Celldeath: A tool for detection of cell death in transmitted light microscopy images by deep learning-based visual recognition.

ABSTRACT: Cell death experiments are routinely done in many labs around the world, these experiments are the backbone of many assays for drug development. Cell death detection is usually performed in many ways, and requires time and reagents. However, cell death is preceded by slight morphological changes in cell shape and texture. In this paper, we trained a neural network to classify cells undergoing cell death. We found that the network was able to highly predict cell death after one hour of exposure to camptothecin. Moreover, this prediction largely outperforms human ability. Finally, we provide a simple python tool that can broadly be used to detect cell death.

Nanoparticle Recognition on Scanning Probe Microscopy Images Using Computer Vision and Deep Learning.

Project description:Identifying, counting and measuring particles is an important component of many research studies. Images with particles are usually processed by hand using a software ruler. Automated processing, based on conventional image processing methods (edge detection, segmentation, etc.) are not universal, can only be used on good-quality images and need to set a number of parameters empirically. In this paper, we present results from the application of deep learning to automated recognition of metal nanoparticles deposited on highly oriented pyrolytic graphite on images obtained by scanning tunneling microscopy (STM). We used the Cascade Mask-RCNN neural network. Training was performed on a dataset containing 23 STM images with 5157 nanoparticles. Three images containing 695 nanoparticles were used for verification. As a result, the trained neural network recognized nanoparticles in the verification set with 0.93 precision and 0.78 recall. Predicted contour refining with 2D Gaussian function was a proposed option. The accuracies for mean particle size calculated from predicted contours compared with ground truth were in the range of 0.87-0.99. The results were compared with outcomes from other generally available software, based on conventional image processing methods. The advantages of deep learning methods for automatic particle recognition were clearly demonstrated. We developed a free open-access web service "ParticlesNN" based on the trained neural network, which can be used by any researcher in the world.

Label-free prediction of three-dimensional fluorescence images from transmitted-light microscopy.

Project description:Understanding cells as integrated systems is central to modern biology. Although fluorescence microscopy can resolve subcellular structure in living cells, it is expensive, is slow, and can damage cells. We present a label-free method for predicting three-dimensional fluorescence directly from transmitted-light images and demonstrate that it can be used to generate multi-structure, integrated images. The method can also predict immunofluorescence (IF) from electron micrograph (EM) inputs, extending the potential applications.

Reconstructing Undersampled Photoacoustic Microscopy Images Using Deep Learning.

Project description:One primary technical challenge in photoacoustic microscopy (PAM) is the necessary compromise between spatial resolution and imaging speed. In this study, we propose a novel application of deep learning principles to reconstruct undersampled PAM images and transcend the trade-off between spatial resolution and imaging speed. We compared various convolutional neural network (CNN) architectures, and selected a Fully Dense U-net (FD U-net) model that produced the best results. To mimic various undersampling conditions in practice, we artificially downsampled fully-sampled PAM images of mouse brain vasculature at different ratios. This allowed us to not only definitively establish the ground truth, but also train and test our deep learning model at various imaging conditions. Our results and numerical analysis have collectively demonstrated the robust performance of our model to reconstruct PAM images with as few as 2% of the original pixels, which can effectively shorten the imaging time without substantially sacrificing the image quality.

3D Structure From 2D Microscopy Images Using Deep Learning.

Project description:Understanding the structure of a protein complex is crucial in determining its function. However, retrieving accurate 3D structures from microscopy images is highly challenging, particularly as many imaging modalities are two-dimensional. Recent advances in Artificial Intelligence have been applied to this problem, primarily using voxel based approaches to analyse sets of electron microscopy images. Here we present a deep learning solution for reconstructing the protein complexes from a number of 2D single molecule localization microscopy images, with the solution being completely unconstrained. Our convolutional neural network coupled with a differentiable renderer predicts pose and derives a single structure. After training, the network is discarded, with the output of this method being a structural model which fits the data-set. We demonstrate the performance of our system on two protein complexes: CEP152 (which comprises part of the proximal toroid of the centriole) and centrioles.

A deep learning-based tool for the automated detection and analysis of caveolae in transmission electron microscopy images.

