Characterization of the complete mitochondrial genome of Thyonella gemmata (Echinodermata: Cucumariidae).

ABSTRACT: Thyonella gemmata , also known as the Green sea cucumber, is a biomedically and ecologically important species. In this study, the complete mitogenome of T. gemmata (Echinodermata: Holothuroidea) collected from the Florida Panhandle, USA is reported. The mitochondrial genome of T. gemmata consisted of 15,696 base pairs, and was composed of 36.10% A, 28.27% T, 23.18% C, and 12.45% G. There were 13 protein coding genes, 22 tRNA genes, and 2 rRNA genes within the mitogenome of T. gemmata. Mapping out the complete mitochondrial genome of T. gemmata, will help aid in future evolutionary studies and can be applied to future phylogenetic research of holothurians and related species.

Project description:At present, there exist some confusing issues on the species classification and phylogeny in Echinodermata. In this study, we first determined and described the complete mitochondrial genome of Stichopus variegatus. The complete mitogenome sequence had a circular mapping molecular with the total length of 16,315 bp and contained 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a putative control region. To further validate the newly determined sequences, phylogenetic trees involving all the Holothuroidea and other Echinodermata species available in GenBank Database were constructed. These results would be used for the species identification and further phylogenetic studies of Echinodermata.

Complete mitochondrial genome analysis of Distolasterias nipon (Echinodermata, Asteroidea, Forcipulatida).

Project description:In this study, we determined the complete mitochondrial genome sequences of Distolasterias nipon belonging to the class Asteroidea in the phylum Echinodermata. The complete mitogenome of D. nipon was 16,193 bp in length and consisted of 13 protein-coding genes (PCGs), 22 tRNAs, and 2 rRNAs. The orders of PCGs and rRNAs were identical to those of the eight recorded mitogenomes of asteroids. The phylogenetic tree determined by the maximum likelihood method revealed that D. nipon was clearly grouped with Aphelasterias japonica and Asterias amurensis, which belong to the family Asteriidae.

Complete mitochondrial genome analysis of Aquilonastra batheri (Echinodermata, Asteroidea, Valvatida).

Project description:In this study, we determined the complete mitochondrial genome sequences of Aquilonastra batheri. This is the first study on mitochondrial genome sequencing of the genus Aquilonastra belonging to the family Asterinidae, order Valvatida, and class Asteroidea. The complete mitogenome of A. batheri was 16,463 bp and consisted of 13 protein-coding genes (PCGs), 22 tRNAs, and two rRNAs. The orders of PCGs and rRNA genes were identical to those of nine recorded mitogenomes of asteroids. The phylogenetic tree determined by the maximum likelihood method revealed that A. batheri was clearly grouped with Patiria pectinifera, which belongs to the family Asterinidae.

Complete mitochondrial genome of the crinoid echinoderm, Florometra species (Echinodermata, Crinoidea).

Project description:In this study, we report the sequence of the mitochondrial genome (mitogenome) of the crinoid echinoderm, Florometra species (Echinodermata, Crinoidea). The complete mitogenome of Florometra sp. was 15,792 base pairs long and was composed of 13 protein-coding genes (PCGs), two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and three regions of unassigned sequence (UAS) including one putative control region. Unique nucleotide composition, a clear positive bias for T with an apparent loss of C in PCGs as observed in the Crinoidea mitogenomes, was also seen in the Florometra sp. mitogenome (45% T, 12% C). Phylogenetic analysis with the concatenated nucleotide sequences of entire PCGs of echinoderms confirmed that Florometra sp. is highly related to F. serratissima within the family Crinoidea.

Project description:We determined the complete mitochondrial genome sequence of a holothurian Euapta godeffroyi belonging to the order Apodida. The complete mitogenome of E. godeffroyi was 16,410 bp in length and consisted of 13 protein-coding genes (PCGs), two ribosomal RNA genes, and 22 transfer RNA genes. The orders of PCGs and rRNAs did not match those of any recorded holothurian mitogenomes. The maximum likelihood (ML) phylogenetic tree placed E. godeffroyi as the sister group to chiridotid species and supported the monophyly of the order Apodida.

