mitochondrial genome of Syritta pipiens (Linnaeus, 1758) (Diptera: Syrphidae) and phylogenetic analysis.

Project description:The complete mitochondrial genome (mitogenome) of Syritta pipiens (Linnaeus, 1758) was sequenced with 15,745 bp in length including 37 genes and a non-coding region. The overall nucleotide composition showed a strong AT bias. Most protein-coding genes (PCGs) used ATN as the start codon while ATP6 and ND1 used TTG, and stopped by TAA or TAG but ND5 ended with an incomplete T. Phylogenetic trees were reconstructed based on the 24 complete mitochondrial sequences from Syrphidae using the methods of maximum-likelihood (ML) and Bayesian inference (BI), resulted in S. pipiens clustered into the clade of Eristalinae, which conformed to the traditional classification, but the trees did not support the monophyly of Eristalinae. More molecular data is needed for further study.

Complete mitochondrial genome of Trachycardium flavum (Linnaeus, 1758).

Project description:The complete mitochondrial genome of Trachycardium flavum from South China Sea was first determined in this study, which is 16,596 bp in length. The base composition of the mitogenome is a less biased (A, G, T, and C was 21.5%, 26.3%, 37.0%, and 15.2%, respectively) with A + T contents of 58%. It consists of 24 tRNA genes, two rRNA genes, and 12 protein-coding genes (PCGs). No typical control region was found in non-coding sequence. Interestingly, ATP8 genes was absence same as most shellfish. Nine PCGs use a special start codon TTG, and the other three genes use a normal initiation codon ATN. Except ND6 use a single base G as the stop codon, the others all end with the normal stop codon TAG. The phylogenetic tree showed that T. flavum was first clustered with Fulvia mutica, Cerastoderma edule, and Acanthocardia tuberculate, which all belong to Cardiidae.

The complete mitochondrial genome of Sarotherodon galilaeus (Linnaeus, 1758) (Perciformes: Cichlidae) and its phylogenetic placement.

Project description:Sarotherodon galilaeus (Linnaeus, 1758), a cichlid species that is naturally distributed in African and Eurasian waters, was introduced in many Asian countries for aquaculture. To date, rare genetic studies focused on this species have hindered our understanding of this species. Here, we reported the complete mitochondrial genome of S. galilaeus that was sequenced using next-generation sequencing technology. The resulting mitogenome of S. galilaeus was 16,630 in length and comprised 13 protein-coding genes (PCG), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA genes (rRNA), and one control region (D-loop). Phylogenetic analysis indicated that Oreochromini species contained two lineages (I and II) and S. galilaeus clustered with Oreochromis aureus rather than other Sarotherodon species.

First assessment of microbial diversity in faecal microflora of Eurasian otter (Lutra lutra Linnaeus, 1758) in Portugal.

Project description:The Eurasian otter (Lutra lutra Linnaeus, 1758), a predator from the Order Carnivora, Family Mustelidae, evolved the ability to swim and forage in water, being an important element of biodiversity. Otters are widely spread through Portugal, and scats have been extensively used in ecology studies; however, valid information on their microbiota is scarce. This work represents a first approach to characterise the otter faecal microflora in samples collected in river stretches of the Sado river basin (Portugal) during winter 2006. Eight sampling stretches of 8 km were selected, and from each, six to eight sampling sites were visited. A total of 31 scats were analysed. The microflora studied included aerobic bacteria, spore-forming anaerobic bacteria and viruses (coronavirus, parvovirus, adenovirus, parainfluenza virus). Bacterial isolates were identified based on morphology and metabolic pathways, and virus detection was performed by polymerase chain reaction. The results revealed the high degree of bacterial diversity in the faecal microflora of L. lutra. A total of 88 Gram-negative (23 genera) and 44 Gram-positive isolates (ten genera) were identified. The identification of four isolates was inconclusive, and their identification was performed by 16S ribosomal ribonucleic acid sequencing, which confirms the need for biochemical testing optimisation regarding animal isolates. None of the scats was positive for virus detection. Identification of otter faecal microflora and of potential pathogens is an important first step towards understanding and monitoring their importance in otter population health.

Project description:Duck breed Longshengcui (Anas platyrhynchos Linnaeus, 1758 breed Longshengcui, LSC) is one of the famous native breed of the Guangxi Zhuang Nationality Autonomous Region in China. In this study, we report the complete mitochondrial genome of LSC. The mitogenome (GenBank accession no. MZ895120) has 16,602 bp in length and consisted of the well-known 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and the control region. The phylogenetic analysis showed that LSC and Zhijiang duck have highly similar genetic relationship. These results are helpful for the conservation of genetic resources and phylogeny of this species.

The complete mitochondrial genome of rubble crab Daldorfia horrida (Linnaeus, 1758) using next-generation sequencing.

Project description:In this study, the complete mitochondrial genome of the rubble carb Daldorfia horrida was determined using Illumina next-generation sequencing. The circular mitogenome is 15,737 bp, with 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes and one control region. The base composition is significantly biased (A, G, T, and C was 35.5%, 10.2%, 34.9%, and 19.4%, respectively) with A + T contents of 70.4%. Five microsatellites were identified in the mitogenome located in ND1, ND4, 16S genes and D-loop region. Phylogenetic tree showed that D. horrida is first clustered with Pseudocarcinus gigas and Myomenippe fornasinii, which revealed that Parthenopoidea has a close affinity with Eriphioidea in Heterotremata.
