Hyperspectral reflectance-based phenotyping for quantitative genetics in crops: Progress and challenges.

ABSTRACT: Many biochemical and physiological properties of plants that are of interest to breeders and geneticists have extremely low throughput and/or can only be measured destructively. This has limited the use of information on natural variation in nutrient and metabolite abundance, as well as photosynthetic capacity in quantitative genetic contexts where it is necessary to collect data from hundreds or thousands of plants. A number of recent studies have demonstrated the potential to estimate many of these traits from hyperspectral reflectance data, primarily in ecophysiological contexts. Here, we summarize recent advances in the use of hyperspectral reflectance data for plant phenotyping, and discuss both the potential benefits and remaining challenges to its application in plant genetics contexts. The performances of previously published models in estimating six traits from hyperspectral reflectance data in maize were evaluated on new sample datasets, and the resulting predicted trait values shown to be heritable (e.g., explained by genetic factors) were estimated. The adoption of hyperspectral reflectance-based phenotyping beyond its current uses may accelerate the study of genes controlling natural variation in biochemical and physiological traits.

Project description:Wheat breeding programs are currently focusing on using non-destructive and cost-effective hyperspectral sensing tools to expeditiously and accurately phenotype large collections of genotypes. This approach is expected to accelerate the development of the abiotic stress tolerance of genotypes in breeding programs. This study aimed to assess salt tolerance in wheat genotypes using non-destructive canopy spectral reflectance measurements as an alternative to direct laborious and time-consuming phenological selection criteria. Eight wheat genotypes and sixteen F8 RILs were tested under 150 mM NaCl in real field conditions for two years. Fourteen spectral reflectance indices (SRIs) were calculated from the spectral data, including vegetation SRIs and water SRIs. The effectiveness of these indices in assessing salt tolerance was compared with four morpho-physiological traits using genetic parameters, SSR markers, the Mantel test, hierarchical clustering heatmaps, stepwise multiple linear regression, and principal component analysis (PCA). The results showed significant differences (p ≤ 0.001) among RILs/cultivars for both traits and SRIs. The heritability, genetic gain, and genotypic and phenotypic coefficients of variability for most SRIs were comparable to those of measured traits. The SRIs effectively differentiated between salt-tolerant and sensitive genotypes and exhibited strong correlations with SSR markers (R2 = 0.56-0.89), similar to the measured traits and allelic data of 34 SSRs. A strong correlation (r = 0.27, p < 0.0001) was found between the similarity coefficients of SRIs and SSR data, which was higher than that between measured traits and SSR data (r = 0.20, p < 0.0003) based on the Mantel test. The PCA indicated that all vegetation SRIs and most water SRIs were grouped with measured traits in a positive direction and effectively identified the salt-tolerant RILs/cultivars. The PLSR models, which were based on all SRIs, accurately and robustly estimated the various morpho-physiological traits compared to using individual SRIs. The study suggests that various SRIs can be integrated with PLSR in wheat breeding programs as a cost-effective and non-destructive tool for phenotyping and screening large wheat populations for salt tolerance in a short time frame. This approach can replace the need for traditional morpho-physiological traits and accelerate the development of salt-tolerant wheat genotypes.

Project description:Spectroscopy is becoming an increasingly powerful tool to alleviate the challenges of traditional measurements of key plant traits at the leaf, canopy, and ecosystem scales. Spectroscopic methods often rely on statistical approaches to reduce data redundancy and enhance useful prediction of physiological traits. Given the mechanistic uncertainty of spectroscopic techniques, genetic modification of plant biochemical pathways may affect reflectance spectra causing predictive models to lose power. The objectives of this research were to assess over two separate years, whether a predictive model can represent natural and imposed variation in leaf photosynthetic potential for different crop cultivars and genetically modified plants, to assess the interannual capabilities of a partial least square regression (PLSR) model, and to determine whether leaf N is a dominant driver of photosynthesis in PLSR models. In 2016, a PLSR analysis of reflectance spectra coupled with gas exchange data was used to build predictive models for photosynthetic parameters including maximum carboxylation rate of Rubisco (V c,max ), maximum electron transport rate (J max ) and percentage leaf nitrogen ([N]). The model was developed for wild type and genetically modified plants that represent a wide range of photosynthetic capacities. Results show that hyperspectral reflectance accurately predicted V c,max, J max and [N] for all plants measured in 2016. Applying these PLSR models to plants grown in 2017 resulted in a strong predictive ability relative to gas exchange measurements for V c,max, but not for J max, and not for genotypes unique to 2017. Building a new model including data collected in 2017 resulted in more robust predictions, with R2 increases of 17% for V c,max . and 13% J max . Plants generally have a positive correlation between leaf nitrogen and photosynthesis, however, tobacco with reduced Rubisco (SSuD) had significantly higher [N] despite much lower V c,max. The PLSR model was able to accurately predict both lower V c,max and higher leaf [N] for this genotype suggesting that the spectral based estimates of V c,max and leaf nitrogen [N] are independent. These results suggest that the PLSR model can be applied across years, but only to genotypes used to build the model and that the actual mechanism measured with the PLSR technique is not directly related to leaf [N]. The success of the leaf-scale analysis suggests that similar approaches may be successful at the canopy and ecosystem scales but to use these methods across years and between genotypes at any scale, application of accurately populated physical based models based on radiative transfer principles may be required.

Project description:Cotton (Gossypium hirsutum L.) leaf chlorophyll (Chl) has been targeted as a phenotype for breeding selection to improve cotton tolerance to environmental stress. However, high-throughput phenotyping methods based on hyperspectral reflectance sensing are needed to rapidly screen cultivars for chlorophyll in the field. The objectives of this study were to deploy a cart-based field spectroradiometer to measure cotton leaf reflectance in two field experiments over four growing seasons at Maricopa, Arizona and to evaluate 148 spectral vegetation indices (SVI's) and 14 machine learning methods (MLM's) for estimating leaf chlorophyll from spectral information. Leaf tissue was sampled concurrently with reflectance measurements, and laboratory processing provided leaf Chl a, Chl b, and Chl a+b as both areas-basis (µg cm-2) and mass-basis (mg g-1) measurements. Leaf reflectance along with several data transformations involving spectral derivatives, log-inverse reflectance, and SVI's were evaluated as MLM input. Models trained with 2019-2020 data performed poorly in tests with 2021-2022 data (e.g., RMSE=23.7% and r2 = 0.46 for area-basis Chl a+b), indicating difficulty transferring models between experiments. Performance was more satisfactory when training and testing data were based on a random split of all data from both experiments (e.g., RMSE=10.5% and r2 = 0.88 for area basis Chl a+b), but performance beyond the conditions of the present study cannot be guaranteed. Performance of SVI's was in the middle (e.g., RMSE=16.2% and r2 = 0.69 for area-basis Chl a+b), and SVI's provided more consistent error metrics compared to MLM's. Ensemble MLM's which combined estimates from several base estimators (e.g., random forest, gradient booting, and AdaBoost regressors) and a multi-layer perceptron neural network method performed best among MLM's. Input features based on spectral derivatives or SVI's improved MLM's performance compared to inputting reflectance data. Spectral reflectance data and SVI's involving red edge radiation were the most important inputs to MLM's for estimation of cotton leaf chlorophyll. Because MLM's struggled to perform beyond the constraints of their training data, SVI's should not be overlooked as practical plant trait estimators for high-throughput phenotyping, whereas MLM's offer great opportunity for data mining to develop more robust indices.
