Real-time estimation of phase and amplitude with application to neural data.

ABSTRACT: Computation of the instantaneous phase and amplitude via the Hilbert Transform is a powerful tool of data analysis. This approach finds many applications in various science and engineering branches but is not proper for causal estimation because it requires knowledge of the signal's past and future. However, several problems require real-time estimation of phase and amplitude; an illustrative example is phase-locked or amplitude-dependent stimulation in neuroscience. In this paper, we discuss and compare three causal algorithms that do not rely on the Hilbert Transform but exploit well-known physical phenomena, the synchronization and the resonance. After testing the algorithms on a synthetic data set, we illustrate their performance computing phase and amplitude for the accelerometer tremor measurements and a Parkinsonian patient's beta-band brain activity.

The shaky ground truth of real-time phase estimation.

Project description:Instantaneous phase of brain oscillations in electroencephalography (EEG) is a measure of brain state that is relevant to neuronal processing and modulates evoked responses. However, determining phase at the time of a stimulus with standard signal processing methods is not possible due to the stimulus artifact masking the future part of the signal. Here, we quantify the degree to which signal-to-noise ratio and instantaneous amplitude of the signal affect the variance of phase estimation error and the precision with which "ground truth" phase is even defined, using both the variance of equivalent estimators and realistic simulated EEG data with known synthetic phase. Necessary experimental conditions are specified in which pre-stimulus phase estimation is meaningfully possible based on instantaneous amplitude and signal-to-noise ratio of the oscillation of interest. An open source toolbox is made available for causal (using pre-stimulus signal only) phase estimation along with a EEG dataset consisting of recordings from 140 participants and a best practices workflow for algorithm optimization and benchmarking. As an illustration, post-hoc sorting of open-loop transcranial magnetic stimulation (TMS) trials according to pre-stimulus sensorimotor μ-rhythm phase is performed to demonstrate modulation of corticospinal excitability, as indexed by the amplitude of motor evoked potentials.

A state space modeling approach to real-time phase estimation.

Project description:Brain rhythms have been proposed to facilitate brain function, with an especially important role attributed to the phase of low-frequency rhythms. Understanding the role of phase in neural function requires interventions that perturb neural activity at a target phase, necessitating estimation of phase in real-time. Current methods for real-time phase estimation rely on bandpass filtering, which assumes narrowband signals and couples the signal and noise in the phase estimate, adding noise to the phase and impairing detections of relationships between phase and behavior. To address this, we propose a state space phase estimator for real-time tracking of phase. By tracking the analytic signal as a latent state, this framework avoids the requirement of bandpass filtering, separately models the signal and the noise, accounts for rhythmic confounds, and provides credible intervals for the phase estimate. We demonstrate in simulations that the state space phase estimator outperforms current state-of-the-art real-time methods in the contexts of common confounds such as broadband rhythms, phase resets, and co-occurring rhythms. Finally, we show applications of this approach to in vivo data. The method is available as a ready-to-use plug-in for the Open Ephys acquisition system, making it widely available for use in experiments.

Phase-amplitude descriptions of neural oscillator models.

Project description:Phase oscillators are a common starting point for the reduced description of many single neuron models that exhibit a strongly attracting limit cycle. The framework for analysing such models in response to weak perturbations is now particularly well advanced, and has allowed for the development of a theory of weakly connected neural networks. However, the strong-attraction assumption may well not be the natural one for many neural oscillator models. For example, the popular conductance based Morris-Lecar model is known to respond to periodic pulsatile stimulation in a chaotic fashion that cannot be adequately described with a phase reduction. In this paper, we generalise the phase description that allows one to track the evolution of distance from the cycle as well as phase on cycle. We use a classical technique from the theory of ordinary differential equations that makes use of a moving coordinate system to analyse periodic orbits. The subsequent phase-amplitude description is shown to be very well suited to understanding the response of the oscillator to external stimuli (which are not necessarily weak). We consider a number of examples of neural oscillator models, ranging from planar through to high dimensional models, to illustrate the effectiveness of this approach in providing an improvement over the standard phase-reduction technique. As an explicit application of this phase-amplitude framework, we consider in some detail the response of a generic planar model where the strong-attraction assumption does not hold, and examine the response of the system to periodic pulsatile forcing. In addition, we explore how the presence of dynamical shear can lead to a chaotic response.

