The complete mitochondrial genome of the Chinese mountain keelback (Natricidae: Opisthotropis kuatunensis), comparative and phylogenetic analysis.

ABSTRACT: Opisthotropis kuatunensis is classified in the family Natricidae and is widespread in southern China. In this study, we sequenced and analyzed the circular mitochondrial genome of O. kuatunensis from the Fujian Province, China. The complete mitogenome is 17,279 bp in length, and includes 13 protein-coding genes, 2 ribosomal RNAs, 22 transfer RNA, 1 non-coding region of an L-strand replication origin and 2 control regions (D-loop1 and D-loop2). Phylogenetic analysis based on the complete mitochondrial genome supported Opisthotropis as monophyletic and sister to Nerodia and fully resolved O. kuatunensis on a branch with O. latouchii. This study contributes to the systematics, phylogeny and taxonomy of the Natricidae.

Project description:In this study, the complete mitochondrial genome of big-eyed mountain keelback Pseudoxenodon macrops was sequenced adopting Illumina high-throughput sequencing technology. The complete mitogenome of the species was 19,444 bp in length, including 13 protein-coding genes, 22 transfer RNA (tRNA) genes, two ribosomal RNA genes, and two non-coding control regions (CR). The overall base composition of mitogenome was 32.0% A, 25.5% T, 28.2% C, and 14.3% G. Most mitochondrial genes are encoded on the heavy strand, only ND6 and eight tRNA genes are on the light strand. We expect that the presented mitogenome can provide important data for future studies on phylogenetic relationship and population genetics of this species.

Complete mitochondrial genome of Chinese salamander Batrachuperus pinchonii: genome characterization and phylogenetic analysis.

Project description:The complete mitogenome sequence of Batrachuperus pinchonii (Caudata: Hynobiidae) has been amplified and sequenced in this study. The overall base composition of B. pinchonii mitogenome is 33.9% for A, 19.7% for C, 13.6% for G, and 32.8% for T and has low GC content of 33.3%. The assembled mitogenome, consisting of 16,381 bp, has 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 D-loop region. All PCGs, except for ND6 gene, were encoded on H-strand. Phylogenetic analysis with the whole mitogenome sequences revealed a close relationship of B. pinchonii with B. tibetanus.

Complete mitochondrial genome of the Red Keelback (Pseudagkistrodon rudis Boulenger, 1906).

Project description:The Red Keelback (Pseudagkistrodon rudis Boulenger, 1906) is widely distributed in the southern of China. The complete mitochondrial genome (mitogenome) of P. rudis was determined for the first time by using next-generation sequencing. The size of assembled mitogenome for P. rudis was 19,150 bp, which included 13 protein coding genes (PCGs), 22 tRNAs, two rRNAs and two control regions (d-loop1 and d-loop2). The Bayesian tree showed that P. rudis and Rhabdophis tigrinus have a closed relationship. These results can provide data for phylogeny and molecular classification of the genus.

Complete mitochondrial genome and phylogenetic analysis of a Chinese Eurasian lynx (Lynx lynx).

Project description:The complete mitochondrial genome of Eurasian lynx (Lynx lynx) from China has been described in this study. It has a circular genome of 16,996 bp with a higher A + T content of 58.65%, and the base composition is A: 32.31%, G: 14.29%, T: 26.35%, C: 27.06%. When compared with the reported individual (KR919624) from China, there are 81 variations and 58 base deletion between the two sequences. The phylogenetic analysis indicated our sequence separated clearly from Eurasian lynx individuals in the previous publications. These results could provide more molecular information for the conservation of Eurasian lynx genetic resources.

The complete mitochondrial genome of Numenius minutus (Charadriiformes: Scolopacidae): comparative and phylogenetic analysis.

Project description:In this study, we used the next-generation sequencing method to obtain mitochondrial DNA (mtDNA) of Numenius minutus Gould 1841 in Scolopacidae, after which we analyzed the structure and phylogeny of the Charadriiformes. The complete mtDNA was 17,047 bp in length, and contained 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA genes, and one control region (CR). The gene structure and arrangement of the mitochondrial genome of 64 Charadriiformes species were basically the same as most birds. The reconstructed phylogenetic tree demonstrated that Numenius species were sister groups and monophyletic in Scolopacidae.

Project description:Ferret-badger (Melogale moschata) is a widely distributed and rarely studied species. Therefore, we sequenced its complete mitochondrial genome, which is circular in shape with 16,511 bp length and have a structure typical to mammals. There is 98.67% similarity when compared with the reported sequence (HM106328). It contained 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 1 control regions (D-loop). This study can provide novel molecular information and genetic diversity of ferret-badger.

Complete Chloroplast Genome of Abutilon fruticosum: Genome Structure, Comparative and Phylogenetic Analysis.

