Method for the Manual Analysis of Moire Structures in STM images.

ABSTRACT: A method is presented to manually determine the lattice parameters of commensurate hexagonal moiré structures resolved by STM. It solves the problem that lattice parameters of moiré structures usually cannot be determined by inspection of an STM image, so that computer-based analyses are required. The lattice vector of a commensurate moiré structure is a sum of integer multiples both of the two basis vectors of the substrate and of the adsorbed layer. The method extracts the two factors with respect to the adsorbed layer from an analysis of the Fourier transform of an STM image. These two factors are related to the two factors with respect to the substrate layer. Using the cell augmentation method, six possible moiré structures are identified by algebra. When the orientation and lattice constant of the substrate are roughly known, this information is usually sufficient to determine a unique moiré structure and its lattice parameters.

A novel manual method for protein-sequence analysis.

Project description:A novel manual method for protein-sequence analysis is described. Three peptides, the hexapeptide (Leu-TRP-Met-Arg-Phe-Ala), insulin A chain and glucagon were used to test this technique. Peptides (1 or 2 nmol) were hydrolysed with acid and their qualitative amino acid compositions were confirmed by reacting with 4-NN-dimethylaminoazobenzene-4'-sulphonylchloride and 4-NN-dimethylaminoazobenzene 4'-isothiocyanate. Sequence determination of 20-200 nmol of peptide was then performed by the combined use of phenyl isothiocyanate and 4-NN-dimethylaminoazobenzene 4'-isothiocyanate, a new procedure that is analogous to the dansyl-Edman method with the replacement of dansyl chloride by 4-NN-dimethylaminoazobenzene 4'-isothiocyanate as the N-terminal residue determination reagent. On t.l.c. this new N-terminal reagent gave brightly coloured 4-NN-dimethylaminoazobenzene-4-thiohydantoins of amino acids and showed the following advantages: (1) the detection sensitivity is in the pmol range; (2) u.v. observation is not required; (3) there is no destruction of acid-labile amino acids; (4) two-dimensional t.l.c. separation is adequate to identify 24 amino acids, except leucine and isoleucine (this pair of amino acids can be resolved by using 4-NN-dimethylaminoazobenzene-4'-sulphonyl chloride); (5) the determination of a new N-terminal residue (from coupling to t.l.c. identification) takes only 3 h; (6) the colour difference beteen isothiocyanate, thiocarbamoyl and thiohydantoin derivatives facilitates the identifications.

Capillary force-induced superlattice variation atop a nanometer-wide graphene flake and its moire origin studied by STM.

Project description:We present strong experimental evidence for the moiré origin of superlattices on graphite by imaging a live transition from one superlattice to another with concurrent and direct measurement of the orientation angle before and after rotation using scanning tunneling microscopy (STM). This has been possible due to a fortuitous observation of a superlattice on a nanometer-sized graphene flake wherein we have induced a further rotation of the flake utilizing the capillary forces at play at a solid-liquid interface using STM tip motion. We propose a more "realistic" tip-surface meniscus relevant to STM at solid-liquid interfaces and show that the capillary force is sufficient to account for the total expenditure of energy involved in the process.

Theoretical study of the properties of X-ray diffraction moire fringes. III. Theoretical simulation of previous experimental moire images.

Project description:As a practical confirmation of a recently published X-ray moiré-fringe theory [Yoshimura (2015). Acta Cryst. A71, 368-381], computer simulations using this theory were conducted for previous experimental moiré images of a strained bicrystal specimen [Yoshimura (1996). Acta Cryst. A52, 312-325]. Simulated moiré images with a good or fairly good likeness are presented as a result of this simulation, in which the characteristic fringe-and-band and local strain patterns in the experimental images are reproduced well. Experimental moiré images taken when the inclination of the lattice planes was forcedly increased in one of the component crystals of the bicrystal specimen were also fairly well simulated in this computation, and their fringe patterns of inclined fringes are shown to be in accordance with the prediction by the theory. This moiré-fringe theory is thus considered to be widely applicable to the study of moiré images. Furthermore, the successful simulation of the previous experimental moiré images means that a satisfactory theoretical explanation was given for the experimental images, with respect to their characteristic global features. However, this study by the theoretical simulation shows explicitly that some significant peculiarities in the fringe profiles of the experimental images still remain unexplained by this moiré-fringe theory.

