Leech blood-meal invertebrate-derived DNA reveals differences in Bornean mammal diversity across habitats.

ABSTRACT: The application of metabarcoding to environmental and invertebrate-derived DNA (eDNA and iDNA) is a new and increasingly applied method for monitoring biodiversity across a diverse range of habitats. This approach is particularly promising for sampling in the biodiverse humid tropics, where rapid land-use change for agriculture means there is a growing need to understand the conservation value of the remaining mosaic and degraded landscapes. Here we use iDNA from blood-feeding leeches (Haemadipsa picta) to assess differences in mammalian diversity across a gradient of forest degradation in Sabah, Malaysian Borneo. We screened 557 individual leeches for mammal DNA by targeting fragments of the 16S rRNA gene and detected 14 mammalian genera. We recorded lower mammal diversity in the most heavily degraded forest compared to higher quality twice logged forest. Although the accumulation curves of diversity estimates were comparable across these habitat types, diversity was higher in twice logged forest, with more taxa of conservation concern. In addition, our analysis revealed differences between the community recorded in the heavily logged forest and that of the twice logged forest. By revealing differences in mammal diversity across a human-modified tropical landscape, our study demonstrates the value of iDNA as a noninvasive biomonitoring approach in conservation assessments.

Project description:Simultaneous reductions in herbivore abundance and increases in nitrogen deposition have led to radical shifts in plant communities worldwide. While the individual impacts of these human-caused disturbances are apparent, few studies manipulate both herbivory and N, nor differentiate among herbivore guilds, to understand contingencies in the ability of these drivers to affect producer diversity and productivity. As such, understanding how the main and combined effects of increasing soil N with declining herbivores may influence plant community structure and function is critical to better understand the future of grassland ecosystems under multiple global change drivers.In this study, we asked: (a) What are the main effects of small mammal herbivores, invertebrate herbivores, and soil N on plant community structure and function? and (b) Are the effects of invertebrate herbivores and soil N on plant community structure and function contingent on small mammal herbivory? We used a nested design, with invertebrate and soil N treatments nested within small mammal manipulations in an existing tallgrass prairie. We measured plant community structure by quantifying plant richness, evenness, diversity, and composition across two full growing seasons. We also recorded total aboveground biomass to quantify grassland productivity.We found that small mammal herbivores strongly shaped plant diversity, species composition, and productivity. Small mammal herbivores also mediated the effects of soil N and invertebrate herbivores on grassland community structure, but not composition or productivity. Small mammal reduction lowered plant species richness while increasing aboveground biomass and altering compositional similarity. Invertebrate herbivores, in the presence of small mammals, promoted plant dominance by reducing evenness without altering compositional similarity. Additionally, soil nitrogen addition reduced plant richness, but only when small mammals were reduced, and no effects were detected on compositional similarity or productivity.Our findings provide further evidence that temperate grasslands can be strongly influenced by consumers, and that consumers mediate the effects of resources as well as other consumer guilds on producer evenness and richness. Taken together, we provide evidence of strong contingencies in the drivers of grassland structure, with small mammals directly altering plant diversity as well as mediating the effects of soil nitrogen and invertebrate herbivory on plant richness and evenness. Therefore, we suggest it is imperative to consider how consumer guilds and resource types may interact to shape grassland plant communities.

Project description:Small mammal species play an important role influencing vegetation primary productivity and plant species composition, seed dispersal, soil structure, and as predator and/or prey species. Species which experience population dynamics cycles can, at high population phases, heavily impact agricultural sectors and promote rodent-borne disease transmission. To better understand the drivers behind small mammal distributions and abundances, and how these differ for individual species, it is necessary to characterise landscape variables important for the life cycles of the species in question. In this study, a suite of Earth observation derived metrics quantifying landscape characteristics and dynamics, and in-situ small mammal trapline and transect survey data, are used to generate random forest species distribution models for nine small mammal species for study sites in Narati, China and Sary Mogul, Kyrgyzstan. These species distribution models identify the important landscape proxy variables driving species abundance and distributions, in turn identifying the optimal conditions for each species. The observed relationships differed between species, with the number of landscape proxy variables identified as important for each species ranging from 3 for Microtus gregalis at Sary Mogul, to 26 for Ellobius tancrei at Narati. Results indicate that grasslands were predicted to hold higher abundances of Microtus obscurus, E. tancrei and Marmota baibacina, forest areas hold higher abundances of Myodes centralis and Sorex asper, with mixed forest-grassland boundary areas and areas close to watercourses predicted to hold higher abundances of Apodemus uralensis and Sicista tianshanica. Localised variability in vegetation and wetness conditions, as well as presence of certain habitat types, are also shown to influence these small mammal species abundances. Predictive application of the Random Forest (RF) models identified spatial hot-spots of high abundance, with model validation producing R2 values between 0.670 for M. gregalis transect data at Sary Mogul to 0.939 for E. tancrei transect data at Narati. This enhances previous work whereby optimal habitat was defined simply as presence of a given land cover type, and instead defines optimal habitat via a combination of important landscape dynamic variables, moving from a human-defined to species-defined perspective of optimal habitat. The species distribution models demonstrate differing distributions and abundances of host species across the study areas, utilising the strengths of Earth observation data to improve our understanding of landscape and ecological linkages to small mammal distributions and abundances.

Project description:The interpretation of patterns of biodiversity requires the disentanglement of geographical and environmental variables. Disjunct alpine communities are geographically isolated from one another but experience similar environmental impacts. Isolated homogenous habitats may promote speciation but constrain functional trait variation. In this study, we examined the hypothesis that dispersal limitation promotes taxonomic divergence, whereas habitat similarity in alpine mountains leads to functional convergence. We performed standardized field investigation to sample non-volant small mammals from 18 prominent alpine sites in the Three Parallel Rivers area. We estimated indices quantifying taxonomic and functional alpha- and beta-diversity, as well as beta-diversity components. We then assessed the respective importance of geographical and environmental predictors in explaining taxonomic and functional compositions. No evidence was found to show that species were more functionally similar than expected in local assemblages. However, the taxonomic turnover components were higher than functional ones (0.471±0.230 vs. 0.243±0.215), with nestedness components showing the opposite pattern (0.063±0.054 vs. 0.269±0.225). This indicated that differences in taxonomic compositions between sites occurred from replacement of functionally similar species. Geographical barriers were the key factor influencing both taxonomic total dissimilarity and turnover components, whereas functional beta-diversity was primarily explained by climatic factors such as minimum temperature of the coldest month. Our findings provide empirical evidence that taxonomic and functional diversity patterns can be independently driven by different ecological processes. Our results point to the importance of clarifying different components of beta-diversity to understand the underlying mechanisms of community assembly. These results also shed light on the assembly rules and ecological processes of terrestrial mammal communities in extreme environments.