Real-time 3D motion estimation from undersampled MRI using multi-resolution neural networks.

Project description:PurposeTo enable real-time adaptive magnetic resonance imaging-guided radiotherapy (MRIgRT) by obtaining time-resolved three-dimensional (3D) deformation vector fields (DVFs) with high spatiotemporal resolution and low latency ( <500 ms). Theory and Methods: Respiratory-resolved T1 -weighted 4D-MRI of 27 patients with lung cancer were acquired using a golden-angle radial stack-of-stars readout. A multiresolution convolutional neural network (CNN) called TEMPEST was trained on up to 32 × retrospectively undersampled MRI of 17 patients, reconstructed with a nonuniform fast Fourier transform, to learn optical flow DVFs. TEMPEST was validated using 4D respiratory-resolved MRI, a digital phantom, and a physical motion phantom. The time-resolved motion estimation was evaluated in-vivo using two volunteer scans, acquired on a hybrid MR-scanner with integrated linear accelerator. Finally, we evaluated the model robustness on a publicly-available four-dimensional computed tomography (4D-CT) dataset.ResultsTEMPEST produced accurate DVFs on respiratory-resolved MRI at 20-fold acceleration, with the average end-point-error <2 mm, both on respiratory-sorted MRI and on a digital phantom. TEMPEST estimated accurate time-resolved DVFs on MRI of a motion phantom, with an error <2 mm at 28 × undersampling. On two volunteer scans, TEMPEST accurately estimated motion compared to the self-navigation signal using 50 spokes per dynamic (366 × undersampling). At this undersampling factor, DVFs were estimated within 200 ms, including MRI acquisition. On fully sampled CT data, we achieved a target registration error of 1.87±1.65 mm without retraining the model.ConclusionA CNN trained on undersampled MRI produced accurate 3D DVFs with high spatiotemporal resolution for MRIgRT.

Oscillating neural circuits: Phase, amplitude, and the complex normal distribution.

Project description:Multiple oscillating time series are typically analyzed in the frequency domain, where coherence is usually said to represent the magnitude of the correlation between two signals at a particular frequency. The correlation being referenced is complex-valued and is similar to the real-valued Pearson correlation in some ways but not others. We discuss the dependence among oscillating series in the context of the multivariate complex normal distribution, which plays a role for vectors of complex random variables analogous to the usual multivariate normal distribution for vectors of real-valued random variables. We emphasize special cases that are valuable for the neural data we are interested in and provide new variations on existing results. We then introduce a complex latent variable model for narrowly band-pass-filtered signals at some frequency, and show that the resulting maximum likelihood estimate produces a latent coherence that is equivalent to the magnitude of the complex canonical correlation at the given frequency. We also derive an equivalence between partial coherence and the magnitude of complex partial correlation, at a given frequency. Our theoretical framework leads to interpretable results for an interesting multivariate dataset from the Allen Institute for Brain Science.

Neural processing of amplitude and formant rise time in dyslexia.

Project description:This study aimed to investigate how children with dyslexia weight amplitude rise time (ART) and formant rise time (FRT) cues in phonetic discrimination. Passive mismatch responses (MMR) were recorded for a/ba/-/wa/contrast in a multiple deviant odd-ball paradigm to identify the neural response to cue weighting in 17 children with dyslexia and 17 age-matched control children. The deviant stimuli had either partial or full ART or FRT cues. The results showed that ART did not generate an MMR in either group, whereas both partial and full FRT cues generated MMR in control children while only full FRT cues generated MMR in children with dyslexia. These findings suggest that children, both controls and those with dyslexia, discriminate speech based on FRT cues and not ART cues. However, control children have greater sensitivity to FRT cues in speech compared to children with dyslexia.

Neural detection of changes in amplitude rise time in infancy.

