Landscapes form by the erosion and deposition of sediment, driven by tectonic and climatic forcing. The principal geomorphic processes of badland - landsliding, debris flow and runoff erosion - are similar to those in full scale mountain topography, but operate faster. Project description:BackgroundEffective targeted therapy for sepsis requires an understanding of the heterogeneity in the individual host response to infection. We investigated this heterogeneity by defining interindividual variation in the transcriptome of patients with sepsis and related this to outcome and genetic diversity.MethodsWe assayed peripheral blood leucocyte global gene expression for a prospective discovery cohort of 265 adult patients admitted to UK intensive care units with sepsis due to community-acquired pneumonia and evidence of organ dysfunction. We then validated our findings in a replication cohort consisting of a further 106 patients. We mapped genomic determinants of variation in gene transcription between patients as expression quantitative trait loci (eQTL).FindingsWe discovered that following admission to intensive care, transcriptomic analysis of peripheral blood leucocytes defines two distinct sepsis response signatures (SRS1 and SRS2). The presence of SRS1 (detected in 108 [41%] patients in discovery cohort) identifies individuals with an immunosuppressed phenotype that included features of endotoxin tolerance, T-cell exhaustion, and downregulation of human leucocyte antigen (HLA) class II. SRS1 was associated with higher 14 day mortality than was SRS2 (discovery cohort hazard ratio (HR) 2·4, 95% CI 1·3-4·5, p=0·005; validation cohort HR 2·8, 95% CI 1·5-5·1, p=0·0007). We found that a predictive set of seven genes enabled the classification of patients as SRS1 or SRS2. We identified cis-acting and trans-acting eQTL for key immune and metabolic response genes and sepsis response networks. Sepsis eQTL were enriched in endotoxin-induced epigenetic marks and modulated the individual host response to sepsis, including effects specific to SRS group. We identified regulatory genetic variants involving key mediators of gene networks implicated in the hypoxic response and the switch to glycolysis that occurs in sepsis, including HIF1α and mTOR, and mediators of endotoxin tolerance, T-cell activation, and viral defence.InterpretationOur integrated genomics approach advances understanding of heterogeneity in sepsis by defining subgroups of patients with different immune response states and prognoses, as well as revealing the role of underlying genetic variation. Our findings provide new insights into the pathogenesis of sepsis and create opportunities for a precision medicine approach to enable targeted therapeutic intervention to improve sepsis outcomes.FundingEuropean Commission, Medical Research Council (UK), and the Wellcome Trust.

Project description:Progression of chronic disease is often manifested by repeated occurrences of disease-related events over time. Delineating the heterogeneity in the risk of such recurrent events can provide valuable scientific insight for guiding customized disease management. In this paper, we propose a new sensible measure of individual risk of recurrent events and present a dynamic modeling framework thereof, which accounts for both observed covariates and unobservable frailty. The proposed modeling requires no distributional specification of the unobservable frailty, while permitting the exploration of dynamic effects of the observed covariates. We develop estimation and inference procedures for the proposed model through a novel adaptation of the principle of conditional score. The asymptotic properties of the proposed estimator, including the uniform consistency and weak convergence, are established. Extensive simulation studies demonstrate satisfactory finite-sample performance of the proposed method. We illustrate the practical utility of the new method via an application to a diabetes clinical trial that explores the risk patterns of hypoglycemia in Type 2 diabetes patients.

Project description:Badlands and gullied areas are among those geomorphic environments with the highest erosion rates worldwide. Nevertheless, records of their evolution and their relations with anthropogenic land transformation are scarcer. Here we combine historical data with aerial photographs and tree-ring records to reconstruct the evolution of a badland in a Mediterranean environment of Central Spain. Historical sources suggest an anthropogenic origin of this badland landscape, caused by intense quarrying activities during the 18th century. Aerial photographs allowed detection of dramatic geomorphic changes and the evolution of an emerging vegetation cover since the 1960s, due to widespread reforestation. Finally, tree-ring analyses of exposed roots allowed quantification of recent channel incision of the main gully, and sheet erosion processes. Our results suggest that reforestation practices have influenced the initiation of an episode of incision in the main channel in the 1980s, through the hypothesized creation of disequilibrium in water-sediment balance following decoupling of hillslopes from channel processes. These findings imply an asymmetry in the geomorphic response of badlands to erosion such that in the early evolution stages, vegetation removal results in gullying, but that reforestation alone does not necessarily stabilize the landforms and may even promote renewed incision.

