Project description:With the development of medical science, long noncoding RNA (lncRNA), originally considered as a noise gene, has been found to participate in a variety of biological activities. Several recent studies have shown the involvement of lncRNA in various human diseases, such as gastric cancer, prostate cancer, lung cancer, and so forth. However, obtaining lncRNA-disease relationship only through biological experiments not only costs manpower and material resources but also gains little. Therefore, developing effective computational models for predicting lncRNA-disease association relationship is extremely important. This study aimed to propose an lncRNA-disease association prediction model based on the weight matrix and projection score (LDAP-WMPS). The model used the relatively perfect lncRNA-miRNA relationship data and miRNA-disease relationship data to predict the lncRNA-disease relationship. The integrated lncRNA similarity matrix and the integrated disease similarity matrix were established by fusing various methods to calculate the similarity between lncRNA and disease. This study improved the existing weight algorithm, applied it to the lncRNA-miRNA-disease triple network, and thus proposed a new lncRNA-disease weight matrix calculation method. Combined with the improved projection algorithm, the lncRNA-miRNA relationship and miRNA-disease relationship were used to predict the lncRNA-disease relationship. The simulation results showed that under the Leave-One-Out-Cross-Validation framework, the area under the receiver operating characteristic curve of LDAP-WMPS could reach 0.8822, which was better than the latest result. Taking adenocarcinoma and colorectal cancer as examples, the LDAP-WMPS model was found to effectively infer the lncRNA-disease relationship. The simulation results showed good prediction performance of the LDAP-WMPS model, which was an important supplement to the research of lncRNA-disease association prediction without lncRNA-disease relationship data.

Project description:A growing number of biological and clinical reports indicate the usefulness of herbs in the treatment of complex human diseases, giving an essential supplement for modern medicine. Similar to drugs, the use of experimental validation to identify related diseases of given herbs is both expensive and time-consuming. Such validation is even more difficult because each herb always contains several components. It is alternative to design computational models to predict herb-disease associations (HDAs). Nevertheless, only a few computational models have been developed for HDA prediction. In this study, we make full use of several properties of herbs and diseases, which are collected in a public database HERB, to design a model named HDAPM-NCP for predicting HDAs. Based on these properties, six herb kernels and five disease kernels are constructed, which are further fused into one unified herb kernel and one disease kernel. These kernels and herb-disease adjacency matrix are fed into network consistency projection to quantify the strength of herb-disease pairs. The cross-validation results show the high performance of HDAPM-NCP. Such performance is higher than that of two previous models. The ablation experiments prove the effects of modules in this model. Finally, we also analyze the weakness and strength of the model, uncovering which herb-disease pairs that HDAPM-NCP can yield reliable or unsatisfied predictions, and a case study is conducted to prove that HDAPM-NCP can discover latent HDAs.

Project description:State-of-the-art medical studies proved that long noncoding ribonucleic acids (lncRNAs) are closely related to various diseases. However, their large-scale detection in biological experiments is problematic and expensive. To aid screening and improve the efficiency of biological experiments, this study introduced a prediction model based on the nearest neighbor concept for lncRNA–disease association prediction. We used a new similarity algorithm in the model that fused potential associations. The experimental validation of the proposed algorithm proved its superiority over the available Cosine, Pearson, and Jaccard similarity algorithms. Satisfactory results in the comparative leave-one-out cross-validation test (with AUC = 0.96) confirmed its excellent predictive performance. Finally, the proposed model’s reliability was confirmed by performing predictions using a new dataset, yielding AUC = 0.92.

Project description:Accumulating studies have shown that long non-coding RNAs (lncRNAs) are involved in many biological processes and play important roles in a variety of complex human diseases. Developing effective computational models to identify potential relationships between lncRNAs and diseases can not only help us understand disease mechanisms at the lncRNA molecular level, but also promote the diagnosis, treatment, prognosis, and prevention of human diseases. For this paper, a network-based model called NBLDA was proposed to discover potential lncRNA⁻disease associations, in which two novel lncRNA⁻disease weighted networks were constructed. They were first based on known lncRNA⁻disease associations and topological similarity of the lncRNA⁻disease association network, and then an lncRNA⁻lncRNA weighted matrix and a disease⁻disease weighted matrix were obtained based on a resource allocation strategy of unequal allocation and unbiased consistence. Finally, a label propagation algorithm was applied to predict associated lncRNAs for the investigated diseases. Moreover, in order to estimate the prediction performance of NBLDA, the framework of leave-one-out cross validation (LOOCV) was implemented on NBLDA, and simulation results showed that NBLDA can achieve reliable areas under the ROC curve (AUCs) of 0.8846, 0.8273, and 0.8075 in three known lncRNA⁻disease association datasets downloaded from the lncRNADisease database, respectively. Furthermore, in case studies of lung cancer, leukemia, and colorectal cancer, simulation results demonstrated that NBLDA can be a powerful tool for identifying potential lncRNA⁻disease associations as well.

