The complete chloroplast genome of Asarum pulchellum Hemsl. (Aristolochiaceae: Asarum L.).

ABSTRACT: Asarum pulchellum Hemsley 1890, belonging to Aristolochiaceae family, is a kind of folk herb resource with certain toxicity. In this study, we acquired the complete chloroplast genome of A. pulchellum for its accurate species identification and phylogenetic analysis. The genome is 177,905 bp in size with a typical circular quadripartite structure, consisting of a large single-copy region, a small single-copy region and a pair of inverted repeats. In total, 136 genes were annotated, including 92 protein-coding genes, 36 tRNA genes and eight rRNA genes. In the phylogenetic analysis, A. pulchellum and A. sieboldii formed a sister clade. The chloroplast genome helps further studies of taxonomy and genetic evolution of Aristolochiaceae family.

Project description:Asarum sieboldii is a medicinal plant belonging to the Aristolochiaceae family. In this study, complete chloroplast genome sequence of A. sieboldii was characterized through de novo assembly with next generation sequencing data. The chloroplast genome is 193,356 bp long and has the stereotypical tripartite organization consisting of large single copy region and a pair of inverted repeats. The genome contains 78 protein-coding genes, 30 rRNA genes, and 4 tRNA genes. Phylogenetic analysis revealed that A. sieboldii has close relationship with Piper coenoclatum (Piperaceae, Piperales).

Complete chloroplast genome of Asarum chungbuensis (C.S. Yook & J.G. Kim) B.U. Oh 2005 (Aristolochiaceae), a Korean endemic species.

Project description:Asarum chungbuensis, a species endemic to Korea, has a limited distribution across the Korean Peninsula and is used in traditional medicine. Despite its importance, the genome structure, genetic composition, and phylogenetic relationships based on its chloroplast genome have not been documented. In this study, the complete chloroplast genome of A. chungbuensis was newly assembled. The chloroplast genome is 190,179 base pairs (bp) long, and the overall GC content (%) of the plastid was 36.8%. The chloroplast genome size of A. chungbuensis is longer than that of the normal chloroplast genome (160 kb) because of an inverted small single-copy (SSC) duplication that incorporates the SSC into an inverted repeat (IR) region. By extension, this duplication event causes this chloroplast genome to lack an SSC, unlike other formal structures. The chloroplast genome, with a tripartite structure, consisted of a single-copy region of 93,351 bp with a 34.6% GC content and two IR regions, each with a length of 48,414 bp and a 38.8% GC content. Additionally, it was found to have 113 genes, including 79 PCG genes, 30 tRNA genes, and four rRNA genes. Phylogenetic analysis revealed that A. chungbuensis was grouped with A. heterotropoides var. seoulense, which diverged from the clade comprising A. koreanum and A. patens. The newly sequenced A. chungbuensis chloroplast genome could provide valuable genomic information for determining unique genome structures, especially for the assessment of genetic diversity, phylogenetic relationships, species conservation, and biogeographic studies of the genus Asarum.

Project description:The complete chloroplast genome of A. heterotropoides var. mandshuricum reported herein was a circular DNA molecule of 160,262 bp in length. The typical quadripartite structure of the genome consisted of a pair of inverted repeats (IRs) of 27,262 bp separated by a large single-copy (LSC) region of 88,927 bp and a small single-copy region (SSC) of 16,811 bp. The overall GC content of the genome is 38.45%, with 36.7%, 33.1%, and 43.0% in LSC, SSC, IR regions, respectively. The cp genome encoded 125 genes, including 83 protein-coding genes, 34 tRNA genes, and 8 rRNA genes. 138 SSRs were identified in the genome. Phylogenetic anlysis showed the position of A. heterotropoides var. mandshuricum is closely related to A. heterotropoides.

Complete Plastome of Three Korean Asarum (Aristolochiaceae): Confirmation Tripartite Structure within Korean Asarum and Comparative Analyses.

