The complete mitochondrial genome of the half-fin anchovy, Setipinna tenuifilis (Valenciennes, 1848).

ABSTRACT: The complete mitochondrial genome of the half-fin anchovy, Setipinna tenuifilis collected from Yellow and Bohai Seas was determined by next-generation sequencing. The mitogenome is a circular molecule 16,668 bp in length, including the typical structure of 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes, and a control region. The termination-associated sequence (TAS), central conserved sequence block (CSB) and CSB are detected in the control region. The gene contents of the mitogenome are identical to those observed in most bony fishes.

Project description:Half-fin anchovy (Setipinna tenuifilis) is one of the most important economic fishes around the world. In the present study, we determined the complete mitochondrial DNA sequence and organization of S. tenuifilis. The entire mitochondrial genome is a circular-molecule of 16,215 bp in length, which encodes 37 genes in all. These genes comprise 13 protein-coding genes (ATP6 and 8, COI-III, Cytb, ND1-6, and 4L), 22 transfer RNA genes (tRNAs), and two ribosomal RNA genes (12S and 16S rRNAs), with gene arrangement and content basically identical to those of other species of Engraulidae. The result of phylogenetic analysis strongly supported that S. tenuifilis was first clustered together with Setipinna melanochir and formed a monophyly in the genus Coilia, and then they constituted a sister-group relationship with two genus Engraulis, and Stolephorus. It concluded that the S. tenuifilis should be classified into the genus Setipinna. The present study also revealed the phylogenetic relationship of this genus at molecular levels. The complete mitochondrial genome sequence of S. tenuifilis can provide basic information for the studies on molecular taxonomy and phylogeny of teleost fishes.

The complete mitochondrial genome of Cerithidea sinensis (Philippi, 1848).

Project description:Cerithidea sinensis is a common and important component of mangrove ecosystem. In this study, the mitochondrial genome of C. sinensis was determined for the first time using next-generation sequencing; the overall base components of mitogenome consisting of 15633 bp was 31.14% for A, 35.70% for T, 16.65% for G, 16.51% for C, and its GC content was 33.16%. The mitochondrial circular genome was composed of 13 protein-coding genes, 22 tranfer RNAs, and 2 ribosomal RNAs. Polygenetic analysis showed that the C. sinensis was more closed to Semisulcospira libertina than Turritella bacillum and Tylomelania sarasinorum. We may speculate that the C. sinensis is evolved from freshwater species.

Complete mitochondrial genome of Coleophora therinella Tengstrom, 1848 (Lepidoptera: Coleophoridae).

Project description:The mitochondrial genome (mitogenome) of Coleophora therinella Tengström, 1848 is the first report for the family Coleophoridae in Lepidoptera. The 15,539-bp long complete genome has an arrangement identical to that observed in most lepidopteran genomes. COI had the atypical CGA codon that is frequently found in the start region of the lepidopteran COI, and COII had the GTG codon found previously in Drosophila yakuba ND5 and Rattus norvegicus ND1. The 457-bp long A + T-rich region was the second largest, next to Blastobasis lacticolella, which belongs to Blastobasidae in the superfamily Gelechioidea. The A/T content of the whole mitogenome was 80.7%; however, it varied among the regions/genes as follows: A + T-rich region, 94.8%; srRNA, 85.0%; lrRNA, 84.3%; tRNAs, 81.5%; and PCGs, 78.9%. Phylogenetic analyses with concatenated sequences of the 13 PCGs and two RNA genes using the maximum likelihood method, placed Coleophoridae, represented only by C. therinella, as the most basal lineage of the Gelechioidea families consisted of Stathmopodidae, Scythrididae, Blastobasidae, Autostichidae, and Oecophoridae, but nodal support for this grouping was very low (27%). Currently, several families of Gelechioidea are represented by a single species. Thus, extended sampling is required for further reasonable inference for the relationships of these families.

The complete mitochondrial genome of Siganus virgatus Valenciennes (Siganidae: Acanthuriformes).

