Complete mitochondrial genome of the giant root-rat (Tachyoryctes macrocephalus).

ABSTRACT: The endangered giant root-rat (Tachyoryctes macrocephalus, also known as giant mole rat) is a fossorial rodent endemic to the afro-alpine grasslands of the Bale Mountains in Ethiopia. The species is an important ecosystem engineer with the majority of the global population found within 1000 km². Here, we present the first complete mitochondrial genome of the giant root-rat and the genus Tachyoryctes, recovered using shotgun sequencing and iterative mapping. A phylogenetic analysis including 15 other representatives of the family Spalacidae placed Tachyoryctes as sister genus to Rhizomys with high support. This position is in accordance with a recent study revealing the topology of the Spalacidae family. The full mitochondrial genome of the giant root-rat presents an important resource for further population genetic studies.

Project description:The Pacific cod Gadus macrocephalus is a commercially important species belonging to the family Gadidae. In this study, we performed the first sequencing and assembly of the complete mitochondrial genome of G. macrocephalus. The complete mitochondrial genome is 16,567 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using the mitochondrial genomes of 15 species showed that G. macrocephalus clusters with G. ogac. This mitochondrial genome provides potentially important resources for performing population genetic analysis and addressing phylogenetic issues.

Complete mitochondrial genome and the phylogenetic position of the bighead pennah croaker Pennahia macrocephalus (Perciformes: Sciaenidae).

Project description:The complete mitogenome of the bighead pennah croaker Pennahia microcephalus was first determined in this study. It is 16,508 bp in length with the typical gene order and transcriptional direction in vertebrates containing 37 genes. The overall nucleotide composition is 27.5% A; 31.2% C; 16.0% G, and 25.3% T. The sizes of the 22 tRNA genes range from 68 to 75 bp. Two start (ATC and ATG) and three stop (AGA, TAG, and TAA/TA/T) codons were found in the protein-coding genes. In the Bayesian tree, all nodes were strongly supported based on the complete mitogenomes of 16 species from the family Sciaenidae. The phylogenetic results suggested P. macrocephalus has the closest relationship to the silver croaker P. argentata, a species from the same genus.

The complete mitochondrial genome of Slender Giant Moray Strophidon sathete (Hamilton, 1822).

Project description:The whole mitochondrial genome of the Slender Giant Moray Strophidon sathete (Hamilton, 1822) from the Hainan island was characterized using next-generation sequencing for the first time. The circular mitogenome of S. sathete is 16,568 bp, with 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a D-loop region. The base composition is little biased (A, G, T, and C was 30.95%, 16.73%, 27.09%, and 25.23%, respectively) with A + T contents of 58.04%. Among 13 PCGs, 12 PCGs use a normal ATG as the start codon except COX1 use GTG; four of them end with TAA or TAG, others terminate with an unusual stop codon. The phylogenetic tree showed that S. sathete was first clustered with Rhinomuraena quaesita and Gymnothorax minor, which further clarify the phylogenetic and evolution position of the genus Strophidon in the family Muraenidae.

Complete mitochondrial genome and the phylogenetic position of the giant oarfish (Regalecus glesne).

Project description:The mitochondrial genome of Regalecus glesne was firstly elucidated and analyzed in this study. It had a double-stranded DNA molecule with the length of 16,536 bp and was made up 37 genes (13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes) and one control region. Furthermore, the phylogenetic result demonstrated that R. glesne clustered with Trachipterus trachypterus and Zu cristatus. The complete mitochondrial genome provided in this work would be helpful for the genetic elucidation of the evolution of Lampriformes and other orders.

Project description:The complete mitochondrial genome of the giant clam Tridacna derasa was completely sequenced by high-throughput sequencing method. The total length of the complete mitogenome was 20,760bp, including 13 protein-coding genes, 23 transfer RNA genes, 2 ribosomal RNA genes and a non-coding control region. The base composition of the genome is 28.41% A, 36.92% G, 21.94% G and 12.74% C with a total GC content of 34.68%. Phylogenetic tree based on complete mitogenome sequences revealed that T.derasa was closely related to T.squamosa, both belonging to the Tridacna genus.

The complete mitochondrial genome sequence of the giant mudskipper, Periophthalmodon schlosseri (Perciformes: gobiidae).

Project description:The complete mitochondrial genome sequence of the giant mudskipper, Periophthalmodon schlosseri, was first reported in this study. The circle genome is 16 470 bp in length, with the base composition of 28.4% T, 15.4% G, 29.2% A and 27.0% C. The mitogenome includes 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes and one D-loop region. Only the NADH dehydrogenase subunit 6 (NAD6) and eight tRNA genes are encoded on the light strand. The mitochondrial gene arrangement of P. schlosseri is similar to those of most other gobies. The phylogenetic analysis using the neighbor-joining method showed that the kinship between Periophthalmodon and Periophthalmus is closer than those between Periophthalmodon and other selected genera. Our complete mitogenome data are going to provide the basis for taxonomic and phylogenetic research of amphibious mudskippers.

