The complete mitochondrial genome of Poecilocoris druraei (Linnaeus, 1771) (Hemiptera: Scutelleridae) and its phylogenetic implications.

ABSTRACT: The complete mitochondrial genome sequence of Poecilocoris druraei was sequenced and analyzed. The 16,524 bp mitogenome of P. druraei contained 21 tRNA genes, two rRNA genes, 13 protein-coding genes (PCGs), and a control region. Most PCGs used standard ATG start codons and complete TAA ermination codons. Phylogenetic analysis indicated that P. druraei is closed related with P. nepalensis.

The Complete Mitochondrial Genome of Four Hylicinae (Hemiptera: Cicadellidae): Structural Features and Phylogenetic Implications.

Project description:To reveal mtgenome characterizations and reconstruct phylogenetic relationships of Hylicinae, the complete mtgenomes of four hylicine species, including Nacolus tuberculatus, Hylica paradoxa, Balala fujiana, and Kalasha nativa, were sequenced and comparatively analyzed for the first time. We also carried out the richest (11) subfamily sampling of Cicadellidae to date, and reconstructed phylogenetic relationships of Membracoidea among 61 species based on three datasets using maximum likelihood and Bayesian inference analyses. All new sequenced mtgenomes are molecules ranging from 14,918 to 16,221 bp in length and are double stranded, circular in shape. The gene composition and arrangement of these mtgenomes are consistent with members of Membracoidea. Among 13 protein-coding genes, most show typical ATN start codons and TAR (TAA/TAG) or an incomplete stop codon T-, and several genes start by TTG/GTG. Results of the analysis for sliding window, nucleotide diversity, and nonsynonymous substitution/synonymous substitution indicate cox1 is a comparatively slower-evolving gene while atp8 is the fastest gene. In line with previous researches, phylogenetic results indicate that treehopper families are paraphyletic with respect to family Cicadellidae and also support the monophyly of all involved subfamilies including Hylicinae. Relationships among the four hylicine genera were recovered as (Hylica + (Nacolus + (Balala + Kalasha))).

Complete mitochondrial genome of Rhopalosiphum maidis (Hemiptera: Aphididae) and its phylogenetic implications.

Project description:Rhopalosiphum maidis Fitch, 1856 is widespread in tropical and temperate regions. R. maidis can spread viral diseases in maize and harm various important crops. In the present study, we report the first complete mitochondrial genome of R. maidis. The circular genome is found to be 17,021 bp in length, includes a standard set of 22 transfer RNAs, two ribosomal RNAs, 13 protein-coding genes, and two non-coding control regions. The base composition is 84.32% AT and 15.79% GC. The phylogenetic tree of the 17 Aphidini families constructed based on the nucleotide sequences of complete mitochondrial genomes strongly supports the conclusion that R. maidis is closely related to R. rufiabdominalis.

The first complete mitochondrial genome of Matsucoccidae (Hemiptera, Coccoidea) and implications for its phylogenetic position.

Project description:The mitochondrial genome (mitogenome) has been extensively used to better understand the phylogenetic relationships within the hemipteran suborder Sternorrhyncha, but sequenced mitogenomes remain unavailable for the entire family Matsucoccidae to date. To address this, here we sequenced the complete mitogenome of Matsucoccusmatsumurae; the first for this family. The mitogenome is 15,360 bp in size and comprises the typical set of 37 mitochondrial genes and a large non-coding region (AT-rich region). Gene order, nucleotide composition and codon usage of protein-coding genes (PCGs) of M.matsumurae differ considerably from those of the other two sequenced Coccidae species. All PCGs were initiated by the ATN start codons and ended with the TAA/G or single T-- stop codons. Nine transfer RNA genes could be folded into typical clover-leaf secondary structures. The length and AT content of the ribosomal RNA genes are highly conserved in the Coccoidea mitogenomes. In contrast, the AT-rich control region is highly variable in size and in the number of tandem repeats. The sliding window analysis showed that the cox1 gene is the most conserved amongst the 13 PCGs, while the ratios of non-synonymous to synonymous substitution rates indicated that the evolution of this mitogenome has been dominated by positive selection. Phylogenetic analyses, based on nucleotide sequence data of 37 mitochondrial genes and amino acid sequence data of 13 PCGs using Bayesian Inference and Maximum Likelihood methods, showed that Matsucoccidae diverged before the Coccidae.

