Ready, Steady, Go AI: A practical tutorial on fundamentals of artificial intelligence and its applications in phenomics image analysis.

ABSTRACT: High-throughput image-based technologies are now widely used in the rapidly developing field of digital phenomics and are generating ever-increasing amounts and diversity of data. Artificial intelligence (AI) is becoming a game changer in turning the vast seas of data into valuable predictions and insights. However, this requires specialized programming skills and an in-depth understanding of machine learning, deep learning, and ensemble learning algorithms. Here, we attempt to methodically review the usage of different tools, technologies, and services available to the phenomics data community and show how they can be applied to selected problems in explainable AI-based image analysis. This tutorial provides practical and useful resources for novices and experts to harness the potential of the phenomic data in explainable AI-led breeding programs.

Project description:Background and objectiveMedical image segmentation is a vital aspect of medical image processing, allowing healthcare professionals to conduct precise and comprehensive lesion analyses. Traditional segmentation methods are often labor intensive and influenced by the subjectivity of individual physicians. The advent of artificial intelligence (AI) has transformed this field by reducing the workload of physicians, and improving the accuracy and efficiency of disease diagnosis. However, conventional AI techniques are not without challenges. Issues such as inexplicability, uncontrollable decision-making processes, and unpredictability can lead to confusion and uncertainty in clinical decision-making. This review explores the evolution of AI in medical image segmentation, focusing on the development and impact of explainable AI (XAI) and trustworthy AI (TAI).MethodsThis review synthesizes existing literature on traditional segmentation methods, AI-based approaches, and the transition from conventional AI to XAI and TAI. The review highlights the key principles and advancements in XAI that aim to address the shortcomings of conventional AI by enhancing transparency and interpretability. It further examines how TAI builds on XAI to improve the reliability, safety, and accountability of AI systems in medical image segmentation.Key content and findingsXAI has emerged as a solution to the limitations of conventional AI by providing greater transparency and interpretability, allowing healthcare professionals to better understand and trust AI-driven decisions. Project description:Novel cancer therapies are associated with survival patterns that differ from established therapies, which may include survival curves that plateau after a certain follow-up time point. A fraction of the patient population is then considered statistically cured and subject to the same mortality experience as the cancer-free general population. Mixture cure models have been developed to account for this characteristic. As compared to standard survival analysis, mixture cure models can often lead to profoundly different estimates of long-term survival, required for health economic evaluations. This tutorial is designed as a practical introduction to mixture cure models. Step-by-step instructions are provided for the entire implementation workflow, i.e., from gathering and combining data from different sources to fitting models using maximum likelihood estimation and model results interpretation. Two mixture cure models were developed to illustrate (1) an "uninformed" approach where the cure fraction is estimated from trial data and (2) an "informed" approach where the cure fraction is obtained from an external source (e.g., real-world data) used as an input to the model. These models were implemented in the statistical software R, with the freely available code on GitHub. The cure fraction can be estimated as an output from ("uninformed" approach) or used as an input to ("informed" approach) a mixture cure model. Mixture cure models suggest presumed estimates of long-term survival proportions, especially in instances where some fraction of patients is expected to be statistically cured. While this type of model may initially seem complex, it is straightforward to use and interpret. Mixture cure models have the potential to improve the accuracy of survival estimates for treatments associated with statistical cure, and the present tutorial outlines the interpretation and implementation of mixture cure models in R. This type of model will likely become more widely used in health economic analyses as novel cancer therapies enter the market.