Project description:Amplitude rise times play a crucial role in the perception of rhythm in speech, and reduced perceptual sensitivity to differences in rise time is related to developmental language difficulties. Amplitude rise times also play a mechanistic role in neural entrainment to the speech amplitude envelope. Using an ERP paradigm, here we examined for the first time whether infants at the ages of seven and eleven months exhibit an auditory mismatch response to changes in the rise times of simple repeating auditory stimuli. We found that infants exhibited a mismatch response (MMR) to all of the oddball rise times used for the study. The MMR was more positive at seven than eleven months of age. At eleven months, there was a shift to a mismatch negativity (MMN) that was more pronounced over left fronto-central electrodes. The MMR over right fronto-central electrodes was sensitive to the size of the difference in rise time. The results indicate that neural processing of changes in rise time is present at seven months, supporting the possibility that early speech processing is facilitated by neural sensitivity to these important acoustic cues.

Real-time estimation of the effective reproduction number of COVID-19 from behavioral data.

Project description:Monitoring the effective reproduction number [Formula: see text] of a rapidly unfolding pandemic in real-time is key to successful mitigation and prevention strategies. However, existing methods based on case numbers, hospital admissions or fatalities suffer from multiple measurement biases and temporal lags due to high test positivity rates or delays in symptom development or administrative reporting. Alternative methods such as web search and social media tracking are less directly indicating epidemic prevalence over time. We instead record age-stratified anonymous contact matrices at a daily resolution using a longitudinal online-offline survey in Hungary during the first two waves of the COVID-19 pandemic. This approach is innovative, cheap, and provides information in near real-time for estimating [Formula: see text] at a daily resolution. Moreover, it allows to complement traditional surveillance systems by signaling periods when official monitoring infrastructures are unreliable due to observational biases.

Real-Time Estimation of Population Exposure to PM2.5 Using Mobile- and Station-Based Big Data.

Project description:Extremely high fine particulate matter (PM2.5) concentration has been a topic of special concern in recent years because of its important and sensitive relation with health risks. However, many previous PM2.5 exposure assessments have practical limitations, due to the assumption that population distribution or air pollution levels are spatially stationary and temporally constant and people move within regions of generally the same air quality throughout a day or other time periods. To deal with this challenge, we propose a novel method to achieve the real-time estimation of population exposure to PM2.5 in China by integrating mobile-phone locating-request (MPL) big data and station-based PM2.5 observations. Nationwide experiments show that the proposed method can yield the estimation of population exposure to PM2.5 concentrations and cumulative inhaled PM2.5 masses with a 3-h updating frequency. Compared with the census-based method, it introduced the dynamics of population distribution into the exposure estimation, thereby providing an improved way to better assess the population exposure to PM2.5 at different temporal scales. Additionally, the proposed method and dataset can be easily extended to estimate other ambient pollutant exposures such as PM10, O₃, SO₂, and NO₂, and may hold potential utilities in supporting the environmental exposure assessment and related policy-driven environmental actions.

Travel Time Estimation Using Freeway Point Detector Data Based on Evolving Fuzzy Neural Inference System.

Project description:Travel time is an important measurement used to evaluate the extent of congestion within road networks. This paper presents a new method to estimate the travel time based on an evolving fuzzy neural inference system. The input variables in the system are traffic flow data (volume, occupancy, and speed) collected from loop detectors located at points both upstream and downstream of a given link, and the output variable is the link travel time. A first order Takagi-Sugeno fuzzy rule set is used to complete the inference. For training the evolving fuzzy neural network (EFNN), two learning processes are proposed: (1) a K-means method is employed to partition input samples into different clusters, and a Gaussian fuzzy membership function is designed for each cluster to measure the membership degree of samples to the cluster centers. As the number of input samples increases, the cluster centers are modified and membership functions are also updated; (2) a weighted recursive least squares estimator is used to optimize the parameters of the linear functions in the Takagi-Sugeno type fuzzy rules. Testing datasets consisting of actual and simulated data are used to test the proposed method. Three common criteria including mean absolute error (MAE), root mean square error (RMSE), and mean absolute relative error (MARE) are utilized to evaluate the estimation performance. Estimation results demonstrate the accuracy and effectiveness of the EFNN method through comparison with existing methods including: multiple linear regression (MLR), instantaneous model (IM), linear model (LM), neural network (NN), and cumulative plots (CP).