Project description:Siganus virgatus Valenciennes 1835 is an essential species for examining reef ecosystems; however, its mitochondrial genome has not been studied. In this research, the mitogenome of S. virgatus was sequenced and characterized. The results revealed a circular genome of 16,505 bp that was composed of A (28.1%), C (31.3%), G (14%), and T nucleotides (26.6%). The genome contained 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes. Most genes of the mitogenome were transcribed on the heavy strand (H-strand), whereas ND6 and eight tRNA genes (including tRNA-Ala, -Asn, -Cys, -Gln, -Glu, -Ser (1), -Pro, and -Tyr) were transcribed on the light strand (L-strand). Comparative analysis revealed a high degree of conservation of gene content and order among the Siganus mitogenomes. Phylogenetic analysis inferred from whole mitogenomes exhibited a close relationship between S. virgatus and S. guttatus. The newly completed mitogenome of S. virgatus provides essential genomic data for further studies on population genetics and the evolution of the Siganus genus and the Siganidae family.

The complete mitochondrial genome of Allogalathea elegans (Adams & White, 1848) (Decapoda: Galatheidae).

Project description:The genus Allogalathea belongs to the subfamily Galatheoidea of the family Galatheidae. Here, we report a mitogenome of Allogalathea elegans (Adams & White, 1848). In this study, we obtained the complete mitochondrial genome of Allogalathea elegans by sequencing, which was 16,263 bp in length. The mitogenome contained 37 genes, including the typical set of 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, and 2 Ribosomal RNA (rRNA) genes. The nucleotides A, C, G, and T distribution was 36.40%, 19.44%, 9.09%, and 35.07%, respectively. The length of the total protein-coding genes was 11,172 bp, which accounts for 68.69% of the whole mitochondrial genome. The phylogenetic result generated by IQ-Tree based on 13 PGCs showed that the infraorder Anomura is monophyletic, and the infraorder Anomura is a sister group of the infraorder Glypheidea. The discovery of the complete mitochondrial genome of A. elegans would help to conduct in-depth research on the infraorder Anomura.

Project description:The mitogenome of rockfish, Sebastes oculatus, has been determined for the first time. Assembled mitogenome was 16,767 bp in length, including 13 protein-coding genes, 22 transfer RNA and two ribosomal RNA genes as well as the non-coding region. The order and structure are the same as those of other Sebastes species. S. oculatus was sister to S. nigrocinctus and this clade is closely related with S. rubrivinctus, as well as support for previously published complete mitochondrial genome trees (Sandel et al. 2018). The mitogenome of S. oculatus provides significant DNA molecular data for further identification and phylogenetic analysis within Scorpaenid.

Different Regulatory Effects of Heated Products and Maillard Reaction Products of Half-Fin Anchovy Hydrolysates on Intestinal Antioxidant Defense in Healthy Animals.

Project description:The oxidative state of intestinal tracts of healthy animals were investigated after short-term intake of half-fin anchovy hydrolysates (HAHp) and their thermal or Maillard reaction products (MRPs). After one month of continuous oral gavage of HAHp, HAHp-heated products (HAHp-H), the MRPs of HAHp with 3% of glucose (HAHp-3%G MRPs), and the MRPs of HAHp with 3% of fructose (HAHp-3%F MRPs) at a dose of 1.0 g/kg of body weight per day into healthy ICR male mice, the concentrations of serum low-density and high-density lipoprotein cholesterol did not significantly change compared to the control group (CK, gavage with saline). Similar results were found for the interleukin-6 concentrations of all groups. By comparison, HAHp-H, HAHp-3%G MRPs, and HAHp-3%F MRPs administration decreased serum tumor necrosis factor-α concentration as compared to the CK group (p < 0.05). No histological damage was observed in the jejunum, ileum, and colonic tissues of all groups. However, HAHp-H treatment induced higher upregulation of Kelch-like ECH-associated protein 1, transcription factors Nrf-2, associated protective phase-II enzymes of NAD(P)H: quinine oxidoreductase-1, and hemoxygenase-1 in colon tissue, as well as higher upregulation of endogenous antioxidant enzymes, including copper/zinc superoxide dismutase, manganese superoxide dismutase, catalase, and glutathione peroxidase 2 than other groups (p < 0.05). Additionally, increases in Nε-carboxymethyllysine expression in the colonic tissues of all groups were consistent with their increased oligopeptide transporter 1 expressions. Our results suggest that the thermal products of HAHp might have a broad application prospect in improving antioxidant defense in vivo in healthy animals.

