Project description:Cross-impact balance (CIB) analysis provides a system-theoretical view of scenarios useful for investigating complex socio-economic systems. CIB can synthesize a variety of qualitative or quantitative inputs and return information suggestive of system evolution. Current software tools for CIB are limited to identifying system attractors as well as describing system evolution from only one scenario of initial conditions at a time. Through this study, we enhance CIB by developing and applying a method that considers all possible system evolutions as transitions in a Markov chain. We investigated a simple three-variable system (27 possible scenarios) of the demographic transition and were able to generally replicate the findings of traditional CIB. Through our experiments with four possible approaches to produce CIB Markov chains, we found that information about transition pathways is gained; however, information about system attractors may be lost. Through a comparison of model results to a recent literature review on human demography, we found that low-income countries are more likely to remain stuck in a demographic trap if economic development is not prioritized alongside educational gains. Future work could test our comparative methodological findings for systems comprised of more than three variables.

Project description:BackgroundThe use of the multistate Markov chain model is a valuable tool for studying child undernutrition. This allows us to examine the trends of children's transitions from one state to multiple states of undernutrition.ObjectivesIn this study, our objective was to estimate the median duration for a child to first transition from one state of undernutrition to another as well as their first recurrence of undernutrition and also to analyze the typical duration of undernourishment. This involves understanding the central tendency of these transitions and durations in the context of longitudinal data.MethodsWe used a longitudinal dataset from the Young Lives cohort study (YLCS), which included approximately 1997 Ethiopian children aged 1-15 years. These children were selected from five regions and followed through five survey rounds between 2002 and 2016. The surveys provide comprehensive health and nutrition data and are designed to assess childhood poverty. To analyze this dataset, we employed a Markov chain regression model. The dataset constitutes a cohort with repeated measurements, allowing us to track the transitions of individual children across different states of undernutrition over time.ResultsThe findings of our study indicate that 46% of children experienced concurrent underweight, stunting, and wasting (referred to as USW). The prevalence of underweight and stunted concurrent condition (US) was 18.7% at baseline, higher among males. The incidence density of undernutrition was calculated at 22.5% per year. On average, it took 3.02 months for a child in a wasting state to transition back to a normal state for the first time, followed by approximately 3.05 months for stunting and 3.89 months for underweight. It is noteworthy that the median duration of undernourishment among children in the US (underweight and stunted concurrently) state was 48.8 months, whereas those concurrently underweight and wasting experienced a median of 45.4 months in this state. Additionally, rural children (HR = 1.75; 95% CI: 1.53-1.97), those with illiterate fathers (HR = 1.50; 95% CI: 1.38-1.62) and mothers (HR = 1.45; 95% CI: 1.02-3.29), and those in households lacking safe drinking water (HR = 1.70; 95% CI: 1.26-2.14) or access to cooking fuel (HR = 1.95; 95% CI: 1.75-2.17) exhibited a higher risk of undernutrition and a slower recovery rate.ConclusionsThis study revealed that rural children, especially those with illiterate parents and households lacking safe drinking water but cooking fuels, face an increased risk of undernutrition and slower recovery.

Project description:BackgroundBiomedical ontologies have become an increasingly critical lens through which researchers analyze the genomic, clinical and bibliographic data that fuels scientific research. Of particular relevance are methods, such as enrichment analysis, that quantify the importance of ontology classes relative to a collection of domain data. Current analytical techniques, however, remain limited in their ability to handle many important types of structural complexity encountered in real biological systems including class overlaps, continuously valued data, inter-instance relationships, non-hierarchical relationships between classes, semantic distance and sparse data.ResultsIn this paper, we describe a methodology called Markov Chain Ontology Analysis (MCOA) and illustrate its use through a MCOA-based enrichment analysis application based on a generative model of gene activation. MCOA models the classes in an ontology, the instances from an associated dataset and all directional inter-class, class-to-instance and inter-instance relationships as a single finite ergodic Markov chain. The adjusted transition probability matrix for this Markov chain enables the calculation of eigenvector values that quantify the importance of each ontology class relative to other classes and the associated data set members. On both controlled Gene Ontology (GO) data sets created with Escherichia coli, Drosophila melanogaster and Homo sapiens annotations and real gene expression data extracted from the Gene Expression Omnibus (GEO), the MCOA enrichment analysis approach provides the best performance of comparable state-of-the-art methods.ConclusionA methodology based on Markov chain models and network analytic metrics can help detect the relevant signal within large, highly interdependent and noisy data sets and, for applications such as enrichment analysis, has been shown to generate superior performance on both real and simulated data relative to existing state-of-the-art approaches.