Project description:BackgroundOver the past decades, a large number of long non-coding RNAs (lncRNAs) have been identified. Growing evidence has indicated that the mutation and dysregulation of lncRNAs play a critical role in the development of many complex human diseases. Consequently, identifying potential disease-related lncRNAs is an effective means to improve the quality of disease diagnostics and treatment, which is the motivation of this work. Here, we propose a computational model (LncDisAP) for potential disease-related lncRNA identification based on multiple biological datasets. First, the associations between lncRNA and different data sources are collected from different databases. With these data sources as dimensions, we calculate the functional associations between lncRNAs by the recommendation strategy of collaborative filtering. Subsequently, a disease-associated lncRNA functional network is built with functional similarities between lncRNAs as the weight. Ultimately, potential disease-related lncRNAs can be identified based on ranked scores derived by random walking with restart (RWR). Then, training sets and testing sets are extracted from two different versions of a disease-lncRNA dataset to assess the performance of LncDisAP on 54 diseases.ResultsA lncRNA functional network is built based on the proposed computational model, and it contains 66,060 associations among 364 lncRNAs associated with 182 diseases in total. We extract 218 known disease-lncRNA pairs associated with 54 diseases to assess the network. As a result, the average AUC (area under the receiver operating characteristic curve) of LncDisAP is 78.08%.ConclusionIn this article, a computational model integrating multiple lncRNA-related biological datasets is proposed for identifying potential disease-related lncRNAs. The result shows that LncDisAP is successful in predicting novel disease-related lncRNA signatures. In addition, with several common cancers taken as case studies, we found some unknown lncRNAs that could be associated with these diseases through our network. These results suggest that this method can be helpful in improving the quality for disease diagnostics and treatment.

Project description:BACKGROUND:In recent years, increasing evidences have indicated that long non-coding RNAs (lncRNAs) are deeply involved in a wide range of human biological pathways. The mutations and disorders of lncRNAs are closely associated with many human diseases. Therefore, it is of great importance to predict potential associations between lncRNAs and complex diseases for the diagnosis and cure of complex diseases. However, the functional mechanisms of the majority of lncRNAs are still remain unclear. As a result, it remains a great challenge to predict potential associations between lncRNAs and diseases. RESULTS:Here, we proposed a new method to predict potential lncRNA-disease associations. First, we constructed a bipartite network based on known associations between diseases and lncRNAs/protein coding genes. Then the cluster association scores were calculated to evaluate the strength of the inner relationships between disease clusters and gene clusters. Finally, the gene-disease association scores are defined based on disease-gene cluster association scores and used to measure the strength for potential gene-disease associations. CONCLUSIONS:Leave-One Out Cross Validation (LOOCV) and 5-fold cross validation tests were implemented to evaluate the performance of our method. As a result, our method achieved reliable performance in the LOOCV (AUCs of 0.8169 and 0.8410 based on Yang's dataset and Lnc2cancer 2.0 database, respectively), and 5-fold cross validation (AUCs of 0.7573 and 0.8198 based on Yang's dataset and Lnc2cancer 2.0 database, respectively), which were significantly higher than the other three comparative methods. Furthermore, our method is simple and efficient. Only the known gene-disease associations are exploited in a graph manner and further new gene-disease associations can be easily incorporated in our model. The results for melanoma and ovarian cancer have been verified by other researches. The case studies indicated that our method can provide informative clues for further investigation.

Project description:An increasing number of studies have indicated that long-non-coding RNAs (lncRNAs) play crucial roles in biological processes, complex disease diagnoses, prognoses, and treatments. However, experimentally validated associations between lncRNAs and diseases are still very limited. Recently, computational models have been developed to discover potential associations between lncRNAs and diseases by integrating multiple heterogeneous biological data; this has become a hot topic in biological research. In this article, we constructed a global tripartite network by integrating a variety of biological information including miRNA⁻disease, miRNA⁻lncRNA, and lncRNA⁻disease associations and interactions. Then, we constructed a global quadruple network by appending gene⁻lncRNA interaction, gene⁻disease association, and gene⁻miRNA interaction networks to the global tripartite network. Subsequently, based on these two global networks, a novel approach was proposed based on the naïve Bayesian classifier to predict potential lncRNA⁻disease associations (NBCLDA). Comparing with the state-of-the-art methods, our new method does not entirely rely on known lncRNA⁻disease associations, and can achieve a reliable performance with effective area under ROC curve (AUCs)in leave-one-out cross validation. Moreover, in order to further estimate the performance of NBCLDA, case studies of colorectal cancer, prostate cancer, and glioma were implemented in this paper, and the simulation results demonstrated that NBCLDA can be an excellent tool for biomedical research in the future.

