Nanopore Technology for the Application of Protein Detection.

ABSTRACT: Protein is an important component of all the cells and tissues of the human body and is the material basis of life. Its content, sequence, and spatial structure have a great impact on proteomics and human biology. It can reflect the important information of normal or pathophysiological processes and promote the development of new diagnoses and treatment methods. However, the current techniques of proteomics for protein analysis are limited by chemical modifications, large sample sizes, or cumbersome operations. Solving this problem requires overcoming huge challenges. Nanopore single molecule detection technology overcomes this shortcoming. As a new sensing technology, it has the advantages of no labeling, high sensitivity, fast detection speed, real-time monitoring, and simple operation. It is widely used in gene sequencing, detection of peptides and proteins, markers and microorganisms, and other biomolecules and metal ions. Therefore, based on the advantages of novel nanopore single-molecule detection technology, its application to protein sequence detection and structure recognition has also been proposed and developed. In this paper, the application of nanopore single-molecule detection technology in protein detection in recent years is reviewed, and its development prospect is investigated.

Project description:BackgroundTransposables elements (TEs) contribute to both structural and functional dynamics of most eukaryotic genomes. Because of their propensity to densely populate plant and animal genomes, the precise estimation of the impact of transposition on genomic diversity has been considered as one of the main challenges of today's genomics. The recent development of NGS (next generation sequencing) technologies has open new perspectives in population genomics by providing new methods for high throughput detection of Transposable Elements-associated Structural Variants (TEASV). However, these have relied on Illumina platform that generates short reads (up to 350 nucleotides). This limitation in size of sequence reads can cause high false discovery rate (FDR) and therefore limit the power of detection of TEASVs, especially in the case of large, complex genomes. The newest sequencing technologies, such as Oxford Nanopore Technologies (ONT) can generate kilobases-long reads thus representing a promising tool for TEASV detection in plant and animals.ResultsWe present the results of a pilot experiment for TEASV detection on the model plant species Arabidopsis thaliana using ONT sequencing and show that it can be used efficiently to detect TE movements. We generated a ~0.8X genome coverage of a met1-derived epigenetic recombinant inbred line (epiRIL) using a MinIon device with R7 chemistry. We were able to detect nine new copies of the LTR-retrotransposon Evadé (EVD). We also evidenced the activity of the DNA transposon CACTA, CAC1.ConclusionsEven at a low sequence coverage (0.8X), ONT sequencing allowed us to reliably detect several TE insertions in Arabidopsis thaliana genome. The long read length allowed a precise and un-ambiguous mapping of the structural variations caused by the activity of TEs. This suggests that the trade-off between read length and genome coverage for TEASV detection may be in favor of the former. Should the technology be further improved both in terms of lower error rate and operation costs, it could be efficiently used in diversity studies at population level.

Project description:The rapid and effective identification of pathogens in patients with pulmonary infections has posed a persistent challenge in medicine, with conventional microbiological tests (CMTs) proving time-consuming and less sensitive, hindering early diagnosis of respiratory infections. While there has been some research on the clinical performance of targeted sequencing technologies, limited focus has been directed toward bronchoalveolar lavage fluid (BALF). This study primarily evaluates the pathogen detection capabilities of nanopore-targeted sequencing (NTS) in BALF, providing a comprehensive analysis. The retrospective study, spanning from January 2022 to November 2023, includes 223 patients exclusively sourced from a single center. We conducted a detailed comparative analysis among NTS, targeted next-generation sequencing (tNGS), and CMTs. Initially, we compared the detection capabilities of NTS and tNGS and found no significant differences in their sensitivity and specificity. Specifically, we observed that the sensitivity of NTS was significantly higher than that of CMTs (74.83% vs 33.11%, P < 0.001). Furthermore, NTS exhibited a higher positivity rate in common pulmonary infections (62.88% vs. 23.48%) and in clinically suspected tuberculosis patients compared to CMTs (87.18% vs. 48.72%). Additionally, NTS showed less susceptibility to antibiotic interference, indicating a more sensitive detection capability, especially in detecting fastidious organisms. It complements GeneXpert in tuberculosis diagnosis and offers excellent advantages in identifying pathogens challenging for CMTs, such as non-tuberculous mycobacteria and viruses. Moreover, NTS significantly shortens the reporting time and is only a quarter of the cost of metagenomic next-generation sequencing. Clearly, NTS can facilitate faster and more cost-effective early diagnosis of respiratory infections.IMPORTANCEThis study holds paramount significance in advancing the field of respiratory infection diagnostics. By assessing the pathogen detection capabilities in bronchoalveolar lavage fluid (BALF) of patients with pulmonary infections, we illuminate the promising potential of nanopore-targeted sequencing (NTS). Project description:BackgroundPrecision in detecting pathogens in sepsis patients is crucial for deploying targeted therapeutic strategies. The objective of the present investigation was to assess the efficacy of targeted nanopore sequencing (TNPseq) as a method for detecting sepsis pathogens.MethodsFor this investigation, we stratified 90 patients with sepsis into 'improved' and 'unimproved' groups based on their clinical outcomes. Pathogenic microorganisms were detected in various sample types on the day of sepsis diagnosis, utilizing both conventional culture and TNPseq techniques. A comparative analysis of these methodologies was undertaken to assess their performance and efficacy in identifying pathogens in sepsis infections and discern pathogens with significant differences between the distinct patient groups.ResultsThe TNPseq analysis demonstrated superior performance in detecting pathogens in sepsis patients, achieving a significantly higher positivity rate (94.4%) compared to the culture method (30.0%, p < 0.001). TNPseq offered enhanced detection capabilities across a diverse array of pathogen types and sample types, outperforming culture particularly in the identification of fungi (35 vs. 8), viruses (46 vs. 1), and atypical pathogens. Both TNPseq and culture yielded concurrent positive results in 26 patient samples, yet TNPseq identified additional pathogens in 14 of these samples. A notable discrepancy in the types of infections was observed between the 'improved' and 'unimproved' groups, with a higher prevalence of single infections among the 'improving' cohort (p < 0.05). Significant differences in the incidence of Acinetobacter baumannii and Clostridium striatum were also evident between the two groups, underscoring the importance of focusing on these two pathogens in future clinical diagnostic efforts.ConclusionThis study underscores the versatility of TNPseq in identifying diverse pathogens in sepsis samples, ensuring its application as a diagnostic when pathogens elude conventional isolation or are difficult to culture. It particularly highlights the significant differences of A. baumannii and C. striatum in the two patient groups, pointing to potential research directions. TNPseq's potential in sepsis diagnosis is promising.
