Complete mitochondrial genome of freshwater flea Simocephalus sibiricus Sars, 1899 (Crustacea: Cladocera: Anomopoda).

ABSTRACT: In this study, we presented the first complete mitochondrial genome of the genus Simocephalus determined by next-generation sequencing. The mitogenome of S. sibiricus is 15,818 bp in length, including 13 protein-coding genes (PCGs), two ribosomal RNAs, 22 tRNAs, and one putative control region, and has the same gene order with Daphnia. ATG and ATT were used as start codons in 11 PCGs, TTG was used in COX1 and GTG in ATP8. Six PCGs used an incomplete stop codon. Phylogenetic analysis based on 13 PCGs showed that, on genus level, Simocephalus was closely related to Daphnia.

Project description:Water flea Ceriodaphnia dubia has been widely used for risk assessments of chemicals and environmental contamination. In this study, the complete mitochondrial genome (mitogenome) of this species NIES strain was determined using short-read high throughput and long-read sequencing technologies. The mitogenome of C. dubia was 15,170 bp in length and consisted of 13 protein-coding genes (PCGs), 2 ribosomal RNAs (rRNAs), and 22 transfer RNAs (tRNAs). The gene order was identical to the pattern conserved across crustaceans. The complete mitogenome of the NIES strain will serve as genetical reference in ecological risk assessments in Japan, as well as resources for future phylogenetical studies using cladocerans.

To what extent are ephippia of Mexican Anomopoda (Crustacea, Cladocera) identifiable?

Project description:Diapausing embryos encased within cladoceran ephippia result from sexual reproduction and increase genetic diversity. They are also important means by which species bypass harsh environmental conditions and disperse in space and time. Once released, ephippia usually sink to the benthos and remain there until hatching. Using the Sars' method (incubating sediments to identify cladoceran hatchlings), ephippial egg bank biodiversity can be evaluated. Yet, even when samples are incubated under a variety of conditions, it is not possible to warrant that all have hatched. Few keys are available that facilitate the identification of cladocerans by using only ephippial morphology. Our goal was to analyze some cladoceran ephippia from Mexico, to develop a means to identify them using easily recognizable characteristics. Ephippia of 23 cladoceran species from waters in Aguascalientes (México) in 11 genera (Alona, Biapertura, Ceriodaphnia, Chydorus, Daphnia, Dunhevedia, Ilyocryptus, Macrothrix, Moina, Pleuroxus, and Simocephalus) were analyzed. In our analysis six morphological features were selected that permitted the identification of ephippia to species(-group) level. The results demonstrate that with a proper catalog of features, some ephippia can be identified.

Complete mitochondrial DNA of the marine water flea Diaphanosoma celebensis (Cladocera, Sididae).

Project description:The complete mitochondrial genome was sequenced from the marine water flea Diaphanosoma celebensis. The sequenced mitochondrial genome size was 17,060 bp, possessing identical gene order of 13 protein-coding genes (PGCs) to those of the congeneric freshwater species Diaphanosoma dubium in the genus Diaphanosoma. The mitochondrial genome of D. celebensis had 13 PGCs, two rRNAs, and 22 tRNAs. Of 13 PGCs, three genes (CO3, ND3, and ND4) had incomplete stop codons. Furthermore, the stop codons of the remaining ten PGCs were TAA (for CO1, ATP8, ATP6, ND5, ND6, and ND1) and TAG (for NL4L, Cytb, and ND2). The second and third base composition of codon on 9 PCGs on the L strand in D. celebensis mitogenome showed an anti-G bias (11.0% and 15.0%), respectively.

The mitogenome is 15,925 bp in length and comprises 13 protein coding genes, 2 ribosomal subunit genes, 22 transfer RNAs, and a non-coding AT-rich region. The PCGs were used to perform a phylogenetic analysis together with other Caridea representatives with mitogenome data from GenBank, placing P. capensis sister to a clade comprising P. serenus, P. gravieri, and P. carinicauda in the family Palaemonidae.

Unexpected mitochondrial lineage diversity within the genus Alonella Sars, 1862 (Crustacea: Cladocera) across the Northern Hemisphere.

Project description:Representatives of the genus Alonella Sars (Crustacea: Cladocera: Chydorinae) belong to the smallest known water fleas. Although species of Alonella are widely distributed and often abundant in acidic and mountain water bodies, their diversity is poorly studied. Morphological and genetic approaches have been complicated by the minute size of these microcrustaceans. As a result, taxonomists have avoided revising these species. Here, we present genetic data on Alonella species diversity across the Northern Hemisphere with particular attention to the A. excisa species complex. We analyzed 82 16S rRNA sequences (all newly obtained), and 78 COI sequences (39 were newly obtained). The results revealed at least twelve divergent phylogenetic lineages, possible cryptic species, of Alonella, with different distribution patterns. As expected, the potential species diversity of this genus is significantly higher than traditionally accepted. The A. excisa complex is represented by nine divergent clades in the Northern Hemisphere, some of them have relatively broad distribution ranges and others are more locally distributed. Our results provide a genetic background for subsequent morphological analyses, formal descriptions of Alonella species and detailed phylogeographical studies.