First complete mitochondrial genome of the tribe Coccini (Hemiptera, Coccomorpha, Coccidae) and its phylogenetic implications.

Project description:Soft scale insects (Hemiptera, Coccidae) are important pests of various agricultural and horticultural crops and ornamental plants. They have negative impacts on agriculture and forestry. The tribe Coccini represents one of the most ancient evolutionary lineages of soft scale insects. However, no complete Coccini mitochondrial genome (mitogenome) is available in public databases. Here, we described the complete mitogenome of Coccushesperidum L., 1758. The 15,566 bp mitogenome of C.hesperidum had a high A+T content (83.4%) and contained a typical set of 37 genes, with 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs) and two ribosomal RNA genes (rRNAs). Only seven tRNAs had the typical clover-leaf secondary structure and the remaining tRNAs lacked the DHU arm, TψC arm or both. Moreover, a comparative analysis of all reported scale insect mitogenomes from GenBank database was performed. The mitogenomes of scale insects showed high similarities in base composition and A+T content. Additionally, our phylogenetic analysis confirmed the monophyly of Coccomorpha and revealed that the archaeococcoids were the most basal lineage within Coccomorpha, while Ericeruspela and Didesmococcuskoreanus, belonging to Coccidae, were often mixed with Aclerdidae, making Coccidae a paraphyletic group. These findings expand the mitogenome database of scale insects and provide new insights on mitogenome evolution for future studies across different insect groups.

The complete mitochondrial genome of Pentatoma rufipes (Hemiptera, Pentatomidae) and its phylogenetic implications.

Project description:Pentatoma rufipes (Linnaeus, 1758) is an important agroforestry pest widely distributed in the Palaearctic region. In this study, we sequence and annotate the complete mitochondrial genome of P. rufipes and reconstruct the phylogenetic trees for Pentatomoidea using existing data for eight families published in the National Center for Biotechnology Information database. The mitogenome of P. rufipes is 15,887-bp-long, comprising 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and a control region, with an A+T content of 77.7%. The genome structure, gene order, nucleotide composition, and codon usage of the mitogenome of P. rufipes were consistent with those of typical Hemiptera insects. Among the protein-coding genes of Pentatomoidea, the evolutionary rate of ATP8 was the fastest, and COX1 was found to be the most conservative gene in the superfamily. Substitution saturation assessment indicated that neither transition nor transversion substitutions were saturated in the analyzed datasets. Phylogenetic analysis using the Bayesian inference method showed that P. rufipes belonged to Pentatomidae. The node support values based on the dataset concatenated from protein-coding and RNA genes were the highest. Our results enrich the mitochondrial genome database of Pentatomoidea and provide a reference for further studies of phylogenetic systematics.

The Complete Mitochondrial Genome of the Plant Bug Lygus pratensis Linnaeus (Hemiptera: Miridae).

Project description:Lygus pratensis is a phytophagous pest responsible for yield losses in Bt alfalfa and other economic crops in Northwestern China. To better characterize Miridae at the genomic level, the complete mitochondrial (mt) genome of L. pratensis was sequenced and analyzed in this study. The mt genome was amplified via the polymerase chain reaction to generate overlapping fragments. These fragments were then sequenced, spliced, and analyzed to include the examination of nucleotide composition, codon usage, compositional biases, protein-coding genes (PCGs), and RNA secondary structures. Phylogenetic relationships between L. pratensis and other species in different Heteroptera families were also examined. The mt genome was found to be a typical circular genome with a length of 16,591 bp and a total AT content of 75.1%, encoded for 13 PCGs, 22 transfer RNAs (tRNAs), 2 ribosomal RNAs (lrRNA and srRNA), and a noncoding control region. The nucleotide composition of the entire mt genome was heavily biased toward A and T. All of the tRNAs were predicted to have classic clover leaf structures, but three of the tRNAs (tRNAAsn, tRNAHis, tRNAHis) were missing the TΨC loop. The control region (2,017 bp), which was found to be located between 12S and tRNAIle, contained three tandem repeat elements. Phylogenetic analyses showed that L. pratensis is closely related to the other three examined Lygus bugs, and that it is a sister group to Apolygus and Adelphocoris. This study confirms the usability of the mt genome in phylogenesis studies pertaining to the Lygus genus, within Miridae.