Challenges to extracting spatial information about double P dopants in Si from STM images.

Project description:The design and implementation of dopant-based silicon nanoscale devices rely heavily on knowing precisely the locations of phosphorous dopants in their host crystal. One potential solution combines scanning tunneling microscopy (STM) imaging with atomistic tight-binding simulations to reverse-engineer dopant coordinates. This work shows that such an approach may not be straightforwardly extended to double-dopant systems. We find that the ground (quasi-molecular) state of a pair of coupled phosphorous dopants often cannot be fully explained by the linear combination of single-dopant ground states. Although the contributions from excited single-dopant states are relatively small, they can lead to ambiguity in determining individual dopant positions from a multi-dopant STM image. To overcome that, we exploit knowledge about dopant-pair wave functions and propose a simple yet effective scheme for finding double-dopant positions based on STM images.

Engineering band structures of two-dimensional materials with remote moire ferroelectricity.

Project description:The stacking order and twist angle provide abundant opportunities for engineering band structures of two-dimensional materials, including the formation of moiré bands, flat bands, and topologically nontrivial bands. The inversion symmetry breaking in rhombohedral-stacked transitional metal dichalcogenides endows them with an interfacial ferroelectricity associated with an out-of-plane electric polarization. By utilizing twist angle as a knob to construct rhombohedral-stacked transitional metal dichalcogenides, antiferroelectric domain networks with alternating out-of-plane polarization can be generated. Here, we demonstrate that such spatially periodic ferroelectric polarizations in parallel-stacked twisted WSe2 can imprint their moiré potential onto a remote bilayer graphene. This remote moiré potential gives rise to pronounced satellite resistance peaks besides the charge-neutrality point in graphene, which are tunable by the twist angle of WSe2. Our observations of ferroelectric hysteresis at finite displacement fields suggest the moiré is delivered by a long-range electrostatic potential. The constructed superlattices by moiré ferroelectricity represent a highly flexible approach, as they involve the separation of the moiré construction layer from the electronic transport layer. This remote moiré is identified as a weak potential and can coexist with conventional moiré. Our results offer a comprehensive strategy for engineering band structures and properties of two-dimensional materials by utilizing moiré ferroelectricity.

Open STM: A low-cost scanning tunneling microscope with a fast approach method.

Project description:In this study, we have developed an low-cost scanning tunneling microscope (STM) cost of 300 USD or 2000 CNY. The microscope is suitable for educational purposes and low-demand research imaging at the nanometer level. The microscope's motion components and scanner are controlled using piezoelectric materials, avoiding the thermal drift associated with traditional motor control. Our tip approach algorithm, which considers the capacitance and friction characteristics during piezoelectric slider movement, has reduced the time required for sample loading to establish tunneling current to approximately 1 min. The physical dimensions of the microscope body are 45 × 45 × 31.5 mm (W × L × H), and the control voltage does not exceed 15 V, ensuring the safety of operators, particularly those with limited experience. During performance verification, we conducted a scanning tunneling scan on a Highly Oriented Pyrolytic Graphite (HOPG) sample, utilizing bias voltages of 50 mV and 60 mV, resulting in clear observations of the atomic features of HOPG within the STM pattern.

Approaching the Intrinsic Properties of Moire Structures Using Atomic Force Microscopy Ironing.

