The complete mitochondrial genome of Ips calligraphus (Germar 1824) (Coleoptera: Curculionidae: Scolytinae).

ABSTRACT: The complete mitogenome of Ips calligraphus was sequenced, the length was 19,144 bp which consists of 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a major non-coding AT-rich region (GenBank accession no. MW589547). All of 13 protein-coding genes (PCGs) started with ATN. 12 PCGs used the typical stop codon 'TAA,' while ATP8 terminated with stop codon 'TAG.' Phylogenetic analyses were performed using mitochondrial PCGs for the I. calligraphus and other 18 species within the Scolytinae. The I. calligraphus was clustered together with the other two Ips species in tribe Ipini which were closely related to Xyleborini and Dryocoetini.

Complete Mitochondrial Genome of Scolytoplatypodini Species (Coleoptera: Curculionidae: Scolytinae) and Phylogenetic Implications.

Project description:The complete mitochondrial genomes (mitogenomes) of beetles in the tribe Scolytoplatypodini (genus Scolytoplatypus) were sequenced and annotated. These included Scolytoplatypus raja (15,324 bp), Scolytoplatypus sinensis (15,394 bp), Scolytoplatypus skyliuae (15,167 bp), and Scolytoplatypus wugongshanensis (15,267 bp). The four mitogenomes contained 37 typical genes, including 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), and 2 ribosomal RNA genes (rRNAs). The gene orientation and arrangement of the four mitogenomes were similar to other Coleoptera mitogenomes. PCGs mostly started with ATN and terminated with TAA. The Ka/Ks ratio of 13 PCGs in the four species revealed that cox1 had the slowest evolutionary rate and atp8 and nad6 had a higher evolutionary rate. All tRNAs had typical cloverleaf secondary structures, but trnS1 lacked dihydrouridine arm. Partial tRNAs lost the discriminator nucleotide. The trnY did not possess the discriminator nucleotide and also lost three bases, showing a special amino-acyl arm. Bayesian inference (BI) and maximum likelihood (ML) methods were conducted for phylogenetic analyses using 13 PCGs. Scolytoplatypodini was clustered with Hylurgini and Hylastini, and the monophyly of Scolytoplatypodini was supported. The four newly sequenced mitogenomes increase understanding of the evolutionary relationships of Scolytoplatypodini and other Scolytinae species.

Characterization of the complete mitochondrial genome of Euwallacea fornicatus (Eichhoff, 1868) (Coleoptera: Curculionidae: Scolytinae) and its phylogenetic implications.

Project description:In the present report, we described the complete mitochondrial genome of Euwallacea fornicatus from Sindien, New Taipei City, Taiwan. The length of the complete mitogenome of E. fornicatus is 15,743 bp and the mitogenome contains 13 protein-coding, 22 tRNA and two rDNA genes. Nucleotide compositions of the whole mitogenome are 39.41% for A, 33.84% for T, 16.64% for C, and 10.11% for G. The AT and GC skewness of mitogenome sequence was 0.076 and -0.244, showing the A-skew and C-skew. The reconstructed phylogenetic relationships of 33 Curculionid species based on 13 mitochondrial protein-coding genes received absolute support (100%). Euwallacea fornicates is sister to the rest species in Xyleborini. The phylogenetic position of Scolytinae is sister to the clade including Cucurlioninae, Molytinae and Cryptorhynchinae. Mitogenomic data from this study will provide useful information for further studies for the population genetics, invasive history and pest control of E. fornicatus in the future.

Complete mitochondrial genome of Niphades castanea (Coleoptera: Curculionidae).

Project description:Niphades castanea Chao is an important insect pest on many plants which belong to genus Castanea. The complete mitochondrial genome of N. castanea was sequenced and analyzed. The phylogenetic relationships between N. castanea and other 41 species in the family Curculionidae were reconstructed using maximum likelihood (ML) methods based on the concatenated nucleotide sequences, the phylogenetic analysis showed that N. castanea is closely related to Hylobitelus xiaoi, which is in accordance with the traditional morphological classification.

The complete mitochondrial genome of Sympiezomias velatus (Coleoptera: Curculionidae).

Project description:Here, we determined the complete mitogenome sequence of Sympiezomias velatus (Coleoptera: Curculionidae: Entiminae). This mitogenome was 15,592 bp long with an A + T content of 74.1% and contains 13 protein-coding genes (PCGs), 21 transfer RNA genes (tRNAs), 2 ribosomal RNA unit genes and a large non-coding region (putative control region). The trnI gene was not found in the S. velatus mitogenome. The order and orientation of the mitochondrial genes were identical to the inferred ancestral arrangement of insects except for trnR which was changed to be adjacent the nad3 gene. All tRNAs had the typical cloverleaf structure, except for trnS1 which lacked the dihydrouridine arm. The Bayesian phylogenetic tree of 10 Entiminae species based on the concatenated nucleotide sequences of 13 PCGs strong supported a sister relationship of S. velatus and Barynotus obscures.

The complete mitochondrial genome of Euplatypus parallelus (Coleoptera: Curculionidae).

