Three Sample Estimates of Fraction of Missing Information From Full Information Maximum Likelihood.

ABSTRACT: In missing data analysis, the reporting of missing rates is insufficient for the readers to determine the impact of missing data on the efficiency of parameter estimates. A more diagnostic measure, the fraction of missing information (FMI), shows how the standard errors of parameter estimates increase from the information loss due to ignorable missing data. FMI is well-known in the multiple imputation literature (Rubin, 1987), but it has only been more recently developed for full information maximum likelihood (Savalei and Rhemtulla, 2012). Sample FMI estimates using this approach have since then been made accessible as part of the lavaan package (Rosseel, 2012) in the R statistical programming language. However, the properties of FMI estimates at finite sample sizes have not been the subject of comprehensive investigation. In this paper, we present a simulation study on the properties of three sample FMI estimates from FIML in two common models in psychology, regression and two-factor analysis. We summarize the performance of these FMI estimates and make recommendations on their application.

Project description:When data is derived under a single or multiple lower limits of quantification (LLOQ), estimation of distribution parameters as well as precision of these estimates appear to be challenging, as the way to account for unquantifiable observations due to LLOQs needs particular attention. The aim of this investigation is to characterize the precision of censored sample maximum likelihood estimates of the mean for normal, exponential and Poisson distribution affected by one or two LLOQs using confidence intervals (CI). In a simulation study, asymptotic and bias-corrected accelerated bootstrap CIs for the location parameter mean are compared with respect to coverage proportion and interval width. To enable this examination, we derived analytical expressions of the maximum likelihood location parameter estimate for the assumption of exponentially and Poisson distributed data, where the censored sample method and simple imputation method are used to account for LLOQs. Additionally, we vary the proportion of observations below the LLOQs. When based on the censored sample estimate, the bootstrap CI led to higher coverage proportions and narrower interval width than the asymptotic CI. The results differed by underlying distribution. Under the assumption of normality, the CI's coverage proportion and width suffered most from high proportions of unquantifiable observations. For exponentially and Poisson distributed data, both CI approaches delivered similar results. To derive the CIs, the point estimates from the censored sample method are preferable, because the point estimate of the simple imputation method leads to higher bias for all investigated distributions. This biased simple imputation estimate impairs the coverage proportion of the respective CI. The bootstrap CI surpassed the asymptotic CIs with respect to coverage proportion for the investigated choice of distributional assumptions. The variety of distributions for which the methods are suitable gives the applicant a widely usable tool to handle LLOQ affected data with appropriate approaches.

Project description:BackgroundLinkage analysis is a useful tool for detecting genetic variants that regulate a trait of interest, especially genes associated with a given disease. Although penetrance parameters play an important role in determining gene location, they are assigned arbitrary values according to the researcher's intuition or as estimated by the maximum likelihood principle. Several methods exist by which to evaluate the maximum likelihood estimates of penetrance, although not all of these are supported by software packages and some are biased by marker genotype information, even when disease development is due solely to the genotype of a single allele.FindingsPrograms for exploring the maximum likelihood estimates of penetrance parameters were developed using the R statistical programming language supplemented by external C functions. The software returns a vector of polynomial coefficients of penetrance parameters, representing the likelihood of pedigree data. From the likelihood polynomial supplied by the proposed method, the likelihood value and its gradient can be precisely computed. To reduce the effect of the supplied dataset on the likelihood function, feasible parameter constraints can be introduced into maximum likelihood estimates, thus enabling flexible exploration of the penetrance estimates. An auxiliary program generates a perspective plot allowing visual validation of the model's convergence. The functions are collectively available as the MLEP R package.ConclusionsLinkage analysis using penetrance parameters estimated by the MLEP package enables feasible localization of a disease locus. This is shown through a simulation study and by demonstrating how the package is used to explore maximum likelihood estimates. Although the input dataset tends to bias the likelihood estimates, the method yields accurate results superior to the analysis using intuitive penetrance values for disease with low allele frequencies. Project description:Recent dynamic lineage tracing technologies combine CRISPR-based genome editing with single-cell sequencing to track cell divisions during development. A key computational problem in dynamic lineage tracing is to infer a cell lineage tree from the measured CRISPR-induced mutations. Three features of dynamic lineage tracing data distinguish this problem from standard phylogenetic tree inference. First, the CRISPR-editing process modifies a genomic location exactly once. This non-modifiable property is not well described by the time-reversible models commonly used in phylogenetics. Second, as a consequence of non-modifiability, the number of mutations per time unit decreases over time. Third, CRISPR-based genome-editing and single-cell sequencing results in high rates of both heritable and non-heritable (dropout) missing data. To model these features, we introduce the Probabilistic Mixed-type Missing (PMM) model. We describe an algorithm, LAML (Lineage Analysis via Maximum Likelihood), to search for the maximum likelihood (ML) tree under the PMM model. LAML combines an Expectation Maximization (EM) algorithm with a heuristic tree search to jointly estimate tree topology, branch lengths and missing data parameters. We derive a closed-form solution for the M-step in the case of no heritable missing data, and a block coordinate ascent approach in the general case which is more efficient than the standard General Time Reversible (GTR) phylogenetic model. On simulated data, LAML infers more accurate tree topologies and branch lengths than existing methods, with greater advantages on datasets with higher ratios of heritable to non-heritable missing data. We show that LAML provides unbiased time-scaled estimates of branch lengths. In contrast, we demonstrate that maximum parsimony methods for lineage tracing data not only underestimate branch lengths, but also yield branch lengths which are not proportional to time, due to the nonlinear decay in the number of mutations on branches further from the root. On lineage tracing data from a mouse model of lung adenocarcinoma, we show that LAML infers phylogenetic distances that are more concordant with gene expression data compared to distances derived from maximum parsimony. The LAML tree topology is more plausible than existing published trees, with fewer total cell migrations between distant metastases and fewer reseeding events where cells migrate back to the primary tumor. Crucially, we identify three distinct time epochs of metastasis progression, which includes a burst of metastasis events to various anatomical sites during a single month.