Project description:In this article, we address technical difficulties that arise when applying Markov chain Monte Carlo (MCMC) to hierarchical models designed to perform clustering in the space of latent parameters of subject-wise generative models. Specifically, we focus on the case where the subject-wise generative model is a dynamic causal model (DCM) for functional magnetic resonance imaging (fMRI) and clusters are defined in terms of effective brain connectivity. While an attractive approach for detecting mechanistically interpretable subgroups in heterogeneous populations, inverting such a hierarchical model represents a particularly challenging case, since DCM is often characterized by high posterior correlations between its parameters. In this context, standard MCMC schemes exhibit poor performance and extremely slow convergence. In this article, we investigate the properties of hierarchical clustering which lead to the observed failure of standard MCMC schemes and propose a solution designed to improve convergence but preserve computational complexity. Specifically, we introduce a class of proposal distributions which aims to capture the interdependencies between the parameters of the clustering and subject-wise generative models and helps to reduce random walk behaviour of the MCMC scheme. Critically, these proposal distributions only introduce a single hyperparameter that needs to be tuned to achieve good performance. For validation, we apply our proposed solution to synthetic and real-world datasets and also compare it, in terms of computational complexity and performance, to Hamiltonian Monte Carlo (HMC), a state-of-the-art Monte Carlo technique. Our results indicate that, for the specific application domain considered here, our proposed solution shows good convergence performance and superior runtime compared to HMC.

Project description:AimsRisk changes with the progression of disease and the impact of treatment. We developed a dynamic risk stratification Markov chain model using artificial intelligence in patients with chronic heart failure (CHF).Methods and resultsWe described the pattern of behaviour among 7496 consecutive patients assessed for suspected HF. The following mutually exclusive health states were defined and assessed every 4 months: death, hospitalization, outpatient visit, no event, and leaving the service altogether (defined as no event at any point following assessment). The observed figures at the first transition (4 months) weres 427 (6%), 1559 (21%), 2254 (30%), 1414 (19%), and 1842 (25%), respectively. The probabilities derived from the first two transitions (i.e. from baseline to 4 months and from 4 to 8 months) were used to construct the model. An example of the model's prediction is that at cycle 4, the cumulative probability of death was 14%; leaving the system, 37%; being hospitalized between 12 and 16 months, 10%; having an outpatient visit, 8%; and having no event, 31%. The corresponding observed figures were 14%, 41%, 10%, 15%, and 21%, respectively. The model predicted that during the first 2 years, a patient had a probability of dying of 0.19, and the observed value was 0.18.ConclusionsA model derived from the first 8 months of follow-up is strongly predictive of future events in a population of patients with chronic heart failure. The course of CHF is more linear than is commonly supposed, and thus more predictable.

Project description:Complex thought and behavior arise through dynamic recruitment of large-scale brain networks. The signatures of this process may be observable in electrophysiological data; yet robust modeling of rapidly changing functional network structure on rapid cognitive timescales remains a considerable challenge. Here, we present one potential solution using Hidden Markov Models (HMMs), which are able to identify brain states characterized by engaging distinct functional networks that reoccur over time. We show how the HMM can be inferred on continuous, parcellated source-space Magnetoencephalography (MEG) task data in an unsupervised manner, without any knowledge of the task timings. We apply this to a freely available MEG dataset in which participants completed a face perception task, and reveal task-dependent HMM states that represent whole-brain dynamic networks transiently bursting at millisecond time scales as cognition unfolds. The analysis pipeline demonstrates a general way in which the HMM can be used to do a statistically valid whole-brain, group-level task analysis on MEG task data, which could be readily adapted to a wide range of task-based studies.

Project description:The availability of reliable genetic linkage maps is crucial for functional and evolutionary genomic analyses. Established theory and methods of genetic linkage analysis have made map construction a routine exercise in diploids. However, many evolutionarily, ecologically, and/or agronomically important species are autopolyploids, with autotetraploidy being a typical example. These species undergo much more complicated chromosomal segregation and recombination at meiosis than diploids. In addition, there is evidence of polyploidy-induced and highly dynamic changes in the structure of the genome. These polysomic characteristics indicate the inappropriateness of the theory and methods of linkage analysis in diploids for use in these species and a gap in the theory and methodology of tetraploid map construction. This paper presents a theoretical model and statistical framework for multilocus linkage analysis in autotetraploids for use with dominant and/or codominant DNA molecular markers. The theory and methods incorporate the essential features of allele segregation and recombination under tetrasomic inheritance and the major challenges in statistical modeling and marker data analysis. We validated the method and explored its statistical properties by intensive simulation study and demonstrated its utility by analysis of AFLP and SSR marker data from an outbred autotetraploid potato population.