Project description:Stacking monolayers of transition metal dichalcogenides (TMDs) has led to the discovery of a plethora of new exotic phenomena, resulting from moiré pattern formation. Due to the atomic thickness and high surface-to-volume ratio of heterostructures, the interfaces play a crucial role. Fluctuations in the interlayer distance affect interlayer coupling and moiré effects. Therefore, to access the intrinsic properties of the TMD stack, it is essential to obtain a clean and uniform interface between the layers. Here, we show that this is achieved by ironing with the tip of an atomic force microscope. This post-stacking procedure dramatically improves the homogeneity of the interfaces, which is reflected in the optical response of the interlayer exciton. We demonstrate that ironing improves the layer coupling, enhancing moiré effects and reducing disorder. This is crucial for the investigation of TMD heterostructure physics, which currently suffers from low reproducibility.

A new method to reliably determine elastic strain of various crystal structures from atomic-resolution images.

Project description:Elastic strain engineering is an important strategy to design material properties in semiconductor and emerging advanced manufacturing industries. Recently, peak-pair method has drawn great attention compared to geometric phase analysis, owing to its precise determination of atom position at real space. Most current strain characterization methods estimate the local strain by comparing it with the related information from unstrained areas as reference. However, peak-pair method generated large errors in some cases because of the complexity of lower symmetric crystal structures, such as hexagonal structure. In this study, we introduce a new algorithm to overcome this limitation by directly comparing the atom positions with multiple references with different lattice symmetries. Furthermore, this new method is validated through several complicated crystal systems such as hexagonal, orthorhombic, monoclinic, and tetragonal structure, and returns expected values. This finding is essential to reliably determine the localized elastic strain with various crystal structures.

Reproducibility and efficiency of liver volumetry using manual method and liver analysis software.

Project description:BackgroundFor liver volumetry, manual tracing on computed tomography (CT) images is time-consuming and operator dependent. To overcome these disadvantages, several three-dimensional simulation software programs have been developed; however, their efficacy has not fully been evaluated.MethodsThree physicians performed liver volumetry on preoperative CT images on 30 patients who underwent formal right hepatectomy, using manual tracing volumetry and two simulation software programs, SYNAPSE and syngo.via. The future liver remnant (FLR) was calculated using each method of volumetry. The primary endpoint was reproducibility and secondary outcomes were calculation time and learning curve.ResultsThe mean FLR was significantly lower for manual volumetry than for SYNAPSE or syngo.via; there was no significant difference in mean FLR between the two software-based methods. Reproducibility was lower for the manual method than for the software-based methods. Mean calculation time was shortest for SYNAPSE. For the two physicians unfamiliar with the software, no obvious learning curve was observed for using SYNAPSE, whereas learning curves were observed for using syngo.via.ConclusionsLiver volumetry was more reproducible and faster with three-dimensional simulation software, especially SYNAPSE software, than with the conventional manual tracing method. Software can help even inexperienced physicians learn quickly how to perform liver volumetry.

Structural dataset for Si(1 1 0) and Si(17 15 1) surface models and related calculated STM images.

Project description:In this work we present the novel atomic models of the (1 1 0)-(16 × 2), (1 1 0)-c(8 × 10), (1 1 0)-(5 × 8) and (17 15 1)-(2 × 1) silicon surface reconstructions. The models are also valid for respective germanium surfaces. The dataset reports atomic coordinates for each surface reconstruction and related calculated bias-dependent scanning tunneling microscopy (STM) images. The data were obtained using the standard first-principles density functional theory calculations. The atomic models reported in this dataset are based on the universal building block for (1 1 0)-family silicon and germanium surfaces, proposed by R.A. Zhachuk and A.A. Shklyaev [1] and a vast number of STM data published in the literature. For comparison the data for the Si(1 1 0)-(16 × 2) older models by Stekolnikov et al. [2] and Yamasaki et al. [3] are also given. The presented models and related calculated scanning tunneling microscopy images allow to derive experimentally testable hypotheses and to interpret the experimental data. The reported atomic coordinates can be directly reused in other calculations related to Si(1 1 0) and Ge(1 1 0) surfaces provided that this work is cited.