Project description:BackgroundClinical studies have shown that miRNAs are closely related to human health. The study of potential associations between miRNAs and diseases will contribute to a profound understanding of the mechanism of disease development, as well as human disease prevention and treatment. MiRNA-disease associations predicted by computational methods are the best complement to biological experiments.ResultsIn this research, a federated computational model KATZNCP was proposed on the basis of the KATZ algorithm and network consistency projection to infer the potential miRNA-disease associations. In KATZNCP, a heterogeneous network was initially constructed by integrating the known miRNA-disease association, integrated miRNA similarities, and integrated disease similarities; then, the KATZ algorithm was implemented in the heterogeneous network to obtain the estimated miRNA-disease prediction scores. Finally, the precise scores were obtained by the network consistency projection method as the final prediction results. KATZNCP achieved the reliable predictive performance in leave-one-out cross-validation (LOOCV) with an AUC value of 0.9325, which was better than the state-of-the-art comparable algorithms. Furthermore, case studies of lung neoplasms and esophageal neoplasms demonstrated the excellent predictive performance of KATZNCP.ConclusionA new computational model KATZNCP was proposed for predicting potential miRNA-drug associations based on KATZ and network consistency projections, which can effectively predict the potential miRNA-disease interactions. Therefore, KATZNCP can be used to provide guidance for future experiments.

Project description:Many long ncRNAs (lncRNA) make their effort by interacting with the corresponding RNA-binding proteins, and identifying the interactions between lncRNAs and proteins is important to understand the functions of lncRNA. Compared with the time-consuming and laborious experimental methods, more and more computational models are proposed to predict lncRNA-protein interactions. However, few models can effectively utilize the biological network topology of lncRNA (protein) and combine its sequence structure features, and most models cannot effectively predict new proteins (lncRNA) that do not interact with any lncRNA (proteins). In this study, we proposed a projection-based neighborhood non-negative matrix decomposition model (PMKDN) to predict potential lncRNA-protein interactions by integrating multiple biological features of lncRNAs (proteins). First, according to lncRNA (protein) sequences and lncRNA expression profile data, we extracted multiple features of lncRNA (protein). Second, based on protein GO ontology annotation, lncRNA sequences, lncRNA(protein) feature information, and modified lncRNA-protein interaction network, we calculated multiple similarities of lncRNA (protein), and fused them to obtain a more accurate lncRNA(protein) similarity network. Finally, combining the similarity and various feature information of lncRNA (protein), as well as the modified interaction network, we proposed a projection-based neighborhood non-negative matrix decomposition algorithm to predict the potential lncRNA-protein interactions. On two benchmark datasets, PMKDN showed better performance than other state-of-the-art methods for the prediction of new lncRNA-protein interactions, new lncRNAs, and new proteins. Case study further indicates that PMKDN can be used as an effective tool for lncRNA-protein interaction prediction.

Project description:A growing body of evidence indicates that circular RNAs (circRNAs) play a pivotal role in various biological processes and have a close association with the initiation and progression of diseases. Moreover, circRNAs are considered as promising biomarkers for disease diagnosis owing to their characteristics of conservation, stability and universality. Inferring disease-circRNA relationships will contribute to the understanding of disease pathology. However, it is costly and laborious to discover novel disease-circRNA interactions by wet-lab experiments, and few computational methods have been devoted to predicting potential circRNAs for diseases. Here, we advance a computational method (NCPCDA) to identify novel circRNA-disease associations based on network consistency projection. For starters, we make use of multi-view similarity data, including circRNA functional similarity, disease semantic similarity, and association profile similarity, to construct the integrated circRNA similarity and disease similarity. Then, we project circRNA space and disease space on the circRNA-disease interaction network, respectively. Finally, we can obtain the predicted circRNA-disease association score matrix by combining the above two space projection scores. Simulation results show that NCPCDA can efficiently infer disease-circRNA relationships with high accuracy, obtaining AUCs of 0.9541 and 0.9201 in leave-one-out cross validation and five-fold cross validation, respectively. Furthermore, case studies also suggest that NCPCDA is promising for discovering new disease-circRNA interactions.
