Characterization of the complete mitochondrial genome of Aphyocypris chinensis (Cypriniformes, Xenocyprididae), and its phylogenetic position in Cypriniformes.

ABSTRACT: Aphyocypris chinensis Günther, 1868 is a small freshwater fish of the family Xenocyprididae (Cypriniformes). In this study, we determined its complete mitochondrial genome and phylogenetic position in Cypriniformes. The complete mitochondrial genome is 16,608 bp in size, containing 13 protein-coding genes, two RNAs, 22 tRNAs, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Our mitogenomic phylogeny revealed that A. chinensis belongs to Xenocyprididae, rather than Danionidae. This mitogenome information could play an essential role in resolving the conflict over its current taxonomic status in Cypriniformes.

Project description:Anabarilius duoyiheensis is a native and rare fish in Yunnan. In this study, the complete mitochondrial genome of A. duoyiheensis was sequenced and published for a total of 16,614 bp, including 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and one control region. The phylogenetic analysis based on the complete mitochondrial genome showed that A. duoyiheensis belongs to the clade of the genus Anabarilius and was sister to the clade of Hemiculter. This study also contributes to the genus phylogeny of Anabarilius and other members of the family Xenocyprididae.

The complete mitochondrial genome of Percocypris retrodorsalis (Teleostei, Cypriniformes) in Nujiang River: characterization and phylogenetic position.

Project description:Percocypris retrodorsalis is an endemic species found in Nujiang River and Lantsang. In this study, the complete mitochondrial genome of P. retrodorsalis was determined. The circular mitochondrial genome was 16,576 bp long, containing 13 protein-coding genes, two ribosomal RNA genes (rRNA), 22 transfer RNA (tRNA) genes, an origin of light-strand replication (OL), and one displacement loop locus (D-loop). Most genes were encoded on the heavy strand except for ND6 and eight tRNA genes. There were 11 regions of gene overlaps totaling 29 bp and seven intergenic spacer regions totaling 37 bp. The phylogenetic analyses were performed on the concatenated dataset of 28 protein-coding genes (PCGs), and the fishes of genus Percocypris may have a close relationship with Schizothoracins (Schizothoracinae) compared to other Cyprinidae fishes.

Project description:The complete mitochondrial DNA genome of Sinocyclocheilus xiaotunensis was first reported by next-generation sequencing method. The entire length of mitochondrial genome is 16,588 bp and the nucleotide composition was made up of 32.3% A, 25.0% T, 27.2% C, and 15.5% G, indicating an A + T(57.3%) content is greater than C + G(42.7%). The mitogenome is a circular DNA molecule with a D-loop region and contains 22 transfer RNA (tRNA) genes, two ribosomal RNA(rRNA) genes and 13 protein-coding genes.To provide further info on the conserved sequence block observed in the control region of the mitochondrial genome. This info is critical for future application and determination of taxonomic status of this species.

The complete mitochondrial genome of Ancherythroculter nigrocauda (Cypriniformes, Cyprinidae) and its phylogenetic position.

Project description:The complete mitochondrial genome of Ancherythroculter nigrocauda was determined in this study. It contained 1 replication origin, 1 control region (D-Loop), 2 rRNA genes, 13 PCGs, and 22 tRNA genes with the base composition 31.40% A, 25.00% T, 27.60% C, and 16.00% G. Here, we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 608 bp and 0.038, respectively. The results from the phylogenetic analysis showed that the genus Ancherythroculter is not a monophyletic group and Ancherythroculter nigrocauda demonstrates a close relationship with Chanodichthys dabryi.

The complete mitochondrial genome sequence and phylogenetic position of Sinocyclocheilus wumengshanensis (Cypriniformes: Cyprinidae).

