Project description:Gene expression models, which are key towards understanding cellular regulatory response, underlie observations of single-cell transcriptional dynamics. Although RNA expression data encode information on gene expression models, existing computational frameworks do not perform simultaneous Bayesian inference of gene expression models and parameters from such data. Rather, gene expression models-composed of gene states, their connectivities and associated parameters-are currently deduced by pre-specifying gene state numbers and connectivity before learning associated rate parameters. Here we propose a method to learn full distributions over gene states, state connectivities and associated rate parameters, simultaneously and self-consistently from single-molecule RNA counts. We propagate noise from fluctuating RNA counts over models by treating models themselves as random variables. We achieve this within a Bayesian non-parametric paradigm. We demonstrate our method on the Escherichia coli lacZ pathway and the Saccharomyces cerevisiae STL1 pathway, and verify its robustness on synthetic data.

Project description:The dual-basis theory of metamemory suggests that people evaluate their memory performance based on both processing experience during the memory process and their prior beliefs about overall memory ability. However, few studies have proposed a formal computational model to quantitatively characterize how processing experience and prior beliefs are integrated during metamemory monitoring. Here, we introduce a Bayesian inference model for metamemory (BIM) which provides a theoretical and computational framework for the metamemory monitoring process. BIM assumes that when people evaluate their memory performance, they integrate processing experience and prior beliefs via Bayesian inference. We show that BIM can be fitted to recall or recognition tasks with confidence ratings on either a continuous or discrete scale. Results from data simulation indicate that BIM can successfully recover a majority of generative parameter values, and demonstrate a systematic relationship between parameters in BIM and previous computational models of metacognition such as the stochastic detection and retrieval model (SDRM) and the meta-d' model. We also show examples of fitting BIM to empirical data sets from several experiments, which suggest that the predictions of BIM are consistent with previous studies on metamemory. In addition, when compared with SDRM, BIM could more parsimoniously account for the data of judgments of learning (JOLs) and memory performance from recall tasks. Finally, we discuss an extension of BIM which accounts for belief updating, and conclude with a discussion of how BIM may benefit metamemory research. Project description:One of the most popular paradigms to use for studying human reasoning involves the Wason card selection task. In this task, the participant is presented with four cards and a conditional rule (e.g., "If there is an A on one side of the card, there is always a 2 on the other side"). Participants are asked which cards should be turned to verify whether or not the rule holds. In this simple task, participants consistently provide answers that are incorrect according to formal logic. To account for these errors, several models have been proposed, one of the most prominent being the information gain model (Oaksford & Chater, Psychological Review, 101, 608-631, 1994). This model is based on the assumption that people independently select cards based on the expected information gain of turning a particular card. In this article, we present two estimation methods to fit the information gain model: a maximum likelihood procedure (programmed in R) and a bayesian procedure (programmed in WinBUGS). We compare the two procedures and illustrate the flexibility of the bayesian hierarchical procedure by applying it to data from a meta-analysis of the Wason task (Oaksford & Chater, Psychological Review, 101, 608-631, 1994). We also show that the goodness of fit of the information gain model can be assessed by inspecting the posterior predictives of the model. Project description:Recent technological advances may lead to the development of small scale quantum computers capable of solving problems that cannot be tackled with classical computers. A limited number of algorithms has been proposed and their relevance to real world problems is a subject of active investigation. Analysis of many-body quantum system is particularly challenging for classical computers due to the exponential scaling of Hilbert space dimension with the number of particles. Hence, solving problems relevant to chemistry and condensed matter physics are expected to be the first successful applications of quantum computers. In this paper, we propose another class of problems from the quantum realm that can be solved efficiently on quantum computers: model inference for nuclear magnetic resonance (NMR) spectroscopy, which is important for biological and medical research. Our results are based on three interconnected studies. Firstly, we use methods from classical machine learning to analyze a dataset of NMR spectra of small molecules. We perform a stochastic neighborhood embedding and identify clusters of spectra, and demonstrate that these clusters are correlated with the covalent structure of the molecules. Secondly, we propose a simple and efficient method, aided by a quantum simulator, to extract the NMR spectrum of any hypothetical molecule described by a parametric Heisenberg model. Thirdly, we propose a simple variational Bayesian inference procedure for extracting Hamiltonian parameters of experimentally relevant NMR spectra.

Project description:We propose a genealogy-sampling algorithm, Sequential Markov Ancestral Recombination Tree (SMARTree), that provides an approach to estimation from SNP haplotype data of the patterns of coancestry across a genome segment among a set of homologous chromosomes. To enable analysis across longer segments of genome, the sequence of coalescent trees is modeled via the modified sequential Markov coalescent (Marjoram and Wall, Genetics 7:16, 2006). To assess performance in estimating these local trees, our SMARTree implementation is tested on simulated data. Our base data set is of the SNPs in 10 DNA sequences over 50 kb. We examine the effects of longer sequences and of more sequences, and of a recombination and/or mutational hotspot. The model underlying SMARTree is an approximation to the full recombinant-coalescent distribution. However, in a small trial on simulated data, recovery of local trees was similar to that of LAMARC (Kuhner et al. Genetics 156:1393-1401, 2000a), a sampler which uses the full model.

