Bayesian Factor Analysis for Inference on Interactions.

ABSTRACT: This article is motivated by the problem of inference on interactions among chemical exposures impacting human health outcomes. Chemicals often co-occur in the environment or in synthetic mixtures and as a result exposure levels can be highly correlated. We propose a latent factor joint model, which includes shared factors in both the predictor and response components while assuming conditional independence. By including a quadratic regression in the latent variables in the response component, we induce flexible dimension reduction in characterizing main effects and interactions. We propose a Bayesian approach to inference under this Factor analysis for INteractions (FIN) framework. Through appropriate modifications of the factor modeling structure, FIN can accommodate higher order interactions. We evaluate the performance using a simulation study and data from the National Health and Nutrition Examination Survey (NHANES). Code is available on GitHub.

A Bayesian inference transcription factor activity model for the analysis of single-cell transcriptomes.

Project description:Single-cell RNA sequencing (scRNA-seq) has emerged as a powerful experimental approach to study cellular heterogeneity. One of the challenges in scRNA-seq data analysis is integrating different types of biological data to consistently recognize discrete biological functions and regulatory mechanisms of cells, such as transcription factor activities and gene regulatory networks in distinct cell populations. We have developed an approach to infer transcription factor activities from scRNA-seq data that leverages existing biological data on transcription factor binding sites. The Bayesian inference transcription factor activity model (BITFAM) integrates ChIP-seq transcription factor binding information into scRNA-seq data analysis. We show that the inferred transcription factor activities for key cell types identify regulatory transcription factors that are known to mechanistically control cell function and cell fate. The BITFAM approach not only identifies biologically meaningful transcription factor activities, but also provides valuable insights into underlying transcription factor regulatory mechanisms.

Probing membrane protein interactions with their lipid raft environment using single-molecule tracking and Bayesian inference analysis.

Project description:The statistical properties of membrane protein random walks reveal information on the interactions between the proteins and their environments. These interactions can be included in an overdamped Langevin equation framework where they are injected in either or both the friction field and the potential field. Using a Bayesian inference scheme, both the friction and potential fields acting on the ?-toxin receptor in its lipid raft have been measured. Two types of events were used to probe these interactions. First, active events, the removal of cholesterol and sphingolipid molecules, were used to measure the time evolution of confining potentials and diffusion fields. Second, passive rare events, de-confinement of the receptors from one raft and transition to an adjacent one, were used to measure hopping energies. Lipid interactions with the ?-toxin receptor are found to be an essential source of confinement. ?-toxin receptor confinement is due to both the friction and potential field induced by cholesterol and sphingolipids. Finally, the statistics of hopping energies reveal sub-structures of potentials in the rafts, characterized by small hopping energies, and the difference of solubilization energy between the inner and outer raft area, characterized by higher hopping energies.

Scalable Empirical Bayes Inference and Bayesian Sensitivity Analysis.

Project description:Consider a Bayesian setup in which we observe Y , whose distribution depends on a parameter θ , that is, Y∣θ~πY∣θ . The parameter θ is unknown and treated as random, and a prior distribution chosen from some parametric family πθ(⋅;h),h∈ℋ , is to be placed on it. For the subjective Bayesian there is a single prior in the family which represents his or her beliefs about θ , but determination of this prior is very often extremely difficult. In the empirical Bayes approach, the latent distribution on θ is estimated from the data. This is usually done by choosing the value of the hyperparameter h that maximizes some criterion. Arguably the most common way of doing this is to let m(h) be the marginal likelihood of h , that is, m(h)=∫πY∣θvh(θ)dθ , and choose the value of h that maximizes m(⋅) . Unfortunately, except for a handful of textbook examples, analytic evaluation of argmaxhm(h) is not feasible. The purpose of this paper is two-fold. First, we review the literature on estimating it and find that the most commonly used procedures are either potentially highly inaccurate or don't scale well with the dimension of h , the dimension of θ , or both. Second, we present a method for estimating argmaxhm(h) , based on Markov chain Monte Carlo, that applies very generally and scales well with dimension. Let g be a real-valued function of θ , and let I(h) be the posterior expectation of g(θ) when the prior is vh . As a byproduct of our approach, we show how to obtain point estimates and globally-valid confidence bands for the family I(h) , h∈ℋ . To illustrate the scope of our methodology we provide three detailed examples, having different characters.

