Complete chloroplast genome sequence of 'Field Muskmelon,' an invasive weed to China.

ABSTRACT: Cucumis melo L. var. agrestis Naud., commonly known as 'Field Muskmelon,' is an annual invasive weed in many parts of China. However, there is very little available information about the chloroplast genome of this species. Here, we first report and characterize its complete chloroplast genome sequence based on Illumina paired-end sequencing data. The complete plastid genome was 155,402 bp, which contained inverted repeats (IR) of 25,514 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 86,287 bp and 18,087 bp, respectively. The complete chloroplast genome contains 133 genes, comprising 87 protein-coding genes, 37 tRNA genes, 8 rRNA genes and 1 pseudogene. The overall GC content of the plastome is 36.9%. The phylogenetic analysis of 16 selected chloroplast genomes demonstrated that C. melo var. agrestis Naud was close to congeneric species C. xhytivus.

Complete chloroplast genome sequence of a major invasive species, crofton weed (Ageratina adenophora).

Project description:BACKGROUND:Crofton weed (Ageratina adenophora) is one of the most hazardous invasive plant species, which causes serious economic losses and environmental damages worldwide. However, the sequence resource and genome information of A. adenophora are rather limited, making phylogenetic identification and evolutionary studies very difficult. Here, we report the complete sequence of the A. adenophora chloroplast (cp) genome based on Illumina sequencing. METHODOLOGY/PRINCIPAL FINDINGS:The A. adenophora cp genome is 150, 689 bp in length including a small single-copy (SSC) region of 18, 358 bp and a large single-copy (LSC) region of 84, 815 bp separated by a pair of inverted repeats (IRs) of 23, 755 bp. The genome contains 130 unique genes and 18 duplicated in the IR regions, with the gene content and organization similar to other Asteraceae cp genomes. Comparative analysis identified five DNA regions (ndhD-ccsA, psbI-trnS, ndhF-ycf1, ndhI-ndhG and atpA-trnR) containing parsimony-informative characters higher than 2%, which may be potential informative markers for barcoding and phylogenetic analysis. Repeat structure, codon usage and contraction of the IR were also investigated to reveal the pattern of evolution. Phylogenetic analysis demonstrated a sister relationship between A. adenophora and Guizotia abyssinica and supported a monophyly of the Asterales. CONCLUSION:We have assembled and analyzed the chloroplast genome of A. adenophora in this study, which was the first sequenced plastome in the Eupatorieae tribe. The complete chloroplast genome information is useful for plant phylogenetic and evolutionary studies within this invasive species and also within the Asteraceae family.

Project description:It is the first report on complete chloroplast genome of Mikania micrantha (Asteraceae), a noxious invasive weed to South China. The genome is a circular molecule of 152,092 bp in length with 37.58% average GC content, and includes a large single copy region (83,793 bp), a small single copy region (18,287 bp), and two inverted repeat regions (25,006 bp). The M. micrantha cp genome encodes 135 unique genes, including 90 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. ML tree based on 16 complete cpDNA from Asteraceae indicated that M. micrantha has a close sister relationship with Ageratina adenophora and Praxelis clematidea. The complete cpDNA of M. micrantha provides useful molecular data for further phylogenetic and evolutionary analysis.

Project description:Solanum rostratum is native to Neotropics and southwestern United States and considered as an invasive plant in Americas, Europe, Asia, Africa, and Australia. However, information on the chloroplast (cp) genome of this species is limited. In this study, we present the complete chloroplast genome sequence of S. rostratum obtained by high-throughput nextgeneration sequencing technology. The whole cp genome was 155,559 bp long and comprised 130 genes, including 85 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The S. rostratum cp genome had a GC content of 37.76%. Based on the concatenated coding sequences of cp PCGs, phylogenetic analysis showed that Phylogenetic tree revealed that S. rostratum and S. elaeagnifolium are closely related to each other within the genus Solanum.

The complete chloroplast genome sequence of Clerodendrum cyrtophyllum from Guangzhou, China.

Project description:Clerodendrum cyrtophyllum is a well-known medicinal plant in southern China. Here, we presented the complete chloroplast (cp) genome of C. cyrtophyllum using Illumina high-throughput sequencing technology. The C. cyrtophyllum cp genome size is 152,004 bp with 38.13% GC content, including a pair of inverted repeat regions (IR, 51,592 bp) separated by a large single copy (LSC, 86,480 bp) and a small single copy region (SSC, 18,425 bp). It possesses 87 protein-coding genes, 37 tRNA genes and eight rRNA genes. Phylogenetic analysis fully shows that C. cyrtophyllum is closely related to Clerodendrum bungei and Clerodendrum lindleyi. Overall, the complete cp genome sequence of C. cyrtophyllum provides a valuable resource for genetic diversity, phylogenetic relationship, and species identification.

The complete chloroplast genome sequence of Sloanea leptocarpa (Elaeocarpaceae) from China.

