Characterization of the complete chloroplast genome of Tabernaemontana divaricate (Apocynaceae), a valuable and endangered plant.

ABSTRACT: Tabernaemontana divaricate is a vulnerable species of Apocynaceae with significant medicinal values. In this study, the complete chloroplast (cp) genome of T. divaricate was determined through the Illumina NovaSeq platform. The circular molecular genome was157,954 bp in length with two inverted repeats (IRa and IRb) regions of 25,769 bp, a large single-copy (LSC) region of 88,246 bp, and a small single-copy (SSC) region of 18,170 bp. It contained 131 genes, including 86 protein-coding, 37 tRNA, and eight rRNA genes. Phylogenetic analysis showed that T. divaricata exhibited the closest relationship with Catharanthus roseus and Rauvolfia serpentina.

Project description:Amsonia elliptica (Apocynaceae), endangered species in Korea, is a perennial herb that is economically important as traditional medicine and used as ornamentals. Natural populations of this species are facing extinction due to small population size and isolated distribution. Here, we report the complete chloroplast (cp) genome of A. elliptica using Illumina HiSeq sequencing and its phylogenetic position in subfamily Rauvolfioideae based on 20 Apocynaceae cp genomes. The cp genome of A. elliptica was 154,242 bp in length with a pair of inverted repeats of 25,711 bp, separated by large single-copy and small single-copy regions of 85,382 bp and 17,438 bp, respectively. Our phylogenomic analyses revealed that A. elliptica was closely related to Rhazya stricta in Rauvolfioideae (Apocynaceae).

Complete chloroplast genome of Vincetoxicum hainanense (Apocynaceae: Asclepiadoideae), an endangered liana endemic to China.

Project description:Vincetoxicum hainanense is an endangered liana species endemic to China. Habitat destruction coupled with difficulties in natural pollination has reduced its population size over time. As present studies have focussed more on breeding programmes instead of molecular aspects, here we reported on the complete chloroplast (cp) genome sequence of V. hainanense. The cp genome is 161,280 bp in size and includes two inverted repeat (IR) regions of 24,884 bp each, which is separated by a large-single copy (LSC) region of 92,084 bp and a small-single copy (SSC) region of 19,428 bp. A total of 131 genes were predicted, including 37 tRNA, 8 rRNA, and 86 protein-coding genes. Phylogenetic analysis showed that V. hainanense is clustered with other Apocynaceae species and sister to Biondia chinensis.

Project description:Apocynum venetum L. (Apocynaceae) or Luobuma is a widely known traditional medicine use to treat hypertension, relieve anxiety, soothe the nerves and promote diuresis. In this study, the complete chloroplast genome of this medicinal plant was determined through Illumina sequencing method. The A. venetum cp genome is 150,897 bp in length, containing a small single copy region (17,256 bp), a large single copy region (81,957 bp), and a pair of IR regions (25,842 bp). It encodes for a total of 131 genes, including 86 protein-coding genes, 8 rRNA genes, and 37 tRNA genes. Phylogenetic analysis also reveals that A. venetum is relatively close to Aganosma cymosa.

Complete chloroplast genome of an endangered plant, Alseodaphne Hainanensis.

Project description:Alseodaphne hainanensis is an endangered species with inhabiting dense forest along valleys, and it is one of the representative species of tropical rain forest in Hainan Island. In this paper, we reported and characterized the complete chloroplast genome sequence of the species assembled from short reads generated by Illumina sequencing. The size of chloroplast was 152,829 bp, a pair of inverted repeats (IRs) separating a large single copy and a small single copy, the size of IRs, LSC and SSC were 20,036 bp, 93,872 bp and 18,885 bp, respectively. A total of 129 genes were predicted, including 81 protein-coding genes, 38 tRNA, 8 rRNA, and 2 pseudogene. Phylogenetic analysis confirmed the position of A. hainanensis within the order Laurales.

The complete chloroplast genome has a length of 153,912 bp, containing a small single-copy region (18,036 bp), a large single-copy region (84,852 bp), and a pair of IR regions (25,512 bp). The chloroplast genome possesses 130 genes, including 85 CDS, 37 tRNA genes and 8 rRNA genes. P. rubra cv. Acutifolia exhibited the closest relationship with P. cubensis in phylogenetic analysis.

The chloroplast genome is 152,573 bp in size and includes two inverted repeat regions of 52,984 bp, which is separated by a large single-copy region of 82,009 bp and a small single copy region of 17,580 bp. A total of 130 genes were predicted, including 38 tRNA, 8 rRNA, and 84 protein-coding genes. Phylogenetic analysis placed L. pumilum under the family Liliaceae.

The complete chloroplast genome of an endangered plant-Nomocharis aperta.

Project description:Nomocharis aperta is an endangered and endemic species with high ornamental value in China. In this study, we reported a complete chloroplast genome of N. aperta, which was de novo assembled using the next-generation sequencing data. The complete chloroplast genome is 152,845 in length, including a large single copy region of 70,506 bp and a small single copy region of 17,468 bp and two inverted repeat regions of 26,520 bp. A total of 130 functional genes were encoded, consisting of 84 protein-coding genes, 36 transfer RNA genes, and 8 ribosomal RNA genes. The overall AT content of the chloroplast genome is 63.00%. In addition, phylogenetic analysis with the reported chloroplast genomes showed that N. aperta is nested within Lilium and close to L. henricii, L. bakerianum and L. taliense. It indicates that the study on the relationship between Nomocharis and Lilium needs more Nomocharis and Lilium complete chloroplast genome, especially some key species like N. aperta.

Here, we reported the complete chloroplast (cp) genome of A. venetum, which was 150,858 bp in length. The cp genome was characterized by a typical quadripartite structure composed of a large single-copy region (LSC 81,919 bp) and a small single-copy region (SSC 17,257 bp) interspersed by a pair of 25,841 bp inverted repeat regions (IRs), and it contained 86 protein-coding genes, eight rRNAs, and 37 tRNAs. A maximum-likelihood (ML) phylogenetic tree indicated that A. venetum was closely related to Trachelospermum jasminoides.

The complete chloroplast genome of the endangered plant Paphiopedilum wardii (Orchidaceae).

Project description:Chloroplast (cp) genome sequences provide a valuable source for phylogenetic analysis, which becomes a popular tool for population and phylogeny in a recent report. Here, the complete chloroplast genome of the Paphiopedilum wardii has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 169,820 bp in size and comprises a pair of inverted repeat (IR) regions of 33,641 bp each, a large single-copy (LSC) region of 98,872 bp and a small single-copy (SSC) region of 3666 bp. The total GC content is 33.8%, while the corresponding values of the IR regions, LSC, and SSC and are 38.7%, 31.7% and 26.7%, respectively. The chloroplast genome contains 151 genes, including 91 protein-coding genes, eight ribosomal RNA genes and 52 transfer RNA genes. Two genes (ndhA and ndhB) are pseudogenized or lost in its cpDNA. The maximum-likelihood phylogenetic analysis showed a close relationship with P. armeniacum in Orchidaceae. Our findings provide useful information for phylogenetic and evolutionary research of Paphiopedilum species.
