The complete mitochondrial genome of Chinese minnow (Rhynchocypris oxycephalus) and its phylogenetic analyses.

ABSTRACT: The complete mitochondrial genome can provide novel insights into understanding the mechanism underlying mitogenome evolution. In the present study, the whole mitochondrial genome of Rhynchocypris oxycephalus was determined to 16608 bp (GenBank accession No: MW057563), including 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region. The overall base composition was 28.62% A, 27.23% T, 26.31% C and 17.84% G, with a total A + T content of 55.85%. The Maximum Likelihood tree showed that the phylogenetic relationship is closer between R. oxycephalus and Phoxinus oxycephalus jouyi than the other species. The whole mitogenome of this species will be useful for the future animal evolutionary, phylogenetic relationship, and genomic studies in the genus Phoxinus.

Project description:Rhynchocypris oxycephalus (Teleostei: Cyprinidae) is a typical small cold water fish, which is distributed widely and mainly inhabits in East Asia. Here, we sequenced and determined the complete mitochondrial genome of R. oxycephalus and studied its phylogenetic implication. R. oxycephalus mitogenome is 16,609 bp in length (GenBank accession no.: MH885043), and it contains 13 protein-coding genes (PCGs), two rRNA genes, 22 tRNA genes, and two noncoding regions (the control region and the putative origin of light-strand replication). 12 PCGs started with ATG, while COI used GTG as the start codon. The secondary structure of tRNA-Ser (AGN) lacks the dihydrouracil (DHU) arm. The control region is 943bp in length, with a termination-associated sequence, six conserved sequence blocks (CSB-1, CSB-2, CSB-3, CSB-D, CSB-E, CSB-F), and a repetitive sequence. Phylogenetic analysis was performed with maximum likelihood and Bayesian methods based on the concatenated nucleotide sequence of 13 PCGs and the complete sequence without control region, and the result revealed that the relationship between R. oxycephalus and R. percnurus is closest, while the relationship with R. kumgangensis is farthest. The genus Rhynchocypris is revealed as a polyphyletic group, and R. kumgangensis had distant relationship with other Rhynchocypris species. In addition, COI and ND2 genes are considered as the fittest DNA barcoding gene in genus Rhynchocypris. This work provides additional molecular information for studying R. oxycephalus conservation genetics and evolutionary relationships.

Complete mitochondrial genome and phylogenetic analysis of Sinocyclocheilus oxycephalus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus oxycephalus is a freshwater cyprinid fish of high nutritional value, endemic to Shilin County, Southwestern China. In this study, we first sequenced the complete mitochondrial genome (mitogenome) of S. oxycephalus. The whole length of mitogenome is 16,585 bp, which contains 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and a control region. The gene arrangement and structure is identical to other previously reported Sinocyclocheilus fishes. The overall base composition is 31.26% A, 16.42% G, 25.41% T and 26.90% C, with AT content of 56.67%. Phylogenetic analysis using mitogenomes of 13 cyprinid fishes showed that S. oxycephalus are closely related to S. anophthalmus, S. grahami, and S. wumengshanensis, and 11 Sinocyclocheilus species are grouped as a monophyletic clade with strong supports.

The complete mitochondrial genome of Cheilinus oxycephalus (Perciformes: Labridae).

Project description:Cheilinus oxycephalus is a marine fish species, belonging to the family Labridae and naturally distributed in Indo-Pacific waters. We obtained the first complete mitochondrial genome of this species using next-generation sequencing technology. This genome is 17,698 bp, and contains 13 protein-coding genes, 2 rRNAs, 22 tRNAs, and a D-loop region. These genes are mostly encoded on the heavy strand except for ND6 and eight tRNA genes. The AT content is 52.32%. These characteristics are similar to other bony fish. This mitochondrial genome would be used as a resource for phylogenetic reconstruction.

The Complete Mitochondrial Genome and Phylogenetic Analyses of To Chicken in Vietnam.

Project description:Indigenous chicken breeds have both cultural significance and economic value since they possess unique genetic characteristics that enable them to adapt to the local environment and contribute to biodiversity, food security, and sustainable agriculture in Vietnam. To (Tò in Vietnamese) chicken, a Vietnamese indigenous chicken breed, is popularly raised in Thai Binh province; however, little known is about the genetic diversity of this breed. In this study, we sequenced the complete mitochondrial genome of To chicken for a better understanding of the diversity and origin of the breed. The results of sequencing showed that the mitochondrial genome of To chicken spans a total length of 16,784 base pairs and comprises one non-coding control region (known as the displacement-loop (D-loop) region), two ribosomal RNA genes, 13 protein-coding genes, and 22 transfer RNA genes. The phylogenetic tree analyses and estimated genetic distances based on 31 complete mitochondrial genome sequences indicated that To chicken has a close genetic distance with the Laotian native chicken breed, Lv'erwu breed in China, and Nicobari black and Kadaknath breeds in India. The result of the current study might be important for conservation, breeding, and further genetic studies of To chicken.

