Characterization of the complete chloroplast genome of Dendrobium christyanum and its phylogenetic analysis.

ABSTRACT: Dendrobium christyanum H.G. Reichenbach (Orchidaceae) is used as a source of the Chinese traditional medicine. Here, we report that the complete chloroplast (cp) genome sequence of D. christyanum is 157972 bp in length with134 genes, of which 114 are unique genes (80 protein-coding genes, 30 tRNAs, and 4 rRNAs). Phylogenetic analysis indicated that D. christyanum was closely related to D. strongylanthum, and D. longicornu. The newly sequenced cp genome will be useful for the phylogenetic and genetic conservation studies of Dendrobium.

Project description:Dendrobium thyrsiflorum Rchb.f., a native species to China, is widely used as an important garden flower and a traditional Chinese medicine. Herein, the complete chloroplast (cp) genome of D. thyrsiflorum was deciphered by high-throughput sequencing. The cp genome exhibited a typical quadripartite cycle of 151,686 bp in length, comprising of a pair of inverted repeats (IRa and IRb) of 26,293 bp which were intersected by a large single copy (LSC) region of 84,749 bp and a small single copy (SSC) region of 14,351 bp. A total of 126 genes were de novo assembled in this cp genome, including 78 protein genes, 40 tRNA genes and 8 rRNA genes. Among these genes, 86 genes (22 tRNAs and 64 coding genes) were single copy, the rest were two-copy genes, and the average of GC content of the whole genome is 37.55%. Phylogenetic trees showed that the D. thyrsiflorum was closely related to D. devonianum. This study provides molecular information for future evolution, genetic and molecular biology studies of Dendrobium.

Characterization and phylogenetic analysis of the complete chloroplast genome sequence of Dendrobium hainanense (Orchidaceae).

Project description:In this study, we report the chloroplast (cp) genome of Dendrobium hainanense. The cp genome was 151,367 bp in length; the overall CG content of the genome was 37.46%. The length of the large single-copy (LSC) region was 83,938 bp, and 15,829 bp in a small single-copy (SSC) region, and a pair of inverted repeats (IRs) of 12,900 bp. One hundred and twenty-seven genes were predicted, including 81 protein-coding genes, 38 genes for tRNA, and eight genes for rRNA. The results of phylogenetic tree showed that Dendrobium hainanense had the closest genetic relationship with Dendrobium parciflorum. This study will be help to understand the genetic diversity of Dendrobium.

The complete chloroplast genome sequence of Dendrobium densiflorum and its phylogenetic implications.

Project description:Dendrobium is one of the largest genera in Orchidaceae with approximately 1500 species. Many of them have been used as Traditional Chinese Medicine (TCM) for hundreds of years. Here, the first complete chloroplast genome sequence of D. densiflorum was reported and characterized. The complete cpDNA of D. densiflorum is a circular molecule of 153,122 bp, which contains 76 protein-coding genes, 30 tRNA genes, and four rRNA genes. Our phylogenetic analysis indicated that the newly sequenced cpDNA of D. densiflorum could be used for the phylogenetic study of Dendrobium species.

Complete chloroplast genome characterization and phylogenetic analysis of Clematis mandshurica (Ranunculaceae).

Project description:The complete chloroplast genome sequence of Clematis mandshurica Ruprecht (1867), a specie of the Ranunculaceae family, and its phylogenetic relationships with other species have been reported in this study. The complete chloroplast genome of C. mandshurica is 159,563 bp in length, including a large single-copy (LSC) region of 79,360 bp, a small single-copy (SSC) region of 18,121 bp, and a pair of identical inverted repeat regions (IRs) of 31,041 bp. The genome encodes a total of 132 genes, including 90 protein-coding genes, 34 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The phylogenetic analysis reveals that C. mandshurica was found to be closest to Clematis taeguensis. The complete chloroplast genome of C. mandshurica contributes to a better understanding of phylogenetic relationships among Clematis species.

In this study, we first presented the complete chloroplast genome of C. album by using BGISEQ-500 sequencing. Its complete chloroplast genome is 163,140 bp in size, containing a pair of inverted repeat regions of 30,729 bp, a large single copy region of 87,748 bp and a small single copy region of 13,934 bp. The chloroplast genome contains 117 unique genes, including 83 protein coding genes, 30 tRNA and 4 rRNA genes. Phylogenetic analysis based on complete chloroplast genomes indicated that C. album was closest to Boswellia sacra.

Complete chloroplast genome of medicinal plant Aconitum carmichaelii: genome characterization and phylogenetic analysis.

The assembled chloroplast genome was 154,776 bp in length, which included a large single-copy (LSC), a small single-copy (SSC), and two inverted repeat (IR) regions of 86,330bp, 15,986 bp, and 26,193 bp, respectively. The GC content of the genome was 38.1%. Phylogenetic analysis with the whole nucleotide sequences of reported Aconitum chloroplast genomes indicated a close relationship of A. carmichaelii with A. kusnezoffii.

The cp genome contains 143 genes, consisting of 110 unique genes (80 protein-coding genes, 26 tRNAs, and 4 rRNAS). The phlyogenetic relationships show that D. thyrsiflorum is closely related to other species of Dendrobium.

Project description:Dendrobium comatum is a rare orchid plant. To further its research and conservation, we reported and characterized its complete chloroplast (cp) genome by using Illumina paired-end sequencing data. We also analyzed its characteristics and studied its clustering relationships. The total chloroplast genome size was 158,008 bp, including inverted repeats (IRs) of 27,032 bp separated by a large single copy (LSC) region and a small single copy (SSC) region of 85,592 and 18,352 bp, respectively. A total of 132 genes, including 38 tRNA, 8 rRNA, and 87 protein-coding genes, were identified. Phylogenetic analysis showed that D. comatum is sister to D. kingianum with sufficient support.