Project description:Beetles in the weevil subfamily Platypodinae are among the dominant groups of insects in wet tropical forests, which together with bark and ambrosia beetles in the subfamily Scolytinae. Easily recognised by the circle-shaped entrance holes in fallen logs and a very elongated body shape, they have earned the common name, "pinhole borers". All except two Platypodinae species are ambrosia beetles that cultivate fungi in wood tunnels as the sole food for their larvae. Platypodinae is a peculiar weevil subfamily of species that cultivate fungi in tunnels excavated in dead wood. The Platypodinae is likely the oldest known lineage of fungus-cultivating insects, with an origin of the ambrosial habit more than 80 Ma. Here, we sequenced and characterized the complete mitochondrial genome of E. parallelus, which was collected from logs imported from SierraLeone. The complete circular mitochondrial genome (mitogenome) of Euplatypus parallelus is 16,095 bp in size, containing 37 typical genes and one non-coding AT-rich region. The AT content of the AT-rich region is 87.5%. All protein-coding genes (PCGs) start with standard ATN initiation codons except for nad1and end with complete termination codons TAA except for cox1genes using an incomplete stop codon T. tRNA genes are predicted with a characteristic cloverleaf secondary structure except for trnS1(AGN) , whose dihydrouridine (DHU) arm is replaced by a simple loop. The size of the large and small ribosomal RNA genes are 1386 and 741 bp, respectively.

The complete mitochondrial genome of Scythropus yasumatsui (Coleoptera: Curculionidae).

Project description:The complete mitochondrial genome sequence of Scythropus yasumatsui (Coleoptera: Curculionidae) was determined by using an Illumina platform. The circular genome was 16,472 bp in length and contained 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (rRNAs), 13 protein-coding genes (PCGs), and one control region. The nucleotide composition was significantly biased (A, G, C, and T was 39.74%, 10.11%, 15.41%, and 34.74%, respectively) with A + T contents of 74.49%. All PCGs were initiated with standard ATN (ATG/ATT) codons. While 10 PCGs were terminated with TAA, two PCGs were terminated with TAG (cytb and nad1), and nad5 was terminated with an incomplete stop codon TA. All tRNAs were predicted to contain typical cloverleaf secondary structures except trnS1. The phylogenetic analysis of the concatenated nucleotide sequences of 13 PCGs from 12 Curculionidae species was performed by using MrBayes 3.1.2. The results indicated that S. yasumatsui was more closely related to Naupactus xanthographus than to other species.

Unravelling the gut bacteriome of Ips (Coleoptera: Curculionidae: Scolytinae): identifying core bacterial assemblage and their ecological relevance.

Project description:Bark beetles often serve as forest damaging agents, causing landscape-level mortality. Understanding the biology and ecology of beetles are important for both, gathering knowledge about important forest insects and forest protection. Knowledge about the bark beetle gut-associated bacteria is one of the crucial yet surprisingly neglected areas of research with European tree-killing bark beetles. Hence, in this study, we survey the gut bacteriome from five Ips and one non-Ips bark beetles from Scolytinae. Results reveal 69 core bacterial genera among five Ips beetles that may perform conserved functions within the bark beetle holobiont. The most abundant bacterial genera from different bark beetle gut include Erwinia, Sodalis, Serratia, Tyzzerella, Raoultella, Rahnella, Wolbachia, Spiroplasma, Vibrio, and Pseudoxanthomonas. Notable differences in gut-associated bacterial community richness and diversity among the beetle species are observed. Furthermore, the impact of sampling location on the overall bark beetle gut bacterial community assemblage is also documented, which warrants further investigations. Nevertheless, our data expanded the current knowledge about core gut bacterial communities in Ips bark beetles and their putative function such as cellulose degradation, nitrogen fixation, detoxification of defensive plant compounds, and inhibition of pathogens, which could serve as a basis for further metatranscriptomics and metaproteomics investigations.

The mitochondrial genome of Dendroctonus rufipennis (Kirby, 1837) (Coleoptera: Curculionidae: Scolytinae) and its phylogenetic analyses.

Project description:The mitogenome of Dendroctonus rufipennis is a circular molecule of 16,547 bp which consists of 13 protein-coding genes (PCGs), 22 transfer RNA genes, two ribosomal RNA genes, and a control region (GenBank accession no. NC_063906). All of 13 PCGs initiate with the standard start codon of ATN. Most PCGs used the typical stop codon 'TAA' or 'TAG', only nad5 terminated with incomplete stop codon (TA). Phylogenetic analyses within the Scolytinae were performed based on nucleotide sequences of mitochondrial PCGs. The topology showed that D. rufipennis, D. valens, and Tomicus piniperda formed a clade, and also clustered together with Hylastes opacus, H. attenuatus, H. brunneus, and H. ater. This indicated that there is a close genetic relationship between these species.

The complete mitochondrial genome of invasive insect Leptinotarsa decemlineata Say 1824 (Coleoptera: Chrysomelidae).

Project description:Leptinotarsa decemlineata Say 1824, an invasive and globally devastating beetle, inflicts great damage to potato crops worldwide. The complete mitogenome of L. decemlineata is described in this study. It is a 16,741 bp long circular DNA molecule with a high A + T content of 76.9%, containing a typical 37 gene pattern. All PCGs (protein-coding genes) initiate with typical ATN codons. Most PCGs use TAN as a stop codon, whereas ND4 and COX3 use the incomplete codon TA as the stop codon. The lengths of rrnL and rrnS genes are 1,337 bp and 811 bp, respectively. All 22 tRNAs ranged from 62 to 77 bp. Phylogenetic analysis of Chrysomelidae indicated that L. decemlineata clusteres with three other Chrysomelinae species, which is consistent with previous analyses.

Project description:Phloeosinus perlatus Chapuis, 1875 (Coleoptera: Scolytinae) is a major boring pest of Chinese firs. The length of the complete mitochondria genome of P. perlatus was 17,054 bp with 29.7% GC content, including 30.0% A, 11.3% C, 18.4% G and 40.3% T. The genome encoded 13 protein-coding genes, 22 tRNAs, and 2 rRNAs. Phylogenetic analysis showed that P. perlatus was closely related to Scolytus seulensis. This study provided useful genetic information for the subsequent studying the prevention of P. perlatus.
