PocketMaize: An Android-Smartphone Application for Maize Plant Phenotyping.

ABSTRACT: A low-cost portable wild phenotyping system is useful for breeders to obtain detailed phenotypic characterization to identify promising wild species. However, compared with the larger, faster, and more advanced in-laboratory phenotyping systems developed in recent years, the progress for smaller phenotyping systems, which provide fast deployment and potential for wide usage in rural and wild areas, is quite limited. In this study, we developed a portable whole-plant on-device phenotyping smartphone application running on Android that can measure up to 45 traits, including 15 plant traits, 25 leaf traits and 5 stem traits, based on images. To avoid the influence of outdoor environments, we trained a DeepLabV3+ model for segmentation. In addition, an angle calibration algorithm was also designed to reduce the error introduced by the different imaging angles. The average execution time for the analysis of a 20-million-pixel image is within 2,500 ms. The application is a portable on-device fast phenotyping platform providing methods for real-time trait measurement, which will facilitate maize phenotyping in field and benefit crop breeding in future.

Project description:BackgroundMaize (Zea mays L.) is one of the most important food sources in the world and has been one of the main targets of plant genetics and phenotypic research for centuries. Observation and analysis of various morphological phenotypic traits during maize growth are essential for genetic and breeding study. The generally huge number of samples produce an enormous amount of high-resolution image data. While high throughput plant phenotyping platforms are increasingly used in maize breeding trials, there is a reasonable need for software tools that can automatically identify visual phenotypic features of maize plants and implement batch processing on image datasets.ResultsOn the boundary between computer vision and plant science, we utilize advanced deep learning methods based on convolutional neural networks to empower the workflow of maize phenotyping analysis. This paper presents Maize-IAS (Maize Image Analysis Software), an integrated application supporting one-click analysis of maize phenotype, embedding multiple functions: (I) Projection, (II) Color Analysis, (III) Internode length, (IV) Height, (V) Stem Diameter and (VI) Leaves Counting. Taking the RGB image of maize as input, the software provides a user-friendly graphical interaction interface and rapid calculation of multiple important phenotypic characteristics, including leaf sheath points detection and leaves segmentation. In function Leaves Counting, the mean and standard deviation of difference between prediction and ground truth are 1.60 and 1.625.ConclusionThe Maize-IAS is easy-to-use and demands neither professional knowledge of computer vision nor deep learning. All functions for batch processing are incorporated, enabling automated and labor-reduced tasks of recording, measurement and quantitative analysis of maize growth traits on a large dataset. We prove the efficiency and potential capability of our techniques and software to image-based plant research, which also demonstrates the feasibility and capability of AI technology implemented in agriculture and plant science.

Project description:High-throughput estimation of phenotypic traits from UAV (unmanned aerial vehicle) images is helpful to improve the screening efficiency of breeding maize. Accurately estimating phenotyping traits of breeding maize at plot scale helps to promote gene mining for specific traits and provides a guarantee for accelerating the breeding of superior varieties. Constructing an efficient and accurate estimation model is the key to the application of UAV-based multiple sensors data. This study aims to apply the ensemble learning model to improve the feasibility and accuracy of estimating maize phenotypic traits using UAV-based red-green-blue (RGB) and multispectral sensors. The UAV images of four growth stages were obtained, respectively. The reflectance of visible light bands, canopy coverage, plant height (PH), and texture information were extracted from RGB images, and the vegetation indices were calculated from multispectral images. We compared and analyzed the estimation accuracy of single-type feature and multiple features for LAI (leaf area index), fresh weight (FW), and dry weight (DW) of maize. The basic models included ridge regression (RR), support vector machine (SVM), random forest (RF), Gaussian process (GP), and K-neighbor network (K-NN). The ensemble learning models included stacking and Bayesian model averaging (BMA). The results showed that the ensemble learning model improved the accuracy and stability of maize phenotypic traits estimation. Among the features extracted from UAV RGB images, the highest accuracy was obtained by the combination of spectrum, structure, and texture features. The model had the best accuracy constructed using all features of two sensors. The estimation accuracies of ensemble learning models, including stacking and BMA, were higher than those of the basic models. The coefficient of determination (R 2) of the optimal validation results were 0.852, 0.888, and 0.929 for LAI, FW, and DW, respectively. Therefore, the combination of UAV-based multisource data and ensemble learning model could accurately estimate phenotyping traits of breeding maize at plot scale.

Project description:Plant height (PH) is an essential trait in maize (Zea mays) that is tightly associated with planting density, biomass, lodging resistance, and grain yield in the field. Dissecting the dynamics of maize plant architecture will be beneficial for ideotype-based maize breeding and prediction, as the genetic basis controlling PH in maize remains largely unknown. In this study, we developed an automated high-throughput phenotyping platform (HTP) to systematically and noninvasively quantify 77 image-based traits (i-traits) and 20 field traits (f-traits) for 228 maize inbred lines across all developmental stages. Time-resolved i-traits with novel digital phenotypes and complex correlations with agronomic traits were characterized to reveal the dynamics of maize growth. An i-trait-based genome-wide association study identified 4945 trait-associated SNPs, 2603 genetic loci, and 1974 corresponding candidate genes. We found that rapid growth of maize plants occurs mainly at two developmental stages, stage 2 (S2) to S3 and S5 to S6, accounting for the final PH indicators. By integrating the PH-association network with the transcriptome profiles of specific internodes, we revealed 13 hub genes that may play vital roles during rapid growth. The candidate genes and novel i-traits identified at multiple growth stages may be used as potential indicators for final PH in maize. One candidate gene, ZmVATE, was functionally validated and shown to regulate PH-related traits in maize using genetic mutation. Furthermore, machine learning was used to build predictive models for final PH based on i-traits, and their performance was assessed across developmental stages. Moderate, strong, and very strong correlations between predictions and experimental datasets were achieved from the early S4 (tenth-leaf) stage. Colletively, our study provides a valuable tool for dissecting the spatiotemporal formation of specific internodes and the genetic architecture of PH, as well as resources and predictive models that are useful for molecular design breeding and predicting maize varieties with ideal plant architectures.
