Project description:Current characterizations of early dinosaur evolution are incomplete: existing palaeobiological and phylogenetic scenarios are based on a fossil record dominated by saurischians and the implications of the early ornithischian record are often overlooked. Moreover, the timings of deep phylogenetic divergences within Dinosauria are poorly constrained owing to the absence of a rigorous chronostratigraphical framework for key Late Triassic-Early Jurassic localities. A new dinosaur from the earliest Jurassic of the Venezuelan Andes is the first basal ornithischian recovered from terrestrial deposits directly associated with a precise radioisotopic date and the first-named dinosaur from northern South America. It expands the early palaeogeographical range of Ornithischia to palaeoequatorial regions, an area sometimes thought to be devoid of early dinosaur taxa, and offers insights into early dinosaur growth rates, the evolution of sociality and the rapid tempo of the global dinosaur radiation following the end-Triassic mass extinction, helping to underscore the importance of the ornithischian record in broad-scale discussions of early dinosaur history.

Project description:A new genus and species, Undulopsychopsis alexigen. et sp. n., is described from the Early CretaceousYixian Formation of western Liaoning Province, China. This genus is probably most closely related to the Asian Cretaceous genus Kagapsychops Fujiyama, 1978. The family affinity of Undulopsychopsisgen. n. is discussed. The genus is preliminarily assigned to Psychopsidae, although it shares some character states with Osmylopsychopidae (e.g., crossveins are very scarce; Rs1 and 1A are multi-branched).

Project description:Nuurcala obesa sp. n., in the cockroach family Caloblattinidae, is described from the Lower Cretaceous Yixian Formation (Liaoning Province, China) based on a combination of differential characters of fore- and hind wing venation, colouration and body structures. Systematically, Nuurcala (Vršanský, 2003), known from the Cretaceous sediments of Bon Tsagaan and Khurilt, Mongolia, is closely related to other genera of Caloblattinidae known from the Jurassic and Cretaceous localities in other parts of Asia.

Project description:Taking advantage of the massive genome sequencing effort made on thermophilic prokaryotes, thermal adaptation has been extensively studied by analysing amino acid replacements and codon usage in these unicellular organisms. In most cases, adaptation to thermophily is associated with greater residue hydrophobicity and more charged residues. Both of these characteristics are positively correlated with the optimal growth temperature of prokaryotes. In contrast, little information has been collected on the molecular 'adaptive' strategy of thermophilic eukaryotes. The Pompeii worm A. pompejana, whose transcriptome has recently been sequenced, is currently considered as the most thermotolerant eukaryote on Earth, withstanding the greatest thermal and chemical ranges known. We investigated the amino-acid composition bias of ribosomal proteins in the Pompeii worm when compared to other lophotrochozoans and checked for putative adaptive changes during the course of evolution using codon-based Maximum likelihood analyses. We then provided a comparative analysis of codon usage and amino-acid replacements from a greater set of orthologous genes between the Pompeii worm and Paralvinella grasslei, one of its closest relatives living in a much cooler habitat. Analyses reveal that both species display the same high GC-biased codon usage and amino-acid patterns favoring both positively-charged residues and protein hydrophobicity. These patterns may be indicative of an ancestral adaptation to the deep sea and/or thermophily. In addition, the Pompeii worm displays a set of amino-acid change patterns that may explain its greater thermotolerance, with a significant increase in Tyr, Lys and Ala against Val, Met and Gly. Present results indicate that, together with a high content in charged residues, greater proportion of smaller aliphatic residues, and especially alanine, may be a different path for metazoans to face relatively 'high' temperatures and thus a novelty in thermophilic metazoans.

Project description:Many gene signatures have been developed by applying machine learning (ML) on omics profiles, however, their clinical utility is often hindered by limited interpretability and unstable performance. Here, we show the importance of embedding prior biological knowledge in the decision rules yielded by ML approaches to build robust classifiers. We tested this by applying different ML algorithms on gene expression data to predict three difficult cancer phenotypes: bladder cancer progression to muscle-invasive disease, response to neoadjuvant chemotherapy in triple-negative breast cancer, and prostate cancer metastatic progression. We developed two sets of classifiers: mechanistic, by restricting the training to features capturing specific biological mechanisms; and agnostic, in which the training did not use any a priori biological information. Mechanistic models had a similar or better testing performance than their agnostic counterparts, with enhanced interpretability. Our findings support the use of biological constraints to develop robust gene signatures with high translational potential.

