The complete chloroplast genome of Pleione maculata, an orchid with important ornamental value and medicinal value.

ABSTRACT: Pleione maculata is an epiphytic orchid with significant ornamental value and medicinal value. Here, we report the first complete chloroplast genome of P. maculata. The circular genome was 158,394 bp in length and consisted of a pair of inverted repeats (IR 26,646 bp), which were separated by a large single copy region (LSC 86,603 bp) and a small single copy region (SSC 18,499 bp). It contained 135 genes, including 89 protein-coding genes, 38 tRNAs and 8 rRNAs. Phylogenetic analysis of cp genomes from 41 species of Orchidaceae revealed that all species of Pleione formed one monophyletic clade and P. maculata was located at the base of the genus with high bootstrap values (≥99.1%).

Project description:Though the chloroplast genomes of several Vanda species have been sequenced, there is little information about the complete chloroplast (cp) genome of Vanda coerulescens. Herein, we established the cp genome of V. coerulescens. The chloroplast genome circle was 149,410 bp in length, with the structure of an 85,954 bp large single-copy (LSC) region and a 11,526 bp small single-copy (SSC) region, which separated by two inverted repeat (IRs) regions of 25,965 bp. It encoded 130 genes, including 74 protein-coding genes, 38 tRNA genes and 8 rRNA genes. The overall GC-content of the whole plastome is 36.7%, whereas the corresponding values of the LSC, SSC, and IR regions ranged from 28.2% to 43.1%. In addition, the phylogenetic analysis base on 20 chloroplast genomes of Orchidaceae indicates that V. brunnea is closely related to V. coerulescens. This announcement of the complete V. coerulescens cp genome sequence could provide valuable information for further genetic modification and phylogenetic study in Vanda genus.

Project description:Lagerstroemia loudonii is an ornamental tree with medicinal value. Here, we announce the first complete chloroplast genome sequence of L. loudonii. The L. loudonii chloroplast genome harbors a typical quadripartite structure with a total length of 152,372 bp, including a large single-copy (LSC) region of 84,086 bp, a small single-copy (SSC) region of 16,798 bp, and two separated inverted repeat (IR) regions of 25,744 bp each. The chloroplast genome encodes 130 genes, including 85 protein-coding genes, 37 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. The GC content of the whole chloroplast genome is 37.6%. Phylogenetic analysis based on complete chloroplast genomes of L. loudonii and 17 other plant species revealed that Lagerstroemia is a separate genus, and L. loudonii is closely related to L. calyculata.

Project description:Callerya dielsiana is a Chinese endemic tropical/subtropical liana. We sequenced the complete chloroplast genome with the Illumina Hiseq X-Ten platform. The genome is obtained with 132,301 bp in length, lacking an inverted repeat (IR) region, contains 4 rRNAs, 30 tRNAs genes, and 76 protein-coding genes. The overall GC content is 33.9%. Based on the whole chloroplast genomes of 14 legume species, a phylogenetic tree is constructed and indicated that C. dielsiana belongs to the well-supported tribe Wisterieae. The tribe is sister to Glycyrrhiza and nested within the IRLC (Inverted Repeat-Lacking Clade) group of the subfamily Papilionoideae (Fabaceae).

Project description:Elsholtzia fruticosa is an ornamental plant with high medicinal value. In this study, we sequenced and analyzed the complete chloroplast (cp) genome of the species. The complete cp sequence is 151,550 bp, including the large single-copy (LSC) region of 82,778 bp, the small single-copy (SSC) region of 17,492 bp, and a pair of invert repeats (IRs) regions of 25,640 bp. It encodes 132 unique genes in total, including 87 protein-coding genes, 37 transfer RNA genes (tRNAs), and eight ribosomal RNA genes (rRNAs). The comparative analysis of complete cp genomes showed that the genomic structure and gene order of E. fruticosa cps were conserved. The sequences of rps15, rps19, ycf1, ycf3, ycf15, psbL, psaI, trnG-UCC, trnS-GCU, trnR-UCU, trnL-UAG, trnP-UG, and trnL-UAA serve as hotspots for developing the DNA barcoding of Elsholtzia species. There are 49 SSR loci in the cp genome of E. fruticosa, among which the repeat numbers of mononucleotide, dinucleotide, trinucleotide, tetranucleotide, and pentanucleotides SSR are 37, 9, 3, 0, and 0, respectively. A total of 50 repeats were detected, including 15 forward repeats, seven reverse repeats, 26 palindromic repeats, and two complementary repeats. Phylogenetic analysis based on the complete cp genome and protein-coding DNA sequences of 26 plants indicates that E. fruticosa has a dose relationship with E. splendens and E. byeonsanensis.

Complete chloroplast genome of Rhododendron pulchrum, an ornamental medicinal and food tree.

Project description:The semi-evergreen azalea, Rhododendron pulchrum, a valuable horticultural and medicinal plant species. Using next-generation sequencing, applying a combination of de novo and reference-guided assembly, we sequenced its complete chloroplast genome. Our study reveals that R. pulchrum have a typical cp genome of 136,249 bp in length, without inverted repeat regions. A total of 73 genes, 42 of which are protein coding genes, 29 tRNA genes, two rRNA genes were identified. The GC content of the whole genome is 35.98%. Phylogenetic analysis indicates that R. pulchrum is closely related to the species of Vaccinium oldhamii and Vaccinium macrocarpon.

Complete chloroplast genome sequence of Acer ginnala, an important ornamental tree.

Project description:Acer ginnala is a woody Acer plant with high ornamental value. In the present study, the chloroplast genome of A. ginnala was determined, annotated, and analyzed phylogenetically. The total chloroplast genome was 156,184 bp in length, consisting of a large single-copy region (86,525 bp), a small single-copy region (18,947 bp), and two inverted repeat regions (25,356 bp). The complete chloroplast genome contains 133 genes, including 90 protein-coding genes, 36 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. The phylogenetic analysis based on the sequences of 49 common proteins from 25 species demonstrated a close relationship between A. ginnala and three others Acer plants species including A. truncatum, A. miaotaiense, and A.catalpifolium. This study will help to understand the phylogenetic position of A. ginnala in genus Acer.
