The complete mitochondrial genome of the benthic diatom Pleurosigma inscriptura.

ABSTRACT: Pleurosigma inscriptura M. A. Harper 2009 is a marine diatom in Naviculales (Bacillariophyceae) order distributed in New Zealand, South America, Argentina, and Korea. We assembled the complete mitochondrial genome sequence of Pleurosigma inscriptura (38,013 bp), and annotated 34 protein-coding genes, 25 transfer RNAs, and 2 ribosomal RNAs. We analyzed a maximum-likelihood tree using conserved 34 mitochondrial genes from Bacillariophyta species. In the mitochondrial phylogeny, P. inscriptura showed a strong monophyletic relationship with Haslea nusantara and Navicula ramosissima.

Project description:The complete mitochondrial DNA of biraphid benthic diatom, Navicula ramosissima TA439 was sequenced and characterized. The circular mitogenome contains 67 genes in 48,652 bp (31.1% GC), including 41 protein-coding, 24 transfer RNA (tRNA) and 2 rRNA genes. Twenty-four protein-coding sequences (CDS, 59%) have start with ATG codon and 17 CDS start with alternatives such as ATA (5), ATT (6), TTA (5) and TTG (1). The GC content of tRNA genes (42.1%) is relatively higher than those of the rRNA (35.2%) and CDS (30.5%). Three genes are consisted of multiple exons and introns, i.e. cox1 (three exons, two introns), rps11 (two exons, one intron), rrl (four exons, three introns). Phylogeny of diatoms based on mitogenome data (34 CDS, 8530 amino acids combined) supports the monophyly of Naviculales, including N. ramosissima (Naviculaceae), Berkeleya fennica (Berkeleyaceae), Fistulifera solaris (Stauroneidaceae) and Phaeodactylum tricornutum (Phaeodactylaceae). Mitogenome data may be useful for phylogenetic study of the diatoms and stramenopiles.

Complete mitochondrial genome sequence of the freshwater diatom Asterionella formosa.

Project description:We report the complete mitochondrial genome sequence of the freshwater diatom Asterionella formosa. The large 61.9 kb circular sequence encodes 34 proteins and 25 tRNAs that are universally conserved in other sequenced diatoms. We fully resolved a unique 24 kb region containing highly conserved repeated sequence units, possibly collocating with an origin of replication.

Complete mitochondrial genome of a rare diatom (Bacillariophyta) Proschkinia and its phylogenetic and taxonomic implications.

Project description:We obtained the complete mitogenome of Proschkinia sp. strain SZCZR1824, a strain belonging to a poorly known diatom genus with no previous molecular data. This genome is 48,863 bp long, with two group I introns in rnl and three group II introns in cox1. Using mitogenomic data, Proschkinia sp. was recovered with Fistulifera solaris, far distant from Navicula and Nitzschia, two genera with which Proschkinia has sometimes been associated based on morphology.

Diatom-Bacteria Interactions Modulate the Composition and Productivity of Benthic Diatom Biofilms.

Project description:Benthic diatoms are dominant primary producers in intertidal mudflats and constitute a major source of organic carbon to consumers and decomposers residing within these ecosystems. They typically form biofilms whose species richness, community composition and productivity can vary in response to environmental drivers and their interactions with other organisms (e.g., grazers). Here, we investigated whether bacteria can affect diatom community composition and vice versa, and how this could influence the biodiversity-productivity relation. Using axenic experimental communities with three common benthic diatoms (Cylindrotheca closterium, Navicula phyllepta, and Seminavis robusta), we observed an increase in algal biomass production in diatom co-cultures in comparison to monocultures. The presence of bacteria decreased the productivity of diatom monocultures while bacteria did not seem to affect the overall productivity of diatoms grown in co-cultures. The effect of bacteria on diatom growth, however, appeared to be species-specific, resulting in compositional shifts when different diatom species were grown together. The effect of the diatoms on the bacteria also proved to be species-specific as each diatom species developed a bacterial community that differed in its composition. Together, our results suggest that interactions between bacteria and diatoms residing in mudflats are a key factor in the structuring of the benthic microbial community composition and the overall functioning of that community.

Freshwater diatom biomonitoring through benthic kick-net metabarcoding.