Project description:The Cenozoic succession of the Jabal Hafeet anticline yields the most complete surface expression of the deformation that affected the Southeast Arabian Foreland Basin (SEAFB). The carbonate rocks of the Eocene Rus Formation comprise the core of the Jabal Hafeet anticline and host a network of fractures and carbonate veins associated with dynamic fracture opening and sealing events. These fracture networks developed during the propagation of compressional stresses from the Makran and Zagros fold-and-thrust belts into their foreland basin system (the SEAFB) and are associated with Arabia-Eurasia convergence. Syn-kinematic calcite veins associated with the Cenozoic folding events in the SEAFB were dated by U-Pb LA-ICP-MS carbonate geochronology and characterized further by Raman fluid-inclusion geochemistry. The U-Pb data show that Cenozoic compression linked to the propagation of the Makran fold-and-thrust belt into the SEAFB took place from c. 20 Ma (early Miocene) to c. 2 Ma (mid Pleistocene). Raman fluid-inclusion data reveal the presence of complex hydrocarbons within the parent carbonate-bearing fluids, reflecting a fluid transport pathway between the upper Cenozoic rocks and deeper hydrocarbon-bearing Mesozoic sequences. Combined isotopic and geochemical datasets show that the deformational history of the SEAFB is likely related to the reactivation of inherited deep-seated structures in the upper Cenozoic stratigraphic sequence due to the far-field stress propagation from the Makran belt into the Arabian peninsula, rather than the propagation of a thin-skinned deformation architecture.

Project description:Alvarezsaurid diversity has been markedly increased by recent discoveries from China. However, the number of alvarezsaurid specimens in the Nemegt Formation of Mongolia remained low since the initial report on Mononykus olecranus in 1993. Here we report three new alvarezsaurid specimens from this formation, which were associated with each other and also with multiple oviraptorid skeletons in a small multi-species assemblage. Two of the alvarezsaurid specimens represent a new taxon, Nemegtonykus citus gen. et sp. nov., which is mainly distinguished from other alvarezsaurids by the first sacral vertebra with a subtrapezoidal lamina, the second sacral centrum which is directly co-ossified with ilium, the posterodorsally oriented postacetabular process of ilium, and partial co-ossification between metatarsals II and IV. The other specimen is very similar to M. olecranus in morphology and referred to cf. Mononykus sp. Our phylogenetic analysis recovered Nemegtonykus as a parvicursorine forming a polytomy with several other taxa from the Gobi Desert. The presence of three alvarezsaurid individuals in the same locality indicates that the abundance of alvarezsaurids have been greatly underestimated in the Nemegt dinosaur faunas.

Project description:A new three-dimensionally preserved troodontid specimen consisting of most of the skull, partial mandibles and six articulated cervical vertebrae (PMOL-AD00102) from the Early Cretaceous Yixian Formation of Beipiao, western Liaoning, China is identified as Sinovenator changii on the basis of a surangular with a "T"-shaped cross-section. High-resolution computed tomographic data for the skull of this new specimen facilitated a detailed description of the cranial anatomy of S. changii. New diagnostic features of S. changii include a well-developed medial shelf on the jugal, a slender bar in the parasphenoid recess, a lateral groove on the pterygoid flange of the ectopterygoid, and the lateral surface of the anterior cervical vertebrae bearing two pneumatic foramina. Our new observation confirms that the braincase of Sinovenator is not as primitive as previously suggested, although it still shows an intermediate state between derived troodontids and non-troodontid paravians in having an initial stage of the subotic recess and the otosphenoidal crest. Additionally, this new specimen reveals some novel and valuable anatomical information of troodontids regarding the quadrate-quadratojugal articulation, the stapes, the epipterygoid and the atlantal ribs.

Project description:The geologically rapid appearance of fossils of modern animal phyla within Cambrian strata is a defining characteristic of the history of life on Earth. However, temporal calibration of the base of the Cambrian Period remains uncertain within millions of years, which has resulted in mounting challenges to the concept of a discrete Cambrian explosion. We present precise zircon U-Pb dates for the lower Wood Canyon Formation, Nevada. These data demonstrate the base of the Cambrian Period, as defined by both ichnofossil biostratigraphy and carbon isotope chemostratigraphy, was younger than 533 Mya, at least 6 My later than currently recognized. This new geochronology condenses previous age models for the Nemakit-Daldynian (early Cambrian) and, integrated with global records, demonstrates an explosive tempo to the early radiation of modern animal phyla.

Project description:Dive duration in air-breathing vertebrates is thought to be constrained by the volume of oxygen stored in the body and the rate at which it is consumed (i.e., "oxygen store/usage hypothesis"). The body mass-dependence of dive duration among endothermic vertebrates is largely supportive of this model, but previous analyses of ectothermic vertebrates show no such body mass-dependence. Here we show that dive duration in both endotherms and ectotherms largely support the oxygen store/usage hypothesis after accounting for the well-established effects of temperature on oxygen consumption rates. Analyses of the body mass and temperature dependence of dive duration in 181 species of endothermic vertebrates and 29 species of ectothermic vertebrates show that dive duration increases as a power law with body mass, and decreases exponentially with increasing temperature. Thus, in the case of ectothermic vertebrates, changes in environmental temperature will likely impact the foraging ecology of divers.