Project description:Abutilon fruticosum is one of the endemic plants with high medicinal and economic value in Saudi Arabia and belongs to the family Malvaceae. However, the plastome sequence and phylogenetic position have not been reported until this study. In this research, the complete chloroplast genome of A. fruticosum was sequenced and assembled, and comparative and phylogenetic analyses within the Malvaceae family were conducted. The chloroplast genome (cp genome) has a circular and quadripartite structure with a total length of 160,357 bp and contains 114 unique genes (80 protein-coding genes, 30 tRNA genes and 4 rRNA genes). The repeat analyses indicate that all the types of repeats (palindromic, complement, forward and reverse) were present in the genome, with palindromic occurring more frequently. A total number of 212 microsatellites were identified in the plastome, of which the majority are mononucleotides. Comparative analyses with other species of Malvaceae indicate a high level of resemblance in gene content and structural organization and a significant level of variation in the position of genes in single copy and inverted repeat borders. The analyses also reveal variable hotspots in the genomes that can serve as barcodes and tools for inferring phylogenetic relationships in the family: the regions include trnH-psbA, trnK-rps16, psbI-trnS, atpH-atpI, trnT-trnL, matK, ycf1 and ndhH. Phylogenetic analysis indicates that A. fruticosum is closely related to Althaea officinalis, which disagrees with the previous systematic position of the species. This study provides insights into the systematic position of A. fruticosum and valuable resources for further phylogenetic and evolutionary studies of the species and the Malvaceae family to resolve ambiguous issues within the taxa.

Complete chloroplast genome of Camellia japonica genome structures, comparative and phylogenetic analysis.

Project description:Camellia is an economically, ecologically and phylogenetically valuable genus in the family Theaceae. The frequent interspecific hybridization and polyploidization makes this genus phylogenetically and taxonomically under controversial and require detailed investigation. Chloroplast (cp) genome sequences have been used for cpDNA marker development and genetic diversity evaluation. Our research newly sequenced the chloroplast genome of Camellia japonica using Illumina HiSeq X Ten platform, and retrieved five other chloroplast genomes of Camellia previously published for comparative analyses, thereby shedding lights on a deeper understanding of the applicability of chloroplast information. The chloroplast genome sizes ranged in length from 156,607 to 157,166 bp, and their gene structure resembled those of other higher plants. There were four categories of SSRs detected in six Camellia cpDNA sequences, with the lengths ranging from 10 to 17bp. The Camellia species exhibited different evolutionary routes that lhbA and orf188, followed by orf42 and psbZ, were readily lost during evolution. Obvious codon preferences were also shown in almost all protein-coding cpDNA and amino acid sequences. Selection pressure analysis revealed the influence of different environmental pressures on different Camellia chloroplast genomes during long-term evolution. All Camellia species, except C. crapnelliana, presented the identical rate of amplification in the IR region. The datasets obtained from the chloroplast genomes are highly supportive in inferring the phylogenetic relationships of the Camellia taxa, indicating that chloroplast genome can be used for classifying interspecific relationships in this genus.

Complete mitochondrial genome and phylogenetic analysis of Ixodes persulcatus (taiga tick).

Project description:Ixodes persulcatus is a species of hard tick which is a predominant tick species that spreads a wide array of serious human and animal pathogens. Here, we first assemble the complete mitogenome of I. persulcatus of China. The total length of the mitogenome was 14,539 bp included 36 genes and with a mitogenome structure similar to other ticks. Phylogenetic tree was constructed based on the complete mitogenome of I. persulcatus and closely related 19 species ticks to assess their phylogenic relationship and evolution. We also analyze the differences between the mitogenomes of I. persulcatus of Japan and China. The complete mitogenome data would be useful for further study of I. persulcatus.

Complete mitochondrial genome and phylogenetic analysis of Dollfustrema vaneyi (Trematoda: Bucephalidae).

Project description:BackgroundThe Bucephalidae is a large family of digenean trematodes but most previous analyses of its phylogenetic position have relied on a single mitochondrial gene or morphological features. Mitochondrial genomes (mitogenomes) remain unavailable for the entire family. To address this, we sequenced the complete mitogenome of Dollfustrema vaneyi and analyzed the phylogenetic relationships with other trematodes.ResultsThe circular genome of Dollfustrema vaneyi spanned 14,959 bp and contained 12 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and a major non-coding region. We used concatenated amino acid and nucleotide sequences of all 36 genes for phylogenetic analyses, conducted using MrBayes, IQ-TREE and PhyloBayes. We identified pronounced topological instability across different analyses. The addition of recently sequenced two mitogenomes for the Aspidogastrea subclass along with the use of a site-heterogeneous model stabilized the topology, particularly the positions of Azygiidae and Bucephalidae. The stabilized results indicated that Azygiidae was the closest lineage to Bucephalidae in the available dataset, and together, they clustered at the base of the Plagiorchiida.ConclusionsOur study provides the first comprehensive description and annotation of the mitochondrial genome for the Bucephalidae family. The results indicate a close phylogenetic relationship between Azygiidae and Bucephalidae, and reveal their basal placement within the order Plagiorchiida. Furthermore, the inclusion of Aspidogastrea mitogenomes and the site-heterogeneous model significantly improved the topological stability. These data will provide key molecular resources for future taxonomic and phylogenetic studies of the family Bucephalidae.