Characterization of the complete mitochondrial genome of the giant silkworm moth, Eriogyna pyretorum (Lepidoptera: Saturniidae).

Project description:The complete mitochondrial genome (mitogenome) of Eriogyna pyretorum (Lepidoptera: Saturniidae) was determined as being composed of 15,327 base pairs (bp), including 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and a control region. The arrangement of the PCGs is the same as that found in the other sequenced lepidopteran. The AT skewness for the E. pyretorum mitogenome is slightly negative (-0.031), indicating the occurrence of more Ts than As. The nucleotide composition of the E. pyretorum mitogenome is also biased toward A + T nucleotides (80.82%). All PCGs are initiated by ATN codons, except for cytochrome c oxidase subunit 1 and 2 (cox1 and cox2). Two of the 13 PCGs harbor the incomplete termination codon by T. All tRNA genes have a typical clover-leaf structure of mitochondrial tRNA, with the exception of trnS1(AGN) and trnS2(UCN). Phylogenetic analysis among the available lepidopteran species supports the current morphology-based hypothesis that Bombycoidea, Geometroidea, Notodontidea, Papilionoidea and Pyraloidea are monophyletic. As has been previously suggested, Bombycidae (Bombyx mori and Bombyx mandarina), Sphingoidae (Manduca sexta) and Saturniidae (Antheraea pernyi, Antheraea yamamai, E. pyretorum and Caligula boisduvalii) formed a group.

Complete mitochondrial genome of giant cricket Tarbinskiellus portentosus (Orthoptera: Gryllinae) and phylogenetic analysis.

Project description:Tarbinskiellus portentosus (Lichtenstein, 1796) is an agricultural and forestry pest, but people in some places use it as a delicacy. The complete mitogenome of T. portentosus (GenBank accession number MZ427921) is 15, 498 bp in size, including 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs genes, and a noncoding A + T-rich region. The A + T-rich region is located between 12S rRNA and tRNAIle . The base composition of the whole T. portentosus mitogenome is 40.62% for A, 9.87% for G, 32.20% for T, and 17.31% for C, with a high AT content of 72.82%. The phylogeny analysis indicated that T. portentosus had a close relationship with Cardiodactylus muiri. The present data could contribute to further detailed diversity and phylogeographic analysis for this edible cricket.

The Complete Mitochondrial Genome of endemic giant tarantula, Lyrognathus crotalus (Araneae: Theraphosidae) and comparative analysis.

Project description:The complete mitochondrial genome of Lyrognathus crotalus is sequenced, annotated and compared with other spider mitogenomes. It is 13,865 bp long and featured by 22 transfer RNA genes (tRNAs), and two ribosomal RNA genes (rRNAs), 13 protein-coding genes (PCGs), and a control region (CR). Most of the PCGs used ATN start codon except cox3, and nad4 with TTG. Comparative studies indicated the use of TTG, TTA, TTT, GTG, CTG, CTA as start codons by few PCGs. Most of the tRNAs were truncated and do not fold into the typical cloverleaf structure. Further, the motif (CATATA) was detected in CR of nine species including L. crotalus. The gene arrangement of L. crotalus compared with ancestral arthropod showed the transposition of five tRNAs and one tandem duplication random loss (TDRL) event. Five plesiomophic gene blocks (A-E) were identified, of which, four (A, B, D, E) retained in all taxa except family Salticidae. However, block C was retained in Mygalomorphae and two families of Araneomorphae (Hypochilidae and Pholcidae). Out of 146 derived gene boundaries in all taxa, 15 synapomorphic gene boundaries were identified. TreeREx analysis also revealed the transposition of trnI, which makes three derived boundaries and congruent with the result of the gene boundary mapping. Maximum likelihood and Bayesian inference showed similar topologies and congruent with morphology, and previously reported multi-gene phylogeny. However, the Gene-Order based phylogeny showed sister relationship of L. crotalus with two Araneomorphae family members (Hypochilidae and Pholcidae) and other Mygalomorphae species.

Project description:The rush sedge caddisfly Phryganea cinerea Walker, 1852 (Phryganeidae, the giant casemakers), is a widespread and adaptable North American caddisfly. Genome skimming by Illumina sequencing permitted the assembly of a complete 15,043 bp circular mitogenome from P. cinerea consisting of 78.2% AT nucleotides, 22 tRNAs, 13 protein-coding genes, 2 rRNAs and a control region in the ancestral insect gene order. Phryganea cinerea COX1 features an atypical CGA start codon and COX1, NAD1, NAD4, and NAD5 exhibit incomplete stop codons completed by the addition of 3' A residues to the mRNA. Phylogenetic reconstruction reveals a monophyletic Order Trichoptera and Family Phyrganeidae.
