Deep neural networks ensemble to detect COVID-19 from CT scans.

ABSTRACT: Research on Coronavirus Disease 2019 (COVID-19) detection methods has increased in the last months as more accurate automated toolkits are required. Recent studies show that CT scan images contain useful information to detect the COVID-19 disease. However, the scarcity of large and well balanced datasets limits the possibility of using detection approaches in real diagnostic contexts as they are unable to generalize. Indeed, the performance of these models quickly becomes inadequate when applied to samples captured in different contexts (e.g., different equipment or populations) from those used in the training phase. In this paper, a novel ensemble-based approach for more accurate COVID-19 disease detection using CT scan images is proposed. This work exploits transfer learning using pre-trained deep networks (e.g., VGG, Xception, and ResNet) evolved with a genetic algorithm, combined into an ensemble architecture for the classification of clustered images of lung lobes. The study is validated on a new dataset obtained as an integration of existing ones. The results of the experimental evaluation show that the ensemble classifier ensures effective performance, also exhibiting better generalization capabilities.

Project description:Accurately detecting and examining lung nodules early is key in diagnosing lung cancers and thus one of the best ways to prevent lung cancer deaths. Radiologists spend countless hours detecting small spherical-shaped nodules in computed tomography (CT) images. In addition, even after detecting nodule candidates, a considerable amount of effort and time is required for them to determine whether they are real nodules. The aim of this paper is to introduce a high performance nodule classification method that uses three dimensional deep convolutional neural networks (DCNNs) and an ensemble method to distinguish nodules between non-nodules. In this paper, we use a three dimensional deep convolutional neural network (3D DCNN) with shortcut connections and a 3D DCNN with dense connections for lung nodule classification. The shortcut connections and dense connections successfully alleviate the gradient vanishing problem by allowing the gradient to pass quickly and directly. Connections help deep structured networks to obtain general as well as distinctive features of lung nodules. Moreover, we increased the dimension of DCNNs from two to three to capture 3D features. Compared with shallow 3D CNNs used in previous studies, deep 3D CNNs more effectively capture the features of spherical-shaped nodules. In addition, we use an alternative ensemble method called the checkpoint ensemble method to boost performance. The performance of our nodule classification method is compared with that of the state-of-the-art methods which were used in the LUng Nodule Analysis 2016 Challenge. Our method achieves higher competition performance metric (CPM) scores than the state-of-the-art methods using deep learning. In the experimental setup ESB-ALL, the 3D DCNN with shortcut connections and the 3D DCNN with dense connections using the checkpoint ensemble method achieved the highest CPM score of 0.910. The result demonstrates that our method of using a 3D DCNN with shortcut connections, a 3D DCNN with dense connections, and the checkpoint ensemble method is effective for capturing 3D features of nodules and distinguishing nodules between non-nodules.

Project description:The COVID-19 pandemic continues to rage on, with multiple waves causing substantial harm to health and economies around the world. Motivated by the use of computed tomography (CT) imaging at clinical institutes around the world as an effective complementary screening method to RT-PCR testing, we introduced COVID-Net CT, a deep neural network tailored for detection of COVID-19 cases from chest CT images, along with a large curated benchmark dataset comprising 1,489 patient cases as part of the open-source COVID-Net initiative. However, one potential limiting factor is restricted data quantity and diversity given the single nation patient cohort used in the study. To address this limitation, in this study we introduce enhanced deep neural networks for COVID-19 detection from chest CT images which are trained using a large, diverse, multinational patient cohort. We accomplish this through the introduction of two new CT benchmark datasets, the largest of which comprises a multinational cohort of 4,501 patients from at least 16 countries. To the best of our knowledge, this represents the largest, most diverse multinational cohort for COVID-19 CT images in open-access form. Additionally, we introduce a novel lightweight neural network architecture called COVID-Net CT S, which is significantly smaller and faster than the previously introduced COVID-Net CT architecture. We leverage explainability to investigate the decision-making behavior of the trained models and ensure that decisions are based on relevant indicators, with the results for select cases reviewed and reported on by two board-certified radiologists with over 10 and 30 years of experience, respectively. The best-performing deep neural network in this study achieved accuracy, COVID-19 sensitivity, positive predictive value, specificity, and negative predictive value of 99.0%/99.1%/98.0%/99.4%/99.7%, respectively. Moreover, explainability-driven performance validation shows consistency with radiologist interpretation by leveraging correct, clinically relevant critical factors. The results are promising and suggest the strong potential of deep neural networks as an effective tool for computer-aided COVID-19 assessment. While not a production-ready solution, we hope the open-source, open-access release of COVID-Net CT-2 and the associated benchmark datasets will continue to enable researchers, clinicians, and citizen data scientists alike to build upon them.