Characterization of the complete mitochondrial genome and phylogenetic implications for Eurydema maracandica (Hemiptera: Pentatomidae).

Project description:The complete mitochondrial genome of Eurydema maracandica was sequenced and was 15,391 bp long with 76.82% A + T. There were 37 typical genes including 13 protein-coding genes/PCGs, 22 transfer RNA/tRNAs, and 2 ribosomal RNA/rRNAs. The 690 bp D-loop region was located between 12S rRNA and trnI-Ile. All PCGs started with ATN codons, except COI, ATP8, and ND1, and ended with TAA, except COI, COII, and ND5. Phylogenetic analyses indicated highly supported monophyly for each family, and Pentatomidae species formed a solid monophyletic group. Eurydema maracandica and Eurydema gebleri were clustered sibling clades, and the genus Halyomorpha was close to Eurydema.

Project description:Aeschrocoristuberculatus and A.ceylonicus (Hemiptera, Pentatomidae, Pentatominae) are mainly distributed in southern China, India, Myanmar, and Sri Lanka. Both species are also common agricultural pests. However, only the morphology of the genus Aeschrocoris has previously been studied, and molecular data have been lacking. In this study, the whole mitochondrial genomes of A.tuberculatus and A.ceylonicus are and annotated. The lengths of the complete mitochondrial genomes of the two species are 16,134 bp and 16,142 bp, respectively, and both contain 37 typical genes, including 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNAs), 22 transfer RNA genes (tRNAs), and a control region. The mitochondrial genome structure, gene order, nucleotide composition, and codon usage of A.tuberculatus and A.ceylonicus are consistent with those of typical Pentatomidae. Most PCGs of both species use ATN as the start codon, except atp8, nad1, and cox1, which use TTG as the start codon. cox1, cox2, and atp6 use a single T, and nad1 use TAG as the stop codon; the remaining PCGs have TAA as the stop codon. The A+T contents of the two species are 73.86% and 74.08%, respectively. All tRNAs have a typical cloverleaf structure, with the exception of trnS1, which lacks a dihydrouridine arm. The phylogenetic tree is reconstructed using the maximum-likelihood method based on the newly obtained mitochondrial genome sequences and 87 existing mitochondrial genomes of Pentatomoidea from the NCBI database and two species of Lygaeoidea as outgroups. The phylogenetic trees strongly support the following relationships: (Urostylididae + ((Acanthosomatidae + ((Cydnidae + (Dinidoridae + Tessaratomidae)) + (Scutelleridae + Plataspidae))) + Pentatomidae). This study enriches the mitochondrial genome database of Pentatomoidea and provides a reference for further phylogenetic studies.

Characterization of the complete mitochondrial genome of Notonecta amplifica Kiritshenko, 1930 (Hemiptera: Notonectidae) and its phylogenetic implications.

Project description:The complete mitochondrial genome of Notonecta amplifica Kiritshenko, 1930 (Hemiptera: Notonectidae) was sequenced by high-throughput sequencing (HTS). The whole length is 15,150 bp, including 13 protein-coding genes (PCGs), 22 transfer RNA (tRNAs), two ribosomal RNA (rRNAs) and a 528 bp control region (D-loop). The nucleotide is with a base composition of A (43.01%), G (10.32%), C (13.87%) and T (32.80%). The total length of the coding sequences encoding 3,694 amino acids is 11,113 bp, accounting for 73.35%. The lengths of 12S rRNA and 16S rRNA are 800 and 1,251 bp, respectively. The Bayesian phylogenetic analysis of 20 taxa indicate that N. amplifica is closely related to Notonecta montandoni, with posterior probability value of 1.00. The complete mitochondrial genome sequence would provide useful genetic information for future taxonomic and phylogenetic classification of N. amplifica.
