Novel Insight into Proximal DNA Domain Interactions from Temperature-Controlled Electrospray Ionization Mass Spectrometry.

ABSTRACT: Quadruplexes are non-canonical nucleic acid structures essential for many cellular processes. Hybrid quadruplex-duplex oligonucleotide assemblies comprised of multiple domains are challenging to study with conventional biophysical methods due to their structural complexity. Here, we introduce a novel method based on native mass spectrometry (MS) coupled with a custom-built temperature-controlled nanoelectrospray ionization (TCnESI) source designed to investigate interactions between proximal DNA domains. Thermal denaturation experiments were aimed to study unfolding of multi-stranded oligonucleotide constructs derived from biologically relevant structures and to identify unfolding intermediates. Using the TCnESI MS, we observed changes in T_m and thermodynamic characteristics of proximal DNA domains depending on the number of domains, their position, and order in a single experiment.

Project description:Modern technical evolution made mass spectrometry (MS) an absolute must for analytical chemistry in terms of application range, detection limits and speed. When it comes to mass spectrometric detection, one of the critical steps is to ionize the analyte and bring it into the gas phase. Several ionization techniques were developed for this purpose among which electrospray ionization (ESI) and atmospheric pressure chemical ionization (APCI) are two of the most frequently applied atmospheric pressure methods to ionize target compounds from liquid matrices or solutions. Moreover, recent efforts in the emerging field of "ambient" MS enable the applicability of newly developed atmospheric pressure techniques to solid matrices, greatly simplifying the analysis of samples with MS and anticipating, to ease the required or even leave out any sample preparation and enable analysis at ambient conditions, outside the instrument itself. These developments greatly extend the range of applications of modern mass spectrometry (MS). Ambient methods comprise many techniques; a particular prominent group is, however, the plasma-based methods. Although ambient MS is a rather new field of research, the interest in further developing the corresponding techniques and enhancing their performance is very strong due to their simplicity and often low cost of manufacturing. A precondition for improving the performance of such ion sources is a profound understanding how ionization works and which parameters determine signal response. Therefore, we review relevant compound characteristics for ionization with the two traditional methods ESI and APCI and compare those with one of the most frequently employed representatives of the plasma-based methods, i.e., low temperature plasma ionization. We present a detailed analysis in which compound characteristics are most beneficial for the response of aromatic nitrogen-containing compounds with these three methods and provide evidence that desorption characteristics appear to have the main common, general impact on signal response. In conclusion, our report provides a very useful resource to the optimization of instrumental conditions with respect to most important requirements of the three ionization techniques and, at the same time, for future developments in the field of ambient ionization.

Project description:We present the first comprehensive capillary electrophoresis electrospray ionization mass spectrometry (CESI-MS) analysis of post-translational modifications derived from H1 and core histones. Using a capillary electrophoresis system equipped with a sheathless high-sensitivity porous sprayer and nano-liquid chromatography electrospray ionization mass spectrometry (nano-LC-ESI-MS) as two complementary techniques, we characterized H1 histones isolated from rat testis. Without any pre-separation of the perchloric acid extraction, a total of 70 different modified peptides, including 50 phosphopeptides, were identified in the rat linker histones H1.0, H1a-H1e, and H1t. Out of the 70 modified H1 histone peptides, 27 peptides could be identified with CESI-MS only, and 11 solely with LC-ESI-MS. Immobilized metal-affinity chromatography enrichment prior to MS analysis yielded a total of 55 phosphopeptides; 22 of these peptides could be identified only by CESI-MS, and 19 only by LC-ESI-MS, showing the complementarity of the two techniques. We mapped 42 H1 modification sites, including 31 phosphorylation sites, of which 8 were novel sites. For the analysis of core histones, we chose a different strategy. In a first step, the sulfuric-acid-extracted core histones were pre-separated using reverse-phase high-performance liquid chromatography. Individual rat testis core histone fractions obtained in this way were digested and analyzed via bottom-up CESI-MS. This approach yielded the identification of 42 different modification sites including acetylation (lysine and N(α)-terminal); mono-, di-, and trimethylation; and phosphorylation. When we applied CESI-MS for the analysis of intact core histone subtypes from butyrate-treated mouse tumor cells, we were able to rapidly detect their degree of modification, and we found this method very useful for the separation of isobaric trimethyl and acetyl modifications. Taken together, our results highlight the need for additional techniques for the comprehensive analysis of post-translational modifications. CESI-MS is a promising new proteomics tool as demonstrated by this, the first comprehensive analysis of histone modifications, using rat testis as an example.