Project description:MotivationGenome-wide mapping of chromatin states is essential for defining regulatory elements and inferring their activities in eukaryotic genomes. A number of hidden Markov model (HMM)-based methods have been developed to infer chromatin state maps from genome-wide histone modification data for an individual genome. To perform a principled comparison of evolutionarily distant epigenomes, we must consider species-specific biases such as differences in genome size, strength of signal enrichment and co-occurrence patterns of histone modifications.ResultsHere, we present a new Bayesian non-parametric method called hierarchically linked infinite HMM (hiHMM) to jointly infer chromatin state maps in multiple genomes (different species, cell types and developmental stages) using genome-wide histone modification data. This flexible framework provides a new way to learn a consistent definition of chromatin states across multiple genomes, thus facilitating a direct comparison among them. We demonstrate the utility of this method using synthetic data as well as multiple modENCODE ChIP-seq datasets.ConclusionThe hierarchical and Bayesian non-parametric formulation in our approach is an important extension to the current set of methodologies for comparative chromatin landscape analysis.Availability and implementationSource codes are available at https://github.com/kasohn/hiHMM. Project description:We consider inference for longitudinal data based on mixed-effects models with a non-parametric Bayesian prior on the treatment effect. The proposed non-parametric Bayesian prior is a random partition model with a regression on patient-specific covariates. The main feature and motivation for the proposed model is the use of covariates with a mix of different data formats and possibly high-order interactions in the regression. The regression is not explicitly parameterized. It is implied by the random clustering of subjects. The motivating application is a study of the effect of an anticancer drug on a patient's blood pressure. The study involves blood pressure measurements taken periodically over several 24-h periods for 54 patients. The 24-h periods for each patient include a pretreatment period and several occasions after the start of therapy.

Project description:MotivationThe flexibility of a Bayesian framework is promising for GWAS, but current approaches can benefit from more informative prior models. We introduce a novel Bayesian approach to GWAS, called Structured and Non-Local Priors (SNLPs) GWAS, that improves over existing methods in two important ways. First, we describe a model that allows for a marker's gene-parent membership and other characteristics to influence its probability of association with an outcome. Second, we describe a non-local alternative model for differential minor allele rates at each marker, in which the null and alternative hypotheses have no common support.ResultsWe employ a non-parametric model that allows for clustering of the genes in tandem with a regression model for marker-level covariates, and demonstrate how incorporating these additional characteristics can improve power. We further demonstrate that our non-local alternative model gives symmetric rates of convergence for the null and alternative hypotheses, whereas commonly used local alternative models have asymptotic rates that favor the alternative hypothesis over the null. We demonstrate the robustness and flexibility of our structured and non-local model for different data generating scenarios and signal-to-noise ratios. We apply our Bayesian GWAS method to single nucleotide polymorphisms data collected from a pool of Alzheimer's disease and cognitively normal patients from the Alzheimer's Database Neuroimaging Initiative.Availability and implementationR code to perform the SNLPs method is available at https://github.com/lockEF/BayesianScreening.

Project description:The relationship between brain functional connectivity and structural connectivity has caught extensive attention of the neuroscience community, commonly inferred using mathematical modeling. Among many modeling approaches, spectral graph model (SGM) is distinctive as it has a closed-form solution of the wide-band frequency spectra of brain oscillations, requiring only global biophysically interpretable parameters. While SGM is parsimonious in parameters, the determination of SGM parameters is non-trivial. Prior works on SGM determine the parameters through a computational intensive annealing algorithm, which only provides a point estimate with no confidence intervals for parameter estimates. To fill this gap, we incorporate the simulation-based inference (SBI) algorithm and develop a Bayesian procedure for inferring the posterior distribution of the SGM parameters. Furthermore, using SBI dramatically reduces the computational burden for inferring the SGM parameters. We evaluate the proposed SBI-SGM framework on the resting-state magnetoencephalography recordings from healthy subjects and show that the proposed procedure has similar performance to the annealing algorithm in recovering power spectra and the spatial distribution of the alpha frequency band. In addition, we also analyze the correlations among the parameters and their uncertainty with the posterior distribution which cannot be done with annealing inference. These analyses provide a richer understanding of the interactions among biophysical parameters of the SGM. In general, the use of simulation-based Bayesian inference enables robust and efficient computations of generative model parameter uncertainties and may pave the way for the use of generative models in clinical translation applications.