Project description:BackgroundBolus tracking can optimize the time delay between contrast injection and diagnostic scan initiation in contrast-enhanced computed tomography (CT), yet the procedure is time-consuming and subject to inter- and intra-operator variances which affect the enhancement levels in diagnostic scans. The objective of the current study is to use artificial intelligence algorithms to fully automate the bolus tracking procedure in contrast-enhanced abdominal CT exams for improved standardization and diagnostic accuracy while providing a simplified imaging workflow.MethodsThis retrospective study used abdominal CT exams collected under a dedicated Institutional Review Board (IRB). Input data consisted of CT topograms and images with high heterogeneity in terms of anatomy, sex, cancer pathologies, and imaging artifacts acquired with four different CT scanner models. Our method consisted of two sequential steps: (I) automatic locator scan positioning on topograms, and (II) automatic region-of-interest (ROI) positioning within the aorta on locator scans. The task of locator scan positioning is formulated as a regression problem, where the limited amount of annotated data is circumvented using transfer learning. The task of ROI positioning is formulated as a segmentation problem.ResultsOur locator scan positioning network offered improved positional consistency compared to a high degree of variance in manual slice positionings, verifying inter-operator variance as a significant source of error. When trained using expert-user ground-truth labels, the locator scan positioning network achieved a sub-centimeter error (9.76±6.78 mm) on a test dataset. The ROI segmentation network achieved a sub-millimeter absolute error (0.99±0.66 mm) on a test dataset.ConclusionsLocator scan positioning networks offer improved positional consistency compared to manual slice positionings and verified inter-operator variance as an important source of error. By significantly reducing operator-related decisions, this method opens opportunities to standardize and simplify the workflow of bolus tracking procedures for contrast-enhanced CT.

Project description:COVID-19 detection using Artificial Intelligence and Computer-Aided Diagnosis has been the subject of several studies. Deep Neural Networks with hundreds or even millions of parameters (weights) are referred to as "black boxes" because their behavior is difficult to comprehend, even when the model's structure and weights are visible. On the same dataset, different Deep Convolutional Neural Networks perform differently. So, we do not necessarily have to rely on just one model; instead, we can evaluate our final score by combining multiple models. While including multiple models in the voter pool, it is not always true that the accuracy will improve. So, In this regard, the authors proposed a novel approach to determine the voting ensemble score of individual classifiers based on Condorcet's Jury Theorem (CJT). The authors demonstrated that the theorem holds while ensembling the N number of classifiers in Neural Networks. With the help of CJT, the authors proved that a model's presence in the voter pool would improve the likelihood that the majority vote will be accurate if it is more accurate than the other models. Besides this, the authors also proposed a Domain Extended Transfer Learning (DETL) ensemble model as a soft voting ensemble method and compared it with CJT based ensemble method. Furthermore, as deep learning models typically fail in real-world testing, a novel dataset has been used with no duplicate images. Duplicates in the dataset are quite problematic since they might affect the training process. Therefore, having a dataset devoid of duplicate images is considered to prevent data leakage problems that might impede the thorough assessment of the trained models. The authors also employed an algorithm for faster training to save computational efforts. Our proposed method and experimental results outperformed the state-of-the-art with the DETL-based ensemble model showing an accuracy of 97.26%, COVID-19, sensitivity of 98.37%, and specificity of 100%. CJT-based ensemble model showed an accuracy of 98.22%, COVID-19, sensitivity of 98.37%, and specificity of 99.79%.