Project description:Ecosystems greatly vary in their species composition and interactions, yet they all show remarkable resilience to external influences. Recent experiments have highlighted the significant effects of spatial structure and connectivity on the extinction and survival of species. It has also been emphasized lately that in order to study extinction dynamics reliably, it is essential to incorporate stochasticity, and in particular the discrete nature of populations, into the model. Accordingly, we applied a bottom-up modeling approach that includes both spatial features and stochastic interactions to study survival mechanisms of species. Using the simplest spatial extension of the Lotka-Volterra predator-prey model with competition, subject to demographic and environmental noise, we were able to systematically study emergent properties of this rich system. By scanning the relevant parameter space, we show that both survival and extinction processes often result from a combination of habitat fragmentation and individual rare events of recolonization.

Project description:How do collective events shape how we remember our lives? We leveraged advances in natural language processing as well as a rich, longitudinal assessment of 1,000 Americans throughout 2020 to examine how memory is influenced by two prominent factors: surprise and emotion. Autobiographical memory for 2020 displayed a unique signature: There was a substantial bump in March, aligning with pandemic onset and lockdowns, consistent across three memory collections 1 y apart. We further investigated how emotion, using both immediate and retrieved measures, predicted the amount and content of autobiographical memory: Negative affect increased recall across all measures, whereas its more clinical indices, depression and posttraumatic stress disorder, selectively increased nonepisodic recall. Finally, in a separate cohort, we found pandemic news to be better remembered, surprising, and negative, while lockdowns compressed remembered time. Our work connects laboratory findings to the real world and delineates the effects of acute versus clinical signatures of negative emotion on memory.

Project description:Alpine glaciers, with their valuable combination of highly sensitive response to climate and near-global extent, are powerful tools for investigating previous and present climate changes. They also represent critical water resources for areas around the globe, with the potential for far-reaching effects in a warming world. Advancements to understand and model glacial changes and the variables influencing them are therefore paramount. Many glacier models fall into one of two endmembers: either highly complex transient models requiring careful tuning of multiple parameters to individual glaciers, or basic empirical correlations of glacier area and length with few considerations for local and regional variations in characteristics. Here we detail a physical steady-state model for alpine glaciers relating directly to glacier mass balance (via the equilibrium line altitude) while retaining the simplicity of other morphology methods, and simultaneously including error estimates. We provide custom MATLAB functions as a user-friendly and generally-applicable method to estimate glacier equilibrium line altitudes from only a limited number of glacier bed topography and glacier width measurements. As a test of the model's efficacy, we compare the model results for present-day glaciers in the Swiss Alps with previously published estimates of equilibrium line altitudes and intermediate model outputs.•The method estimates glacier equilibrium line altitudes from a limited set of bed topography measurements and constraints on glacier width.•The method is based on continuity equations, reducing the need for empirical coefficients tuned with measured data.•The method uses Monte Carlo sampling and bootstrapping to generate uncertainty bounds on the equilibrium line altitude estimates.