The mitochondrial genome of Diaphanosoma excisum Sars, 1885 (Crustacea: Branchiopoda: Cladocera) from Hainan Island, China.

Project description:Diaphanosoma excisum is the only Cladoceran in tropical freshwaters and parapatrically occurs with Diaphanosoma dubium in the transition between the tropics and subtropics. Here, we present the complete mitochondrial genome (MG) determined by next-generation sequencing and offer a phylogenetic analysis of D. excisum. The MG of D. excisum is 17,615 bp in size, including 13 protein-coding genes (PCGs), 2 ribosomal RNA, 23 tRNA, and 2 putative control regions. The MG has a biased A + T of 65.34% for base composition. Compared to D. dubium, the MG of D. excisum has one more tRNA-Met, one unknown extra putative control region and is different in the arrangement of its tRNAs. The MG sequence and tRNA order provide valuable molecular data for understanding the phylogeny and speciation of Diaphanosoma.

The complete mitochondrial genome of freshwater gammarid Gammarus nipponensis (Crustacea: Amphipoda: Gammaridae).

Project description:This study presents the complete mitochondrial genome sequence of Gammarus nipponensis, a freshwater crustacean found in the western regions of Honshu, Shikoku and Kyushu in Japan. The entire genome is 16,429 bp in length, encoding a standard set of 13 protein-coding genes, two ribosomal RNA genes and 22 transfer RNA genes, as well as the putative control regions. The mitochondrial genome of G. nipponensis is characterized by a high concentration of A and T nucleotides (67.1%). Notably, the mitogenome contains long TATTTTA repeats in the control region 2 at 686 bp long. This newly available genome information will be useful for studying the evolutionary relationships within the genus Gammarus and for understanding diversification among G. nipponensis populations.

Life history and DNA barcode of Oxyurella longicaudis (Birgei, 1910) (Cladocera, Anomopoda, Chydoridae).

Project description:BACKGROUND:Cladocera is an important group of freshwater zooplankton, and the species plays an important role in energy transfer and in aquatic food webs. Oxyurella longicaudis is a Chydoridae species that has been recorded in North and South America. The aim of this study is to investigate the life cycle aspects of parthenogenetic females of O. longicaudis cultured in laboratory under controlled conditions: temperature (23°C ± 05°C), photoperiod (12 h light/12 h dark), food supply, and reconstituted water. RESULTS:Embryonic development duration (2.3 ± 0.5 days), post-embryonic development (5.2 ± 0.69 days), mean fecundity (two eggs female-1 brood-1), total egg production (22.55 ± 3.98 eggs), average longevity (58 days), and body growth of the species were recorded. We also report the first DNA barcode for O. longicaudis isolated in Brazil, which will allow for easy identification in future zooplankton community studies. The analysis shows a genetic divergence of around 7% between our Brazilian isolate and O. longicaudisisolates from Mexico. CONCLUSIONS:The time of embryonic and post-embryonic development of O. longicaudis was higher than that of the other species of the same family, which contributed to lower total egg production throughout its life cycle. The genetic divergence appears to be sufficient to classify the two isolates as different species.

Single-sperm sequencing reveals the accelerated mitochondrial mutation rate in male Daphnia pulex (Crustacea, Cladocera).

Project description:Mutation rate in the nuclear genome differs between sexes, with males contributing more mutations than females to their offspring. The male-biased mutation rates in the nuclear genome is most likely to be driven by a higher number of cell divisions in spermatogenesis than in oogenesis, generating more opportunities for DNA replication errors. However, it remains unknown whether male-biased mutation rates are present in mitochondrial DNA (mtDNA). Although mtDNA is maternally inherited and male mtDNA mutation typically does not contribute to genetic variation in offspring, male mtDNA mutations are critical for male reproductive health. In this study, we measured male mtDNA mutation rate using publicly available whole-genome sequences of single sperm of the freshwater microcrustacean Daphnia pulex Using a stringent mutation detection pipeline, we found that the male mtDNA mutation rate is 3.32 × 10-6 per site per generation. All the detected mutations are heteroplasmic base substitutions, with 57% of mutations converting G/C to A/T nucleotides. Consistent with the male-biased mutation in the nuclear genome, the male mtDNA mutation rate in D. pulex is approximately 20 times higher than the female rate per generation. We propose that the elevated mutation rate per generation in male mtDNA is consistent with an increased number of cell divisions during male gametogenesis.

Project description:We determined the complete mitochondrial genome (mitogenome) sequence of a Chilean freshwater crayfish, Parastacus nicoleti (Philippi, 1882). This is the first complete mitogenome sequence of a non-Australian crayfish belonging to the family Parastacidae. The complete mitogenome of P. nicoleti is 20,894 bp in length and contains 13 protein-coding genes (PCGs), 22 transfer RNAs (tRNAs), two ribosomal RNAs (rRNAs) and a putative control region (CR). In the phylogenetic analysis, freshwater crayfishes were clearly divided into two monophyly groups, Northern and Southern Hemisphere groups. The P. nicoleti exhibited a sister-group relationship with all other Australian parastacid crayfishes.
