Bridging the Brain and Data Sciences.

ABSTRACT: Brain scientists are now capable of collecting more data in a single experiment than researchers a generation ago might have collected over an entire career. Indeed, the brain itself seems to thirst for more and more data. Such digital information not only comprises individual studies but is also increasingly shared and made openly available for secondary, confirmatory, and/or combined analyses. Numerous web resources now exist containing data across spatiotemporal scales. Data processing workflow technologies running via cloud-enabled computing infrastructures allow for large-scale processing. Such a move toward greater openness is fundamentally changing how brain science results are communicated and linked to available raw data and processed results. Ethical, professional, and motivational issues challenge the whole-scale commitment to data-driven neuroscience. Nevertheless, fueled by government investments into primary brain data collection coupled with increased sharing and community pressure challenging the dominant publishing model, large-scale brain and data science is here to stay.

A molecular-modeling toolbox aimed at bridging the gap between medicinal chemistry and computational sciences.

Project description:In the current era of high-throughput drug discovery and development, molecular modeling has become an indispensable tool for identifying, optimizing and prioritizing small-molecule drug candidates. The required background in computational chemistry and the knowledge of how to handle the complex underlying protocols, however, might keep medicinal chemists from routinely using in silico technologies. Our objective is to encourage those researchers to exploit existing modeling technologies more frequently through easy-to-use graphical user interfaces. In this account, we present two innovative tools (which we are prepared to share with academic institutions) facilitating computational tasks commonly utilized in drug discovery and development: (1) the VirtualDesignLab estimates the binding affinity of small molecules by simulating and quantifying their binding to the three-dimensional structure of a target protein; and (2) the MD Client launches molecular dynamics simulations aimed at exploring the time-dependent stability of ligand-protein complexes and provides residue-based interaction energies. This allows medicinal chemists to identify sites of potential improvement in their candidate molecule. As a case study, we present the application of our tools towards the design of novel antagonists for the FimH adhesin.

Brain structures in the sciences and humanities.

Project description:The areas of academic interest (sciences or humanities) and area of study have been known to be associated with a number of factors associated with autistic traits. However, despite the vast amount of literature on the psychological and physiological characteristics associated with faculty membership, brain structural characteristics associated with faculty membership have never been investigated directly. In this study, we used voxel-based morphometry to investigate differences in regional gray matter volume (rGMV)/regional white matter volume (rWMV) between science and humanities students to test our hypotheses that brain structures previously robustly shown to be altered in autistic subjects are related to differences in faculty membership. We examined 312 science students (225 males and 87 females) and 179 humanities students (105 males and 74 females). Whole-brain analyses of covariance revealed that after controlling for age, sex, and total intracranial volume, the science students had significantly larger rGMV in an anatomical cluster around the medial prefrontal cortex and the frontopolar area, whereas the humanities students had significantly larger rWMV in an anatomical cluster mainly concentrated around the right hippocampus. These anatomical structures have been linked to autism in previous studies and may mediate cognitive functions that characterize differences in faculty membership. The present results may support the ideas that autistic traits and characteristics of the science students compared with the humanities students share certain characteristics from neuroimaging perspectives. This study improves our understanding of differences in faculty membership which is the link among cognition, biological factors, disorders, and education (academia).

Dental sciences related articles data published in a Basic Medical Sciences Journal from Iran.

Project description:This data aimed to audit the dental sciences related articles published in Iranian Journal of Basic Medical Sciences (IJBMS) from 2007 to 2015 over a 9 year period performed using web-based search. The data were analyzed for topic of dental sciences, type of article, international collaborations, source of funding, number of authors and authorship trends. Out of the total 18 data related to dental sciences, original articles (12), review articles (4) and short communications (2) contribute the major share. Regarding the relationship with dental sciences, the maximum number of data were related to oral pathology and microbiology (16) followed by oral medicine and radiology (7) and periodontics (7). Among the data related to dental sciences, oral cancer (3) and gingival and periodontal diseases (3) followed by dental plaque and caries (2) and orthodontic tooth movement (2) form the major attraction of the contributors. The largest numbers of data related to dental sciences were received from Mashhad University of Medical Sciences, Mashhad (4) and Tehran University of Medical Sciences,Tehran (2).The present data were compared with previous bibliometric studies done related to dental sciences (Shamim et al., 2017a, 2017b).

A data discovery index for the social sciences.