Project description:Metabolic flux analysis (MFA), a key technology in bioinformatics, is an effective way of analyzing the entire metabolic system by measuring fluxes. Many existing MFA approaches are based on differential equations, which are complicated to be solved mathematically. So MFA requires some simple approaches to investigate metabolism further. In this article, we applied continuous-time Markov chain to MFA, called MMFA approach, and transformed the MFA problem into a set of quadratic equations by analyzing the transition probability of each carbon atom in the entire metabolic system. Unlike the other methods, MMFA analyzes the metabolic model only through the transition probability. This approach is very generic and it could be applied to any metabolic system if all the reaction mechanisms in the system are known. The results of the MMFA approach were compared with several chemical reaction equilibrium constants from early experiments by taking pentose phosphate pathway as an example.

Project description:Summary Background Understanding what factors lead to youth polysubstance use (PSU) patterns and how the transitions between use patterns can inform the design and implementation of PSU prevention programs. We explore the dynamics of PSU patterns from a large cohort of Canadian secondary school students using machine learning techniques. Methods We employed a multivariate latent Markov model (LMM) on COMPASS data, with a linked sample (N = 8824) of three-annual waves, Wave I (WI, 2016–17, as baseline), Wave II (WII, 2017–18), and Wave III (WIII, 2018–19). Substance use indicators, i.e., cigarette, e-cigarette, alcohol and marijuana, were self-reported and were categorized into never/occasional/current use. Outcomes Four distinct use patterns were identified: no-use (S1), single-use of alcohol (S2), dual-use of e-cigarettes and alcohol (S3), and multi-use (S4). S1 had the highest prevalence (60.5%) at WI, however, S3 became the prominent use pattern (32.5%) by WIII. Most students remained in the same subgroup over time, particularly S4 had the highest transition probability (0.87) across the three-wave. With time, those who transitioned typically moved towards a higher use pattern, with the most and least likely transition occurring S2→S3 (0.45) and S3→S2 (<0.01), respectively. Among all covariates being examined, truancy, being measured by the # of classes skipped, significantly affected transition probabilities from any low→high (e.g., ORS2→S4 = 2.41, 95% CI [2.11, 2.72], p < 0.00001) and high→low (e.g., ORS3→S1 = 0.38, 95% CI [0.33, 0.44], p < 0.00001) use directions over time. Older students, blacks (vs. whites), and breakfast eaters were less likely to transition from low→high use direction. Students with more weekly allowance, with more friends that smoked, longer sedentary time, and attended attended school unsupportive to resist or quit drug/alcohol were more likely to transition from low→high use direction. Except for truancy, all other covariates had inconsistent effects on the transition probabilities from the high→low use direction. Interpretation This is the first study to ascertain the dynamics of use patterns and factors in youth PSU utilizing LMM with population-based longitudinal health surveys, providing evidence in developing programs to prevent youth PSU. Project description:To reveal transition dynamics of global neuronal networks of math-gifted adolescents in handling long-chain reasoning, this study explores momentary phase-synchronized patterns, that is, electroencephalogram (EEG) synchrostates, of intracerebral sources sustained in successive 50 ms time windows during a reasoning task and non-task idle process. Through agglomerative hierarchical clustering for functional connectivity graphs and nested iterative cosine similarity tests, this study identifies seven general and one reasoning-specific prototypical functional connectivity patterns from all synchrostates. Markov modeling is performed for the time-sequential synchrostates of each trial to characterize the interstate transitions. The analysis reveals that default mode network, central executive network (CEN), dorsal attention network, cingulo-opercular network, left/right ventral frontoparietal network, and ventral visual network aperiodically recur over non-task or reasoning process, exhibiting high predictability in interactively reachable transitions. Compared to non-gifted subjects, math-gifted adolescents show higher fractional occupancy and mean duration in CEN and reasoning-triggered transient right frontotemporal network (rFTN) in the time course of the reasoning process. Statistical modeling of Markov chains reveals that there are more self-loops in CEN and rFTN of the math-gifted brain, suggesting robust state durability in temporally maintaining the topological structures. Besides, math-gifted subjects show higher probabilities in switching from the other types of synchrostates to CEN and rFTN, which represents more adaptive reconfiguration of connectivity pattern in the large-scale cortical network for focused task-related information processing, which underlies superior executive functions in controlling goal-directed persistence and high predictability of implementing imagination and creative thinking during long-chain reasoning.
