Spectral Data Analysis and Identification of Vancomycin Hydrochloride.

ABSTRACT: Objective: To establish a method for the determination of the chemical structure of vancomycin hydrochloride. Methods: Nuclear magnetic resonance spectroscopy and mass spectrometry were conducted to analyze the chemical structure of vancomycin hydrochloride. Results: In this study, the target compound (1) was identified as (Sα)-(3S, 6R, 7R, 22R, 23S, 26S, 36R, 38αR)-44-[[2-O-(3-amino-2, 3, 6-trideoxy-3-C-methyl-α-L-lyso-hexopyranosyl)-β-D-glucopyranosyl] oxy]-3-(carbamoylmethyl)-10, 19-dichloro-7, 22, 28, 30, 32-pentahydroxy-6-[[(2R)-4-methyl-2-(methylamino) pentanoyl] amino]-2, 5, 24, 38, 39-pentaoxo-2, 3, 4, 5, 6, 7, 23, 24, 25, 26, 36, 37, 38, 38α-tetradecahydro-22H-8, 11: 18, 21-dietheno-23, 36-(iminomethano)-13, 16: 31, 35-dimetheno-1H, 13H-[1, 6, 9] oxadiazacyclohexadecino [4, 5-m] [10, 2, 16]-benzoxadiazacyclotetracosine-26-carboxylic acid hydrochloride. Conclusion: The method used in this study is accurate and can be used for the production and structural elucidation of vancomycin hydrochloride.

Protein identification by spectral networks analysis.

Project description:Advances in tandem mass spectrometry (MS/MS) steadily increase the rate of generation of MS/MS spectra. As a result, the existing approaches that compare spectra against databases are already facing a bottleneck, particularly when interpreting spectra of modified peptides. Here we explore a concept that allows one to perform an MS/MS database search without ever comparing a spectrum against a database. We propose to take advantage of spectral pairs, which are pairs of spectra obtained from overlapping (often nontryptic) peptides or from unmodified and modified versions of the same peptide. Having a spectrum of a modified peptide paired with a spectrum of an unmodified peptide allows one to separate the prefix and suffix ladders, to greatly reduce the number of noise peaks, and to generate a small number of peptide reconstructions that are likely to contain the correct one. The MS/MS database search is thus reduced to extremely fast pattern-matching (rather than time-consuming matching of spectra against databases). In addition to speed, our approach provides a unique paradigm for identifying posttranslational modifications by means of spectral networks analysis.

Fluorescence spectral shape analysis for nucleotide identification.

Project description:We report a conjugated polyelectrolyte fluorescence-based biosensor P-C-3 and a general methodology to evaluate spectral shape recognition to identify biomolecules using artificial intelligence. By using well-defined analytes, we demonstrate that the fluorescence spectral shape of P-C-3 is sensitive to minor structural changes and exhibits distinct signature patterns for different analytes. A method was also developed to select useful features to reduce computational complexity and prevent overfitting of the data. It was found that the normalized intensity of 3 to 5 selected wavelengths was sufficient for the fluorescence biosensor to classify 13 distinct nucleotides and distinguish as little as single base substitutions at distinct positions in the primary sequence of oligonucleotides rapidly with nearly 100% classification accuracy. Photophysical studies led to a model to explain the mechanism of these fluorescence spectral shape changes, which provides theoretical support for applying this method in complicated biological systems. Using the feature selection algorithm to measure the relative intensity of a few selected wavelengths significantly reduces measurement time, demonstrating the potential for fluorescence spectrum shape analysis in high-throughput and high-content screening.

Genomics data analysis via spectral shape and topology.