Project description:Caveolae are nanoscopic and mechanosensitive invaginations of the plasma membrane, essential for adipocyte biology. Transmission electron microscopy (TEM) offers the highest resolution for caveolae visualization, but provides complicated images that are difficult to classify or segment using traditional automated algorithms such as threshold-based methods. As a result, the time-consuming tasks of localization and quantification of caveolae are currently performed manually. We used the Keras library in R to train a convolutional neural network with a total of 36,000 TEM image crops obtained from adipocytes previously annotated manually by an expert. The resulting model can differentiate caveolae from non-caveolae regions with a 97.44% accuracy. The predictions of this model are further processed to obtain caveolae central coordinate detection and cytoplasm boundary delimitation. The model correctly finds negligible caveolae predictions in images from caveolae depleted Cav1-/- adipocytes. In large reconstructions of adipocyte sections, model and human performances are comparable. We thus provide a new tool for accurate caveolae automated analysis that could speed up and assist in the characterization of the cellular mechanical response.

Three-dimensional reconstructing undersampled photoacoustic microscopy images using deep learning.

Project description:Spatial sampling density and data size are important determinants of the imaging speed of photoacoustic microscopy (PAM). Therefore, undersampling methods that reduce the number of scanning points are typically adopted to enhance the imaging speed of PAM by increasing the scanning step size. Since undersampling methods sacrifice spatial sampling density, by considering the number of data points, data size, and the characteristics of PAM that provides three-dimensional (3D) volume data, in this study, we newly reported deep learning-based fully reconstructing the undersampled 3D PAM data. The results of quantitative analyses demonstrate that the proposed method exhibits robustness and outperforms interpolation-based reconstruction methods at various undersampling ratios, enhancing the PAM system performance with 80-times faster-imaging speed and 800-times lower data size. The proposed method is demonstrated to be the closest model that can be used under experimental conditions, effectively shortening the imaging time with significantly reduced data size for processing.

Deep-learning-based recognition of multi-singularity structured light.

Project description:Structured light with customized topological patterns inspires diverse classical and quantum investigations underpinned by accurate detection techniques. However, the current detection schemes are limited to vortex beams with a simple phase singularity. The precise recognition of general structured light with multiple singularities remains elusive. Here, we report deep learning (DL) framework that can unveil multi-singularity phase structures in an end-to-end manner, after feeding only two intensity patterns upon beam propagation. By outputting the phase directly, rich and intuitive information of twisted photons is unleashed. The DL toolbox can also acquire phases of Laguerre-Gaussian (LG) modes with a single singularity and other general phase objects likewise. Enabled by this DL platform, a phase-based optical secret sharing (OSS) protocol is proposed, which is based on a more general class of multi-singularity modes than conventional LG beams. The OSS protocol features strong security, wealthy state space, and convenient intensity-based measurements. This study opens new avenues for large-capacity communications, laser mode analysis, microscopy, Bose-Einstein condensates characterization, etc.

Fine-tuning TrailMap: The utility of transfer learning to improve the performance of deep learning in axon segmentation of light-sheet microscopy images.

Project description:Light-sheet microscopy has made possible the 3D imaging of both fixed and live biological tissue, with samples as large as the entire mouse brain. However, segmentation and quantification of that data remains a time-consuming manual undertaking. Machine learning methods promise the possibility of automating this process. This study seeks to advance the performance of prior models through optimizing transfer learning. We fine-tuned the existing TrailMap model using expert-labeled data from noradrenergic axonal structures in the mouse brain. By changing the cross-entropy weights and using augmentation, we demonstrate a generally improved adjusted F1-score over using the originally trained TrailMap model within our test datasets.

Test-time augmentation for deep learning-based cell segmentation on microscopy images.

Project description:Recent advancements in deep learning have revolutionized the way microscopy images of cells are processed. Deep learning network architectures have a large number of parameters, thus, in order to reach high accuracy, they require a massive amount of annotated data. A common way of improving accuracy builds on the artificial increase of the training set by using different augmentation techniques. A less common way relies on test-time augmentation (TTA) which yields transformed versions of the image for prediction and the results are merged. In this paper we describe how we have incorporated the test-time argumentation prediction method into two major segmentation approaches utilized in the single-cell analysis of microscopy images. These approaches are semantic segmentation based on the U-Net, and instance segmentation based on the Mask R-CNN models. Our findings show that even if only simple test-time augmentations (such as rotation or flipping and proper merging methods) are applied, TTA can significantly improve prediction accuracy. We have utilized images of tissue and cell cultures from the Data Science Bowl (DSB) 2018 nuclei segmentation competition and other sources. Additionally, boosting the highest-scoring method of the DSB with TTA, we could further improve prediction accuracy, and our method has reached an ever-best score at the DSB.