Project description:Sloanea leptocarpa Diels, 1931 of the Elaeocarpaceae is an endemic plant from China distributed in subtropical evergreen broad-leaved forests and an excellent ornamental tree. The only available chloroplast genomic resource of the genus at present is that of S. sinensis (Hance) Hemsl., 1900 from eastern China. Here, we report the complete chloroplast genome sequence of S. leptocarpa which is less common than S. sinensis. The complete chloroplast genome of S. leptocarpa is 158,077 bp in length, and shows quadripartite organization including a pair of inverted repeat regions (IRs) (24,963 bp) that is divided by a large single-copy (LSC) region (88,519 bp) and a small single-copy (SSC) region (19,632 bp). The circular chloroplast genome of S. leptocarpa contains 119 unique genes, composed of 74 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Phylogenetic analysis involving 52 species with complete chloroplast genomes supported that S. leptocarpa is closely related to S. sinensis. This finding is in agreement with previous studies in which Elaeocarpaceae belongs to Oxalidales instead of Malvales and provides additional evidence for the monophyly of the Sloanea, a sister clade of the Elaeocarpus.

The complete chloroplast genome sequence of Acorus tatarinowii (Araceae) from Fujian, China.

Project description:Acorus tatarinowii is a useful traditional Chinese medicine (TCM) and is officially documented in the Chinese Pharmacopeia with the name 'Shi Chang Pu'. It belongs to the Araceae family and is used for the treatment of dementia, epilepsy, amnesia and insomnia. We resequenced complete chloroplast (cp) genome of A. tatarinowii from Fujian, China. The whole genome was 153,453 bp in length, consisting of a pair of inverted repeats (IR 25,795 bp), a large single-copy region (LSC 83,631 bp), and a small single-copy region (SSC 18,232 bp). The complete genome contained 132 genes, including 84 protein-coding genes, 38 tRNA, and 8 rRNA genes. The overall GC content of the whole genome was 38.7%. A maximum-likelihood phylogenetic analysis showed that A. tatarinowii is sister to A. tatarinowii which was collected in Yunnan, China. The complete chloroplast genome of A. tatarinowii will help improve and integrate the existing genome data of monocots and provide insights into the phylogenetic relationship among basal angiosperms, monocots and dicots.

To improve our understanding of the evolution of chloroplast, we resequenced complete chloroplast (cp) genome of L. discolor from Hainan, China. The cp genome sequence of L. discolor of Hainan was 153,324 bp in length, with a large single-copy (LSC) region of 82,922 bp, a small single-copy (SSC) region of 17,258 bp, and a pair of inverted repeats (IR) regions of 26,572 bp. Complete chloroplast genome contain 132 genes, there were 86 protein-coding genes, 38 tRNA genes and eight rRNA genes. The phylogenetic tree showed that L. discolor of Hainan is sister to L. discolor (unknown distributed region). Their cp genomes have same gene number but different in length of genome, indicating high conserved among them.

The complete chloroplast genome sequence of Artocarpus gomezianus (Moraceae) from Xishuangbanna, China.

Project description:Artocarpus gomezianus is a medicinal species native to Asia. To infer its phylogenetic relationship to the other Moraceae, the complete chloroplast genome of A. gomezianus was sequenced. The whole chloroplast genome is 160,743 bp in length, consisting of a pair of inverted repeat (IR) regions of 25,691 bp, one large single-copy (LSC) region of 89,241 bp, and one small singlecopy (SSC) region of 20,120 bp. The overall GC content of the complete chloroplast genome is 35.81%. Maximum likelihood analysis using 11 complete plastomes of the Moraceae and Cannabis sativa (Cannabaceae) designated as the outgroup, resolved A. gomezianus in a clade with A. petelotii and A. hypargyreus. These phylogenetic results are not consistent with previous findings based on nuclear loci in which A. gomezianus was grouped as a sister to a clade containing A. petelotii and A. hypargyreus. The complete chloroplast genome of A. gomezianus will provide a powerful tool to accelerate pharmacological development, systematics, and future phylogenetic studies in the Moraceae.

The complete chloroplast genome of Striga asiatica (L.) Kuntze 1891 (Orobanchaceae), a hemiparasitic weed from Guangxi China.

Project description:Striga asiatica (L.) Kuntze 1891 is a hemiparasitic plant native to Asia and Africa. It is invasive and causes yield losses in crops such as corn, rice and sorghum. Lack of chloroplast genomic data has limited research into its obligate parasitic lifestyle. In this study, the complete chloroplast genome of Striga asiatica was sequenced and characterized. It is a quadripartite structure with a total length of 191,085 bp and a GC content of 37.86%. It has a large single copy region (LSC) of 51,406 bp, a small single copy region (SSC) of 273 bp, and two copies of the reverse repeat sequence (IRA and IRB) of 69,703 bp. A total of 122 protein-coding genes, 8 rRNA genes, and 44 tRNA genes were annotated in the chloroplast genome. There were a lot of ndh gene deletions and pseudogenizations in this chloroplast genome. For example, ndhA, D, E, H, I, and K were all pseudogenes because they were missing the 5' end start codon. ndhB, C, and J had shorter gene lengths than their homologs, and ndhF and ndhG were missing genes. The phylogenetic tree reveals that all Striga species form a clade, and a bootstrap value of 100 indicates that S. asiatica is closely related to Striga hermonthica and Striga sepera. The comprehensive chloroplast genomic resource of S. asiatica would assist researchers in comprehending hemiparasitic mechanisms, molecular markers, and evolutionary patterns of the genus Striga.