The complete mitochondrial genome of aglaeactis castelnaudii (bourcier & mulsant, 1848) (apodiformes: trochilidae: aglaeactis) and phylogenetic analysis.

Project description:In this study, we employed high-throughput sequencing data to assemble the mitochondrial genome (mitogenome) of the White-tufted Sunbeam (Aglaeactis castelnaudii). The total length of the mitogenome was found to be 16,872 base pairs (bp), containing 13 protein-coding genes (PCGs), 22 transfer RNA genes, 2 ribosomal RNA genes, and 1 control region. The nucleotide composition was as follows: A 30.6%, T 24.0%, C 31.2%, and G 14.2%, resulting in a GC content of 45.4%. Phylogenetic analysis, utilizing the concatenation of the 13 mitochondrial PCGs, indicated a closer evolutionary relationship between the genus Aglaeactis and the genus Coeligena compared to other genera within the family Trochilidae investigated in this study. The mitogenome of A. castelnaudii not only contributes to species identification but also provides valuable insights for phylogenetic and conservation genetic analyses of A. castelnaudii.

Complete mitochondrial genome of the Spanish toothcarp, Aphanius iberus (Valenciennes, 1846) (Actinopterygii, Aphaniidae) and its phylogenetic position within the Cyprinodontiformes order.

Project description:BackgroundThe Spanish toothcarp (Aphanius iberus Valenciennes, 1846) is a small fish endemic to the eastern coastline of the Iberian Peninsula and is currently listed as "Endangered" (category IUCN: EN). It mainly inhabits brackish waters which can exhibit large fluctuations in temperature and salinity throughout the year. The genetics of A. iberus are not well-known since most studies have only evaluated the genetic structure of the species under a conservation framework in order to identify its potential conservation units. Different phylogenetic relationships of Aphanius have been published based on some particular genes. In the present study, the entire mitochondrial genome of A. iberus was obtained for the first time in the context of an A. iberus reference genome and a hypothesis regarding its phylogenetic position was considered.Methods and resultsThe mitogenome (a circular doble-stranded DNA sequence of 16,708 bp) was reconstructed and aligned against 83 Cyprinodontiformes and two outgroup taxa to identify the phylogenetic position of A. iberus. PartitionFinder was first used to test for the best evolutionary model and the phylogenetic analyses were performed using two methods: Maximun-Likelihood Approximation (IQ-Tree) and Bayesian inference (MrBayes). Our results show that A. iberus forms a sister group with Orestias ascotanensis, a cyprinodontiform species native to South America.ConclusionsThe results were congruent with the traditional morphometric reconstructed trees and with a geological vicariant hypothesis involving Cyprinodontiformes where Aphaniidae is shown as a monophyletic family separated from the family Cyprinodontidae. The information gathered from this study is not only valuable for improving our understanding of the evolutionary history of A. iberus, but for future genomic studies involving the species.

Complete mitochondrial genome data and phylogenetic analysis of the Great Marquis, Bassarona dunya (Doubleday, 1848) (Lepidoptera: Nymphalidae: Limenitidinae) from Malaysia.

Project description:The Great Marquis or Bassarona dunya is a butterfly species commonly found in the tropical regions of Asia, America, and Africa. This butterfly is a member of the subfamily Limenitidinae and the classification within this subfamily has been unstable. Here, we report the first complete mitochondrial genome (mitogenome) of B. dunya sampled from Malaysia. The mitogenome is 15,242 bp long, comprising a set of 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), two ribosomal RNAs (rRNAs), and an A + T rich region. All PCGs were initiated by the typical ATN codon, except for COX1 which started with a CGA start codon. Nine PCGs were terminated with a TAA or TAG stop codon, while COX1, COX2, NAD4, and NAD5 ended with an incomplete T. The 12S and 16S rRNAs were 716 bp and 1269 bp in length, respectively. Phylogenetic analysis supported the placement of B. dunya within Limenitidinae with a high support value.