Integrative Analysis of Transcription Factor Combinatorial Interactions Using a Bayesian Tensor Factorization Approach.

Project description:Transcription factors play a key role in transcriptional regulation of genes and determination of cellular identity through combinatorial interactions. However, current studies about combinatorial regulation is deficient due to lack of experimental data in the same cellular environment and extensive existence of data noise. Here, we adopt a Bayesian CANDECOMP/PARAFAC (CP) factorization approach (BCPF) to integrate multiple datasets in a network paradigm for determining precise TF interaction landscapes. In our first application, we apply BCPF to integrate three networks built based on diverse datasets of multiple cell lines from ENCODE respectively to predict a global and precise TF interaction network. This network gives 38 novel TF interactions with distinct biological functions. In our second application, we apply BCPF to seven types of cell type TF regulatory networks and predict seven cell lineage TF interaction networks, respectively. By further exploring the dynamics and modularity of them, we find cell lineage-specific hub TFs participate in cell type or lineage-specific regulation by interacting with non-specific TFs. Furthermore, we illustrate the biological function of hub TFs by taking those of cancer lineage and blood lineage as examples. Taken together, our integrative analysis can reveal more precise and extensive description about human TF combinatorial interactions.

A Bayesian multivariate factor analysis model for causal inference using time-series observational data on mixed outcomes.

Project description:Assessing the impact of an intervention by using time-series observational data on multiple units and outcomes is a frequent problem in many fields of scientific research. Here, we propose a novel Bayesian multivariate factor analysis model for estimating intervention effects in such settings and develop an efficient Markov chain Monte Carlo algorithm to sample from the high-dimensional and nontractable posterior of interest. The proposed method is one of the few that can simultaneously deal with outcomes of mixed type (continuous, binomial, count), increase efficiency in the estimates of the causal effects by jointly modeling multiple outcomes affected by the intervention, and easily provide uncertainty quantification for all causal estimands of interest. Using the proposed approach, we evaluate the impact that Local Tracing Partnerships had on the effectiveness of England's Test and Trace programme for COVID-19.

IVEA: an integrative variational Bayesian inference method for predicting enhancer-gene regulatory interactions.

Project description:MotivationEnhancers play critical roles in cell-type-specific transcriptional control. Despite the identification of thousands of candidate enhancers, unravelling their regulatory relationships with their target genes remains challenging. Therefore, computational approaches are needed to accurately infer enhancer-gene regulatory relationships.ResultsIn this study, we propose a new method, IVEA, that predicts enhancer-gene regulatory interactions by estimating promoter and enhancer activities. Its statistical model is based on the gene regulatory mechanism of transcriptional bursting, which is characterized by burst size and frequency controlled by promoters and enhancers, respectively. Using transcriptional readouts, chromatin accessibility, and chromatin contact data as inputs, promoter and enhancer activities were estimated using variational Bayesian inference, and the contribution of each enhancer-promoter pair to target gene transcription was calculated. Our analysis demonstrates that the proposed method can achieve high prediction accuracy and provide biologically relevant enhancer-gene regulatory interactions.Availability and implementationThe IVEA code is available on GitHub at https://github.com/yasumasak/ivea. Transcriptomic pan-cancer analysis using rank-based Bayesian inference.