Project description:Mapper, a topological algorithm, is frequently used as an exploratory tool to build a graphical representation of data. This representation can help to gain a better understanding of the intrinsic shape of high-dimensional genomic data and to retain information that may be lost using standard dimension-reduction algorithms. We propose a novel workflow to process and analyze RNA-seq data from tumor and healthy subjects integrating Mapper, differential gene expression, and spectral shape analysis. Precisely, we show that a Gaussian mixture approximation method can be used to produce graphical structures that successfully separate tumor and healthy subjects, and produce two subgroups of tumor subjects. A further analysis using DESeq2, a popular tool for the detection of differentially expressed genes, shows that these two subgroups of tumor cells bear two distinct gene regulations, suggesting two discrete paths for forming lung cancer, which could not be highlighted by other popular clustering methods, including t-distributed stochastic neighbor embedding (t-SNE). Although Mapper shows promise in analyzing high-dimensional data, tools to statistically analyze Mapper graphical structures are limited in the existing literature. In this paper, we develop a scoring method using heat kernel signatures that provides an empirical setting for statistical inferences such as hypothesis testing, sensitivity analysis, and correlation analysis.

Spectral Shape Recovery and Analysis Via Data-driven Connections.

Project description:We introduce a novel learning-based method to recover shapes from their Laplacian spectra, based on establishing and exploring connections in a learned latent space. The core of our approach consists in a cycle-consistent module that maps between a learned latent space and sequences of eigenvalues. This module provides an efficient and effective link between the shape geometry, encoded in a latent vector, and its Laplacian spectrum. Our proposed data-driven approach replaces the need for ad-hoc regularizers required by prior methods, while providing more accurate results at a fraction of the computational cost. Moreover, these latent space connections enable novel applications for both analyzing and controlling the spectral properties of deformable shapes, especially in the context of a shape collection. Our learning model and the associated analysis apply without modifications across different dimensions (2D and 3D shapes alike), representations (meshes, contours and point clouds), nature of the latent space (generated by an auto-encoder or a parametric model), as well as across different shape classes, and admits arbitrary resolution of the input spectrum without affecting complexity. The increased flexibility allows us to address notoriously difficult tasks in 3D vision and geometry processing within a unified framework, including shape generation from spectrum, latent space exploration and analysis, mesh super-resolution, shape exploration, style transfer, spectrum estimation for point clouds, segmentation transfer and non-rigid shape matching.Supplementary informationThe online version supplementary material available at 10.1007/s11263-021-01492-6.

Quantitative analysis of SILAC data sets using spectral counting.

Project description:We report a new quantitative proteomics approach that combines the best aspects of stable isotope labeling of amino acids in cell culture (SILAC) labeling and spectral counting. The SILAC peptide count ratio analysis (SPeCtRA, http://proteomics.mcw.edu/visualize) method relies on MS(2) spectra rather than ion chromatograms for quantitation and therefore does not require the use of high mass accuracy mass spectrometers. The inclusion of a stable isotope label allows the samples to be combined before sample preparation and analysis, thus avoiding many of the sources of variability that can plague spectral counting. To validate the SPeCtRA method, we have analyzed samples constructed with known ratios of protein abundance. Finally, we used SPeCtRA to compare endothelial cell protein abundances between high (20 mM) and low (11 mM) glucose culture conditions. Our results demonstrate that SPeCtRA is a protein quantification technique that is accurate and sensitive as well as easy to automate and apply to high-throughput analysis of complex biological samples.

Multisample aCGH data analysis via total variation and spectral regularization.

Project description:DNA copy number variation (CNV) accounts for a large proportion of genetic variation. One commonly used approach to detecting CNVs is array-based comparative genomic hybridization (aCGH). Although many methods have been proposed to analyze aCGH data, it is not clear how to combine information from multiple samples to improve CNV detection. In this paper, we propose to use a matrix to approximate the multisample aCGH data and minimize the total variation of each sample as well as the nuclear norm of the whole matrix. In this way, we can make use of the smoothness property of each sample and the correlation among multiple samples simultaneously in a convex optimization framework. We also developed an efficient and scalable algorithm to handle large-scale data. Experiments demonstrate that the proposed method outperforms the state-of-the-art techniques under a wide range of scenarios and it is capable of processing large data sets with millions of probes.