The first complete mitochondrial genome from the family Solasteridae, Crossaster papposus (Echinodermata, Asteroidea).

Project description:The common sunstar, Crossaster papposus, belongs to the family Solasteridae whose ordinal classification has been unstable. Here, for the first time, we assembled and annotated the complete mitochondrial genome of the common sunstar, C. papposus Linnaeus, 1767. The circular genome of C. papposus is 16,335 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, a control region, and large and small ribosomal subunits. The overall genomic structure and gene arrangement were identical to the reported mitochondrial genomes of sea star species, and a phylogenetic analysis of 13 PCGs recovers a closest relationship with the derived cluster of the paraphyletic order Valvatida.

Project description:The chocolate chip sea cucumber, Isostichopus badionotus (Selenka 1867), is an ecologically and biomedically important species. In this study, we report the complete mitogenome sequence of the sea cucumber, I. badionotus (Echinodermata: Holothuroidea). The mitochondrial genome consisted of 16,319 bp, with 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The total nucleotide composition consisted of 31.61% A, 29.20% T, 23.48% C, 15.71% G, with a high A + T content of 60.81%. Phylogenetic analysis using the complete mitochondrial genome of I. badionotus is helpful in studying the evolution of beneficial adaptations to aid in bioremediation and biomedical research and development.

Comparison of the complete mitochondrial genome of Phyllophorus liuwutiensis (Echinodermata: Holothuroidea: Phyllophoridae) to that of other sea cucumbers.

Project description:Sea cucumber species are abundant (>1400 species) and widely distributed globally. mtDNA sequencing is frequently used to identify the phylogenetic and evolutionary relationships among species. However, there are no reports on the mitochondrial genome of Phyllophorus liuwutiensis. Here, we performed mtDNA sequencing of P. liuwutiensis to examine its phylogenetic relationships with other echinoderms. Its mitochondrial genome (15 969 bp) contains 37 coding genes, including 13 protein-coding genes, 22 tRNA genes and 2 rRNA genes. Except for one protein-coding gene (nad6) and five tRNA genes encoded on the negative strand, all other genes were encoded on the positive strand. The mitochondrial bases of P. liuwutiensis were composed of 29.55% T, 22.16% C, 35.64% A and 12.64% G. The putative control region was 703 bp in length. Seven overlapping regions (1-10 bp) were found. The noncoding region between the genes ranged from 1 to 130 bp in length. One putative control region has been found in the P. liuwutiensis mitogenome. All of the tRNA genes were predicted to fold into a cloverleaf structure. In addition, we compared the gene arrangements of six echinoderms, revealing that the gene order of P. liuwutiensis was a new arrangement.

Project description:In this study, we determined the first complete mitochondrial genome sequence of Coscinasterias acutispina Stimpson, 1862. The mitogenome was 16,186 bp in length and contained 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. The gene order and direction were identical to those of other asteroid starfish species. Phylogenetic analysis showed that C. acutispina was located at the basal position of Forcipulatida, belonging to the genus Coscinasterias within the family of Asteriidae.

The complete mitochondrial genome of deep-sea ophiuroid Ophioleila elegans (Echinodermata: Ophiuroidea) from the Shkolnik Guyot, a northwest Pacific seamount.

Project description:Ophiuroids are a diversified benthic taxon in the deep sea. Given their various dispersal strategies, they are considered an adequate group to assess genetic connectivity, especially in the seamounts that function as islands. Ophioleila elegans A.H. Clark, 1949, in the family Ophiothamnidae, was previously reported from the Caiwei Guyot, a seamount in the northwest Pacific Ocean. Here, we described the mitochondrial genome of O. elegans collected from another seamount in the northwest Pacific. The whole mitogenome is 16,376 bp in length and encodes 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. Phylogenetic analysis based on the mitogenome sequences showed that O. elegans was clustered with Histampica sp., the only species for which mitogenome sequence has been reported within the family Ophiothamnidae. The complete mitogenome of O. elegans first reported in the present study provides useful information for population genetics and evolutionary relationship of this taxon, especially in the northwest Pacific seamounts.