Phylogenetic analyses of complete mitochondrial genome sequences suggest a basal divergence of the enigmatic rodent Anomalurus.

Project description:BACKGROUND: Phylogenetic relationships between Lagomorpha, Rodentia and Primates and their allies (Euarchontoglires) have long been debated. While it is now generally agreed that Rodentia constitutes a monophyletic sister-group of Lagomorpha and that this clade (Glires) is sister to Primates and Dermoptera, higher-level relationships within Rodentia remain contentious. RESULTS: We have sequenced and performed extensive evolutionary analyses on the mitochondrial genome of the scaly-tailed flying squirrel Anomalurus sp., an enigmatic rodent whose phylogenetic affinities have been obscure and extensively debated. Our phylogenetic analyses of the coding regions of available complete mitochondrial genome sequences from Euarchontoglires suggest that Anomalurus is a sister taxon to the Hystricognathi, and that this clade represents the most basal divergence among sampled Rodentia. Bayesian dating methods incorporating a relaxed molecular clock provide divergence-time estimates which are consistently in agreement with the fossil record and which indicate a rapid radiation within Glires around 60 million years ago. CONCLUSION: Taken together, the data presented provide a working hypothesis as to the phylogenetic placement of Anomalurus, underline the utility of mitochondrial sequences in the resolution of even relatively deep divergences and go some way to explaining the difficulty of conclusively resolving higher-level relationships within Glires with available data and methodologies.

The complete mitochondrial genome of the Dongan black chicken and its phylogenetic analyses.

Project description:Dongan black chicken (Gallus gallus domesticus, DBC) is one of the famous native breed of Hunan province in China. The complete mitochondrial genome sequence plays an important role in the accurate determination of phylogenetic relationships among metazoans. It is the first time that the complete mitochondrial genome sequence of the DBC was reported. The total length of the mtDNA is 16,785 bp, It contains the typical structure, including 22 transfer RNA genes, 2 ribosomal RNA genes, 13 protein-coding genes and 1 non-coding control region (D-loop region). The overall composition of the mtDNA was estimated to be 30.27% for A, 23.78% for T, 32.46% for C, and 13.49% for G. Phylogenetic analyses using N-J computational algorithms showed that the analyzed 21 Galliformes species are divided into four major clades: Phasianidae, Numidiidae, Odontophoridae, and Megapodiidae. In addition, our work confirmed that DBC and Taoyuan chicken (TYC) have a close genetic relationship with fellow tribal members Xuefeng black-boned chicken (XBC) and Huang Lang chicken (HLC). Meanwhile, we also found that DBC and TYC have highly similar genetic relationship. This work will provide an important data set for the study of genetic mechanism of chicken in Hunan province.

Complete mitochondrial genome of Chinese salamander Batrachuperus pinchonii: genome characterization and phylogenetic analysis.

Project description:The complete mitogenome sequence of Batrachuperus pinchonii (Caudata: Hynobiidae) has been amplified and sequenced in this study. The overall base composition of B. pinchonii mitogenome is 33.9% for A, 19.7% for C, 13.6% for G, and 32.8% for T and has low GC content of 33.3%. The assembled mitogenome, consisting of 16,381 bp, has 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 D-loop region. All PCGs, except for ND6 gene, were encoded on H-strand. Phylogenetic analysis with the whole mitogenome sequences revealed a close relationship of B. pinchonii with B. tibetanus.

The complete mitochondrial genome of Bothrogonia qiongana (Hemiptera: Cicadellidae) with phylogenetic analyses.

Project description:The species of Bothrogonia qiongana was reported by Yang and Li in 1980. The mitogenome is 15,788 bp in length, including 37 genes and a control region, with an overall A + T content of 76.9%. Most of the PCGs start with ATN (ATA, ATC, ATT, ATG), but ND5 starts with TTG. All PCGs used TAA or TAG as stop codon except COX2 which is using incomplete single T--. The phylogenetic tree was reconstructed based on B. qiongana and 24 reference species, which is consistent with traditional taxonomy.