Clustering-independent analysis of genomic data using spectral simplicial theory.

Project description:The prevailing paradigm for the analysis of biological data involves comparing groups of replicates from different conditions (e.g. control and treatment) to statistically infer features that discriminate them (e.g. differentially expressed genes). However, many situations in modern genomics such as single-cell omics experiments do not fit well into this paradigm because they lack true replicates. In such instances, spectral techniques could be used to rank features according to their degree of consistency with an underlying metric structure without the need to cluster samples. Here, we extend spectral methods for feature selection to abstract simplicial complexes and present a general framework for clustering-independent analysis. Combinatorial Laplacian scores take into account the topology spanned by the data and reduce to the ordinary Laplacian score when restricted to graphs. We demonstrate the utility of this framework with several applications to the analysis of gene expression and multi-modal genomic data. Specifically, we perform differential expression analysis in situations where samples cannot be grouped into distinct classes, and we disaggregate differentially expressed genes according to the topology of the expression space (e.g. alternative paths of differentiation). We also apply this formalism to identify genes with spatial patterns of expression using fluorescence in-situ hybridization data and to establish associations between genetic alterations and global expression patterns in large cross-sectional studies. Our results provide a unifying perspective on topological data analysis and manifold learning approaches to the analysis of large-scale biological datasets.

Investigation on Data Fusion of Multisource Spectral Data for Rice Leaf Diseases Identification Using Machine Learning Methods.

Project description:Rice diseases are major threats to rice yield and quality. Rapid and accurate detection of rice diseases is of great importance for precise disease prevention and treatment. Various spectroscopic techniques have been used to detect plant diseases. To rapidly and accurately detect three different rice diseases [leaf blight (Xanthomonas oryzae pv. Oryzae), rice blast (Pyricularia oryzae), and rice sheath blight (Rhizoctonia solani)], three spectroscopic techniques were applied, including visible/near-infrared hyperspectral imaging (HSI) spectra, mid-infrared spectroscopy (MIR), and laser-induced breakdown spectroscopy (LIBS). Three different levels of data fusion (raw data fusion, feature fusion, and decision fusion) fusing three different types of spectral features were adopted to categorize the diseases of rice. Principal component analysis (PCA) and autoencoder (AE) were used to extract features. Identification models based on each technique and different fusion levels were built using support vector machine (SVM), logistic regression (LR), and convolution neural network (CNN) models. Models based on HSI performed better than those based on MIR and LIBS, with the accuracy over 93% for the test set based on PCA features of HSI spectra. The performance of rice disease identification varied with different levels of fusion. The results showed that feature fusion and decision fusion could enhance identification performance. The overall results illustrated that the three techniques could be used to identify rice diseases, and data fusion strategies have great potential to be used for rice disease detection.

Spectral Knowledge (SK-UTALCA): Software for Exploratory Analysis of High-Resolution Spectral Reflectance Data on Plant Breeding.

Project description:This article describes public, free software that provides efficient exploratory analysis of high-resolution spectral reflectance data. Spectral reflectance data can suffer from problems such as poor signal to noise ratios in various wavebands or invalid measurements due to changes in incoming solar radiation or operator fatigue leading to poor orientation of sensors. Thus, exploratory data analysis is essential to identify appropriate data for further analyses. This software overcomes the problem that analysis tools such as Excel are cumbersome to use for the high number of wavelengths and samples typically acquired in these studies. The software, Spectral Knowledge (SK-UTALCA), was initially developed for plant breeding, but it is also suitable for other studies such as precision agriculture, crop protection, ecophysiology plant nutrition, and soil fertility. Various spectral reflectance indices (SRIs) are often used to relate crop characteristics to spectral data and the software is loaded with 255 SRIs which can be applied quickly to the data. This article describes the architecture and functions of SK-UTALCA and the features of the data that led to the development of each of its modules.
