Multidrug-resistant <i>Streptococcus pneumoniae</i> emerge through the modification of core genome loci by interspecies homologous recombinations, and acquisition of gene cassettes. Both occurred in the otherwise contrasting histories of the antibiotic-resistant <i>S. pneumoniae</i> lineages PMEN3 and PMEN9.
