Variation in Microbial Exposure at the Human-Animal Interface and the Implications for Microbiome-Mediated Health Outcome.

ABSTRACT: The human gut microbiome varies between populations, largely reflecting ecological differences. One ecological variable that is rarely considered but may contribute substantially to microbiome variation is the multifaceted nature of human-animal interfaces. We present the hypothesis that different interactions with animals contribute to shaping the human microbiome globally. We utilize a One Health framework to explore how changes in microbial exposure from human-animal interfaces shape the microbiome and, in turn, contribute to differential human health across populations, focusing on commensal and pathogen exposure, changes in colonization resistance and immune system training, and the potential for other functional shifts. Although human-animal interfaces are known to underlie human health and particularly infectious disease disparities, since their impact on the human microbiome remains woefully understudied, we propose foci for future research. We believe it will be crucial to understand this critical aspect of biology and its impacts on human health around the globe.

Project description:The paper analyses the uptake of animal health and welfare technologies by livestock farmers focusing on the identification of different behavioral patterns occurring in subpopulations of farmers and the assessment of the effect socio-economic and attitudinal factors have on these patterns. The technologies of interest include new genomic technologies, animal electronic identification (EID) for farm management, cattle surveillance, welfare qualitative behavioral assessment, anaerobic digestion, pedometers or activity monitors to detect oestrus and increase fertility/conception, and webcams/smart phones/tablets for animal husbandry. We use latent class analysis modeling and cross-section survey data to construct typologies of farmers based on technological uptake and heterogeneous characteristics. Our results suggest that, while three fifths of the farmers are "non-adopters," a third is classified as "current adopters" of animal EID for farm management, and a twelfth as "future adopters" of either or more types of animal health and welfare technologies. Age, agricultural income, perceived difficulty to invest in new technologies, agri-environmental scheme membership, and frequency of access to information on animal EID for farm management and cattle surveillance through British Cattle Movement Service, are significant predictors of typology membership. The findings are policy relevant as they give quantitative evidence on the factors influencing technological uptake and, as such, help identify the most likely adopters and optimize the cost of targeting them. As information access was found to be among the factors influencing multiple technology adoption, policy instruments should include the provision of training as regards the implementation of technologies and their combined impact on farm. Farmers' adoption of interrelated innovations suggests the need to coordinate individual policies aimed at encouraging uptake of different technologies. As shown here, this would concern not only synchronizing animal health and welfare policies, but also their interaction with others such as agri-environmental ones. Moreover, the results show that animal health policies requiring regulatory compliance may lead to voluntary uptake of additional or complementary technologies which relate to not just meeting but exceeding standards of animal welfare and health practices.

Project description:The central aim of this meta-analysis was to determine whether the rumen microbiome can serve as an accurate predictor of performance in beef and dairy cattle compared with predictions based on diet composition. To support this comparison, a set of models was derived and compared. Models predicted milk yield (MY), average daily gain (ADG), dry matter intake (DMI), dairy feed efficiency (FE), and beef FE using different sets of independent variables: diet (D), microbial (M), and experimental (E). Diet variables included dry matter, organic matter, neutral detergent fiber, acid detergent fiber, crude protein, ether extract, nonfiber carbohydrate, starch, and forage percentages. Microbiome variables included relative abundance of 3 major rumen bacterial phyla, species richness, and species diversity. Experimental variables included publication year, breed type (dairy, beef, or Bos indicus), and rumen sampling fraction (fluid or solid). A second set of models used D and E variables as predictors for the microbiome. For both the production and microbiome model sets, predictor variable sets were used individually and in combination. Linear mixed-effects regression, weighted by 1/standard error of the mean, was used to derive models using data from 51 peer-reviewed publications. Models for the same response variable were compared on the basis of concordance correlation coefficient with study effects removed (uCCC), root-estimated variance associated with study and error, and corrected Akaike information criterion values, wherever appropriate. The MY model using D + M + E predictors outperformed all other MY models (uCCC = 0.71). ADG was most accurately predicted by D alone (uCCC = 0.92). Interestingly, M + E was more successful at predicting DMI than any model using D variables. Similarly, dairy FE was more accurately predicted by M + E than D, albeit only slightly (uCCC = 0.69 vs. 0.65). Beef FE could only be modeled using D variables. Overall, breed type proved a better predictor of relative abundances of most rumen bacterial phyla than D. Conversely, species richness and diversity indicators were unaffected by breed type, but could be predicted by D with moderate precision and accuracy (uCCC = 0.63 to 0.69). This analysis suggests that diet and the microbiome may exert independent effects on various aspects of performance. Further research is necessary to determine the reasons for these independent influences.

Project description:Plant-associated microorganisms have been shown to critically affect host physiology and performance, suggesting that evolution and ecology of plants and animals can only be understood in a holobiont (host and its associated organisms) context. Host-associated microbial community structures are affected by abiotic and host factors, and increased attention is given to the role of the microbiome in interactions such as pathogen inhibition. However, little is known about how these factors act on the microbial community, and especially what role microbe-microbe interaction dynamics play. We have begun to address this knowledge gap for phyllosphere microbiomes of plants by simultaneously studying three major groups of Arabidopsis thaliana symbionts (bacteria, fungi and oomycetes) using a systems biology approach. We evaluated multiple potential factors of microbial community control: we sampled various wild A. thaliana populations at different times, performed field plantings with different host genotypes, and implemented successive host colonization experiments under lab conditions where abiotic factors, host genotype, and pathogen colonization was manipulated. Our results indicate that both abiotic factors and host genotype interact to affect plant colonization by all three groups of microbes. Considering microbe-microbe interactions, however, uncovered a network of interkingdom interactions with significant contributions to community structure. As in other scale-free networks, a small number of taxa, which we call microbial "hubs," are strongly interconnected and have a severe effect on communities. By documenting these microbe-microbe interactions, we uncover an important mechanism explaining how abiotic factors and host genotypic signatures control microbial communities. In short, they act directly on "hub" microbes, which, via microbe-microbe interactions, transmit the effects to the microbial community. We analyzed two "hub" microbes (the obligate biotrophic oomycete pathogen Albugo and the basidiomycete yeast fungus Dioszegia) more closely. Albugo had strong effects on epiphytic and endophytic bacterial colonization. Specifically, alpha diversity decreased and beta diversity stabilized in the presence of Albugo infection, whereas they otherwise varied between plants. Dioszegia, on the other hand, provided evidence for direct hub interaction with phyllosphere bacteria. The identification of microbial "hubs" and their importance in phyllosphere microbiome structuring has crucial implications for plant-pathogen and microbe-microbe research and opens new entry points for ecosystem management and future targeted biocontrol. The revelation that effects can cascade through communities via "hub" microbes is important to understand community structure perturbations in parallel fields including human microbiomes and bioprocesses. In particular, parallels to human microbiome "keystone" pathogens and microbes open new avenues of interdisciplinary research that promise to better our understanding of functions of host-associated microbiomes.