Project description:The analysis of whole genomes of pan-cancer data sets provides a challenge for researchers, and we contribute to the literature concerning the identification of robust subgroups with clear biological interpretation. Specifically, we tackle this unsupervised problem via a novel rank-based Bayesian clustering method. The advantages of our method are the integration and quantification of all uncertainties related to both the input data and the model, the probabilistic interpretation of final results to allow straightforward assessment of the stability of clusters leading to reliable conclusions, and the transparent biological interpretation of the identified clusters since each cluster is characterized by its top-ranked genomic features. We applied our method to RNA-seq data from cancer samples from 12 tumor types from the Cancer Genome Atlas. We identified a robust clustering that mostly reflects tissue of origin but also includes pan-cancer clusters. Importantly, we identified three pan-squamous clusters composed of a mix of lung squamous cell carcinoma, head and neck squamous carcinoma, and bladder cancer, with different biological functions over-represented in the top genes that characterize the three clusters. We also found two novel subtypes of kidney cancer that show different prognosis, and we reproduced known subtypes of breast cancer. Taken together, our method allows the identification of robust and biologically meaningful clusters of pan-cancer samples.

Bayesian inference for low-rank Ising networks.

Project description:Estimating the structure of Ising networks is a notoriously difficult problem. We demonstrate that using a latent variable representation of the Ising network, we can employ a full-data-information approach to uncover the network structure. Thereby, only ignoring information encoded in the prior distribution (of the latent variables). The full-data-information approach avoids having to compute the partition function and is thus computationally feasible, even for networks with many nodes. We illustrate the full-data-information approach with the estimation of dense networks.

Data-driven risk analysis of nonlinear factor interactions in road safety using Bayesian networks.

Project description:This paper aims to demonstrate nonlinear risk factor interactions based on a data-driven approach using a Bayesian network model, providing a road safety use case. Road safety is a critical issue worldwide, with approximately 1.3 million road traffic deaths each year (WHO). Traditional road safety risk assessment methods often analyze individual factors separately; however, these assessments fail to capture the complex dynamics of real-world analysis, in which multiple factors interact through nonlinear relationships. In this study, a novel road safety risk assessment approach that uses a Bayesian network model to explore the nonlinear relationships among road safety risk factors is developed. Through the analysis of extensive crash reports from the state of Maryland, the complex interdependencies among various risk factors and their cumulative impact on road safety are investigated. Our findings show that two combined risk factors have different effects on risk level when considered individually. Two case studies related to human state risk factors and environmental risk factors, such as driving under the influence and snowy roads, as well as fatigue and snowy roads, have an amplified effect on the risk level. The findings highlight the importance of considering nonlinear interactions among risk factors when developing effective and targeted strategies for accident prevention and road safety improvement. This research contributes to the field of road safety by presenting a new methodology for understanding and mitigating road safety hazards.

Bayesian inference for genomic data integration reduces misclassification rate in predicting protein-protein interactions.

Project description:Protein-protein interactions (PPIs) are essential to most fundamental cellular processes. There has been increasing interest in reconstructing PPIs networks. However, several critical difficulties exist in obtaining reliable predictions. Noticeably, false positive rates can be as high as >80%. Error correction from each generating source can be both time-consuming and inefficient due to the difficulty of covering the errors from multiple levels of data processing procedures within a single test. We propose a novel Bayesian integration method, deemed nonparametric Bayes ensemble learning (NBEL), to lower the misclassification rate (both false positives and negatives) through automatically up-weighting data sources that are most informative, while down-weighting less informative and biased sources. Extensive studies indicate that NBEL is significantly more robust than the classic naïve Bayes to unreliable, error-prone and contaminated data. On a large human data set our NBEL approach predicts many more PPIs than naïve Bayes. This suggests that previous studies may have large numbers of not only false positives but also false negatives. The validation on two human PPIs datasets having high quality supports our observations. Our experiments demonstrate that it is feasible to predict high-throughput PPIs computationally with substantially reduced false positives and false negatives. The ability of predicting large numbers of PPIs both reliably and automatically may inspire people to use computational approaches to correct data errors in general, and may speed up PPIs prediction with high quality. Such a reliable prediction may provide a solid platform to other studies such as protein functions prediction and roles of PPIs in disease susceptibility.
