Protocol for multicolor three-dimensional dSTORM data analysis using MATLAB-based script package Grafeo.

ABSTRACT: This protocol describes the step-by-step analysis of the multicolor (one-, two-, or three-color) two- and three-dimensional dSTORM (direct STochastic Optical Reconstruction Microscopy) data using MATLAB-based script package Grafeo. Grafeo primarily uses pointillist data visualization and analysis frameworks, including the nearest neighbors, approach, Voronoi tessellation, Delaunay triangulation, Ripley's (K, L) and two-point correlation functions, and graph-based clustering. Project description:Here a matlab script was presented for lane tracking and band detection on the pulsed field gel electrophoresis (PFGE) images. It can also be used as a software tool for automatic analysis of PFGE images. The data consist of several MATLAB codes which collectively have the task of lane tracking, band detecting and pattern recognition on the PFGE images. The lane tracking stage is semi-automatic and the band detection stage is fully automatic. Finally, the pattern of lanes that includes number of, location, width and light intensity level of bands was obtained.

KiT: a MATLAB package for kinetochore tracking.

Project description:UnlabelledDuring mitosis, chromosomes are attached to the mitotic spindle via large protein complexes called kinetochores. The motion of kinetochores throughout mitosis is intricate and automated quantitative tracking of their motion has already revealed many surprising facets of their behaviour. Here, we present 'KiT' (Kinetochore Tracking)-an easy-to-use, open-source software package for tracking kinetochores from live-cell fluorescent movies. KiT supports 2D, 3D and multi-colour movies, quantification of fluorescence, integrated deconvolution, parallel execution and multiple algorithms for particle localization.Availability and implementationKiT is free, open-source software implemented in MATLAB and runs on all MATLAB supported platforms. Nanoscale subcellular architecture revealed by multicolor three-dimensional salvaged fluorescence imaging.

Project description:Combining the molecular specificity of fluorescent probes with three-dimensional imaging at nanoscale resolution is critical for investigating the spatial organization and interactions of cellular organelles and protein complexes. We present a 4Pi single-molecule switching super-resolution microscope that enables ratiometric multicolor imaging of mammalian cells at 5-10-nm localization precision in three dimensions using 'salvaged fluorescence'. Imaging two or three fluorophores simultaneously, we show fluorescence images that resolve the highly convoluted Golgi apparatus and the close contacts between the endoplasmic reticulum and the plasma membrane, structures that have traditionally been the imaging realm of electron microscopy. The salvaged fluorescence approach is equally applicable in most single-objective microscopes.

Determining RNA three-dimensional structures using low-resolution data.

Project description:Knowing the 3-D structure of an RNA is fundamental to understand its biological function. Nowadays X-ray crystallography and NMR spectroscopy are systematically applied to newly discovered RNAs. However, the application of these high-resolution techniques is not always possible, and thus scientists must turn to lower resolution alternatives. Here, we introduce a pipeline to systematically generate atomic resolution 3-D structures that are consistent with low-resolution data sets. We compare and evaluate the discriminative power of a number of low-resolution experimental techniques to reproduce the structure of the Escherichia coli tRNA(VAL) and P4-P6 domain of the Tetrahymena thermophila group I intron. We test single and combinations of the most accessible low-resolution techniques, i.e. hydroxyl radical footprinting (OH), methidiumpropyl-EDTA (MPE), multiplexed hydroxyl radical cleavage (MOHCA), and small-angle X-ray scattering (SAXS). We show that OH-derived constraints are accurate to discriminate structures at the atomic level, whereas EDTA-based constraints apply to global shape determination. We provide a guide for choosing which experimental techniques or combination of thereof is best in which context. The pipeline represents an important step towards high-throughput low-resolution RNA structure determination.

Modeling Three-Dimensional Chromosome Structures Using Gene Expression Data.

Project description:Recent genomic studies have shown that significant chromosomal spatial correlation exists in gene expression of many organisms. Interestingly, coexpression has been observed among genes separated by a fixed interval in specific regions of a chromosome chain, which is likely caused by three-dimensional (3D) chromosome folding structures. Modeling such spatial correlation explicitly may lead to essential understandings of 3D chromosome structures and their roles in transcriptional regulation. In this paper, we explore chromosomal spatial correlation induced by 3D chromosome structures, and propose a hierarchical Bayesian method based on helical structures to formally model and incorporate the correlation into the analysis of gene expression microarray data. It is the first study to quantify and infer 3D chromosome structures in vivo using expression microarrays. Simulation studies show computing feasibility of the proposed method and that, under the assumption of helical chromosome structures, it can lead to precise estimation of structural parameters and gene expression levels. Real data applications demonstrate an intriguing biological phenomenon that functionally associated genes, which are far apart along the chromosome chain, are brought into physical proximity by chromosomal folding in 3D space to facilitate their coexpression. It leads to important biological insight into relationship between chromosome structure and function.