Project description:The evolution of tidal marsh platforms and interwoven channel networks cannot be addressed without treating the two-way interactions that link biological and physical processes. We have developed a 3D model of tidal marsh accretion and channel network development that couples physical sediment transport processes with vegetation biomass productivity. Tidal flow tends to cause erosion, whereas vegetation biomass, a function of bed surface depth below high tide, influences the rate of sediment deposition and slope-driven transport processes such as creek bank slumping. With a steady, moderate rise in sea level, the model builds a marsh platform and channel network with accretion rates everywhere equal to the rate of sea-level rise, meaning water depths and biological productivity remain temporally constant. An increase in the rate of sea-level rise, or a reduction in sediment supply, causes marsh-surface depths, biomass productivity, and deposition rates to increase while simultaneously causing the channel network to expand. Vegetation on the marsh platform can promote a metastable equilibrium where the platform maintains elevation relative to a rapidly rising sea level, although disturbance to vegetation could cause irreversible loss of marsh habitat.

Project description:Elevational gradients of biodiversity have been widely investigated, and yet a clear interpretation of the biotic and abiotic factors that determine how species richness varies with elevation is still elusive. In mountainous landscapes, habitats at different elevations are characterized by different areal extent and connectivity properties, key drivers of biodiversity, as predicted by metacommunity theory. However, most previous studies directly correlated species richness to elevational gradients of potential drivers, thus neglecting the interplay between such gradients and the environmental matrix. Here, we investigate the role of geomorphology in shaping patterns of species richness. We develop a spatially explicit zero-sum metacommunity model where species have an elevation-dependent fitness and otherwise neutral traits. Results show that ecological dynamics over complex terrains lead to the null expectation of a hump-shaped elevational gradient of species richness, a pattern widely observed empirically. Local species richness is found to be related to the landscape elevational connectivity, as quantified by a newly proposed metric that applies tools of complex network theory to measure the closeness of a site to others with similar habitat. Our theoretical results suggest clear geomorphic controls on elevational gradients of species richness and support the use of the landscape elevational connectivity as a null model for the analysis of the distribution of biodiversity.

Project description:Membrane fusion consists of a complex rearrangement of lipids and proteins that results in the merger of two lipid bilayers. We have developed a model system that employs synthetic DNA-lipid conjugates as a surrogate for the membrane proteins involved in the biological fusion reaction. We previously showed that complementary DNA-lipids, inserted into small unilamellar vesicles, can mediate membrane fusion in bulk. Here, we use a model membrane architecture developed in our lab to directly observe single-vesicle fusion events using fluorescence microscopy. In this system, a planar tethered membrane patch serves as the target membrane for incoming vesicles. This allows us to quantify the kinetics and characteristics of individual fusion events from the perspective of the lipids or the DNA-lipids involved in the process. We find that the fusion pathways are heterogeneous, with an arrested hemi-fusion state predominating, and we quantitate the outcome and rate of fusion events to construct a mechanistic model of DNA-mediated vesicle fusion. The waiting times between docking and fusion are distributed exponentially, suggesting that fusion occurs in a single step. Our analysis indicates that when two lipid bilayers are brought into close proximity, fusion occurs spontaneously, with little or no dependence on the number of DNA hybrids formed.

Project description:Markedly expanded tandem repeats (TRs) have been correlated with ~60 diseases. TR diversity has been considered a clue toward understanding missing heritability. However, haplotype-resolved long TRs remain mostly hidden or blacked out because their complex structures (TRs composed of various units and minisatellites containing >10-bp units) make them difficult to determine accurately with existing methods. Here, using a high-precision algorithm to determine complex TR structures from long, accurate reads of PacBio HiFi, an investigation of 270 Japanese control samples yields several genome-wide findings. Approximately 322,000 TRs are difficult to impute from the surrounding single-nucleotide variants. Greater genetic divergence of TR loci is significantly correlated with more events of younger replication slippage. Complex TRs are more abundant than single-unit TRs, and a tendency for complex TRs to consist of <10-bp units and single-unit TRs to be minisatellites is statistically significant at loci with ≥500-bp TRs. Of note, 8909 loci with extended TRs (>100b longer than the mode) contain several known disease-associated TRs and are considered candidates for association with disorders. Overall, complex TRs and minisatellites are found to be abundant and diverse, even in genetically small Japanese populations, yielding insights into the landscape of long TRs.