Project description:Biomonitoring is an essential tool for assessing ecological conditions and informing management strategies. The application of DNA metabarcoding and high throughput sequencing has improved data quantity and resolution for biomonitoring of taxa such as macroinvertebrates, yet, there remains the need to optimise these methods for other taxonomic groups. Diatoms have a longstanding history in freshwater biomonitoring as bioindicators of water quality status. However, multi-substrate periphyton collection, a common diatom sampling practice, is time-consuming and thus costly in terms of labour. This study examined whether the benthic kick-net technique used for macroinvertebrate biomonitoring could be applied to bulk-sample diatoms for metabarcoding. To test this approach, we collected samples using both conventional multi-substrate microhabitat periphyton collections and bulk-tissue kick-net methodologies in parallel from replicated sites with different habitat status (good/fair). We found there was no significant difference in community assemblages between conventional periphyton collection and kick-net methodologies or site status, but there was significant difference between diatom communities depending on site (P = 0.042). These results show the diatom taxonomic coverage achieved through DNA metabarcoding of kick-net is suitable for ecological biomonitoring applications. The shift to a more robust sampling approach and capturing diatoms as well as macroinvertebrates in a single sampling event has the potential to significantly improve efficiency of biomonitoring programmes that currently only use the kick-net technique to sample macroinvertebrates.

After assembly of its genome, presented here, and subsequent analyses, we placed it in the genus Sphingorhabdus This strain has a 3,479,724-bp circular chromosome (with 3,340 coding sequences) and no known plasmids.

Complete mitochondrial genome of Triplophysa nasobarbatula.

Project description:The complete mitochondrial DNA genome of Triplophysa nasobarbatula was sequenced and characterized. Triplophysa nasobarbatula revealed that the complete length of its mitochondrial genome was 16,316 bp, composed of A (29.71%), C (24.79%), G (17.22%), T (28.29%), A + T (57.99%), and C + G (42.01%). Its genetic constitution and arrangement were consistent with the taxon of the Teleost, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 main non-coding regions, D-loop region and OL region. All genes were encoded by the H-strand, except for 1 protein-coding gene (ND6) and 8 tRNA genes (tRNA-Gln, tRNA-Ala, tRNA-Cys, tRNA-Asn, tRNA-Tyr, tRNA-Ser, tRNA-Glu and tRNA-Pro) are encoded by the L-strand. Our mitochondrial genome data may provide information for taxonomic resolution, taxonomic resolution, and other studies about this genus of Triplophysa.

Benthic Diatom Based Indices for Water Quality Assessment in Two Subtropical Streams.

Project description:Benthic diatoms have been universally used as indicators to assess water quality in lotic ecosystems. However, most diatom-based indices developed in Europe have not been widely used or tested in other continents such as Asia or Oceania. This study compared the performance of 14 widely-applied diatom indices in assessing ecological conditions in subtropical streams in South East Queensland (SEQ) in Australia and in the upper Han River in China. Most water quality variables in the upper Han River including dissolved organic carbon (DOC), total nitrogen (TN), and soluble reactive phosphorus (SRP) had strong relationships with at least one diatom index, with the exception of IDAP (Index Diatom Artois-Picardie), and TDI (Trophic Diatom Index). However, in SEQ, most of the environmental variables including DOC, ammonia nitrogen (NH4-N), TN, SRP, and electrical conductivity (EC) showed no significant relationships with diatom indices, and the DI-CH (Swiss Diatom Index) and WAT (Watanabe's Index) were unrelated to any of the variables examined. Only pH and nitrite or nitrate nitrogen (NOX-N) were significant predictors of several diatom indices in SEQ, especially TID (Rott trophic index). In the upper Han River, much of the spatial variation in most diatom indices was explained by proximate determinants alone, including EC, DOC, dissolved oxygen (DO) or SRP, or a combination of ultimate (canopy, forest) and proximate factors (R2 in most models> 0.75). Most diatom indices performed as predicted in the upper Han River where nutrient and organic matter pollution was relatively high, and variation in pH low. However, the indices performed poorly in SEQ where the water quality gradient was low and instead most responded to spatial variation in pH. This finding serves as a caution to the application of diatom indices in river basins that fall outside of the range of water quality values of the systems in which they originally developed.

Complete genome sequence of Marinobacter adhaerens type strain (HP15), a diatom-interacting marine microorganism.

Project description:Marinobacter adhaerens HP15 is the type strain of a newly identified marine species, which is phylogenetically related to M. flavimaris, M. algicola, and M. aquaeolei. It is of special interest for research on marine aggregate formation because it showed specific attachment to diatom cells. In vitro it led to exopolymer formation and aggregation of these algal cells to form marine snow particles. M. adhaerens HP15 is a free-living, motile, rod-shaped, Gram-negative gammaproteobacterium, which was originally isolated from marine particles sampled in the German Wadden Sea. M. adhaerens HP15 grows heterotrophically on various media, is easy to access genetically, and serves as a model organism to investigate the cellular and molecular interactions with the diatom Thalassiosira weissflogii. Here we describe the complete and annotated genome sequence of M. adhaerens HP15 as well as some details on flagella-associated genes. M. adhaerens HP15 possesses three replicons; the chromosome comprises 4,422,725 bp and codes for 4,180 protein-coding genes, 51 tRNAs and three rRNA operons, while the two circular plasmids are ~187 kb and ~42 kb in size and contain 178 and 52 protein-coding genes, respectively.