Project description:The genus Asarum (Aristolochiaceae) is a well-known resource of medicinal and ornamental plants. However, the taxonomy of Korean Asarum is ambiguous due to their considerable morphological variations. Previously, a unique plastome structure has been reported from this genus. Therefore, we investigated the structural change in the plastomes within three Korean Asarum species and inferred their phylogenetic relationships. The plastome sizes of Asarum species assembled here range from 190,168 to 193,356 bp, which are longer than a typical plastome size (160 kb). This is due to the incorporation and duplication of the small single copy into the inverted repeat, which resulted in a unique tripartite structure. We first verified this unique structure using the Illumina Miseq and Oxford Nanopore MinION platforms. We also investigated the phylogeny of 26 Aristolochiaceae species based on 79 plastid protein-coding genes, which supports the monophyly of Korean Asarum species. Although the 79 plastid protein-coding gene data set showed some limitations in supporting the previous classification, it exhibits its effectiveness in delineating some sections and species. Thus, it can serve as an effective tool for resolving species-level phylogeny in Aristolochiaceae. Last, we evaluated variable sites and simple sequence repeats in the plastome as potential molecular markers for species delimitation.

Project description:Aristolochia hainanensis Merr. 1922, a well-known Chinese medicinal plant, is distributed in Hainan Province and Guangxi Province, China. In the current study, we sequenced the complete chloroplast genome of A. hainanensis. The complete plastome genome was 159,764 bp in length, with a GC content of 38.8%, showing a typical quadripartite organization. The genome contained a large single-copy (LSC) of 89,134 bp, a small single-copy (SSC) of 19,306 bp, and a pair of inverted repeats (IRs) of 25,662 bp. A total of 113 genes were annotated, including 79 protein-coding genes, 30 tRNAs, and four rRNAs. The trnK-UUU gene contained the longest intron (2644 bp). The topology of the maximum-likelihood tree supported a close relationship between A. hainanensis and A. kwangsiensis.

In this study, we sequenced, assembled, and annotated the complete chloroplast genome of T. nudiflora. The chloroplast genome of T. nudiflora is 156,824 base pair (bp) in length, containing a large single-copy region of 86,566 bp and a small single-copy region of 18,070 bp, separated by a pair of inverted repeats of 26,094 bp. The chloroplast genome contains 132 genes, including 87 protein-coding, 37 transfer RNA, and eight ribosomal RNA genes. Phylogenetic analysis of the chloroplast genome revealed that species of the genus Thladiantha were clustered together in the phylogenetic trees. This study will not only shed light on T. nudiflora's evolutionary position but also provide valuable chloroplast genomic information for future studies into the origins and diversification of the genus Thladiantha and the Cucurbitaceae family.

A total of 124 functional genes were annotated, including 79 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The ML phylogenetic analysis showed that the genus Castanopsis formed a clade except Castanopsis fargesii.

The circular complete cp genome of S. confusus was 157,981 bp in length, containing a large single-copy (LSC) region of 87,571 bp, and a small single-copy (SSC) region of 18,316 bp. It comprises 133 genes, including eight rRNA genes, 37 tRNA genes, and 88 protein-coding genes. The GC content of S. confusus cp genome is 36.95%. A phylogenetic tree reconstructed by 30 chloroplast genomes reveals that S. confusus is mostly related to Styrax calvescens Perk.

This study reports the first complete chloroplast genome sequence of Z. undulatifolium. Its whole chloroplast genome is 158,400 bp in length, including a large single-copy (LSC) region of 85,898 bp, a small single-copy (SSC) region of 17,610 bp, and two inverted repeat (IR) regions of 27,446 bp. The chloroplast genome contains a total of 132 genes, comprising 87 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The overall GC content of the chloroplast genome is 38.46%, with the corresponding values in the LSC, SSC, and IR regions are 36.87%, 33.51%, and 42.55%, respectively. Phylogenetic analysis revealed the sister relationship between Z. undulatifolium and Z. bungeanum.

Its complete chloroplast genome is 152,311 bp in length, containing a large single copy region of 93,258 bp and a small single copy region of 18,917 bp separated by a pair of inverted repeat regions of 20,068 bp. The chloroplast genome contains 130 unique genes, including 85 protein-coding genes, 37 tRNA and 8 rRNA genes. Phylogenetic analysis based on chloroplast genome sequences of 36 plants from the family Lauraceae showed that L. molis is more closely related to species of Lindera genus than other genera in Lauraceae.