Project description:This paper describes a novel search index for social and economic research data, one that enables users to search up-to-date references for data holdings in these disciplines. The index can be used for comparative analysis of publication of datasets in different areas of social science. The core of the index is the da|ra registration agency's database for social and economic data, which contains high-quality searchable metadata from registered data publishers. Research data's metadata records are harvested from data providers around the world and included in the index. In this paper, we describe the currently available indices on social science datasets and their shortcomings. Next, we describe the motivation behind and the purpose for the data discovery index as a dedicated and curated platform for finding social science research data and gesisDataSearch, its user interface. Further, we explain the harvesting, filtering and indexing procedure and give usage instructions for the dataset index. Lastly, we show that the index is currently the most comprehensive and most accessible collection of social science data descriptions available.

Bridging the"Last Millimeter" Gap of Brain-Machine Interfaces via Near-Infrared Wireless Power Transfer and Data Communications.

Project description:Arrays of floating neural sensors with high channel count that cover an area of square centimeters and larger would be transformative for neural engineering and brain-machine interfaces. Meeting the power and wireless data communications requirements within the size constraints for each neural sensor has been elusive due to the need to incorporate sensing, computing, communications, and power functionality in a package of approximately 100 micrometers on a side. In this work, we demonstrate a near infrared optical power and data communication link for a neural recording system that satisfies size requirements to achieve dense arrays and power requirements to prevent tissue heating. The optical link is demonstrated using an integrated optoelectronic device consisting of a tandem photovoltaic cell and microscale light emitting diode. End-to-end functionality of a wireless neural link within system constraints is demonstrated using a pre-recorded neural signal between a self-powered CMOS integrated circuit and single photon avalanche photodiode.

Interviews were conducted until saturation was achieved.ResultsInterview responses informed library planners about researchers' key data issues.ConclusionsThis approach proved valuable for planning data management products and services and raising library visibility among clients in the research data realm.

"Psyosphere": A GPS Data-Analysing Tool for the Behavioural Sciences.

Project description:Positioning technologies, such as GPS are widespread in society but are used only sparingly in behavioural science research, e.g., because processing positioning technology data can be cumbersome. The current work attempts to unlock positioning technology potential for behavioural science studies by developing and testing a research tool to analyse GPS tracks. This tool-psyosphere-is published as open-source software, and aims to extract behaviours from GPSs data that are more germane to behavioural research. Two field experiments were conducted to test application of the research tool. During these experiments, participants played a smuggling game, thereby either smuggling tokens representing illicit material past border guards or not. Results suggested that participants varied widely in variables, such as course and speed variability and distance from team members in response to the presence of border guards. Subsequent analyses showed that some of these GPS-derived behavioural variables could be linked to self-reported mental states, such as fear. Although more work needs to be done, the current study demonstrates that psyosphere may enable researchers to conduct behavioural experiments with positioning technology, outside of a laboratory setting.

Best practice data life cycle approaches for the life sciences.

Project description:Throughout history, the life sciences have been revolutionised by technological advances; in our era this is manifested by advances in instrumentation for data generation, and consequently researchers now routinely handle large amounts of heterogeneous data in digital formats. The simultaneous transitions towards biology as a data science and towards a 'life cycle' view of research data pose new challenges. Researchers face a bewildering landscape of data management requirements, recommendations and regulations, without necessarily being able to access data management training or possessing a clear understanding of practical approaches that can assist in data management in their particular research domain. Here we provide an overview of best practice data life cycle approaches for researchers in the life sciences/bioinformatics space with a particular focus on 'omics' datasets and computer-based data processing and analysis. We discuss the different stages of the data life cycle and provide practical suggestions for useful tools and resources to improve data management practices.

A guide to backward paper writing for the data sciences.

Project description:In this perspective, we outline a set of best practices for the planning, writing, and revision of scientific papers and other forms of professional communication in the data sciences. We propose a backward approach that begins with clearly identifying the scientific and professional goals motivating the work, followed by a purposeful mapping from those goals to each section of a paper. This approach is motivated by the conviction that manuscript writing can be more effective, efficient, creative, and even enjoyable-particularly for early-career researchers-when the overarching goals of the paper and its individual components are clearly mapped out.

Making social sciences more scientific: Literature review by structured data.

Project description:The paper proposes a new method for conducting a literature review by structured data of more than 2200 scientific articles and 1300 researchers on SSHPA (Social Sciences and Humanities Peer Awards), an open database of Vietnamese social scientists' scientific productivity. Based on the logical structure of SSHPA, the authors create a specialized database for the literature review: SDA (SSHPA Data Analysis). Combining expert's caliber and computational algorithms, SDA is expected to offer an immensely efficient and analytical based method of scanning data, hence ameliorating the traditional approach to conducting a literature review.•A specialized database for literature review is created using the scientific articles and author profiles from SSHPA, an open database of Vietnamese social scientists' productivity.•The review database assigns values of topics or methodological attributes to articles sourced from SSHPA.•Then, the authors can query comprehensive data tables, graphs, or diagrams to use for literature review.