Optimized protocol for combined PALM-dSTORM imaging.

Project description:Multi-colour super-resolution localization microscopy is an efficient technique to study a variety of intracellular processes, including protein-protein interactions. This technique requires specific labels that display transition between fluorescent and non-fluorescent states under given conditions. For the most commonly used label types, photoactivatable fluorescent proteins and organic fluorophores, these conditions are different, making experiments that combine both labels difficult. Here, we demonstrate that changing the standard imaging buffer of thiols/oxygen scavenging system, used for organic fluorophores, to the commercial mounting medium Vectashield increased the number of photons emitted by the fluorescent protein mEos2 and enhanced the photoconversion rate between its green and red forms. In addition, the photophysical properties of organic fluorophores remained unaltered with respect to the standard imaging buffer. The use of Vectashield together with our optimized protocol for correction of sample drift and chromatic aberrations enabled us to perform two-colour 3D super-resolution imaging of the nucleolus and resolve its three compartments.

Multicolor 3D-dSTORM Reveals Native-State Ultrastructure of Polysaccharides' Network during Plant Cell Wall Assembly.

Project description:The plant cell wall, a form of the extracellular matrix, is a complex and dynamic network of polymers mediating a plethora of physiological functions. How polysaccharides assemble into a coherent and heterogeneous matrix remains mostly undefined. Further progress requires improved molecular-level visualization methods that would gain a deeper understanding of the cell wall nanoarchitecture. dSTORM, a type of super-resolution microscopy, permits quantitative nanoimaging of the cell wall. However, due to the lack of single-cell model systems and the requirement of tissue-level imaging, its use in plant science is almost absent. Here we overcome these limitations; we compare two methods to achieve three-dimensional dSTORM and identify optimal photoswitching dyes for tissue-level multicolor nanoscopy. Combining dSTORM with spatial statistics, we reveal and characterize the ultrastructure of three major polysaccharides, callose, mannan, and cellulose, in the plant cell wall precursor and provide evidence for cellulose structural re-organization related to callose content.

PsyAcoustX: A flexible MATLAB(®) package for psychoacoustics research.

Project description:The demands of modern psychophysical studies require precise stimulus delivery and flexible platforms for experimental control. Here, we describe PsyAcoustX, a new, freely available suite of software tools written in the MATLAB(®) environment to conduct psychoacoustics research on a standard PC. PsyAcoustX provides a flexible platform to generate and present auditory stimuli in real time and record users' behavioral responses. Data are automatically logged by stimulus condition and aggregated in an exported spreadsheet for oﬄine analysis. Detection thresholds can be measured adaptively under basic and complex auditory masking tasks and other paradigms (e.g., amplitude modulation detection) within minutes. The flexibility of the module offers experimenters access to nearly every conceivable combination of stimulus parameters (e.g., probe-masker relations). Example behavioral applications are highlighted including the measurement of audiometric thresholds, basic simultaneous and non-simultaneous (i.e., forward and backward) masking paradigms, gap detection, and amplitude modulation detection. Examples of these measurements are provided including the psychoacoustic phenomena of temporal overshoot, psychophysical tuning curves, and temporal modulation transfer functions. Importantly, the core design of PsyAcoustX is easily modifiable, allowing users the ability to adapt its basic structure and create additional modules for measuring discrimination/detection thresholds for other auditory attributes (e.g., pitch, intensity, etc.) or binaural paradigms.

QTM: Computational package using MPI protocol for Quantum Trajectories Method.

Project description:The Quantum Trajectories Method (QTM) is one of the frequently used methods for studying open quantum systems. The main idea of this method is the evolution of wave functions which describe the system (as functions of time). Then, so-called quantum jumps are applied at a randomly selected point in time. The obtained system state is called as a trajectory. After averaging many single trajectories, we obtain the approximation of the behavior of a quantum system. This fact also allows us to use parallel computation methods. In the article, we discuss the QTM package which is supported by the MPI technology. Using MPI allowed utilizing the parallel computing for calculating the trajectories and averaging them-as the effect of these actions, the time taken by calculations is shorter. In spite of using the C++ programming language, the presented solution is easy to utilize and does not need any advanced programming techniques. At the same time, it offers a higher performance than other packages realizing the QTM. It is especially important in the case of harder computational tasks, and the use of MPI allows improving the performance of particular problems which can be solved in the field of open quantum systems.

Project description:The widespread usage of next-generation sequencing methods for functional genomics studies requires standardized tools for consistent visualization of the associated data. Here, we present seqNdisplayR, an R package for plotting standard sequencing data coverage within a genomic region of interest in a customizable and reproducible manner. We describe steps for installing software, preparing data files, choosing options, and plotting data. This tool is readily available for users with no prior experience with R through the "Shiny app" interface.
