Characterization of complete mitochondrial genome of rice flower carp Cyprinus carpio rubrofuscus (Cypriniformes: Cyprinidae).

ABSTRACT: Rice flower carp (Cyprinus carpio rubrofuscus) is a subspecies of Cyprinus carpio distributed in South China. In this study, we sequenced the mitochondrial genome of C. carpio rubrofuscus using Illumina HiSeq. The complete mitochondrial genome of C. carpio rubrofuscus was 16,582 bp in length, including 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes. The contents of the four bases in the mitochondrial DNA were A (31.89%), T (24.82%), C (27.53%), and G (15.76%). Phylogenetic analysis showed that C. carpio rubrofuscus was clustered with Cyprinus carpio and its varieties.

Ion Torrent next-generation sequencing reveals the complete mitochondrial genome of koi carp (Cyprinus carpio, Cyprinidae).

Project description:The complete mitochondrial genome of the koi carp (Cyprinus carpio, Cyprinidae) was sequenced in the present study by using Ion Torrent Personal Genome Machine (PGM) platform for the first time. The mitochondrial genome sequence is 16 581 bp in size and consists of 13 protein-coding genes, 22 tRNA genes, two rRNA genes and one control region. The gene order and organization were similar to most of the other teleost. The nucleotide compositions of the light strand are 24.82% of A, 31.92% of T, 27.53% of G and 15.73% of C. With the exception of eight tRNA genes and the NADH dehydrogenase subunit 6 (ND6), all other mitochondrial genes are encoded on the heavy strand. The phylogenetic tree constructed using a maximum-likelihood model showed sister relationship of koi carp to other Cyprinidae fishes.

The complete mitochondrial genome of the Songpu mirror carp, Cyprinus carpio.

Project description:In this study, the complete mitochondrial genome sequences of Cyprinus carpio (strain Songpu) were reported for the first time. The genome is found to be 16 582 bp in length accurately using the next-generation sequencing technology and bioinformatics tools, and it has a base composition of A (31.9%), G (15.7%), C (27.5%) and T (24.9%), indicating that the percentage of A + T (56.8%) was higher than G + C (43.2%). The whole genome contains a typically conserved structure, which includes 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes and one control region (D-loop). To obtain the phylogenetic relationship between Songpu mirror carp and other species, 11 mitochondrial genomes were used for phylogenetic analysis. The result shows the Songpu mirror carp is closely related to Cyprinu carpio carpio that is also a member of the genus Cyprinu.

Characterization and expression analysis of common carp Cyprinus carpio TLR5M.

Project description:TLR5 is responsible for the recognition of bacterial flagellin in vertebrates. In this study, we cloned the TLR5M gene of common carp using the rapid amplification of cDNA ends (RACE) method. The TLR5M cDNA was 3182 bp in length and contained a 2658-bp open reading frame, which encoded a protein of 885 amino acids (aa). The entire coding region of the TLR5M gene was successfully amplified from genomic DNA and contained a single exon. The aa sequence of carp TLR5M showed the highest similarity (84.46%) to Cirrhinus mrigala. Tissue-specific expression analysis of the TLR5M gene by quantitative real-time polymerase chain reaction revealed its broad distribution in various organs and tissues; however, the highest level of TLR5M expression was noted in the liver. TLR5M gene expression was examined after flagellin stimulation and showed highly significant (p<0.01) induction in the spleen, heart, liver and kidney. The induction of TLR5M was analyzed in various organs infected with Aeromonas hydrophila. TLR5M gene expression in the kidney and spleen was significantly (p<0.01) increased. Concurrently, modulation of TLR5M gene expression and the induction of IFN-γ, IL-1β, IL-10 and TNF-α4 were analyzed in peripheral blood leucocytes after lipopolysaccharide, concanavalin A, and flagellin stimulation. In the treated group, significant induction of these genes was noted, although the intensity varied between the tissues. These findings may indicate a crucial role for TLR5M in the innate immunity of common carp in response to pathogenic invasion.

Characterization of the complete mitochondrial genome of Sinocyclocheilus lingyunensis (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus lingyunensis is endemic to Youjiang River in Guangxi, Southwestern China. In this study, the complete mitochondrial genome of S. lingyunensis was sequenced. It was determined to be 16,572 bases. The overall base composition was 31.9% A, 25.3% T, 26.9% C, 15.9% G with 42.8% GC content. The nucleotide sequence data of 12 heavy-strand protein-coding genes of S. lingyunensis and other 16 Sinocyclocheilus species were used for phylogenetic analyses. Trees constructed using Bayesian inference showed strong support for a topology indicating Sinocyclocheilus species as a monophyletic group.

Characterization of the complete mitochondrial genome of Pseudocrossocheilus liuchengensis (Cypriniformes: Cyprinidae).

Project description:Pseudocrossocheilus liuchengensis is a Labeoninae fish species endemic to China. In this study, the complete mitochondrial genome of P. liuchengensis was firstly determined and described. It was 16,600 bp in length and composed by 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and a control region. The overall nucleotide composition was 32.0% of A, 15.5% of G, 25.8% of T, and 26.7% of C, with the AT-rich feature (57.8%). Phylogenetic analysis validated the taxonomic status of P. liuchengensis, exhibiting the closest relationship with P. bamaensis.

Complete mitochondrial genome of Schizothorax davidi (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study provides a mitochondrial complete genome of Schizothorax davidi. The complete genome is 16,576 bp in length with an A + T content of 54.9%, which contains 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The phylogenetic analysis indicated that S. davidi is closely related to Schizothorax lissolabiatus. These results contribute to explore the adaptation strategy of S. davidi on the conditions of Qinghai-Tibet Plateau.

Characterization of the complete mitochondrial genome of Neolissochilus hendersoni (Herre, 1940) (Cypriniformes: Cyprinidae).

Project description:The differentiation between Neolissochilus and Acrossocheilus species based only on morphology is ambiguous; however, phylogenetic analysis using their mitogenome sequences provides conclusive results. Here, the phylogenetic position of Neolissochilus hendersoni (Herre, 1940) was determined using its mitogenome data. Total DNA from N. hendersoni was sequenced using the Illumina NovaSeq6000 platform, and annotation of mitochondrial genes was performed using MITOS2. Phylogenetic trees were constructed using the complete mitogenomes of 16 fish species. The mitogenome of N. hendersoni was found to be 16584 bp long, containing two ribosomal RNA genes, 13 protein-coding genes, 22 transfer RNA genes, and three non-coding control regions. The genome showed a slight A + T bias (A + T = 56.46%). Most PCGs were found to be located on the L-strand. Results of the phylogenetic analysis showed that N. stracheyi is closely related to N. hendersoni. Our results will help to clarify the phylogenetic relationship between Neolissochilus and Acrossocheilus species.