Project description:The complete mitochondrial genome (mitogenome) sequence of Sinocyclocheilus wumengshanensis from Yunnan Province in China was analysed using next-generation sequencing. The complete mitogenome was 16,585 bp in length and consisted of 13 protein-coding genes, two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and one D-loop region. Nucleotide composition of the whole mitogenome was 30.5% A, 25.2% T, 27.0% C, and 17.2% G. The gene arrangement and nucleotide composition of the mitogenome of S. wumengshanensis were similar to those of other Sinocyclocheilus species. Phylogenetic analyses using mitogenomes of 12 species showed that 10 Sinocyclocheilus species clustered as one monophyletic clade with strong supports and S. wumengshanensis was closely related to S. grahami.

Here we compared this newly determined mitogenome with another one from the same species reported before. The variable sites and the genetic distances between the two mitogenomes were 20 bp and 0.1%. 15 variable sites were occurred in the PCGs. The results from the phylogenetic analysis showed that the genus Sinibotia is a monophyletic group and S. superciliaris demonstrate a sister relationship with Sinibotia pulchra.

The New Mitochondrial Genome of Hemiculterella wui (Cypriniformes, Xenocyprididae): Sequence, Structure, and Phylogenetic Analyses.

Project description:Hemiculterella wui is an endemic small freshwater fish, distributed in the Pearl River system and Qiantang River, China. In this study, we identified and annotated the complete mitochondrial genome sequence of H. wui. The mitochondrial genome was 16,619 bp in length and contained 13 protein coding genes (PCGs), two rRNA genes, 22 tRNA genes, and one control region. The nucleotide composition of the mitochondrial genome was 29.9% A, 25.3% T, 27.4% C, and 17.5% G, respectively. Most PCGs used the ATG start codon, except COI and ATPase 8 started with the GTG start codon. Five PCGs used the TAA termination codon and ATPase 8 ended with the TAG stop codon, and the remaining seven genes used two incomplete stop codons (T and TA). Most of the tRNA genes showed classical cloverleaf secondary structures, except that tRNASer(AGY) lacked the dihydrouracil loop. The average Ka/Ks value of the ATPase 8 gene was the highest, while the average Ka/Ks value of the COI gene was the lowest. Phylogenetic analyses showed that H. wui has a very close relationship with Pseudohemiculter dispar and H. sauvagei. This study will provide a valuable basis for further studies of taxonomy and phylogenetic analyses in H. wui and Xenocyprididae.

Complete mitochondrial genome of the mud loach Misgurnus mizolepis (Cypriniformes, Cobitidae) and its phylogenetic position in the Cypriniformes.

Project description:The mud loach (Misgurnus mizolepis) is a small benthic species belonging to the family Cobitidae. In this study, I report the first sequencing and assembly of the complete mitochondrial genome of M. mizolepis. The complete mitochondrial genome is 16,647 bp long, consisting of 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. It has the typical vertebrate mitochondrial gene arrangement. Phylogenetic analysis using mitochondrial genomes of 20 species showed that M. mizolepis is clustered with M. anguillicaudatus and M. bipartitus. This mitochondrial genome provides potentially important resources for studying molecular evolution and biogeography.

The results from the phylogenetic analysis showed that the genus Acrossocheilus is not a monophyletic group and Acrossocheilus yunnanensis demonstrates a close relationship with Acrossocheilus monticola.

Characterization of the complete mitochondrial genome of Garra motuoensis (Cypriniformes: Cyprinidae) and its phylogenetic position within genus Garra.

Project description:Garra motuoensis, an endemic labeonine fish, was reported distributed in the lower Yarlung Tsangpo River drainage with little published biological information. Herein, we sequenced and characterized the complete mitochondrial genome of G. motuoensis, which was 16,806 bp in length, containing 13 PCGs, 22 tRNA genes, two rRNA genes, one light strand replication origin (OL ), one control region (D-loop), and one replication region. Phylogenetic analysis based on 13 PCGs sequences revealed that G. motuoensis had a closest relationship with G. qiaojiensis. Then, both species clustered with other species of Garra, and next grouped with other genera of subfamily Labeoninae.
